Using a community-engaged health informatics approach to develop a web analytics research platform for sharing data with community stakeholders.

Marginalized communities are rarely included in the planning of research relevant to their own health or have access to research data. We implemented a community-based participatory research approach in developing a new health informatics system, WARP (Web Analytics Research Platform), to enable stakeholders to access and analyze research data. We leveraged data from a cohort study of 751 patients in the Transitions Clinic Network (TCN), a network of clinical programs serving patients with a history of incarceration. WARP holds de-identified, patient data, streamlines data processing (i.e. tra

Big data analytics for CLEC5A dynamics based on single cell genomics and proteomics reveal its diverse functions in human diseases.

BACKGROUND: CLEC5A (C-type lectin domain family 5 member A) is an innate immune receptor implicated in inflammatory signaling, contributing to hyperinflammatory responses in infections and sterile inflammation. However, CLEC5A dynamics in human diseases remain to be identified. Here, we systematically characterized CLEC5A dynamics in humans across cells, tissues, and disease states, and to explore the functional significance of CLEC5A in macrophage activation based on single-cell genomics. METHODS: With multi-omics (scRNA-seq, proteomics and big data analytics), we analyzed extensive human tr

Observational Health Data Analysis of the Cardiovascular Adverse Events of Systemic Treatment in Patients with Metastatic Hormone-sensitive Prostate Cancer: Big Data Analytics Using the PIONEER Platform.

BACKGROUND AND OBJECTIVE: Although cardiovascular toxicity from modern systemic treatments in metastatic hormone-sensitive prostate cancer (mHSPC) remains a concern, real-world data are limited. We aimed to characterise patients treated for mHSPC across multiple large cohorts and estimate cardiovascular adverse event (AE) risks. METHODS: Leveraging PIONEER's Big Data platform, with databases standardised using the Observational Medical Outcomes Partnership model, we defined cohorts and calculated the incidence rates of AEs per 1000 person-years. The time to first event was assessed via a Kapl

Examining the effects of analytical replication on data quality in a non-targeted analysis experiment.

Non-targeted analysis (NTA) methods are integral to environmental monitoring given their ability to expand measurable chemical space beyond that of traditional targeted methods. Such vast quantities of NTA data are generated that exhaustive manual review is generally unfeasible. Computational tools facilitate automated data processing, but cannot always distinguish real signals (i.e., originating from a chemical in a sample) from artifacts. Replicate analysis is recommended to aid data review, but as NTA studies become larger, the cost of analytical replication becomes untenable. A need theref

Antidepressant drugs in children and adolescents: analytical and demographic data in a naturalistic, clinical study.

Pharmacokinetics of antidepressant drugs (ATDs), in terms of steady-state and trough values, in patients from Child and Adolescent Psychiatry centers in the midsouth-eastern part of Sweden, were evaluated, and the use of ATDs in this population were described. Patients to be prescribed an ATD were studied between 2002 and 2004. Two hundred eleven children, 64% girls and 36% boys (ages 8-20 years) were evaluated. The primary indication for the antidepressant treatment was depression in 69% of subjects. The median body mass index was 20.2 kg/m² (range, 12.4-38.6 kg/m²). Suspected adverse drug re

Novel analytical methods applied to type 1 diabetes genome-scan data.

Complex traits like type 1 diabetes mellitus (T1DM) are generally taken to be under the influence of multiple genes interacting with each other to confer disease susceptibility and/or protection. Although novel methods are being developed, analyses of whole-genome scans are most often performed with multipoint methods that work under the assumption that multiple trait loci are unrelated to each other; that is, most models specify the effect of only one locus at a time. We have applied a novel approach, which includes decision-tree construction and artificial neural networks, to the analysis of

Mouse Bio-behavioral Phenotyping Using a Digital Homecage Framework for Long-timescale, High-resolution, and Multi-factor Data Collection and Analytics.

Long-term monitoring of behavioral and physiological processes is essential for elucidating complex brain-based phenomena and disorders that develop over extended periods, such as chronic stress, circadian disruption, and metabolic syndromes. Though digital phenotyping is well-established in humans via smart devices, comparable solutions for rodent models remain limited. To address this gap, we present the Digital Homecage (DHC) system, an open-source platform that enables uninterrupted, long-timescale recording of over 20 behavioral metrics in single-housed mice. The DHC integrates video capt

Analytical interpretation of hemodynamic data in patients with intracardiac shunts: Role of mathematical modeling.

BACKGROUND: Shunt lesions are categorized into pre- and post-tricuspid. Although it is well recognized that these two entities have a different pathophysiology, hemodynamic variables involved are still poorly understood. This paper aims to analytically appraise shunt physiology exploiting a lumped parameters mathematical model. METHODS: Circulatory system was split into arterial and venous compartments, each of them being described by resistive, capacitive and inductive components. The model was modified including communication between atria and ventricles. Predicted changes in the ratio betw

A pathway to next-generation mast cell stabilizers identified through the novel Phytomedical Analytics for Research Optimization at scale data platform.

INTRODUCTION: Mast cell stabilizers (MCS) have the potential to address unmet therapeutic need in allergy and inflammation management. MCS chronically suppress all arms of the pro-inflammatory mast cell response to stimulation (e.g., histamine, protease, lipid mediators, cytokines and chemokines). They may therefore outperform approaches such as H1, H2 and H4 inhibitors (antihistamines), which block only the acute histamine release by mast cells and leave the rest of the functional response untouched. Despite their potential, current MCS (e.g., cromolyn sodium, tranilast, nedocromil) in clinic

Threading the Needle: Practical Considerations for Merging Theory-Driven Computational Psychiatry With Data-Driven Analytics to Enhance Precision Health at Scale.

The rapidly evolving field of computational psychiatry enables quantification of specific cognitive processes and their underlying mechanisms in a translational and potentially scalable manner, using a combination of data collection via mechanistically informed behavioral tasks and theory-driven mathematical modeling. In parallel, transdiagnostic, dimensional approaches to psychiatric diagnostics, such as the Research Domain Criteria and Hierarchical Taxonomy of Psychopathology, seek to facilitate links between clinical research and real-world clinical reality, which rarely respects traditiona

Combining big data search analytics and the FDA Adverse Event Reporting System database to detect a potential safety signal of mirtazapine abuse.

This study sought to detect a potential safety signal of mirtazapine abuse by combining two different sources of surveillance, specifically Google Analytics (Google, Inc., Mountain View, CA, USA) and the FDA Adverse Event Reporting System database. Data from the first quarter of 2004 to the second quarter of 2017 were collected and analysed. The search interest over time, the frequencies of abuse-related terms in the search analytics domain, and the odds ratio of abuse events in FDA Adverse Event Reporting System were determined. Correlations between the two aforementioned domains using quarte
