Genome-wide profiling of segmental-regulated transcriptomes in human epididymis using oligo microarray.

Sperm maturation during passage through the epididymis depends on regionalized gene expression which maintains the progressively changing environment within the epididymal tubule. Towards defining the genes that drive the sequential maturation of spermatozoa, we profiled regionally regulated gene expression pattern in the epididymis of a fertile young male donor using Affymetrix human genome U133 plus 2.0 microarray representing approximately the whole human genome. Over 15000 transcripts, almost one-third of the total on the array were identified in whole epididymis. Among them, 65% were dete

Design and development of glucocorticoid receptor modulators.

Synthetic glucocorticoids (GCs) are effective anti-inflammatory drugs but cause serious adverse effects (AEs). Initially, anti-inflammatory efficacy and AEs were ascribed to GC receptor (GR)-mediated gene transrepression and transactivation, respectively. Although current evidence indicates greater mechanistic complexity of GC action, this proposed distinction in GR-mediated effects has led to the design of novel steroidal and nonsteroidal GR modulators (GRMs) using emerging technologies and new laboratory assays to reduce the AEs associated with synthetic GCs. These GRMs alter the balance bet

Spatial multiomics in biomedical research: advances beyond transcriptomics.

Coordinated changes in gene expression, epigenetic regulation, protein and metabolic activities together drive disease progression and determine clinical outcomes. While spatially resolved transcriptomics has been widely adopted across biomedical fields, it offers an incomplete picture limited to transcriptomic levels. Here, we survey the latest developments in spatial multiomics technologies, with particular emphasis on platforms that extend beyond conventional transcriptomics and profile genomics, epigenomics, proteomics, or metabolomics within intact tissues. These approaches are rapidly be

Advances in genetic mechanisms and precision medicine research for cleft lip and palate.

Cleft Lip and Palate (CL/P) is the most common congenital craniofacial malformation. However, a central challenge remains in understanding how this multi-layered, dynamically interactive gene network is precisely modulated across specific cell lineages and developmental time windows, and how environmental factors integrate with genetic susceptibilities to drive phenotypic outcomes. Its etiology originates from an imbalance in a multi-layered, dynamically interactive gene network composed of core transcription factors (the p63-IRF6-GRHL3 axis), key signaling pathways (Wnt, BMP/TGF-β, FGF, Shh),

Transcriptomics of Human Brain Tissue in Parkinson's Disease: a Comparison of Bulk and Single-cell RNA Sequencing.

Parkinson's disease (PD) is a chronic and progressive neurodegenerative disease leading to motor dysfunction and, in some cases, dementia. Transcriptome analysis is one promising approach for characterizing PD and other neurodegenerative disorders by informing how specific disease events influence gene expression and contribute to pathogenesis. With the emergence of single-cell and single-nucleus RNA sequencing (scnRNA-seq) technologies, the transcriptional landscape of neurodegenerative diseases can now be described at the cellular level. As the application of scnRNA-seq is becoming routine,

The Vascular Genome as a Therapeutic Target: A Systematic Review of CRISPR-based Gene Editing In Vascular Disease.

Despite advances in therapy, arterial, venous, and pulmonary vascular diseases remain leading causes of morbidity and mortality. Persistent endothelial dysfunction, inflammation, oxidative stress, and maladaptive vascular remodeling continue to drive disease progression and residual risk. CRISPR/Cas9 technology offers a unique opportunity to modify the molecular pathways underlying vascular pathophysiology directly. The PRISMA 2020 guidelines guided the systematic review. The databases PubMed/MEDLINE, Embase, Web of Science, Cochrane Library, ClinicalTrials.gov, and Google Scholar were searche

[Primary immunodeficiency and autoimmunity].

Many evidences highlight that immunodeficiency and autoimmunity are two sides of a same coin. Primary immune deficiencies (PIDs), which are rare mono- or multigenic defects of innate or adaptative immunity, frequently associate with autoimmunity. Analyses of single-gene defects in immune pathways of families with PIDs, by new tools of molecular biology (next genome sequencing technologies), allowed a better understanding of the ways that could both drive immune defect with immune deficiency and autoimmunity. Moreover, genes implicated in rare single-gene defects are now known to be also involv

Emerging Gene Therapy Technologies for Retinal Ganglion Cell Neuroprotection.

Optic neuropathies encompass a breadth of diseases that ultimately result in dysfunction and/or loss of retinal ganglion cells (RGCs). Although visual impairment from optic neuropathies is common, there is a lack of effective clinical treatments. Addressing a critical need for novel interventions, preclinical studies have been generating a growing body of evidence that identify promising new drug-based and cell-based therapies. Gene therapy is another emerging therapeutic field that offers the potential of specifically and robustly increasing long-term RGC survival in optic neuropathies. Gene

Mitochondrial Oxygen Consumption Drives Lung Tumor Hypoxia and Resistance to Therapy via Copy Number Alteration in Mitochondrial Electron Transport Subunit NDUFB5.

Decades of research have shown that tumor hypoxia is associated with resistance to anti-cancer treatments. Analysis of TCGA gene expression profiles indicates that NSCLC is among the most hypoxic of cancers despite the high levels of oxygen in the surrounding lung tissue. Several groups have shown that extrinsic factors such as poorly formed tumor vascular contributes to tumor hypoxia. Here, we have investigated the possibility that genetic abnormalities within the tumor also contribute to the development of hypoxia. Our analysis of NSCLC patient datasets in the Cancer Genome Atlas (TCGA) PanC

The discovery and development of RNA-based therapies for treatment of HIV-1 infection.

INTRODUCTION: Long-term control of HIV-1 infection can potentially be achieved using autologous stem cell transplants with gene-modified cells. Non-coding RNAs represent a diverse class of therapeutic agents including ribozymes, RNA aptamers and decoys, small interfering RNAs, short hairpin RNAs, and U1 interference RNAs that can be designed to inhibit HIV-1 replication. They have been engineered for delivery as drugs to complement current HIV-1 therapies and as gene therapies for a potential HIV-1 functional cure. SalmonAct deciphers transcription factor regulatory activity in Salmonella transcriptomics.

UNLABELLED: Foodborne Salmonella enterica infection remains a major public health threat due to its prevalence in food, ease of transmission, and increasing antibiotic resistance. Consequently, understanding the molecular mechanisms underlying Salmonella pathogenesis is crucial for guiding novel diagnostic, preventative, and therapeutic approaches. High-throughput transcriptomic technologies are now often employed in Salmonella research to quantify how gene expression changes in response to various conditions or mutations. But due to the high dimensionality of this data, resulting from the com

Advancements in Technologies Targeting Horizontal Gene TransferRoutes to Control Drug Resistance Evolution.

The global rise of multidrug-resistant (MDR) bacteria poses a major public health crisis, threatening the effectiveness of modern medicine. Traditional antibiotic development struggles to keep pace with bacterial evolution, largely due to the rapid dissemination of antibiotic resistance genes via horizontal gene transfer (HGT). HGT mechanisms both canonical and noncanonical enable bacteria to acquire resistance traits defining species and even special challenges. In this review, we cover the current understanding of HGT in spreading antibiotic resistance and explore possible strategies to cont

Malaria parasite phenotypic heterogeneity and the power of single-cell technologies.

The two-host life cycle of the malaria parasite, combined with its ability to regulate gene expression and protein translation within a single clonal genotype, results in a remarkable potential for phenotypic heterogeneity. This heterogeneity presents underappreciated challenges to antimalarial interventions such as vaccines, drugs, and diagnostic tools, with parasites able to evolve resistance rapidly. Here we summarise current knowledge of the different mechanisms driving parasite phenotypic heterogeneity both at the gene and protein level. Centred on the most virulent human malaria parasite

Slide-tags enables single-nucleus barcoding for multimodal spatial genomics.

Recent technological innovations have enabled the high-throughput quantification of gene expression and epigenetic regulation within individual cells, transforming our understanding of how complex tissues are constructed1-6. However, missing from these measurements is the ability to routinely and easily spatially localize these profiled cells. We developed a strategy, Slide-tags, in which single nuclei within an intact tissue section are tagged with spatial barcode oligonucleotides derived from DNA-barcoded beads with known positions. These tagged nuclei can then be used as an input into a wid

A catalytic machine and multiple defense pathways in Paenarthrobacter sp. X6 for sulfamethizole detoxification.

To address the global challenge of sulfonamide antibiotic (SAs) pollution, this study elucidated the efficient removal mechanism and systemic resistance strategies of Paenarthrobacter sp. X6 against sulfamethizole (SMI) using proteome integral solubility alteration (PISA) technology. The strain demonstrated 100 % removal of 10-100 mg/L SMI within 18-33 h, which was achieved by biodegradation (>99 % contribution). The maximum specific removal rate (μm) reached 26.09 mg·L⁻¹ ·h⁻¹ . When using sodium acetate as the carbon source, complete removal (100 %) of 100 mg/L SMI was achieved within 15 h (5

Translatome profiling of spinal cord astrocytes reveals distinct gene signatures associated with acute and chronic pain.

Astrocytes coordinate neuronal signaling in physiological conditions but can also drive neuroinflammation in pathophysiologic conditions, such as chronic pain. How and when astrocyte molecular pathways change in response to pain-inducing peripheral injury is key to understanding the acute-to-chronic pain transition. Here, we utilize translating ribosome affinity purification technology in a mouse model of complex regional pain syndrome to uncover the functional molecular signature of spinal astrocytes early and late post-injury. We find that astrocytes exhibit a temporally distinct translatome

Ultra-sensitive profiling of CRISPR-Cas off-target effects with Tracking-seq2.

Accurate detection of off-target activity in primary human cells is crucial for ensuring the safety of gene therapies, yet existing methods often lack sufficient sensitivity. To address this limitation, we develop Tracking-seq2, an advanced technology that integrates exogenous 5' → 3' exonuclease treatment and non-homologous end joining (NHEJ) pathway inhibitors with the original Tracking-seq. Tracking-seq2 exhibits enhanced sensitivity in profiling off-target sites of diverse genome editors-including Cas9, Cas12a, cytosine base editors (CBEs), adenine base editors (ABEs), and prime editors (P

Research progress on pathogenic genes of dilated cardiomyopathy.

Dilated cardiomyopathy (DCM) is a primary myocardial disorder characterized by progressive ventricular dilatation and impaired myocardial systolic contractility, and it represents the most common form of cardiomyopathy globally. DCM drives a substantial worldwide disease burden, thus presenting a formidable and persistent challenge to global public health systems. The pathogenesis of DCM is marked by extreme etiological heterogeneity: 30%-50% of cases have a familial origin, with genetic determinants serving as the core driver of disease onset and progression. Transforming mutations in the development of pathogenic B cell clones and autoantibodies.

Autoimmune diseases are characterized by serum autoantibodies, some of which are pathogenic, causing severe manifestations and organ injury. However, autoantibodies of the same antigenic reactivity are also present in the serum of asymptomatic people years before they develop any clinical signs of autoimmunity. Autoantibodies can arise during multiple stages of B cell development, and various genetic and environmental factors drive their production. However, what drives the development of pathogenic autoantibodies is poorly understood. Advances in single-cell technology have enabled the deep a
