Systematic Evaluation of On-DNA Nitro Reduction Reactions in Short and Elongated DNA Tags for DNA-Encoded Library Construction.

DNA-encoded library (DEL) synthesis necessitates robust on-DNA chemical transformations that remain dependable throughout multistep library construction, especially for elongated DNA constructs. This study assessed the efficiency of commonly used on-DNA nitro reduction reactions under conditions relevant to practical DEL synthesis to evaluate the impact of DNA tag elongation. Although iron(II)-, diboron-, palladium(II)-, and dithionite-mediated reductions showed high efficiency for short DNA constructs, their performances varied significantly with DNA tag elongation. The generality of these re

Reassociation kinetics for Epstein-Barr virus DNA: nonhomology to mammalian DNA and homology of viral DNA in various diseases.

The number of Epstein-Barr virus (EBV) genomes per cell in established leukocytic lines and tissue specimens has been evaluated by measuring DNA-DNA reassociation kinetics with hydroxyapatite chromatography. Under the proper conditions, this method is sufficiently sensitive to detect EBV DNA in the amount of 0.1 genome per cell. All the samples tested that have been suspected to be without EBV DNA by cRNA hybridization proved negative by this more sensitive specific analysis. These included Hela and Hep2 cells, a negative case of Burkitt's lymphoma, two negative cases of nasopharyngeal carcino

Deep Learning Predicts Dissimilar DNA-DNA Binding and Engineers Hyperconnected Networks.

Common frameworks in molecular bioengineering and synthetic biology focus on orthogonality, viewing weak or non-specific interactions as problems to avoid. This constrains the usable sequence space, limits scalability, and neglects scenarios where synthetic systems must operate within natural backgrounds of high sequence diversity. Harnessing the full space is difficult because models are lacking that can accurately and quickly predict non-orthogonal interactions and be validated against ground truth data. Here we develop BINND - Binding and Interaction Neural Network for DNA - using DNA-DNA i

DNA Condensates Enable Crosstalk-Free Operation of Identical DNA Computing Cascades.

DNA strand displacement reactions (SDR) have enabled the development of biosensing devices, molecular machines, and molecular computing. However, the need for high sequence orthogonality poses a major challenge to the modular integration and scaling of DNA SDR networks into more complex systems capable of advanced or parallel functions. Here, we propose the use of liquid-like DNA condensates with addressable barcodes for confining DNA SDR networks for parallel and selective operation of near-identical circuits that would otherwise show undesired crosstalk in a homogeneous solution. Primordial germ cell DNA demethylation and development require DNA translesion synthesis.

Mutations in DNA damage response (DDR) factors are associated with human infertility, which affects up to 15% of the population. The DDR is required during germ cell development and meiosis. One pathway implicated in human fertility is DNA translesion synthesis (TLS), which allows replication impediments to be bypassed. We find that TLS is essential for pre-meiotic germ cell development in the embryo. Loss of the central TLS component, REV1, significantly inhibits the induction of human PGC-like cells (hPGCLCs). This is recapitulated in mice, where deficiencies in TLS initiation (Rev1-/- or Pc

NEIL3: A unique DNA glycosylase involved in interstrand DNA crosslink repair.

Endonuclease VIII-like 3 (NEIL3) is a versatile DNA glycosylase that repairs a diverse array of chemical modifications to DNA. Unlike other glycosylases, NEIL3 has a preference for lesions within single-strand DNA and at single/double-strand DNA junctions. Beyond its canonical role in base excision repair of oxidized DNA, NEIL3 initiates replication-dependent interstrand DNA crosslink repair as an alternative to the Fanconi Anemia pathway. This review outlines our current understanding of NEIL3's biological functions, role in disease, and three-dimensional structure as it pertains to substrate

DNA polymerase θ protects leukemia cells from metabolically induced DNA damage.

Leukemia cells accumulate DNA damage, but altered DNA repair mechanisms protect them from apoptosis. We showed here that formaldehyde generated by serine/1-carbon cycle metabolism contributed to the accumulation of toxic DNA-protein crosslinks (DPCs) in leukemia cells, especially in driver clones harboring oncogenic tyrosine kinases (OTKs: FLT3(internal tandem duplication [ITD]), JAK2(V617F), BCR-ABL1). To counteract this effect, OTKs enhanced the expression of DNA polymerase theta (POLθ) via ERK1/2 serine/threonine kinase-dependent inhibition of c-CBL E3 ligase-mediated ubiquitination of POLθ

Electrochemically classifying DNA structure based on the small molecule-DNA recognition.

Herein, we reported the differential binding ability of aminoglycosides to DNA structures using electrochemical method through principal component analysis (PCA) to classify different DNA secondary structures and understand the link between secondary structure and DNA conformation. In these analyses, the DNA with different secondary structure motifs: bulge, internal loop, hairpin loop and stem loop were designed. The aminoglycosides as receptors were modified on the surface of electrode. In the presence of DNA, the DNA will be absorbed on the surface of electrode via the recognition of DNA and

Cellular Repair of DNA-DNA Cross-Links Induced by 1,2,3,4-Diepoxybutane.

Xenobiotic-induced interstrand DNA-DNA cross-links (ICL) interfere with transcription and replication and can be converted to toxic DNA double strand breaks. In this work, we investigated cellular responses to 1,4-bis-(guan-7-yl)-2,3-butanediol (bis-N7G-BD) cross-links induced by 1,2,3,4-diepoxybutane (DEB). High pressure liquid chromatography electrospray ionization tandem mass spectrometry (HPLC-ESI⁺-MS/MS) assays were used to quantify the formation and repair of bis-N7G-BD cross-links in wild-type Chinese hamster lung fibroblasts (V79) and the corresponding isogenic clones V-H1 and V-H4, de

DNA Microviscosity Characterization with Particle Diffusometry for Downstream DNA Detection Applications.

Analytical characterization of DNA microviscosity provides critical biophysical insights into nuclear crowding, nucleic acid based pharmaceutical development, and nucleic acid based biosensor device design. However, most viscosity characterization methods require large sample volumes and destructive testing. In contrast, particle diffusometry permits in situ analysis of DNA microviscosity with short measurement times (8 s) using small volumes (<3 μL) which are compatible with DNA preparatory procedures. This unconventional biosensing approach involves measuring the change in sample viscosity u

DNA micelles as nanoreactors: efficient DNA functionalization with hydrophobic organic molecules.

We report a micelle-templated method to enhance the reactivity of DNA with highly hydrophobic molecules. Lipids, chromophores and polymers can be conjugated to DNA in high yield and under mild conditions. This method expands the range of DNA-templated reactions for DNA-encoded libraries, oligonucleotide and drug delivery, nanopore mimetics and DNA nanotechnology.

Human mitochondrial DNA and nuclear DNA isolation from food bite marks.

OBJECTIVE: Bite mark analysis is used for comparison between bite marks on a bitten object and the suspects' teeth. However, if it is not possible to obtain a correct match, it is important to recover salivary DNA. Previous studies have tried to isolate human nuclear DNA from bitten foods but were not completely successful. In the present work, we studied the efficiency of human nuclear and mitochondrial DNA isolation from bite marks in cheese, a donut and an apple. DESIGN: Using a double swab technique and silica-based DNA extraction kit, nuclear and mitochondrial DNA were isolated. Human ho

Specific enrichment of prokaryotic DNA using a recombinant DNA-binding protein.

Targeted enrichment of DNA is often necessary for its detection and characterization in complex samples. We describe the development and application of the novel molecular tool for the specific enrichment of prokaryotic DNA. A fused protein comprising the DNA-binding subunit of the bacterial topoisomerase II, gyrase, was expressed, purified, and immobilized on magnetic particles. We demonstrated the specific affinity of the immobilized protein towards bacterial DNA and investigated its efficiency in the samples with high background of eukaryotic DNA. The reported approach allowed for the selec

Mitochondrial DNA replication and disease: insights from DNA polymerase γ mutations.

DNA polymerase γ (pol γ), encoded by POLG, is responsible for replicating human mitochondrial DNA. About 150 mutations in the human POLG have been identified in patients with mitochondrial diseases such as Alpers syndrome, progressive external ophthalmoplegia, and ataxia-neuropathy syndromes. Because many of the mutations are described in single citations with no genotypic family history, it is important to ascertain which mutations cause or contribute to mitochondrial disease. The vast majority of data about POLG mutations has been generated from biochemical characterizations of recombinant p

Bacteria of asymptomatic periradicular endodontic lesions identified by DNA-DNA hybridization.

Possible inclusion of contaminant bacteria during surgery has been problematic in studies of periradicular lesions of endodontic origin. Therefore, in this study, two different surgical techniques were compared. A second problem is that some difficult to cultivate species may not be detected using bacteriological methods. Molecular techniques may resolve this problem. DNA-DNA hybridization technology has the additional advantage that DNA is not amplified. The purpose of this investigation was to determine if bacteria from periradicular endodontic lesions could be identified using DNA-DNA hybri

Use of DNA-protein interaction to isolate specific genomic DNA sequences.

We describe a simple and rapid method for the isolation of specific genomic DNA sequences recognized by DNA-binding proteins. This procedure consists of four steps: (1) restriction enzyme digestion and size fractionation of genomic DNA; (2) DNA--protein binding using the gel mobility-shift assay; (3) ligation of isolated DNA fragments followed by transformation of Escherichia coli; and (4) screening of recombinant clones for inserts containing specific DNA--protein binding sequences. We have used this protocol to isolate human DNA sequences, 100-200 bp in size, that are recognized by both part

Domain dynamics within the PriA DNA helicase regulate DNA replication restart.

Prematurely terminated DNA replication processes in bacteria must be restarted for successful genome duplication. In Escherichia coli, the PriA DNA helicase orchestrates replication restart by assembling the PriA/PriB/DnaT preprimosome complex onto abandoned DNA replication forks and reloading the replicative machinery. We show that the structure of the replication fork lagging strand-whether single- or double-stranded-influences the position of the cysteine-rich region in bound PriA (PriACRR). When PriA binds to synthetic replication forks with a single-stranded lagging strand, the PriACRR is
