High-Resolution Mapping of Chromatin Conformation in Cardiac Myocytes Reveals Structural Remodeling of the Epigenome in Heart Failure.

BACKGROUND: Cardiovascular disease is associated with epigenomic changes in the heart; however, the endogenous structure of cardiac myocyte chromatin has never been determined. METHODS: To investigate the mechanisms of epigenomic function in the heart, genome-wide chromatin conformation capture (Hi-C) and DNA sequencing were performed in adult cardiac myocytes following development of pressure overload-induced hypertrophy. Mice with cardiac-specific deletion of CTCF (a ubiquitous chromatin structural protein) were generated to explore the role of this protein in chromatin structure and cardia

High-resolution mapping of chromatin conformation in HBeAg-treated macrophage provides insights into pathogenesis of HBV-related liver diseases.

BACKGROUND: Hepatitis B virus (HBV) e antigen (HBeAg) plays a critical role in inducing macrophage activation and subsequent immune tolerance, which facilitates viral immune escape. However, the underlying spatial 3D genomic and epigenetic mechanisms driving this macrophage dysfunction remain largely unknown. METHODS: To map the topological and transcriptional regulatory landscape, we integrated RNA-sequencing (RNA-seq), high-throughput chromosome conformation capture (Hi-C), and chromatin immunoprecipitation-sequencing (ChIP-seq) to comprehensively analyze control and HBeAg-stimulated macrop

Cooperation of Transcription Factor PAX6 with Chromatin-Remodeling Complex BAF During Embryonic Development in Mammals.

The transcription factor Pax6, a member of the Pax family class IV, is a key regulator of multiple developmental processes. These include brain patterning, neuronal specification, migration, maturation, and axonal guidance, all of which are essential for the formation of proper neuronal networks. In the mammalian brain, Pax6 exhibits region-specific expression throughout the entire lifespan. During early embryogenesis, the chromatin remodeling BAF complex cooperates with Pax6 to direct cell differentiation along the neuroectodermal pathway. This partnership regulates the development of neurons

Epigenetics in Space: The Dynamic Cellular Response.

Space exploration is moving toward the next milestone: space colonization. The risks for human health, associated to the permanence in the space, are already object of studies by several experiments both in orbit and, under simulated space conditions, on hearth. Now, these assessments will need to be extended over the increased permanence, in view of the stable life on other planets. It is well known that the environmental conditions present in the space, primarily related to the altered gravity, introduce a physical stress and the lack of a fundamental bond that contributes to the spatial org

Emerging roles of epigenetics in the pathogenesis of sarcopenia.

Sarcopenia is an age-associated degenerative disorder of skeletal muscle, characterized by the progressive decline in muscle mass and function, which increases the risk of falls, injuries, and accidental death in older adults. Deciphering its pathogenic mechanisms is crucial for advancing early detection, precision prevention, and ultimately improving the quality of life for the elderly population. Increasing evidence suggests that epigenetic regulation plays a central role in driving sarcopenia. DNA methylation, chromatin remodeling, and noncoding RNA regulation collectively accelerate the de

Epigenetics studies of fetal alcohol spectrum disorder: where are we now?

Adverse in utero events can alter the development and function of numerous physiological systems, giving rise to lasting neurodevelopmental deficits. In particular, data have shown that prenatal alcohol exposure can reprogram neurobiological systems, altering developmental trajectories and resulting in increased vulnerability to adverse neurobiological, behavioral and health outcomes. Increasing evidence suggests that epigenetic mechanisms are potential mediators for the reprogramming of neurobiological systems, as they may provide a link between the genome, environmental conditions and neurod

DNA methylation and demethylation as targets for antipsychotic therapy.

Schizophrenia (SZ) and bipolar disorder (BPD) patients show a downregulation of GAD67, reelin (RELN), brain-derived neurotrophic factor (BDNF), and other genes expressed in telencephalic GABAergic and glutamatergic neurons. This downregulation is associated with the enrichment of 5-methylcytosine and 5-hydroxymethylcytosine proximally at gene regulatory domains at the respective genes. A pharmacological strategy to reduce promoter hypermethylation and to induce a more permissive chromatin conformation is to administer drugs, such as the histone deacetylase (HDAC) inhibitor valproate (VPA), tha

Expression status transition of  NOTCH1 accompanies chromatin remodeling in human early retinal progenitor cells.

BACKGROUND: Notch signaling, especially via the Notch1 receptor, is involved in normal eye development by maintaining retinal progenitor cell state before their differentiation, although the regulatory mechanism of fine-tuned Notch1 expression is unclear. METHODS: We re-analyzed publicly available human fetal retina single-cell RNA/ATAC-seq data at days 59, 74, and 78, using Seurat/Signac pipelines. RESULTS: We observed NOTCH1 expression in retinal progenitor cells, which diminished at later stages of differentiation. Integration of single-cell RNA-seq and ATAC-seq revealed a decrease in chr

Expanding the phenotypic variability of MORC2 gene mutations: From Charcot-Marie-Tooth disease to late-onset pure motor neuropathy.

MORC2 gene encodes a ubiquitously expressed nuclear protein involved in chromatin remodeling, DNA repair, and transcriptional regulation. Heterozygous mutations in MORC2 gene have been associated with a spectrum of disorders affecting the peripheral nervous system such as Charcot-Marie-Tooth (CMT2Z), spinal muscular atrophy-like with or without cerebellar involvement, and a developmental syndrome associated with impaired growth, craniofacial dysmorphism and axonal neuropathy (DIGFAN syndrome). Such variability in clinical manifestations associated with the increasing number of variants of unkn

Chromatin remodeling at DNA double-strand breaks.

DNA double-strand breaks (DSBs) can arise from multiple sources, including exposure to ionizing radiation. The repair of DSBs involves both posttranslational modification of nucleosomes and concentration of DNA-repair proteins at the site of damage. Consequently, nucleosome packing and chromatin architecture surrounding the DSB may limit the ability of the DNA-damage response to access and repair the break. Here, we review early chromatin-based events that promote the formation of open, relaxed chromatin structures at DSBs and that allow the DNA-repair machinery to access the spatially confine

NAT10/ac4C drives intrahepatic cholangiocarcinoma by suppressing transposable elements via chromatin remodeling.

Intrahepatic cholangiocarcinoma (ICC) poses a significant clinical challenge due to its insidious onset, aggressive biological behavior, and propensity for early metastasis, contributing to a dismal 5-y survival rate of less than 10%. Despite advances in understanding the dynamic changes in gene regulatory networks and chromatin landscapes during tumorigenesis, the functional interplay between RNA epitranscriptomic modifications and nuclear events in ICC remains poorly elucidated. Here, we identify N-acetyltransferase 10 (NAT10), the writer for N4-acetylcytidine (ac4C) mRNA modification, as a

Structural principles underlying the evolution of SWI/SNF chromatin remodelers.

Adenosine 5'-triphosphate-dependent switch/sucrose nonfermentable (SWI/SNF)-family chromatin remodelers regulate genome accessibility by repositioning nucleosomes, yet how these complexes diversified across evolution while preserving a common remodeling mechanism has remained unresolved. Here, we determine cryo-electron microscopy structures of the SWI/SNF and RSC (remodels the structure of chromatin) complexes from the thermophilic fungus Chaetomium thermophilum in apo and nucleosome-bound states, providing an evolutionarily informative structural bridge between budding yeast and metazoan rem

HNF1β bookmarking involves Topoisomerase 1 activation and DNA topology relaxation in mitotic chromatin.

HNF1β (HNF1B) is a transcription factor frequently mutated in patients with developmental renal disease. It binds to mitotic chromatin and reactivates gene expression after mitosis, a phenomenon referred to as bookmarking. Using a crosslinking method that circumvents the artifacts of formaldehyde, we demonstrate that HNF1β remains associated with chromatin in a sequence-specific way in both interphase and mitosis. We identify an HNF1β-interacting protein, BTBD2, that enables the interaction and activation of Topoisomerase 1 (TOP1) exclusively during mitosis. Our study identifies a shared micro

ARID1A-dependent maintenance of H3.3 is required for repressive CHD4-ZMYND8 chromatin interactions at super-enhancers.

BACKGROUND: SWI/SNF (BAF) chromatin remodeling complexes regulate lineage-specific enhancer activity by promoting accessibility for diverse DNA-binding factors and chromatin regulators. Additionally, they are known to modulate the function of the epigenome through regulation of histone post-translational modifications and nucleosome composition, although the way SWI/SNF complexes govern the epigenome remains poorly understood. Here, we investigate the function of ARID1A, a subunit of certain mammalian SWI/SNF chromatin remodeling complexes associated with malignancies and benign diseases origi

The first murine zygotic transcription is promiscuous and uncoupled from splicing and 3' processing.

Initiation of zygotic transcription in mammals is poorly understood. In mice, zygotic transcription is first detected shortly after pronucleus formation in 1-cell embryos, but the identity of the transcribed loci and mechanisms regulating their expression are not known. Using total RNA-Seq, we have found that transcription in 1-cell embryos is highly promiscuous, such that intergenic regions are extensively expressed and thousands of genes are transcribed at comparably low levels. Striking is that transcription can occur in the absence of defined core-promoter elements. Furthermore, accumulati

Chromatin remodeling restrains oncogenic functions in prostate cancer.

Primary prostate cancer presents with multifocal lesions and unpredictable clinical behavior, posing significant challenges for effective prognosis. To address this, we investigate the epigenomic landscape of prostate tumor biopsies from 25 treatment-naïve male patients by analyzing chromatin compartmentalization patterns. Our analysis reveals two distinct molecular subtypes: one with a Low Degree of Decompartmentalization (LDD) and another with a High Degree of Decompartmentalization (HDD). Here we show that the HDD subgroup exhibits extensive chromatin reorganization associated with diminish
