[Mini-barcode development based on chloroplast genome of Descurainiae Semen Lepidii Semen and its adulterants and its application in Chinese patent medicine].

Descurainiae Semen Lepidii Semen, also known as Tinglizi, originates from Brassicaceae plants Descurainia sophia or Lepidium apetalum. The former is commonly referred to as "Southern Tinglizi(Descurainiae Semen)", while the latter is known as "Northern Tinglizi(Lepidii Semen)". To scientifically and accurately identify the origin of Tinglizi medicinal materials and traditional Chinese medicine products, this study developed a specific DNA mini-barcode based on chloroplast genome sequences. By combining the DNA mini-barcode with DNA metabarcoding technology, a method for the

Complete chloroplast genome sequence and phylogenetic analysis of Inula minipetala Y.N. Lee ex H.B. Kim & D.C. Son (Asteraceae), an endemic Korean species.

We sequenced the chloroplast genome of Inula minipetala and analyzed its phylogenetic relationships. The total length of the chloroplast genome was 150,781 bp, including a large single-copy region of 82,448 bp, a small single-copy region of 18,435 bp, and two inverted repeat regions of 24,949 bp each. It contained 129 genes, including 84 protein-coding sequences (CDSs), 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis using 78 CDSs from 33 taxa showed that I. minipetala is sister to I. linariifolia. These results provide fundamental genomic data for evolutionary and conservation stud

Differences in morphological characteristics, photosynthetic capacity and Chloroplast genomes reveal molecular markers to distinguish Angelica sinensis, A. acutiloba and A. gigas.

BACKGROUND: The dried roots of Angelica sinensis, A. acutiloba, and A. gigas in the Angelica L. have been used as the same traditional medicines for nourishing the blood, regulating female menstrual disorders, relieving pains, and relaxing bowels for thousands of years. Although significant differences in geographical distribution, morphological characteristics, chemical components, and gene sizes have been observed in previous studies, they were limited to distinguishing the three species through an efficient, unique, and accurate approach. RESULTS: In this study, morphological characteristi

Complete chloroplast genomes of three Polygala species and indel marker development for identification of authentic polygalae radix (Polygala tenuifolia).

BACKGROUND: In Korea, only Polygala tenuifolia is registered as Polygalae Radix in the pharmacopoeia, while in China, both P. tenuifolia and P. sibirica are used equally. Accurate identification of herbal medicines is crucial for their safety and efficacy, but commercial products are typically sold in dried form, making morphological distinction difficult. Therefore, a quick and accurate method to distinguish P. tenuifolia is necessary for proper utilization of medicinal herb. OBJECTIVE: We aimed to identify specific molecular markers for P. tenuifolia to avoid confusion regarding its pharmac

Comparative chloroplast genomics of Ajania sericea and sympatric Asteraceae species identifies shared candidate molecular features associated with alpine adaptation.

BACKGROUND: Ajania sericea is endemic to the Dali region of Yunnan and is currently the southernmost known member of the genus Ajania worldwide. It co-occurs with Aster brachytrichus, Anaphalis pannosa, and Leontopodium dedekensii in alpine habitats of northwestern Yunnan, where plants are exposed to strong ultraviolet radiation, low temperatures, strong winds, and drought. To explore whether sympatric Asteraceae species from different lineages share chloroplast genomic features associated with alpine response, we sequenced, assembled, and compared the chloroplast genomes of these four species

Comparative analyses of chloroplast genomes from Six Rhodiola species: variable DNA markers identification and phylogenetic relationships within the genus.

BACKGROUND: As a valuable medicinal plant, Rhodiola has a very long history of folk medicine used as an important adaptogen, tonic, and hemostatic. However, our knowledge of the chloroplast genome level of Rhodiola is limited. This drawback has limited studies on the identification, evolution, genetic diversity and other relevant studies on Rhodiola. RESULTS: Six Rhodiola complete chloroplast genomes were determined and compared to another Rhodiola cp genome at the genome scale. The results revealed a cp genome with a typical quadripartite and circular structure that ranged in size from 150,7

Comparative chloroplast genomics of six Bupleurum (Apiaceae) accessions: candidate barcodes, phylogeny based on available plastomes, and candidate RNA-editing sites.

INTRODUCTION: Bupleurum L. (Apiaceae), a taxonomically intricate genus of about 190 species and a source of Radix Bupleuri (Chai Hu), is difficult to discriminate because of convergent morphology, infraspecific variation, and limited genomic sampling. This study aimed to characterize plastome variation, identify and validate candidate molecular markers, reconstruct plastid phylogenetic relationships, and assess candidate plastid RNA-editing sites in Bupleurum. METHODS: We assembled six plastomes from subgenus Bupleurum, screened 51 Bupleurum plastomes for diagnostic loci, reconstructed whole-

Analysis of structural variation and sex differentiation associated phylogenetic signals in newly sequenced Rhodiola chloroplast genomes using a batch processing pipeline.

INTRODUCTION: Rhodiola is one of the few genera in Crassulaceae that includes both dioecious and hermaphroditic species. However, previous studies have mainly relied on representative individuals or limited plastid fragments, which may not fully resolve evolutionary relationships within the genus, especially lineage divergence associated with sexual-system differentiation. METHODS: In this study, we analyzed the complete chloroplast genomes of 89 newly sequenced samples representing 35 Rhodiola species. A batch-processing pipeline was used to integrate raw-read processing, automated chloropla

Mutation Pressure and Gene-Specific Selection Shape Codon Usage Bias in the Chloroplast Genomes of Isoetes, an Ancient Aquatic Vascular Plant Lineage.

Isoetes is one of the most ancient extant vascular plant genera and represents a distinct evolutionary lineage within lycophytes. Its chloroplast genome preserves molecular signatures relevant to early land plant evolution. However, the evolutionary forces shaping codon usage bias (CUB) in Isoetes chloroplast genomes remain poorly characterized. Here, we analyzed the chloroplast genomes of 60 Isoetes species to characterize CUB patterns and disentangle the contributions of mutation pressure and natural selection to chloroplast genome evolution in this basal vascular plant lineage. Chloroplast

Comparative and phylogenomic analyses of 19 Petrocodon (Gesneriaceae) species from the Guizhou karst plateau, China, featuring 13 newly assembled chloroplast genomes.

BACKGROUND: The "terrestrial island" effect of the karst landscape in southwest China drives plant diversification, with Petrocodon (Gesneriaceae) being a highly specialized representative. Frequent taxonomic revisions and severe morphological convergent evolution obscure its intrageneric phylogeny. Given the low resolution of traditional markers for radiated taxa and the scarcity of molecular data from the Guizhou karst plateau, we analyzed 19 Petrocodon complete chloroplast genomes (plastomes) to characterize genomic structures, resolve interspecific relationships, and identify highly variab

Genome-wide identification of RNA editing sites in chloroplast transcripts and multiple organellar RNA editing factors in tea plant (Camellia sinensis L.): Insights into the albinism mechanism of tea leaves.

RNA editing is a post-transcriptional modification process, the chloroplast genes of which are involved in the process of chloroplast development in plant. However, the RNA editing sites of chloroplast genes remains unknown. In this study, we identified 39 RNA editing sites in 18 chloroplast genes from chloroplast genome of C. sinensis. Furthermore, the feature, structures and specificity of RNA editing sites were systematic analyzed. The differential editing efficiency were examined at 11 RNA editing sites among C. sinensis var. sinensis 'Huabai 1', 'Baiye 1' and 'Longjing 43'. Meanwhile, we

Dispersed repeats and structural reorganization in subclover chloroplast DNA.

The plastid genome from subclover, Trifolium subterraneum, is unusual in a variety of respects, compared with other land-plant chloroplast DNAs. Gene mapping of subclover chloroplast DNA reveals major structural reorganization of the genome. Ten clusters of genes are rearranged in both order and orientation. Eight large inversions are sufficient to explain this reorganization; however, the actual evolutionary changes may have been more complex. For example, a fine-scale analysis of a set of ribosomal protein genes reveals the occurrence of insertions, deletions, and transpositions. Associated

Phytoremediation of organomercurial compounds via chloroplast genetic engineering.

Mercury (Hg), especially in organic form, is a highly toxic pollutant affecting plants, animals, and man. In plants, the primary target of Hg damage is the chloroplast; Hg inhibits electron transport and photosynthesis. In the present study, chloroplast genetic engineering is used for the first time to our knowledge to enhance the capacity of plants for phytoremediation. This was achieved by integrating a native operon containing the merA and merB genes (without any codon modification), which code for mercuric ion reductase (merA) and organomercurial lyase (merB), respectively, into the chloro

Leaf variegation in a barley EMS mutant is controlled by two epistatic mutations.

We identified digenic control of leaf variegation in a barley mutant. Candidate genes, identified through whole-genome resequencing, are consistent with possible roles in chloroplast proteostasis. Variegation mutants provide valuable insights into chloroplast biogenesis. We characterized a newly identified variegated barley mutant, in which the phenotype is controlled by two epistatic recessive genes. The causal loci, var4 and var5, were mapped on chromosomes 2H and 3H. We used genotyping-by-sequencing, linkage mapping, and PACE genotyping, followed by whole-genome resequencing to identify can

Chloroplast Haplotype Analysis Reveals High Genetic Similarity Among Central Asian Prunus Species.

Genetic variation in four wild Prunus taxa (P. fruticosa, P. erythrocarpa, P. verrucosa and P. griffithii var. tianshanica) was investigated for the first time using six chloroplast DNA regions (matK, r rpl16, ycf1_1, ycf1_2, ndhF and trnH-psbA) analysed through CAPS-based SNP detection. The results revealed weak chloroplast differentiation among P. erythrocarpa, P. verrucosa and P. griffithii var. tianshanica. However, chloroplast variation exhibited a strong geographic signal across the studied populations. The observed chloroplast variation primarily reflected geographic structuring rather

Transfer and Expression of Native Human Insulin-Like Growth Factor-1 in Tobacco Chloroplasts.

BACKGROUND: Insulin-like growth factor-1 (IGF-1), in addition to having insulin-like effects, has boosting effects on all cells in human body. Most of the recombinant IGF-1 required for patients suffering from its deficiency is currently produced by bacterial and yeast systems. Plant systems, especially chloroplasts, have many benefits for producing human blood proteins. Production costs are low in these systems, and their side effects are less than other systems. OBJECTIVES: In this study, the transfer and expression of mature IGF-1 protein cDNA in tobacco chloroplasts under the control of s

Arabidopsis Chloroplast protein for Growth and Fertility1 (CGF1) and CGF2 are essential for chloroplast development and female gametogenesis.

BACKGROUND: Chloroplasts are essential organelles of plant cells for not only being the energy factory but also making plant cells adaptable to different environmental stimuli. The nuclear genome encodes most of the chloroplast proteins, among which a large percentage of membrane proteins have yet to be functionally characterized. RESULTS: We report here functional characterization of two nuclear-encoded chloroplast proteins, Chloroplast protein for Growth and Fertility (CGF1) and CGF2. CGF1 and CGF2 are expressed in diverse tissues and developmental stages. Proteins they encode are associate

Evidence that an amoeba acquired a chloroplast by retaining part of an engulfed eukaryotic alga.

Chlorarachniophytes are amoeboid algae with unusual chloroplasts. Instead of the usual two membranes that surround the chloroplasts of plants, green algae, and red algae, the chloroplasts of chlorarachniophytes have four bounding membranes. The extra membranes may reflect an unusual origin of chlorarachniophyte chloroplasts. Rather than inheriting the organelle directly from their ancestors, chlorarachniophytes may have adopted the chloroplast of an algal cell ingested as prey. Parts of the algal cell are postulated to remain within the amoeba as a reduced eukaryotic endosymbiont [Hibberd, D.
