Metagenomic Insights into Microbial Assembly and Key Metabolic Genes Driving Flavor Formation in Spontaneously Fermented Zhejiang Rosy Vinegar.

The spontaneous fermentation of Zhejiang rosy vinegar (ZRV) is driven by environmental microbiota, but the processes underlying its flavor formation remain poorly understood. Using metagenomic sequencing, we investigated microbial community assembly, environmental drivers, and metabolic networks during industrial-scale ZRV fermentation. Acetic acid dominated the final organic acids. Community assembly shifted toward deterministic selection with rising acidity, with a slight rebound of stochastic processes in the late stage (R2 values of 0.442 and 0.346 for bacteria and fungi, respectively). Ma

Long-read epicPCR enhances species-level host identification of clinically relevant antibiotic resistance genes in environmental microbial communities.

Identifying clinically relevant antibiotic resistance gene (ARG) hosts in complex microbial communities is crucial for environmental health. EpicPCR (emulsion, paired isolation, and concatenation PCR), a single-cell technology, has advanced this field. However, its traditional format, which links target genes to the V4 region of 16S rRNA genes (∼300 bp), limits species-level identification. To overcome this, we developed "long-read" epicPCR, which links target genes to 16S segments spanning the V4-V9 regions (∼1000 bp) by refining primer pairing strategies to balance amplification length and s

Recovery of the gut microbiome following enteric infection and persistence of antimicrobial resistance genes in specific microbial hosts.

Enteric pathogens cause widespread foodborne illness and are increasingly resistant to important antibiotics yet their ecological impact on the gut microbiome and resistome is not fully understood. Herein, shotgun metagenome sequencing was applied to stool DNA from 60 patients (cases) during an enteric bacterial infection and after recovery (follow-ups). Overall, the case samples harbored more antimicrobial resistance genes (ARGs) with greater resistome diversity than the follow-up samples (p < 0.001), while follow-ups had more diverse gut microbiota (p < 0.001). Although cases were primarily

Ultrafiltration and Microarray for Detection of Microbial Source Tracking Marker and Pathogen Genes in Riverine and Marine Systems.

Pathogen identification and microbial source tracking (MST) to identify sources of fecal pollution improve evaluation of water quality. They contribute to improved assessment of human health risks and remediation of pollution sources. An MST microarray was used to simultaneously detect genes for multiple pathogens and indicators of fecal pollution in freshwater, marine water, sewage-contaminated freshwater and marine water, and treated wastewater. Dead-end ultrafiltration (DEUF) was used to concentrate organisms from water samples, yielding a recovery efficiency of >95% for Escherichia coli an

Nitrous oxide reductase genes (nosZ) of denitrifying microbial populations in soil and the earthworm gut are phylogenetically similar.

Earthworms emit nitrous oxide (N2O) and dinitrogen (N2). It has been hypothesized that the in situ conditions of the earthworm gut activates ingested soil denitrifiers during gut passage and leads to these in vivo emissions (M. A. Horn, A. Schramm, and H. L. Drake, Appl. Environ. Microbiol. 69:1662-1669, 2003). This hypothesis implies that the denitrifiers in the earthworm gut are not endemic to the gut but rather are regular members of the soil denitrifier population. To test this hypothesis, the denitrifier populations of gut and soil from three different sites were comparatively assessed by

Enhanced disintegration of waste activated sludge by ruminal microorganisms: Insights into structural disruption, microbial communities and functional genes.

Compared to other sludge disintegration methods, bio-disintegration of waste activated sludge (WAS) offered the advantages of lower cost and stable operation of the subsequent digestion system. This study used rumen fluid as an external biological source for hydrolytic pretreatment and cell wall disruption of WAS, and compared its cell disruption effect with that of anaerobic sludge (AS), and explored the mechanism by which ruminal microorganisms (RM) disrupted WAS cell walls. Experimental results showed that the release concentrations of SCOD and NH+ 4 from the RM reactor were 2.2 times and 1

Differential possession of type 6 secretion system effector genes in exoU and exoS Pseudomonas aeruginosa in microbial keratitis.

Corneal infection (microbial keratitis; MK) is most frequently caused by Pseudomonas aeruginosa, which can utilize an array of secreted virulence factors for pathogenesis. Invasive strains of P. aeruginosa possessing the exoS gene, invade mammalian cells, while cytotoxic strains with the exoU gene rapidly kill host cells. This study investigated the presence of the type six secretion system (T6SS) effector genes in exoU and exoS strains isolated from MK. Fourteen different T6SS effector genes within 20 exoU and 19 exoS P. aeruginosa were explored using whole genome sequence data by BLAST searc

Microplastic biofilm may shape microbial community enriched with antibiotic resistance genes to enhance nitrogen transformation under antibiotic stress.

The response of nitrogen transformation to microplastic biofilm under antibiotics (ATs) stress as well as the interrelationships between functional genes and microorganisms in surface water are not very well understood and need further investigation. This study investigated the response of nitrogen transformation by analyzing changes in various nitrogen forms and explored the interaction between nitrogen transformation functions and antibiotic resistance genes (ARGs) under exposure to ATs (ciprofloxacin (CIP) and tetracycline (TC)) and PVC biofilm. Compared to the control, exposure to mature p

Sustainable in-situ arsenic immobilization in paddy soils using magnetic biochar and the role of microbial functional genes.

Arsenic (As) contamination in paddy soils poses a threat to both rice safety and human health. To address this challenge, we developed and evaluated an in-situ remediation approach using magnetic iron oxide biochar (MBC) for paddy soils with varying As contamination levels, aiming to reduce As accumulation in rice grains. MBC significantly altered soil physicochemical properties [pH, dissolved organic carbon (DOC), soil organic matter (SOM), and Free iron oxides (Fe-ox)] at both tillering and maturity stages. Reduced available As by 31-65 % across low (136.68 mg kg-1), moderate (214.22 mg kg-1

Fate and removal of fluoroquinolone antibiotics in mesocosmic wetlands: Impact on wetland performance, resistance genes and microbial communities.

The fate of fluoroquinolone antibiotics norfloxacin and ofloxacin were investigated in mesocosmic wetlands, along with their effects on nutrients removal, antibiotic resistance genes (ARGs) and epiphytic microbial communities on Hydrilla verticillate using bionic plants as control groups. Approximately 99% of norfloxacin and ofloxacin were removed from overlaying water, and H. verticillate inhibited fluoroquinolones accumulation in surface sediments compared to bionic plants. Partial least squares path modeling showed that antibiotics significantly inhibited the nutrient removal capacity (0.55

Microplastics can selectively enrich intracellular and extracellular antibiotic resistant genes and shape different microbial communities in aquatic systems.

Microplastics (MPs), as emerging contaminants, are posing potential risks to environment, and animal and human health. The ubiquitous presence of MPs in natural ecosystems provides favorable platform to selectively adsorb antibiotic resistant genes (ARGs) and bacteria (ARB) and bacterial assemblages, especially in wastewater which is hotspot for MPs, ARGs and ARB. In this study, the selective capture of intracellular ARGs (iARGs), extracellular ARGs (eARGs), and bacterial assemblages by MPs with different materials (i.e. polyethylene, polyvinylchloride, and polyethylene terephthalate) and size

A review on removing antibiotics and antibiotic resistance genes from wastewater by constructed wetlands: Performance and microbial response.

Pollution caused by antibiotics has been highlighted in recent decades as a worldwide environmental and health concern. Compared to traditional physical, chemical and biological treatments, constructed wetlands (CWs) have been suggested to be a cost-efficient and ecological technology for the remediation of various kinds of contaminated waters. In this review, 39 antibiotics removal-related studies conducted on 106 treatment systems from China, Spain, Canada, Portugal, etc. were summarized. Overall, the removal efficiency of CWs for antibiotics showed good performance (average value = over 50%

Evolutionary analysis of Burkholderia pseudomallei identifies putative novel virulence genes, including a microbial regulator of host cell autophagy.

Burkholderia pseudomallei, the causative agent of melioidosis, contains a large pathogen genome (7.2 Mb) with ∼2,000 genes of putative or unknown function. Interactions with potential hosts and environmental factors may induce rapid adaptations in these B. pseudomallei genes, which can be discerned through evolutionary analysis of multiple B. pseudomallei genomes. Here we show that several previously uncharacterized B. pseudomallei genes bearing genetic signatures of rapid adaptation (positive selection) can induce diverse cellular phenotypes when expressed in mammalian cells. Notably, several

Microbial diversity and changes in the distribution of dehalogenase genes during dechlorination with different concentrations of cis-DCE.

A dechlorinating consortium (designated as TES-1 culture) able to convert trichloroethene (TCE) to ethene was established from TCE-contaminated groundwater. This culture had the ability of complete dechlorination of TCE within about one month. From the clone library analysis of 16S rRNA gene, this culture was mainly composed of fermentation bacteria, such as Clostridium spp., and Desulfitobacterium spp. known as facultative dechlorinator. PCR using specific primers for Dehalococcoides spp. and the dehalogenase genes confirmed that the culture contained the Dehalococcoides spp. 16S rRNA gene an

Monitoring behaviour of catabolic genes and change of microbial community structures in seawater microcosms during aromatic compound degradation.

The behaviour of microbial populations responsible for degradation of the aromatic compounds, phenol, benzoate, and salicylate, and changes of microbial community structures in seawater microcosms were analysed quantitatively and qualitatively using MPN-PCR and PCR-DGGE. The purpose of the study was to investigate the ecology of the entire microbial community during bioremediation. Bacterial populations possessing catechol 1,2-dioxygenase (C12O) DNA were evidently the primary degraders of phenol and benzoate, but others possessing catechol 2,3-dioxygenase (C23O) DNA increased to enhance substr

Functional genes with their expression and horizontal gene transfer drive microbial interactions in anammox systems: Critical review and potential applications.

The anaerobic ammonium oxidation (anammox) process, a low-carbon and energy-efficient biological nitrogen removal technology, is crucial for sustainable wastewater treatment and energy self-sufficiency. However, its performance stability is influenced by complex microbial interactions, and the gene-level mechanisms, particularly horizontal gene transfer (HGT), remain underexplored. This review comprehensively examines the interactions between anammox bacteria and their syntrophic partners, focusing on the functional genes involved in substrate degradation, electron transfer, cofactor biosynthe

Integrated metagenomic and 16S rRNA analysis reveals temporal associations between resistance genes and microbial communities during dairy manure composting.

Dairy manure composting is widely applied to stabilize organic waste and reduce environmental pollution, yet the behavior of resistance determinants during this process remains insufficiently resolved. In this study, shotgun metagenomic sequencing was used to characterize temporal changes in antibiotic resistance genes (ARGs), metal resistance genes (MRGs), biocide resistance genes (BRGs), mobile genetic elements (MGEs), and microbial community composition during dairy manure composting. Rather than inferring direct mechanistic causation, our analyses focused on identifying statistically suppo

Removal of mixed antibiotics from saline wastewater under intermittent electrical stimulation and alterations of microbial communities and resistance genes.

Antibiotics and antibiotic resistance genes (ARGs) are severe refractory pollutants in water. However, the effect of an intermittent electrical stimulation on the removal of antibiotics and ARGs from saline wastewater remains unclear. An anaerobic-aerobic-coupled upflow bioelectrochemical reactors (AO-UBERs) was used to treat tetracyclines (TCs) and quinolones (QNs) in saline wastewater. In an aerobic cathode-anaerobic anode reactor at an intermittent voltage of 0.9 V, antibiotic wastewater with a salinity of 15 g/L was treated. The removal rates of oxytetracycline, tetracycline, norfloxacin,

[Co-occurrence of Tetracycline Antibiotic Resistance Genes and Microbial Communities in Plateau Wetlands Under the Influence of Human Activities].

The widespread use of antibiotics has led to a large number of antibiotics entering the environment, to which microorganisms have become resistant. In recent years, with the intensification of human activities in the plateau region, the occurrence and migration of antibiotic resistance genes (ARGs) in plateau wetlands have attracted considerable attention. Here, we selected the Caohai National Wetland Park, located in the Yunnan-Guizhou Plateau, as our study area. The contents of tetracyclines, sulfonamides, quinolones, and macrolides in sediments from the upstream (the pristine habitat near t
