The Concept of an Ideal Antibiotic: Implications for Drug Design.

The emergence and spread of antibiotic-resistant pathogens is a major public health issue, which requires global action of an intersectoral nature. Multidrug-resistant (MDR) pathogens-especially "ESKAPE" bacteria-can withstand lethal doses of antibiotics with various chemical structures and mechanisms of action. Pharmaceutical companies are increasingly turning away from participating in the development of new antibiotics, due to the regulatory environment and the financial risks. There is an urgent need for innovation in antibiotic research, as classical discovery platforms (e.g., mining soil

Using hydrogen sulfide to design and develop drugs.

INTRODUCTION: Hydrogen sulfide (H2S) is an endogenous gasotransmitter, involved in the regulation of several biological functions. Conversely, impaired biosynthesis of H2S is associated with important diseases. This paves the way for exciting pharmacological perspectives for drugs acting on the 'H2S system'. AREAS COVERED: At the beginning of this manuscript, the authors present the biological roles and mechanisms of action of hydrogen sulfide. The authors then discuss the developments in the modulation of the H2S system via heterogeneous molecules, which behave as sources of exogenous H2S, a

GenStar: a method for de novo drug design.

A novel method, which we call GenStar, has been developed to suggest chemically reasonable structures which fill the active sites of enzymes. The proposed molecules provide good steric contact with the enzyme and exist in low-energy conformations. These structures are composed entirely of sp3 carbons which are grown sequentially, but which can also branch or form rings. User-selected enzyme seed atoms may be used to determine the area in which structure generation begins. Alternatively, GenStar may begin with a predocked 'inhibitor core' from which atoms are grown. For each new atom generated

Computation-based virtual screening for designing novel antimalarial drugs by targeting falcipain-III: a structure-based drug designing approach.

BACKGROUND & OBJECTIVES: Cysteine proteases (falcipains), a papain-family of enzymes of Plasmodium falciparum, are responsible for haemoglobin degradation and thus necessary for its survival during asexual life cycle phase inside the human red blood cells while remaining non-functional for the human body. Therefore, these can act as potential targets for designing antimalarial drugs. The P. falciparum cysteine proteases, falcipain-II and falcipain- III are the enzymes which initiate the haemoglobin degradation, therefore, have been selected as targets. In the present study, we have designed ne

Transforming mRNA drug design with AI: From UTR and codon optimization to coordinated design.

BACKGROUND: The design of mRNA drugs involves a complex and high-dimensional optimization of sequence elements to balance stability, translation efficiency, and immunogenicity. Traditional methods, often relying on local rules or limited biological templates, struggle to address the global structural dependencies within full-length mRNA. Artificial Intelligence (AI) provides a transformative approach to decode complex sequence-function relationships and navigate the vast combinatorial space for precise mRNA engineering. AIM OF REVIEW: This review systematically outlines the data infrastructur

Factors affecting nasal drug delivery and design strategies for intranasal drug delivery.

Intranasal drug delivery system is a non-invasive drug delivery route with the advantages of no first-pass effect, rapid effect and brain targeting. It is a feasible alternative to drug delivery via injection, and a potential drug delivery route for the central nervous system. However, the nasal physiological environment is complex, and the nasal delivery system requires "integration of medicine and device". Its delivery efficiency is affected by many factors such as the features and formulations of drug, delivery devices and nasal cavity physiology. Some strategies have been designed to impro

Small Molecule-Drug Conjugates: An Emerging Drug Design Strategy for Targeted Therapeutics.

Traditional chemotherapeutic agents face challenges due to nonselective cytotoxicity. Targeted therapy, as an essential component of precision medicine, has achieved notable breakthroughs in recent years. The successful clinical translation of antibody-drug conjugates (ADCs) initiated the era of targeted conjugate drugs. Small molecule-drug conjugates (SMDCs), which utilize small molecules as targeting ligands, have overcome numerous limitations associated with ADCs. These agents demonstrate favorable pharmacokinetic properties, enhanced cellular penetration capabilities, and nonimmunogenicity

Conquering viral drug resistance: Structural and mechanistic paradigms for antiresistance drug design.

Viral drug resistance remains a critical challenge in antiviral therapy. This perspective highlights five studies on severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), human immunodeficiency virus type 1 (HIV-1), monkeypox virus (MPXV), influenza A virus (IAV), and Hepatitis B virus (HBV), revealing novel resistance mechanisms and innovative strategies. For SARS-CoV-2, GC376's flexible benzyl group overcomes nirmatrelvir resistance. HIV-1's non-nucleoside reverse transcriptase inhibitors (NNRTIs) 5i3 adapts to resistant mutants via a quinazoline scaffold, while MPXV's tecovirimat ac

NICEdrug.ch, a workflow for rational drug design and systems-level analysis of drug metabolism.

The discovery of a drug requires over a decade of intensive research and financial investments - and still has a high risk of failure. To reduce this burden, we developed the NICEdrug.ch resource, which incorporates 250,000 bioactive molecules, and studied their enzymatic metabolic targets, fate, and toxicity. NICEdrug.ch includes a unique fingerprint that identifies reactive similarities between drug-drug and drug-metabolite pairs. We validated the application, scope, and performance of NICEdrug.ch over similar methods in the field on golden standard datasets describing drugs and metabolites

Design Features of Drug-Drug Interaction Trials Between Antivirals and Oral Contraceptives.

The aim of this work was to explore the major design features of drug-drug interaction trials between antiviral medications (AVs) and oral contraceptives (OCs). Information on these trials (n = 27) was collected from approved drug labels and clinical pharmacology reviews conducted by the U.S. Food and Drug Administration. The primary objective of all trials was to evaluate changes in OC exposure following the coadministration of AVs. In addition, an evaluation of potential pharmacodynamic interaction was performed in 10 of these trials. Twenty-two trials were open label with a fixed-sequence d

Nanoassembly of surfactants with interfacial drug-interactive motifs as tailor-designed drug carriers.

PEGylated lipopeptide surfactants carrying drug-interactive motifs specific for a peptide-nitroxide antioxidant, JP4-039, were designed and constructed to facilitate the solubilization of this drug candidate as micelles and emulsion nanoparticles. A simple screening process based on the ability that prevents the formation of crystals of JP4-039 in aqueous solution was used to identify agents that have potential drug-interactive activities. Several protected lysine derivatives possessing this activity were identified, of which α-Fmoc-ε-t-Boc lysine is the most potent, followed by α-Cbz- and α-i

Drug treatments for subjective tinnitus: serendipitous discovery versus rational drug design.

Progress has been made in understanding the neural basis of subjective tinnitus (ST); however, this has not, as yet, translated into many new drug treatments. One reason for this is that realistic behavioral models of ST in animals have been developed only recently, and are still not widely used. Nonetheless, some significant pharmacological advances have been made. At present, there is evidence to support the efficacy of transtympanic gentamicin administration in the treatment of tinnitus associated with Meniere's disease; there is also some evidence to support the efficacy of intratympanic s

Achieving femtomolar affinities in structure-based drug design.

Developing small-molecule compounds as effective and safe pharmaceuticals relies on their ability to bind disease-associated proteins with high affinity and selectivity. However, achieving ultra-high affinity in the femtomolar range is a major challenge in medicinal chemistry due to the inherent constraints of protein-ligand interactions. Here, we introduce a novel class of di-meta-substituted fluorinated benzenesulfonamide compounds that achieve an extraordinary dissociation constant of 44 fM for carbonic anhydrase IX (CAIX). CAIX, a transmembrane enzyme implicated in hypoxic tumor progressio

One-Shot Rational Design of Covalent Drugs with CovalentLab.

Targeted covalent drugs have demonstrated remarkable potential in disease treatment over the past decades. However, existing methods for covalent drug design are often limited to serine and cysteine, ignoring other potentially ligandable binding sites. Statistical analyses indicate that over 95% of binding pockets contain covalent-binding residues, suggesting that all ligands that targeting these pockets possess the potential to be modified into covalent ligands. To achieve this goal, we introduced CovalentLab, an interactive computational platform that integrates ligand-based and warhead-base
