OrchAlign: Orchestrated Multimodal Alignment for Gene Expression Prediction.

MOTIVATION: Gene expression prediction benefits from integrating DNA sequences and epigenomic signals. Existing approaches typically combine these modalities using simple operations such as concatenation or summation, without explicitly modeling fine-grained token-level cross-modal interactions. Establishing precise cross-modal correspondences remains challenging due to (1) inter-modal discrepancies, and (2) intra-modal structural preservation. RESULTS: To address these challenges, we propose OrchAlign, an orchestrated multimodal alignment framework that establishes fine-grained cross-modal a

Comparative range-wide phylogeography and evolutionary history of the two Pyrrhocorax species (Passeriformes: Corvidae).

Phylogeographic analyses provide key insights into how historical climate change, geographic barriers, and species-specific ecological traits shape evolutionary divergence. We investigated the phylogeography and evolutionary history of the two extant chough species, the red-billed chough (Pyrrhocorax pyrrhocorax, n = 65) and the alpine chough (Pyrrhocorax graculus, n = 33), across most of their Palearctic range. Using concatenated mitochondrial DNA sequences, complemented by nuclear intron markers, we reconstructed and test lineage divergence and historical dispersal patterns. Haplotype networ

Trichuris trichiura isolated from Macaca sylvanus: morphological, biometrical, and molecular study.

BACKGROUND: Recent studies have reported the existence of a Trichuris species complex parasitizing primate. Nevertheless, the genetic and evolutionary relationship between Trichuris spp. parasitizing humans and Non-Human Primates (NHP) is poorly understood. The hypothesised existence of different species of Trichuris in primates opens the possibility to evaluate these primates as reservoir hosts of human trichuriasis and other putative new species of whipworms. RESULTS: In this paper, we carried out a morphological, biometrical and molecular study of Trichuris population parasitizing Macaca s

Molecular characterization and phylogenetic analysis of Fasciola gigantica from Nigeria.

Fasciola gigantica is considered the major pathogen causing fasciolosis in Africa; however, molecular characterization of this fluke has not been adequately elucidated. It is important to scientifically elucidate the dispersal history of F. gigantica by analyzing its genetic diversity. Fasciola flukes from Nigeria were analyzed using nuclear and mitochondrial DNA markers. A total of 172 Fasciola flukes collected from cattle were identified as F. gigantica because they displayed the F. gigantica fragment pattern in multiplex PCR for the nuclear marker, phosphoenolpyruvate carboxykinase (pepck).

Identification and whole-genome characterization of a novel equine papillomavirus.

Papillomaviruses (PVs) are small, non-enveloped viruses with double-stranded circular DNA genomes that infect a wide range of hosts, including mammals, birds, reptiles, and fish. While human papillomaviruses are extensively studied, recent advancements in high-throughput sequencing techniques have increased the detection and genetic characterization of PVs from various animal species. Here, we describe the identification and whole-genome characterization of a divergent equine papillomavirus (EcPV) detected through a viral metagenomic investigation of a horse in Denmark exhibiting neurological

First description of the emergence of Echinococcus ortleppi (G5 genotype) in sheep and goats in Iran.

Cystic echinococcosis is one of the most important cyclozoonotic helminthic diseases caused by various genotypes of Echinococcus granulosus SENSU lato complex in the Middle East. Echinococcus ortleppi G5 genotype has been previously reported to infect camels in Iran. However, no molecular data are available on the circulation of the cattle genotype from other animal intermediate hosts. Overall, 30 hydatid cyst samples were collected from 2015 to 2016 from sheep (n; 15) and goat (n; 15) isolates in Mazandaran province, northern Iran. The DNA of larval stages was extracted, amplified and sequenc

First complete mitochondrial genome of Armillifer moniliformis (Pentastomida: Porocephalida) isolated from a human case in Northern Thailand: comparative and phylogenetic analyses.

Pentastomiasis, a zoonotic parasitic disease caused by pentastomids, has been increasingly documented in Thailand. Historically, morphological identification has been the only diagnostic method, but it is inadequate due to morphological similarities between larval stages and limited taxonomic keys. To overcome this, molecular diagnosis is required. However, the DNA sequence information of these neglected parasites remains largely unknown. In this study, pentastomid larvae were collected from the greater omentum of a patient in Northern Thailand. The species of pentastomid larvae was molecularl

Experimental transmission of a novel relapsing fever group Borrelia harbored by Ornithodoros octodontus (Ixodida: Argasidae) in Chile.

Tick-borne relapsing fever spirochetes of genus Borrelia thrive in enzootic cycles involving Ornithodoros spp. (Argasidae) mainly, and rodents. The isolation of these spirochetes usually involves a murine model in which ticks are fed and the spirochetes detected in blood several days later. Such an experiment also demonstrates that a given species of tick is competent in the transmission of the bacteria. Here, soft ticks Ornithodoros octodontus were collected in Northern Chile with the objective to experimentally determine its capacity to transmit a Borrelia sp. detected in a previous study. T

A Novel Rapid Sample Preparation Method for MALDI-TOF MS Permits Borrelia burgdorferi Sensu Lato Species and Isolate Differentiation.

The genus Borrelia comprises vector-borne bacterial pathogens that can severely affect human and animal health. Members of the Borrelia burgdorferi sensu lato species complex can cause Lyme borreliosis, one of the most common vector-borne diseases in the Northern hemisphere. Besides, members of the relapsing fever group of spirochetes can cause tick-borne relapsing fever in humans and various febrile illnesses in animals in tropical, subtropical and temperate regions. Borrelia spp. organisms are fastidious to cultivate and to maintain in vitro, and therefore, difficult to work with in the labo

An Update on the Genus Aeromonas: Taxonomy, Epidemiology, and Pathogenicity.

The genus Aeromonas belongs to the Aeromonadaceae family and comprises a group of Gram-negative bacteria widely distributed in aquatic environments, with some species able to cause disease in humans, fish, and other aquatic animals. However, bacteria of this genus are isolated from many other habitats, environments, and food products. The taxonomy of this genus is complex when phenotypic identification methods are used because such methods might not correctly identify all the species. On the other hand, molecular methods have proven very reliable, such as using the sequences of concatenated ho

Prevalence and genetic variation of salivary gland hypertrophy virus in wild populations of the tsetse fly Glossina pallidipes from southern and eastern Africa.

The Glossina pallidipes salivary gland hypertrophy virus (GpSGHV) is a rod-shaped, non-occluded double-stranded DNA virus that causes salivary gland hypertrophy (SGH) and reduced fecundity in the tsetse fly G. pallidipes. High GpSGHV prevalence (up to 80%) makes it impossible to mass-rear G. pallidipes colonies for the sterile insect technique (SIT). To evaluate the feasibility of molecular-based GpSGHV management strategies, we investigated the prevalence and genetic diversity of GpSGHV in wild populations of G. pallidipes collected from ten geographical locations in eastern and southern Afri

Mammalian male mutation bias: impacts of generation time and regional variation in substitution rates.

In mammals, males undergo a greater number of germline cell divisions compared with females. Thus, the male germline accumulates more DNA replication errors, which result in male mutation bias-a higher mutation rate for males than for females. The phenomenon of male mutation bias has been investigated mostly for rodents and primates, however, it has not been studied in detail for other mammalian orders. Here we sequenced and analyzed five introns of three genes (DBX/DBY, UTX/UTY, and ZFX/ZFY) homologous between X and Y chromosomes in several species of perissodactyls (horses and rhinos) and of

Molecular detection and characterization of Leptospira species in bats and other small wild mammals from Villeta municipality, Colombia.

Leptospira is a bacterial genus which includes several pathogenic species. Wild mammals can act as reservoir hosts, shedding bacteria in their urine. Leptospirosis is an important health problem in Villeta, but data regarding potential reservoirs hosts and natural sources of infection are still scarce. We aimed to detect and characterize the presence of Leptospira among small wild mammals from Villeta municipality, Colombia. Small wild mammals from three orders: Didelphimorphia, Chiroptera and Rodentia, were sampled in the region. DNA was extracted from kidney samples and screened for Leptospi

Detection of the Lychee Erinose Mite, Aceria litchii (Keifer) (Acari: Eriophyidae) in Florida, USA: A Comparison with Other Alien Populations.

The lychee erinose mite (LEM), Aceria litchii (Keifer) is a serious pest of lychee (Litchi chinensis Sonn.). LEM causes a type of gall called 'erineum' (abnormal felty growth of trichomes from the epidermis), where it feeds, reproduces and protects itself from biotic and abiotic adversities. In February of 2018, LEM was found in a commercial lychee orchard on Pine Island, Florida. Infestations were recorded on young leaves, stems, and inflorescences of approximately 30 young trees (1.5-3.0 yrs.) of three lychee varieties presenting abundant new growth. Although LEM is present in Hawaii, this m
