Transcriptome and m6A epitranscriptome profiling reveal CCL20 as a key mediator of inflammation in Staphylococcus aureus-induced bovine mastitis.

Mastitis caused by Staphylococcus aureus (S. aureus) poses a significant challenge in dairy farming because of its impact on animal health and milk production. Understanding the regulatory role of N6-Methyladenosine (m6A) modification in this disease remains crucial. Here, we used direct RNA sequencing (DRS) to explore transcriptomic changes in bovine mammary epithelial cells (BMECs) exposed to S. aureus (SA) compared to untreated controls (MEC). We identified 178 differentially expressed isoforms (DEIs) enriched in pathways such as the TNF signaling pathway, Kaposi's sarcoma-associated herpes

Epigenetic, chromatin-associated, and epitranscriptomic regulation in chronic pain: mechanisms and translational prospects.

Chronic pain is sustained by durable yet dynamic changes in gene regulation across sensory neurons, spinal circuits, glial and immune cells, and higher brain regions. This review critically evaluates three related but conceptually distinct regulatory layers: chromatin-associated epigenetic mechanisms, including DNA methylation and hydroxymethylation, histone modifications, and chromatin accessibility; non-coding RNAs that directly interface with chromatin-regulatory machinery; and RNA N6-methyladenosine (m6A), an epitranscriptomic mechanism that acts primarily at the RNA level. Across pain mod

m6A RNA methylation in breast cancer: from epitranscriptomic regulation to therapeutic targeting.

Breast cancer remains a leading cause of cancer-related mortality worldwide, largely due to its molecular heterogeneity and therapeutic resistance. N6-methyladenosine (m6A) RNA modification has recently emerged as a critical epitranscriptomic regulator involved in diverse aspects of RNA metabolism, including stability, splicing, translation, and degradation. Accumulating evidence suggests that dysregulation of m6A modification is associated with breast cancer progression, metastasis, and treatment resistance. In this review, we systematically summarize the functional roles of m6A regulators, i

Epitranscriptomic Regulation of Platinum Resistance via the METTL3-ADAM23 Axis in Ovarian Cancer.

N6-methyladenosine (m6A) has emerged as a pivotal regulator of post-transcriptional gene control, yet its contribution to chemotherapy resistance remains insufficiently defined. Here, we describe a previously unrecognized METTL3-ADAM23 epitranscriptomic regulatory relationship associated with platinum (Pt) resistance in ovarian cancer (OC). We show that cisplatin treatment increases global m6A levels and METTL3 expression, linking Pt exposure to activation of the m6A machinery. Functional perturbation studies demonstrate that METTL3 overexpression enhances cisplatin resistance, whereas METTL3

Unraveling the Intertwined Networks of Potato Tuberization: From Epitranscriptomic Signaling to Metabolic Reprogramming.

Potato (Solanum tuberosum L.) tuberization is a complex developmental transition in which a subterranean stolon is converted into a starch-accumulating tuber. This process is governed by long-distance systemic signals, local hormonal dynamics, and extensive metabolic reprogramming. Recent advances have extended our understanding beyond the classical photoperiodic model, revealing the importance of chromatin remodeling, mRNA N6-methyladenosine (m6A) epitranscriptomic modifications, and a developmentally regulated shift in phloem unloading pathways. Here, we synthesize these multilayered regulat

Epitranscriptomic stabilization of PGRMC1 by the METTL3-IGF2BP1 axis promotes ovarian cancer progression.

Ovarian cancer (OV) remains one of the most lethal gynecological malignancies, with limited effective early detection strategies and therapeutic options. Despite advances in platinum-based chemotherapy and targeted therapies, including PARP inhibitors and immune checkpoint inhibitors, treatment failure and recurrence remain common. Here, we integrated scRNA-seq data from OV tumours (GSE154600) with copy-number variation analysis and malignant transcriptional metaprogram analysis, and weighted gene co-expression network analysis to identify glycolysis-associated hub genes. We pinpointed PGRMC1

5-Methylcytidine RNA Epitranscriptomics in Women's Health and Disease: Mechanisms and Clinical Implications.

Chemical modifications of RNA add a dynamic regulatory layer to gene expression beyond the genome and epigenome. Among these modifications, 5-methylcytidine (m5C) has emerged as a key epitranscriptomic modification that influences RNA stability, translation, localization, and stress responses across diverse biological systems. Recent advances in high-resolution mapping and functional interrogation of m5C have revealed its involvement in development, metabolism, immune regulation, and disease pathogenesis. Notably, many of these processes are highly relevant to women's health, which is shaped b

Epitranscriptomic modifications in embryonic development: insights into natural and ART-induced mechanisms and implications.

BACKGROUND: Mammalian embryo development involves a complex process governed by multiple layers of cellular and molecular regulation mechanisms. ART is widely used around the world to assist fertility in humans, with ∼12 million babies being born by ART in the last 40 years. These technologies are also used extensively for reproductive purposes in other mammalian species that have many analogies with human reproductive biology. Epitranscriptomic marks, including RNA modifications such as N6-methyladenosine (m6A) and N1-methyladenosine (m1A), modulate gene expression during gametogenesis and em

METTL3-based epitranscriptomic editing screening identifies functional m6A sites in cancers.

N6-methyladenosine (m6A) represents the most abundant internal RNA modification and a key regulator of gene expression. Although individual m6A regulators and sites have been linked to cancer, their transcriptome-wide functional landscape remains undefined. Here we developed an epitranscriptomic screening platform based on targeted m6A deposition to identify functional modifications in prostate and lung cancer models. The unbiased screens uncovered 222 m6A sites that modulate cell proliferation, predominantly in a cell-type-specific manner. Among them, an m6A site within CHD9 emerged as a pote

The epitranscriptomic m6A RNA modification modulates the synapse in ageing and in a mouse model of synucleinopathy.

N6-methyladenosine (m6A) is the most abundant transcriptional modification in eukaryotic RNA, regulating RNA fate. While the functions of m6A in the development of the mammalian brain have been extensively studied, its role in synaptic plasticity, and brain function remain underexplored. The involvement of this modification in Parkinson's disease and other synucleinopathies has only recently been studied, and needs further investigation. Here, we investigated the m6A epitranscriptome using MeRIP-seq in A30P-aSyn transgenic mice (aSyn Tg). We observed hypermethylation of synaptic genes in young

Epitranscriptomics, immunometabolism, and NETosis: unlocking novel mechanisms of traditional Chinese medicine in COPD.

Chronic obstructive pulmonary disease (COPD) is driven by self-perpetuating inflammation that resists conventional therapies. Recent evidence reveals three interconnected pathogenic layers: immunometabolic reprogramming, m6A epitranscriptomic dysregulation, and excessive NETosis with defective resolution. Pathogenic immune cells shift toward aerobic glycolysis and impaired fatty acid oxidation, sustaining pro-inflammatory phenotypes and corticosteroid resistance. m6A modifications may control the stability of key transcripts such as MALT1, IL-17, and PADI4, as suggested by emerging evidence. Epitranscriptomic modifications in programmed cell death: mechanistic insights and implications for liver diseases.

Epitranscriptomic modifications, as a dynamic and reversible system of chemical modifications, have emerged as a key regulatory hub for programmed cell death (PCD) by finely modulating the RNA metabolic network. During the pathological progression of liver diseases, aberrant alterations in epitranscriptomic modifications can disrupt the dynamic equilibrium of PCD signaling pathways, leading to excessive cell death or abnormal survival of hepatocytes, thereby driving the development of metabolic dysfunction-associated steatotic liver disease (MASLD), viral hepatitis, alcohol-associated liver di

m6A epitranscriptomic modification regulates neural progenitor-to-glial cell transition in the retina.

N 6-methyladenosine (m6A) is the most prevalent mRNA internal modification and has been shown to regulate the development, physiology, and pathology of various tissues. However, the functions of the m6A epitranscriptome in the visual system remain unclear. In this study, using a retina-specific conditional knockout mouse model, we show that retinas deficient in Mettl3, the core component of the m6A methyltransferase complex, exhibit structural and functional abnormalities beginning at the end of retinogenesis. Immunohistological and single-cell RNA sequencing (scRNA-seq) analyses of retinogene

An epitranscriptomic mechanism underlies selective mRNA translation remodelling in melanoma persister cells.

Cancer persister cells tolerate anticancer drugs and serve as the founders of acquired resistance and cancer relapse. Here we show that a subpopulation of BRAFV600 mutant melanoma cells that tolerates exposure to BRAF and MEK inhibitors undergoes a reversible remodelling of mRNA translation that evolves in parallel with drug sensitivity. Although this process is associated with a global reduction in protein synthesis, a subset of mRNAs undergoes an increased efficiency in translation. Inhibiting the eIF4A RNA helicase, a component of the eIF4F translation initiation complex, abrogates this sel

RNA N6-adenosine methylation (m6A) steers epitranscriptomic control of herpesvirus replication.

Latency is a hallmark of all herpesviruses, during which the viral genomes are silenced through DNA methylation and suppressive histone modifications. When latent herpesviruses reactivate to undergo productive lytic replication, the suppressive epigenetic marks are replaced with active ones to allow for transcription of viral genes. Interestingly, by using Kaposi's sarcoma-associated herpesvirus (KSHV) as a model, we recently demonstrated that the newly transcribed viral RNAs are also subjected to post-transcriptional N6-adenosine methylation (m6A). Blockade of this post-transcriptional event

Defining expansions and perturbations to the RNA polymerase III transcriptome and epitranscriptome by modified direct RNA nanopore sequencing.

RNA polymerase III (Pol III) transcribes cytosolic transfer RNAs (tRNAs) and other non-coding RNAs (ncRNAs) essential to cellular function. However, many aspects of Pol III transcription and processing, including RNA modifications, remain poorly understood, mainly due to a lack of available sensitive and systematic methods for their analysis. Here, we present DRAP3R (Direct Read and Analysis of Polymerase III transcribed RNAs), a modified nanopore direct RNA sequencing approach and analysis framework that enables the specific and sensitive capture of pre-mature Pol III transcribed RNAs. Integrative m6A epitranscriptomic and transcriptomic analysis in livers of patients with type 2 diabetes mellitus.

Type 2 diabetes mellitus (T2DM) is associated with hepatic metabolic remodeling, but the coordinated changes in N6-methyladenosine (m6A) modification and mRNA expression in human T2DM liver remain insufficiently defined. Here, we integrated mRNA expression profiles extracted from Arraystar Human LncRNA Microarray V5.0 with newly generated m6A epitranscriptomic microarray profiles in liver specimens from first-onset T2DM patients and controls. We identified 1923 differentially expressed and 7389 differentially m6A-methylated mRNA transcripts. Integrated analysis identified 898 dual-significant

ALKBH5 in Cancer-Associated Fibroblasts Governs an Epitranscriptomic Axis That Drives Pancreatic Cancer Metastasis.

UNLABELLED: Cancer-associated fibroblasts (CAF) are principal determinants of pancreatic ductal adenocarcinoma (PDAC) progression. CAFs can shape tumor behavior via multiple pathways, underscoring the need for a complete understanding of the regulatory mechanisms that govern CAF function. In this study, we identified N6-methyladenosine (m6A) remodeling as a hallmark of CAF activation and defined a critical role for the m6A demethylase ALKBH5 in PDAC metastasis. Activated CAFs exhibited a global reduction in m6A abundance, with ALKBH5 emerging as a key regulator of the CAF epitranscriptome. Fun
