The transcriptomic and metabolomic mechanisms responsible for high medicinal quality in Dendrobium huoshanense under different cultivation techniques.

BACKGROUND: Dendrobium huoshanense, a Traditional Chinese Medicine (TCM), is natively found in the wild near Huoshan in the Dabie Mountains of Anhui Province, China. However, overexploitation and habitat loss have led to its scarcity. Cultivation techniques have been adopted to meet the demand, but these methods are known to alter the medicinal qualities of D. huoshanense, although the underlying molecular mechanisms remain unclear. RESULTS: To elucidate the mechanisms behind these alterations, we conducted a study on D. huoshanense cultivated in three different environments: a facility, under

Effect of Hypoxia on Shikonin Biosynthesis of Arnebia euchroma Roots and Its Transcriptome Analysis.

Shikonin derivatives from Arnebia euchroma (Royle) Johnst. roots possess significant economic value as pharmaceutical agents, natural dyes, and cosmetic additives. To investigate hypoxia's impact on shikonin biosynthesis and its mechanisms, we subjected A. euchroma roots to hypoxic stress (1% O2). Hypoxic roots remained white with minimal shikonin accumulation. Upon reoxygenation (≈20% O2), rapid shikonin synthesis occurred within 4 h. qRT-PCR revealed suppressed expression of shikonin pathway genes (CYP76B74, CYP76B100, AePGT, etc.) under hypoxia. Transcriptome analysis of roots at 0 h (hypox

GhMYB106_D13 coordinates cuticle biosynthesis to build the dual shields for anther protection in upland cotton.

The plant cuticle acts as a crucial barrier against abiotic stresses. In this study, the vulnerable anther (van) gene on chromosome D13 was map-based cloned in upland cotton and identified as GhMYB106_D13. It was demonstrated that the differential distribution of MYB106 between D13 and A13 may represent post-polyploidization convergent evolutionary events. Transcriptome analysis, metabolic profiling, and microscopic examination of anther cuticle in GhMYB106_D13 over-expression and knockout lines revealed that GhMYB106_D13 affects the wax and cuticle biosynthesis pathway. GC-MS analysis demonst

Identification and preliminary functional characterization of MsPAL2, a key salt-tolerance gene during seed germination in Medicago sativa.

BACKGROUND: Alfalfa (Medicago sativa) is an important legume forage crop. Salt stress severely impairs seed germination, compromising field establishment and subsequent seedling growth. However, the key genes underlying alfalfa seed responses to salt stress during germination remain largely unidentified, hindering targeted genetic improvement of salt tolerance within the genus Medicago. RESULTS: In this study, transcriptomic sequencing was performed on germinated and ungerminated seeds of alfalfa treated with 150 mmol/L NaCl, using the 'Zhongmu No. 4' reference genome. Through integrated KEGG

Progress in Salicylic Acid-Dependent Signaling for Growth-Defense Trade-Off.

One grand challenge for studying plant biotic and abiotic stress responses is to optimize plant growth and plasticity under variable environmental constraints, which in the long run benefits agricultural production. However, efforts in promoting plant immunity are often accompanied by compromised morphological "syndromes" such as growth retardation, sterility, and reduced yield. Such a trade-off is dictated by complex signaling driven by secondary messengers and phytohormones. Salicylic acid (SA) is a well-known phytohormone essential for basal immunity and systemic acquired resistance. Intere

Dynamic transcriptomic and metabolomic responses to seed germination in Luffa cylindrica.

Seed dormancy is a critical agronomic trait that affects uniform germination and seedling establishment in Luffa cylindrica. In this study, we performed phenotypic, transcriptomic, and metabolomic analyses on two contrasting Luffa cylindrica materials: Z-184 and Z-114. Phenotypic evaluation revealed that compared with Z-114 seeds, Z-184 seeds exhibited significantly lower germination potentials and germination rates. Transcriptomic analysis revealed that the DEGs were predominantly associated with plant hormone signal transduction, MAPK signaling, and metabolic pathways. Metabolomic profiling

Overexpression of ATP sulfurylase in Indian mustard: effects on tolerance and accumulation of twelve metals.

Indian mustard [Brassica juncea (L.) Czern.] transgenics overexpressing ATP sulfurylase (APS plants) were shown previously to have higher levels of total thiols, S, and Se. The present study explores the effect of ATP sulfurylase overexpression on tolerance and accumulation of other metals, both oxyanions and cations, reasoning that some anions may react directly with ATP sulfurylase, while other ions may be bound by its thiol end products. The APS transgenics were compared with wild-type plants with respect to tolerance and accumulation of As, Cd, Cr, Cu, Hg, Mn, Mo, Ni, Pb, V, W, and Zn, sup

LfiRAV7 antagonizes LfiGI to regulate gibberellin biosynthesis and modulate plant height of crape myrtle.

The regulatory mechanism underlying plant height determination in woody plants remains a long-standing key scientific issue, and the coordinated manner by which positive and negative regulators maintain endogenous hormone homeostasis and modulate final plant architecture is still poorly understood. Here, we identified LfiRAV7 as a pivotal negative regulator of internode elongation in Lagerstroemia indica, providing novel insights into the functional role of APETALA2/Ethylene-Responsive Factor (AP2/ERF) family Related to ABI3/VP1 (RAV) members in governing woody plant architecture. Towards an integrated molecular understanding of plant hormones.

From seed dormancy to pathogen attacks and senescence, many events in a plant's life are critically controlled by low-molecular-weight signaling molecules, called plant hormones. These master regulators include abscisic acid, auxins, brassinosteroids, cytokinins, ethylene, gibberellins, jasmonates, salicylates, and strigolactones. Years of research have unveiled multiple aspects of their biosynthesis, transport, signaling, functions, and interactions. With this knowledge, complex molecular networks have been established and refined over time in an attempt to explain how plant hormones collecti

Gibberellic acid promotes single-celled fiber elongation through the activation of two signaling cascades in cotton.

The agricultural green revolution spectacularly enhanced crop yield through modification of gibberellin (GA) signaling. However, in cotton, the GA signaling cascades remain elusive, limiting our potential to cultivate new cotton varieties and improve yield and quality. Here, we identified that GA prominently stimulated fiber elongation through the degradation of DELLA protein GhSLR1, thereby disabling GhSLR1's physical interaction with two transcription factors, GhZFP8 and GhBLH1. Subsequently, the resultant free GhBLH1 binds to GhKCS12 promoter and activates its expression to enhance VLCFAs b

Integrated physiological and transcriptomic measurements reveal changes in the accumulation and partitioning of storage reserves after prevention of pollination in maize.

BACKGROUND: Reduced sink demand, such as that caused by grain or ear removal, is known to accelerate senescence in maize; nonetheless, how diminished sink strength mechanistically triggers senescence and disrupts grain development remains poorly understood. In particular, the transcriptional and metabolic regulatory networks that link reduced sink demand to the onset of senescence have not been clearly defined. RESULTS: We grew the maize inbred line 08LF, which exhibits early senescence in response to grain removal, under non-pollinated (NONPOL) and normally pollinated (POL) conditions. We th

Multi-omics elucidation of temporal patterns in tanshinone accumulation in Salvia miltiorrhiza.

Salvia miltiorrhiza is valued for tanshinones, but the dynamics and regulatory mechanisms of tanshinone accumulation from root expansion to harvest are unclear. This study investigated temporal changes in tanshinone content and their molecular basis in five germplasms. Tanshinone levels were monitored from June 2024 to January 2025. Phenotypic correlation, integrated transcriptomic and metabolomic analyses, Weighted Gene Co-expression Network Analysis (WGCNA), and RT-qPCR validation were applied. Tanshinone content initially decreased then stabilized. Root branch number positively correlated w

Evolution of gene expression in seasonal environments.

The biological activities of organisms are closely linked to seasonality. Phenology, the temporal orchestration of biological activities, is governed by gene expression, yet the evolutionary dynamics underlying seasonal gene expression remain unclear. To investigate these dynamics, we compared genome-wide expression dynamics (molecular phenology) in four dominant evergreen Fagaceae species in Asia (Quercus glauca, Q. acuta, Lithocarpus edulis, and L. glaber), using leaf and bud tissues over two seasonal cycles. We assembled high-quality reference genomes, identifying 11749 single-copy ortholog

Combined morpho-physiological, ionomic and transcriptomic analyses reveal adaptive responses of allohexaploid wheat (Triticum aestivum L.) to iron deficiency.

BACKGROUND: Plants worldwide are often stressed by low Fe availability around the world, especially in aerobic soils. Therefore, the plant growth, seed yield, and quality of crop species are severely inhibited under Fe deficiency. Fe metabolism in plants is controlled by a series of complex transport, storage, and regulatory mechanisms in cells. Allohexaploid wheat (Triticum aestivum L.) is a staple upland crop species that is highly sensitive to low Fe stresses. Although some studies have been previously conducted on the responses of wheat plants to Fe deficiency, the key mechanisms underlyin

Genome-wide identification and gene expression pattern analysis of the carotenoid cleavage oxygenase gene family in Fagopyrum tataricum.

BACKGROUND: Carotenoid cleavage oxygenases (CCOs) convert carotenoids into volatile aromatic compounds implicated in plant growth and development. They affect the synthesis of hormones, including abscisic acid (ABA) and strigolactone (SL). However, the CCO family in Tartary buckwheat remains unelucidated. RESULTS: We identified the FtCCO gene family based on Tartary buckwheat genomic data and analyzed the biological function of the FtCCO genes using bioinformatics methods and the expression pattern of the gene using fluorescence quantitative PCR. Three pairs of fragment duplication genes were

Transgenic expression of DwMYB2 impairs iron transport from root to shoot in Arabidopsis thaliana.

In plant, iron uptake and homeostasis are tightly regulated to ensure its absorption from soil and to avoid excess iron in the cell. Many genes involved in this process have been identified during past several years, but there are many problems remain unsolved in the genetic regulation of whole plant iron trafficking and allocation. MYB transcription factors contain tandem repeats of a approximately 50 amino acid DNA-binding motif (R) and are involved in the regulation of many aspects of plant development, hormone signaling and metabolism. Here, we report that the ectopic expression of orchid

OAGL6 and PaSEP1/3 cooperate in SP and L complexes of P code model to specify perianth identity in Phalaenopsis orchids.

The orchid perianth typically consists of three sepals and three petals, with the median petal transformed into a distinct structure lip. In our previously found P code model in orchids, A/E protein OAGL6 interacting with B proteins to form L (OAGL6-2/OAP3-2/OPI) and SP (OAGL6-1/OAP3-1/OPI) complexes in determining lip and sepal/petal identities. This study demonstrates that OAGL6-1 and OAGL6-2 function redundantly with the E-class genes PaSEP1/3 in regulating sepal/petal and lip identities. Single-virus-induced gene silencing (VIGS) of OAGL6-1 resulted in mild morphological alterations in sep

Genome-Wide Identification and Expression Profiling of the GATA Gene Family Reveals Candidate Genes Associated with GA3-Induced Shoot Elongation in Citrus grandis 'Wanbai'.

Plant GATA transcription factors are zinc-finger proteins involved in signal transduction, growth and development. However, their potential involvement in plant height and gibberellin-associated shoot growth in pummelo insufficiently characterised. In this study, members of the CgGATA gene family were identified genome-wide and characterised through analyses of physicochemical properties, chromosomal distribution, phylogenetic relationships, gene structures, conserved motifs, collinearity and predicted cis-acting elements in putative upstream regulatory regions. Molecular Insights into Microspore Embryogenesis: Transcriptomic Dynamics in Barley and Wheat.

The development of efficient protocols for doubled haploid (DH) production in cereals has long been a major focus of plant biotechnology research. Most efforts have concentrated on in vitro microspore embryogenesis (ME) systems, which provide a powerful route for the rapid generation of homozygous lines. To optimize these systems, numerous empirical, trial-and-error approaches have been employed to evaluate the effects of genotype, stress treatments, culture media composition, and mother-plant growth and culture conditions on the efficiency of DH production. These strategies have been essentia

Integrated analysis of transcriptomics and metabolomics of Dendrobium officinale flowers at different developmental stages.

Dendrobium officinale is an edible medicinal herb. Its flowers contain various nutrients and active compounds, the abundance of which differs significantly across developmental stages. However, the molecular mechanisms underlying these variations remain poorly understood. This study employed combined transcriptomic and metabolomic analyses to investigate changes in gene expression and metabolite concentrations in Dendrobium flowers and buds. The analysis identified 2767 differentially expressed genes between the bud (group B) and flower (group F) stages, with 902 up-regulated and 1865 down-reg
