Evaluation of a point-of-care tuberculosis test-and-treat algorithm on early mortality in people with HIV accessing antiretroviral therapy (TB Fast Track study): study protocol for a cluster randomised controlled trial.

BACKGROUND: Early mortality for HIV-positive people starting antiretroviral therapy (ART) remains high in resource-limited settings, with tuberculosis the most important cause. Existing rapid diagnostic tests for tuberculosis lack sensitivity among HIV-positive people, and consequently, tuberculosis treatment is either delayed or started empirically (without bacteriological confirmation). We developed a management algorithm for ambulatory HIV-positive people, based on body mass index and point-of-care tests for haemoglobin and urine lipoarabinomannan (LAM), to identify those at high risk of tu

Long-term oncological outcomes following algorithm-based care versus usual care for the early recognition and management of complications after pancreatic resection: a post-hoc analysis of a nationwide, stepped-wedge cluster-randomised trial.

BACKGROUND: Studies have shown that severe postoperative complications after resection of pancreatic and periampullary cancer might have a negative effect on long-term oncological outcomes. The PORSCH trial showed that an algorithm for early recognition and minimally invasive management of complications after pancreatic resection significantly improved short-term clinical outcomes. The algorithm's effect on long-term survival remains to be determined. METHODS: Long-term oncological outcomes were evaluated post hoc in all patients included in the nationwide, stepped-wedge cluster-randomised PO

An automated clustering workflow for molecular simulation data.

Efficient analysis methods are needed that are able to cope with the huge size of modern molecular simulation datasets. Typical analysis workflows involve dimensionality reduction algorithms that improve the comprehensibility of the dataset by lowering its dimensions. Other common elements of the analysis are clustering algorithms that divide the dataset into groups according to a predefined characteristic, often with an emphasis on structural homogeneity. The application of such a clustering algorithm can help identify important metastable states of the system. In this paper, we revisit a clu

Leveraging latent space models for enzyme discovery and sampling.

The exponential growth in available protein sequence data has broadened enzyme discovery opportunities but simultaneously highlighted a significant gap between sequence and function information. Traditional tools like phylogenetic trees and sequence similarity networks (SSNs) are widely adopted for sampling enzymes for novel transformations. However, their utility suffers from inherent limitations, which are exacerbated for large enzyme families. Phylogenetic trees, while useful for studying evolutionary relationships, become computationally intensive and difficult to visualize for larger prot

Dynamic image clustering from projected coordinates of deep similarity learning.

Commonly used clustering algorithms typically require user parameters such as the number of clusters to be divided. Density-based algorithms do not have such requirements but are not suitable for high dimensional data. Recent studies have merged the cluster assignment task with deep similarity learning. In this paper, we propose a novel framework to perform dynamic image clustering without prior knowledge of the cluster count. A deep learning model first learns data similarity from scratch, followed by the use of a coordinate learning model to project high dimensional data onto a two-dimension

Clustering of longitudinal data by using an extended baseline: A new method for treatment efficacy clustering in longitudinal data.

Heterogeneity in treatment efficacy is a major concern in clinical trials. Clustering may help to identify the treatment responders and the non-responders. In the context of longitudinal cluster analyses, sample size and variability of the times of measurements are the main issues with the current methods. Here, we propose a new two-step method for the Clustering of Longitudinal data by using an Extended Baseline. The first step relies on a piecewise linear mixed model for repeated measurements with a treatment-time interaction. The second step clusters the random predictions and considers sev

Machine Learning Clustering for Blood Pressure Variability Applied to Systolic Blood Pressure Intervention Trial (SPRINT) and the Hong Kong Community Cohort.

Visit-to-visit blood pressure variability (BPV) has been shown to be a predictor of cardiovascular disease. We aimed to classify the BPV levels using different machine learning algorithms. Visit-to-visit blood pressure readings were extracted from the SPRINT study in the United States and eHealth cohort in Hong Kong (HK cohort). Patients were clustered into low, medium, and high BPV levels with the traditional quantile clustering and 5 machine learning algorithms including K-means. Clustering methods were assessed by Stability Index. Similarities were assessed by Davies-Bouldin Index and Silho

Improved chaos-enhanced FOX for clustering-based supervised medical classification.

Despite the widespread use of optimization-based classification methods in medical data analysis, many existing approaches suffer from premature convergence and limited robustness when dealing with complex and heterogeneous datasets. To address these limitations, this study presents a chaos-enhanced, fox-inspired classification framework derived from the Fox Optimization Algorithm. The proposed method employs a Gauss/Mouse chaotic map to regulate the exploration-exploitation balance through the control variable, while preserving the original algorithmic structure without introducing additional

Robust Functional Ward's Linkages With Applications in EEG Data Clustering.

This paper proposes two robust linkage criteria, termed functional Ward-type linkages, for hierarchical clustering of grouped functional data, where each clustering unit is represented by a set of curves. Ordinary Ward's linkage defines the cluster dissimilarity between two clusters as the increase in the sum of squared errors (SSE) upon merging, which can be interpreted graphically as an increase in within-cluster dispersion. Motivated by this principle, the proposed linkages measure the weighted increase in band width required to construct a common band containing the central representatives

ScEnsemble: weighted hypergraph ensemble clustering for single-cell RNA sequencing.

BACKGROUND: Single-cell RNA sequencing enables detailed profiling of cellular heterogeneity, with clustering serving as a critical step for identifying distinct cell populations. However, no single clustering algorithm consistently outperforms others across diverse datasets, creating uncertainty in robust cell population identification. Existing ensemble methods either treat all algorithms equally or employ simple filtering strategies, failing to account for varying solution quality across different datasets. RESULTS: We present ScEnsemble, a weighted hypergraph ensemble clustering framework

Marking-based load balancing Weighted Clustering Framework for Mobile ADHOC Network.

In a mobile ad-hoc network, it has been observed that the existing weighted clustering algorithm induces high computational overhead on the mobile nodes in the cluster-head election process and distributes the load among the cluster-heads unfairly. Also, the cluster maintenance cost is very high due to the expiration or movement of the cluster-head. The purpose of this work is to mitigate the weaknesses of the existing weight-based clustering algorithm. The proposed "Marking-based Load Balancing Weighted Clustering Framework for Mobile ADHOC Network (MLWCM)" marks the weak nodes before the beg

Recurrence Triangle Features for Unsupervised Time Series Clustering: Application to Human Gait.

Unsupervised classification or clustering of complex time series generated from nonlinear dynamical systems remains challenging, particularly when signals exhibit noise and subtle structural differences. We develop a recurrence-based framework that captures local geometric patterns in recurrence plots by extracting triangular motifs, termed recurrence triangles (RTs), and mapping their relative frequencies to compact feature vectors for clustering. The approach is evaluated on four synthetic systems: the continuous-time Rössler and Lorenz systems and the discrete-time Logistic map and AR(2) mo

PTCMIL: multiple instance learning via prompt token clustering for whole slide image analysis.

Multiple Instance Learning (MIL) has achieved significant success in whole slide image (WSI) analysis. However, the complexity and heterogeneity in WSIs remain fundamental challenges for MIL problem due to the various information in each WSI. However, existing MIL methods face challenges in effectively aggregating diverse patch information into robust and predictive WSI representations. While Vision Transformers (ViTs) and clustering-based approaches have shown promise, they are often computationally intensive and fail to fully capture task-specific features and slide-specific variability. Identifying Similar Cases in Document Networks Using Cross-Reference Structures.

Our objective was to explore the creation of document networks based on different thresholds of shared information and different clustering algorithms on those networks to identify document clusters describing similar clinical cases. We created networks from vaccine adverse event report sets using seven approaches for linking reports. We then applied three clustering algorithms [visualization of similarities (VOS), Louvain, k-means] to these networks and evaluated their ability to identify known clusters. The report sets included one simulated set and three sets from the Vaccine Adverse Event

Ensemble clustering: A practical tutorial.

Cluster analysis is an explorative analytical method, serving as a critical tool in psychology, psychiatry, and related fields to map heterogeneous data into meaningful subgroups. Despite their extensive historical use, traditional clustering techniques suffer from a lack of stability, robustness, and generalisability. These issues stem from the inherent difficulties of the clustering optimisation problem as well as the stochastic nature of algorithm optimisers. To address these challenges, we demonstrate the use of methods utilising ensemble learning techniques to combine clustering results f

DecBin: Bayesian-optimized deep clustering for long-read metagenomic binning.

Accurate metagenomic binning is essential for reconstructing microbial genomes, thereby facilitating the discovery of novel taxa, the identification of pathogens, and the characterization of antimicrobial resistance genes. Most existing methods are designed for assembled contigs and cannot be directly applied to raw long reads. Although a few dedicated long-read binning methods have emerged, challenges remain in bin-number estimation and representation learning. Here, we propose Deep Embedded Clustering for Long-read Binning (DecBin), an adaptive method for directly binning raw long reads thro

What is meant when we say we are clustering multimorbidity?

Clustering multimorbidity has been a global research priority of late. Existing studies usually identify these clusters using one of several popular clustering methods such as latent class analysis or hierarchical clustering and then explore various characteristics of these clusters (eg, their genetic underpinning or their sociodemographic drivers) as downstream analysis. These studies make several choices during clustering that are often not explicitly acknowledged in the literature, for example, whether they are clustering conditions or clustering individuals, and thus, lead to different clu

SimMTC: Simple Multi-View Tensor Clustering.

Tensor-based multi-view clustering algorithms have attracted considerable attention due to their superior clustering performance. However, these algorithms typically treat each view independently, failing to utilize the complementary information across all views, thus lacking globality. Additionally, employing low-rank tensor constraints to extract consistent information among views may result in the loss of important information due to weak consistency constraints. These limitations significantly hinder the clustering performance. To address these issues, we propose Simple Multi-view Tensor C

Obstructive sleep apnea detection using clustering classification of nonlinear features from nocturnal oximetry.

This study is focused on the classification of patients suspected of suffering from obstructive sleep apnea (OSA) by means of cluster analysis. We assessed the diagnostic ability of three clustering algorithms: k-means, hierarchical and fuzzy c-means (FCM). Nonlinear features of blood oxygen saturation (SaO2) from nocturnal oximetry were used as inputs to the clustering methods. Three nonlinear methods were used: approximate entropy (ApEn), central tendency measure (CTM) and Lempel-Ziv (LZ) complexity. A population of 74 subjects (44 OSA positive and 30 OSA negative) was studied. 90.5%, 87.8%

Machine learning for lumbar and pelvis kinematics clustering.

Clustering algorithms such as k-means and agglomerative hierarchical clustering (HCA) may provide a unique opportunity to analyze time-series kinematic data. Here we present an approach for determining number of clusters and which clustering algorithm to use on time-series lumbar and pelvis kinematic data. Cluster evaluation measures such as silhouette coefficient, elbow method, Dunn Index, and gap statistic were used to evaluate the quality of decision making. The result show that multiple clustering evaluation methods should be used to determine the ideal number of clusters and algorithm sui
