Comparative Genomics of Lactobacillus crispatus from the Gut and Vagina Reveals Genetic Diversity and Lifestyle Adaptation.

Lactobacillus crispatus colonizes the human feces, human vagina, and the crops and ceca of chicken. To explore the genetic characteristics and evolutionary relationships of L. crispatus isolated from different niches, we selected 37 strains isolated from the human vagina (n = 17), human feces (n = 11), and chicken feces (n = 9), and used comparative genomics to explore the genetic information of L. crispatus from the feces and vagina. No significant difference was found in the three sources of genomic features such as genome size, GC content, and number of protein coding sequences (CDS). Howev

TaANT11-4A enhances grain yield by orchestrating photosynthesis and carbohydrate metabolism through direct transcriptional activation.

The AINTEGUMENTA (ANT) transcription factor family plays important roles in floral organogenesis and plant development; however, the mechanisms by which ANT proteins regulate yield remain unclear. Here, we conducted a genome-wide search and identified 64 ANT genes in the wheat genome. Association analysis of yield-related traits in 403 wheat accessions revealed that ANT family genes were significantly associated with grain size and weight. Among these genes, TaANT11-4A showed a strong association with yield-related traits. Three single-nucleotide polymorphisms (SNPs) near TaANT11-4A modulated

Single-cell Genomic Analysis of Fiber-adhering Rumen Bacteria during an in situ Incubation of Timothy Hay.

Rumen microorganisms adhere to the surface of ingested feed and degrade fibrous compounds into short-chain fatty acids, which are the primary source of energy for milk and meat production. A more detailed understanding of uncultured ruminal bacteria involved in polysaccharide degradation may help improve the feed digestion efficiency of ruminants. The aim of the present study was to identify the ability of uncultured ruminal bacteria to degrade polysaccharides by constructing bacterial genomes and linking their 16S rRNA genes with functional genes using single-cell genome sequencing. The rumin

Bjcul, a snake venom lectin, modulates monocyte-derived macrophages to a pro-inflammatory profile in vitro.

Macrophages are cells of high plasticity and can act in different ways to ensure that the appropriate immune response remains controlled. This study shows the effects of the C-type Bothrops jararacussu venom lectin (BJcuL) on the activation of human macrophages derived from the U937 cell line. BJcuL binds on the cell surface, and this event is inhibited by its specific carbohydrate. It induced phagocytosis and production of H2O2, and expression of antigen presentation molecules. It also enhanced the production of TNF-α, GM-CSF and IL-6 by macrophages and indirectly induced T cells to an increa

Enhanced biodegradation of sticky deposits through cutinase-lipase synergy in designer cellulosomes.

Sticky deposits hinder the recycling of waste paper by causing equipment clogging and poor paper quality. Enzymatic degradation is constrained by poor enzyme stability and limited degradation capacity. Herein, Humicola insolens cutinase and Archeoglobus fulgidus carboxylesterase, were selected to construct a cellulosome-based complex (namely HACOM) to enhance the binding and degradation of sticky deposits and the stability of enzymes. Computational analysis and protein adsorption experiments revealed that the carbohydrate-binding module could interact with the substrate poly (vinyl acetate) (P

Gene function adjustment for carbohydrate metabolism and enrichment of rumen microbiota with antibiotic resistance genes during subacute rumen acidosis induced by a high-grain diet in lactating dairy cows.

The high-grain diets fed to ruminants generally alters the structure and function of rumen microbiota, resulting in variations of rumen fermentation patterns and the occurrence of subacute rumen acidosis (SARA). To clarify the microbial mechanism for carbohydrate metabolism during SARA, 8 ruminally cannulated Holstein cows in mid lactation were selected for a 3-wk experiment. The cows were randomly divided into 2 groups, fed either a conventional diet (CON; 40% concentrate; dry matter basis) or a high-grain diet (HG; 60% concentrate; dry matter basis). Compared with the CON diet, the HG diet r

Genome-guided characterization of Weissella species highlights strain-specific functional traits relevant to food fermentation and probiotics.

UNLABELLED: The genus Weissella comprises heterofermentative lactic acid bacteria (LAB) widely distributed in fermented foods, plant-associated environments, and host-associated niches. However, the functional diversity, safety-related genomic features, and evolutionary dynamics of the genus remain incompletely understood at the genomic level. This study performed a comprehensive comparative genomic analysis of 347 high-quality Weissella genomes representing 16 assigned species to elucidate their genomic diversity, pan-genome architecture, and functional potential relevant to food fermentation

BadR directly represses the expression of the glycerol utilization operon in the Lyme disease pathogen.

Glycerol utilization as a carbohydrate source by Borreliella burgdorferi, the Lyme disease spirochete, is critical for its successful colonization and persistence in the tick vector. The expression of the glpFKD (glp) operon, which encodes proteins for glycerol uptake/utilization, must be tightly regulated during the enzootic cycle of B. burgdorferi. Previous studies have established that the second messenger cyclic di-GMP (c-di-GMP) is required for the activation of glp expression, while an alternative sigma factor RpoS acts as a negative regulator for glp expression. In the present study, we

Activity and substrate specificity of lytic polysaccharide monooxygenases: An ATR FTIR-based sensitive assay tested on a novel species from Pseudomonas putida.

Pseudomonas putida W619 is a soil Gram-negative bacterium commonly used in environmental studies thanks to its ability in degrading many aromatic compounds. Its genome contains several putative carbohydrate-active enzymes such as glycoside hydrolases and lytic polysaccharide monooxygenases (PMOs). In this study, we have heterologously produced in Escherichia coli and characterized a new enzyme belonging to the AA10 family, named PpAA10 (Uniprot: B1J2U9), which contains a chitin-binding type-4 module and showed activity toward β-chitin. The active form of the enzyme was produced in E. coli expl

Structural analysis of a glycoside hydrolase family 43 arabinoxylan arabinofuranohydrolase in complex with xylotetraose reveals a different binding mechanism compared with other members of the same family.

AXHs (arabinoxylan arabinofuranohydrolases) are alpha-L-arabinofuranosidases that specifically hydrolyse the glycosidic bond between arabinofuranosyl substituents and xylopyranosyl backbone residues of arabinoxylan. Bacillus subtilis was recently shown to produce an AXH that cleaves arabinose units from O-2- or O-3-mono-substituted xylose residues: BsAXH-m2,3 (B. subtilis AXH-m2,3). Crystallographic analysis reveals a two-domain structure for this enzyme: a catalytic domain displaying a five-bladed beta-propeller fold characteristic of GH (glycoside hydrolase) family 43 and a CBM (carbohydrate

Glycogen-Degrading Activities of Catalytic Domains of α-Amylase and α-Amylase-Pullulanase Enzymes Conserved in Gardnerella spp. from the Vaginal Microbiome.

Gardnerella spp. are associated with bacterial vaginosis in which normally dominant lactobacilli are replaced with facultative and anaerobic bacteria, including Gardnerella spp. Co-occurrence of multiple species of Gardnerella is common in the vagina, and competition for nutrients such as glycogen likely contributes to the differential abundances of Gardnerella spp. Glycogen must be digested into smaller components for uptake, a process that depends on the combined action of glycogen-degrading enzymes. In this study, the ability of culture supernatants of 15 isolates of Gardnerella spp. to pro

Engineering affinity tag strategies for selective downstream processing of H2O2-generating oxidases: Minimizing catalase contamination via CBM-based platforms.

Hydrogen peroxide (H2O2) is a key green oxidant for industrial biotransformations, yet its conventional production, storage, and handling present significant safety, logistical, and sustainability challenges. Enzymatic in situ generation using oxidases has emerged as an attractive alternative, enabling controlled H2O2 supply, eliminating transport requirements, and improved process integration. However, co-purified catalase from microbial expression hosts remains a major bottleneck, as it rapidly decomposes H2O2 and severely compromises process efficiency. This work demonstrates an affinity-dr

Comparative Genomics and Virulence Mechanisms to Identify Genes Related to Mucin O-Glycan Degradation and Pathogenicity in a Potentially Multidrug-Resistant Clostridium tertium Strain.

Clostridium tertium is a pathogenic bacterium that directly colonizes the gastrointestinal mucosa, causing inflammation and neutropenia. The virulence factors and pathogenic mechanisms of C. tertium are not well known. In this study, C. tertium HGMC01 was isolated by enrichment culture of human feces, and its whole chromosome genome was sequenced without extra plasmids. C. tertium HGMC01 had a larger genome and a higher gene count compared with five other C. tertium strains. A pangenome analysis of six strains showed that C. tertium HGMC01 had the highest number of unique genes and the lowest

In vitro autoradiographic localization of amylin binding sites in rat brain.

Amylin is a recently discovered 37 amino acid peptide which is co-secreted from the pancreas with insulin and acts to modulate carbohydrate metabolism. Recently, high-affinity binding sites for [125I]rat amylin have been identified in the rat central nervous system. These sites also have high affinity for the structurally related peptides calcitonin gene-related peptide and salmon calcitonin. In the present study we have used in vitro autoradiography to map the distribution of these [125I]rat amylin binding sites in rat brain. High to moderate levels of binding were present in mid-caudal accum

A novel starch-binding laccase from the wheat pathogen Zymoseptoria tritici highlights the functional diversity of ascomycete laccases.

BACKGROUND: Laccases are multicopper oxidases, which are assigned into auxiliary activity family 1 (AA1) in the CAZy database. These enzymes, catalyzing the oxidation of phenolic and nonphenolic substrates coupled to reduction of O2 to H2O, are increasingly attractive as eco-friendly oxidation biocatalysts. Basidiomycota laccases are well characterized due to their potential in de-lignification of lignocellulose. By contrast, insight into the biochemical diversity of Ascomycota counterparts from saprophytes and plant pathogens is scarce. RESULTS: Here, we report the properties of the laccase

A novel type III pullulan hydrolase from the bacterium Thermus scotoductus: Biochemical characterization and functional analysis of its carbohydrate-binding domains.

A novel type III pullulan hydrolase (PulTS) was identified from the thermophilic bacterium Thermus scotoductus, representing the first bacterial member of this enzyme class. The recombinant PulTS exhibited optimal activity at pH 6.5 and 80 °C, with a specific activity of 46.3 ± 2.4 U/mg toward pullulan. The enzyme hydrolyzed pullulan into maltotriose, panose, maltose, and glucose, and also degraded soluble starch, amylose, amylopectin, dextran, glycogen, and γ-cyclodextrin. PulTS contains sequentially arranged carbohydrate-binding module family 48 (CBM48), CBM34, and glycoside hydrolase family

Interactions between copper homeostasis and the fungal cell wall affect copper stress resistance.

Copper homeostasis mechanisms are essential for microbial adaption to changing copper levels within the host during infection. In the opportunistic fungal pathogen Cryptococcus neoformans (Cn), the Cn Cbi1/Bim1 protein is a newly identified copper binding and release protein that is highly induced during copper limitation. Recent studies demonstrated that Cbi1 functions in copper uptake through the Ctr1 copper transporter during copper limitation. However, the mechanism of Cbi1 action is unknown. The fungal cell wall is a dynamic structure primarily composed of carbohydrate polymers, such as c

Glycobiology of ocular angiogenesis.

Ocular neovascularization can affect almost all the tissues of the eye: the cornea, the iris, the retina, and the choroid. Pathological neovascularization is the underlying cause of vision loss in common ocular conditions such as diabetic retinopathy, retinopathy of prematurity and age-related macular neovascularization. Glycosylation is the most common covalent posttranslational modification of proteins in mammalian cells. A growing body of evidence demonstrates that glycosylation influences the process of angiogenesis and impacts activation, proliferation, and migration of endothelial cells

Characterization and functional analysis of a galectin-related protein B from Nile tilapia involved in the immune response to bacterial infection.

Galectin-related protein is a kind of lectin without canonical activity that regulates cell adhesion and cell growth. In this study, a novel galectin-related protein B (OnGRPB) was identified from Nile tilapia (Oreochromis niloticus). The open reading frame of OnGRPB was 438 bp and encoded a peptide of 145 amino acids. The deduced protein sequence of OnGRPB possessed a conserved carbohydrate recognition domain (CRD) with partial sugar binding sites (N-R, V-N and W-E) and shared high identities with other fish GRPB proteins. The qRT-PCR analysis found that OnGRPB was widely distributed in vario

Identification of N-linked glycans as specific mediators of neuronal uptake of acetylated α-Synuclein.

Cell-to-cell transmission of toxic forms of α-Synuclein (αS) is thought to underlie disease progression in Parkinson disease. αS in humans is constitutively N-terminally acetylated (αSacetyl), although the impact of this modification is relatively unexplored. Here, we report that αSacetyl is more effective at inducing intracellular aggregation in primary neurons than unmodified αS (αSun). We identify complex N-linked glycans as binding partners for αSacetyl and demonstrate that cellular internalization of αSacetyl is reduced significantly upon cleavage of extracellular N-linked glycans, but no
