DNA barcoding of sand flies from Chandipura-affected districts of Gujarat, India.

Phlebotomine sand flies are important vectors of various pathogens, including the Chandipura virus (CHPV), a neurotropic rhabdovirus associated with fatal pediatric encephalitis outbreaks in India. Gujarat, a CHPV-endemic region, lacks comprehensive molecular data on sand fly species. Accurate species identification is important for effective vector surveillance and control strategies. 2950 sand flies were collected from 14 districts using aspirators and traps. Morphological identification was performed by using standard taxonomic keys. DNA barcoding of the mitochondrial cytochrome c oxidase s

Surveying Biodiverse Coral Reef Ecosystems Across the Tree of Life With Environmental DNA.

A central challenge in evaluating biodiversity using environmental DNA (eDNA) metabarcoding is that each primer set has biases resulting in selective amplification of taxonomic diversity. Here we test 11 primer pairs to assess Central Pacific coral reef diversity in the five kingdoms of marine eukaryotes: Chromista, Fungi, Metazoa, Plantae and Protozoa. Zero-width OTUs (ZOTUs) were compared to public sequence databases and resolved to the finest taxonomic rank possible. Across all primers, we recovered 421 distinct taxa from five kingdoms in 35 phyla, comprising 62 classes. The number of taxa

Development of a two-layer machine learning model for the forensic application of legal and illegal poppy classification based on sequence data.

Poppies are beneficial plants with a variety of applications, including medicinal, edible, ornamental, and industrial purposes. Some Papaver species are forensically significant plants because they contain opium, a narcotic substance. Internationally trafficked species of illegal poppies are being identified by DNA barcoding employing multiple markers in response to their forensic value. However, effective markers for precise species identification of legal and illegal poppies are still under discussion, with research on illegal poppies focusing on Papaver somniferum L., and species identifica

Nanopore long-read metabarcoding for comprehensive characterisation of parasitic nematodes in humans and animals: a development and diagnostic validation study.

BACKGROUND: Parasitic nematodes of vertebrates impose a substantial burden on human and animal health; however, advanced diagnostic tools for the accurate characterisation of these parasites are scarce. One promising but nascent approach is metabarcoding, which enables the simultaneous characterisation of all parasitic nematodes in a sample, termed the nemabiome. However, earlier iterations of this approach could not detect socioeconomically important nematodes such as those in the genera Strongyloides and Trichuris. Therefore, we aimed to develop a novel nemabiome method capable of detecting

eDNA metabarcoding shows highly diverse but distinct shallow, mid-water, and deep-water eukaryotic communities within a marine biodiversity hotspot.

BACKGROUND: This article is a review of the PhD thesis by Elizabeth Kimani-Murage that explores the double burden of malnutrition in rural South Africa. This is in the context of a worryingly rapid increase in obesity and obesity-related diseases in low- and middle-income countries (LMICs) including South Africa, and in the wake of on-going nutrition transition and lifestyle changes in these countries. OBJECTIVE: To understand the profiles of malnutrition among children and adolescents in a poor, high HIV prevalent, transitional society in a middle-income country. METHODS: A cross-sectional

Comparative study of traditional and DNA-based methods for environmental impact assessment: A case study of marine aggregate extraction in the North Sea.

Environmental impact assessments of marine aggregate extraction are traditionally conducted based on morphological characteristics of macrobenthos, which is time-consuming, labour-intensive and requires specific taxonomic expert knowledge. Bulk DNA metabarcoding is suggested as a promising alternative. This study compares the traditional morphological and the bulk DNA metabarcoding method to assess the impact of sand extraction activities on three sandbanks in the Belgian North Sea. Substantial differences in the detected species were observed between methods: Abundant and/or large macrobentho

Brachylaima phaedusae n. sp. (Trematoda: Brachylaimidae) from door snails in Japan.

The metacercarial infections of door snails (Gastropoda: Clausiliidae) with unknown species of the genus Brachylaima (Trematoda: Brachylaimidae) have recently been reported in eastern Honshu and Kyushu, Japan. A large scale snail survey was carried out to clarify their taxonomic status. From the period of 2015 to 2020, a total of 1239 land snails (768 door snails and 471 others) were collected from 32 localities in Honshu, Shikoku, and Kyushu. The resulting trematode isolates were identified as Brachylaima sp. by mitochondrial DNA barcoding. The sporocysts were found only a few from Megalophae

New records of Lipoptena andaluciensis (Diptera: Hippoboscidae) in the Iberian Peninsula with a pictorial key of the genus.

Since its first description in southern Spain, Lipoptena andaluciensis (Diptera: Hippoboscidae) has drawn increasing attention due to its uncertain origin and distribution. In this study, we report new records of L. andaluciensis from geographically distant regions, including the Castelo Branco district in Portugal and three different northern Spanish provinces (Lérida, Tarragona, and Aragón). A total of 26 specimens, identified as unwinged L. andaluciensis based on morphological traits and COI barcoding, were collected between 2022 and 2024 during several field surveys on red deer (Cervus ela

Protocol to produce and apply barcoded rabies virus for single-neuron input mapping in mice.

Barcoded rabies viral tracing enables high-throughput mapping of brain-wide inputs to individual neurons while allowing integration with transcriptomic profiling. Here, we present a protocol to produce and apply barcoded rabies virus in mice for single-neuron input mapping. We describe steps to generate barcode plasmid libraries, produce barcoded rabies virus, and isolate target brain regions. We then detail procedures for preparing single-cell suspensions or bulk RNA, building barcode amplicon libraries from input regions, and performing initial analysis of the sequencing data. For complete d

Molecular identification of Hymenopteran insects collected by using Malaise traps from Hazarganji Chiltan National Park Quetta, Pakistan.

The order Hymenoptera holds great significance for humans, particularly in tropical and subtropical regions, due to its role as a pollinator of wild and cultivated flowering plants, parasites of destructive insects and honey producers. Despite this importance, limited attention has been given to the genetic diversity and molecular identification of Hymenopteran insects in most protected areas. This study provides insights into the first DNA barcode of Hymenopteran insects collected from Hazarganji Chiltan National Park (HCNP) and contributes to the global reference library of DNA barcodes. The first genetic characterization of Setaria marshalli (Nematoda, Spirurida) with reliable DNA barcoding based on a mitochondrial genetic marker.

Setaria marshalli is a mosquito-borne filarial nematode that causes infection in calves younger than two years old. In the present study, nematodes were obtained from a calf in Japan and morphologically identified as S. marshalli. Additionally, the partial cytochrome oxidase subunit I (COI) region (596 bp) was analyzed for the first time to establish a reliable DNA barcode. Nucleotide sequences of COI were identical among the seven worms obtained. The COI region can be a useful marker for species discrimination in the case of S. marshalli since nucleotide variations observed between the closes

Evaluating five different loci (rbcL, rpoB, rpoC1, matK, and ITS) for DNA barcoding of Indian orchids.

Orchidaceae, one of the largest families of angiosperms, is represented in India by 1600 species distributed in diverse habitats. Orchids are in high demand owing to their beautiful flowers and therapeutic properties. Overexploitation and habitat destruction have made many orchid species endangered. In the absence of effective identification methods, illicit trade of orchids continues unabated. Considering DNA barcoding as a potential identification tool, species discrimination capability of five loci, ITS, matK, rbcL, rpoB, and rpoC1, was tested in 393 accessions of 94 Indian orchid species b

Barcode-enabled sequencing of plasmablast antibody repertoires in rheumatoid arthritis.

OBJECTIVE: A hallmark of rheumatoid arthritis (RA) is the production of autoantibodies, including anti-citrullinated protein antibodies (ACPAs). Nevertheless, the specific targets of these autoantibodies remain incompletely defined. During an immune response, B cells specific for the inciting antigen(s) are activated and differentiate into plasmablasts, which are released into the blood. We undertook this study to sequence the plasmablast antibody repertoire to define the targets of the active immune response in RA. METHODS: We developed a novel DNA barcoding method to sequence the cognate he

Oxford Nanopore Long-Read Sequencing of Bat Guano and Urine for Microbiome Characterization and Pathogen Detection.

Deoxyribonucleic acid (DNA) sequencing has made possible the study of genetic sequences for taxonomic assignment, mutational analyses, and novel organism discovery. Long-read sequencing methods offer advantages over short-read methods because they can sequence entire DNA molecules without requiring fragmentation. This protocol describes a workflow for microbiome characterization and pathogen detection through the extraction, sequencing, and analysis of DNA from bat environmental samples, including guano and urine, using tailored approaches for each sample type. Pre-processing of guano and urin

DNA barcoding for the identification and authentication of medicinal deer (Cervus sp.) products in China.

Deer products from sika deer (Cervus nippon) and red deer (C. elaphus) are considered genuine and used for Traditional Chinese Medicine (TCM) materials in China. Deer has a very high economic and ornamental value, resulting in the formation of a characteristic deer industry in the prescription preparation of traditional Chinese medicine, health food, cosmetics, and other areas of development and utilization. Due to the high demand for deer products, the products are expensive and have limited production, but the legal use of deer is limited to only two species of sika deer and red deer; other

Chitinase production and effects of land use change on fungal communities in the soil of the Brazilian Cerrado.

The Brazilian Cerrado is the world's most biodiverse savanna, yet its rapid conversion to agriculture, including coffee cultivation, may alter soil fungal communities in ways that remain insufficiently characterized. We used ITS metabarcoding to assess fungal diversity and community composition across native Cerrado, conventional coffee, and regenerative coffee systems. Sixty soil samples were analyzed, comprising 20 samples per land-use system distributed among 12 transects arranged in four sampling pairs. In parallel, 1481 fungal isolates obtained by serial dilution were screened for chitino

Applications of environmental DNA (eDNA) in agricultural systems: Current uses, limitations and future prospects.

Global food production, food supply chains and food security are increasingly stressed by human population growth and loss of arable land, becoming more vulnerable to anthropogenic and environmental perturbations. Numerous mutualistic and antagonistic species are interconnected with the cultivation of crops and livestock and these can be challenging to identify on the large scales of food production systems. Accurate identifications to capture this diversity and rapid scalable monitoring are necessary to identify emerging threats (i.e. pests and pathogens), inform on ecosystem health (i.e. soi
