The genus Lanmaoa is a globally distributed, economically important group of mushroom-forming fungi in the family Boletaceae containing edible and psychoactive species. Despite the growing interest in its hallucinogenic properties, the fundamental systematics of this genus remains poorly resolved due to limited taxon sampling and limited genetic characterization. This study combines a comprehensive sampling of all Lanmaoa species, including 21 type specimens, with whole genome sequencing of 53 specimens. A phylogeny of Lanmaoa is generated based upon an alignment of 1515 single-copy orthologs

Large repetitive elements and complex chromosomal organization continue to challenge accurate assembly of eukaryotic genomes. Optical genome mapping (OGM) provides long-range genomic information by imaging individual DNA molecules. While most OGM protocols rely on sparse enzymatic labeling that restricts resolution in poorly labeled or structurally complex regions, dense labeling strategies generate continuous fluorescence intensity profiles that offer a complementary representation of genome structure. Here we extend our Dense Optical Genome Mapping Assembly (DOGMA) pipeline, previously used

Mrakia is a cold-adapted yeast genus commonly found in polar environments, including the Antarctic and Arctic regions. Several Mrakia genome sequences have been reported to date; however, comprehensive genomic analyses remain limited. Further, there are no reports of complete mitochondrial genome sequences for the genus Mrakia. Therefore, we isolated two cold-adapted yeast strains, Mrakia gelida PAMC 26583 and Mrakia robertii PAMC 26600, from Arctic lichens. Phylogenetic analysis placed both strains within the order Cystofilobasidiales. High-quality whole-genome assemblies were generated using

Aspergillus fumigatus is the primary causative agent of aspergillosis. Cryptic species may exhibit variable pathogenic potential and antifungal resistance and, particularly those within the section Fumigati, have significant clinical and environmental relevance. However, the genomic and proteomic bases underlying these differences remain poorly understood. This study presents a comparative analysis of 42 genomes (including five newly sequenced genomes), together with their corresponding predicted proteomes, from A. fumigatus, and from four cryptic species: A. lentulus, A. udagawae, A. felis an

Fusarium sambucinum species complex (FSAMSC) includes not only major mycotoxin-producing pathogens but also non-pathogenic endophytic species that can promote plant growth and stress tolerance. However, the molecular mechanisms underlying these contrasting lifestyles remain poorly understood, underscoring the need for deeper molecular studies. A non-pathogenic endophytic Fusarium strain, TZ1MST22, isolated from Medicago sativa plants in the Tozeur region of Southern Tunisia, was sequenced using the Illumina NovaSeq 6000 sequencing technology. Here, we report a 39.8 Mb draft genome of TZ1MST22,

Trichophyton rubrum (T. rubrum) is anthropophilic fungus and thus a very common cause of dermatophyte infections around the world. Infection of T. rubrum could result in conditions such as tinea capitis, tinea corporis, tinea inguinalis, tinea manus, tinea unguium, or tinea pedis. Because of this, the resistance of T. rubrum to antifungal therapies has drawn extensive research interest. However, the pathogenic characteristics of T. rubrum, such as site of infections, geographic location and host groups, have yet to be explored. In this study, the whole genome of 48 strains from different regio

Rhizopus oryzae is the primary cause of mucormycosis, an emerging, life-threatening infection characterized by rapid angioinvasive growth with an overall mortality rate that exceeds 50%. As a representative of the paraphyletic basal group of the fungal kingdom called "zygomycetes," R. oryzae is also used as a model to study fungal evolution. Here we report the genome sequence of R. oryzae strain 99-880, isolated from a fatal case of mucormycosis. The highly repetitive 45.3 Mb genome assembly contains abundant transposable elements (TEs), comprising approximately 20% of the genome. We predicted

Ergosterol, a precursor of vitamin D₂ and a substrate for steroid drug synthesis, is a key metabolite in macrofungi. In this study, Trametes versicolor PS genome (58.86 Mb) was assembled using HiFi sequencing and 79 genes involved in ergosterol biosynthetic pathways were annotated. Six ERG25 family members (TvERG25-1 ~ 6) were identified, encoding proteins of 327 ~ 372 amino acids with 37,617 ~ 42,809 Da MW. TvERG25-1 and TvERG25-4 displayed highly similar gene architectures, and together with TvERG25-3, shared conserved motif and clustered within subfamily II, whereas TvERG25-2 and TvERG25-6

The expanding beer market and the need for innovation in the sector has driven scientific research to find novel, non-conventional aromatic yeast strains. In this context, Saccharomyces cariocanus UFRJ 50816T, isolated from remnants of the Atlantic Forest in Rio de Janeiro, was later found to be able to ferment sugars present in beer wort, producing a beverage with unique aromas. As a result of sequential propagation in beer wort, several derived strains (G01, S01 and D01) were obtained by spontaneous adaptation. Saccharomyces cariocanus G01 is a derivative strain that ferments maltose better

Valley fever, a disease caused by Coccidioides spp., is a fungal respiratory disease with an expanding range. Methods to culture the pathogen from soil, especially Coccidioides posadasii, are very challenging, limiting the genomics knowledge of environmental strains. In this study, we designed and tested a targeted DNA capture and enrichment system for the characterization of Coccidioides genomes without the need to culture. In this system, RNA probes are hybridized to Coccidioides DNA in a complex sample, followed by DNA amplification, sequencing, and analysis. Our enrichment system was targe

Candida glabrata is the second most common cause of candidemia worldwide and its prevalence has continuously increased over the last decades. C. glabrata infections are especially worrisome in immunocompromised patients, resulting in serious systemic infections, associated to high mortality rates. Intrinsic resistance to azole antifungals, widely used drugs in the clinical setting, and the ability to efficiently colonize the human host and medical devices, withstanding stress imposed by the immune system, are thought to underlie the emergence of C. glabrata. There is a clear clinical need to u

Invasive candidiasis caused by Nakaseomyces glabratus is of great concern due to high morbidity and mortality, especially antifungal resistance. To identify genomic signatures, which significantly link to drug-resistance, is of great significance in combating this lethal disease. In this study, we performed whole genome analysis on 109 clinical strains of N. glabratus which had been isolated from multi-centres in China. By using genome-wide association studies (GWAS), genomic signatures, including several PDR1 mutations and genes encoding GLEYA-containing proteins, were identified to be signif

The study of the molecular biology of Coccidioides sp. is only just beginning. As the importance of coccidioidomycosis grows as a public health problem, our need for understanding of pathogenesis, immune responses, and improved antifungal therapy also increases in proportion. Tools have now become available to study gene manipulation in this pathogen and this will allow molecular approaches to be used. Genetic experiments will also be accelerated by the availability of the whole coccidioidal genome, expected to be made public in the spring of 2003 (see http://www.tigr.org/tdb/tgi/cigi/GenInfo.

Aspergillus fumigatus is the most important airborne fungal pathogen and allergen of humans causing high morbidity and mortality worldwide. The factors that govern pathogenicity of this organism are multi-factorial and are poorly understood. Molecular tools to dissect the mechanisms of pathogenicity in A. fumigatus have improved significantly over the last 20 years however many procedures have not been standardised for A. fumigatus. Here, we present a new genomic safe-haven locus at the site of an inactivated transposon, named SH-aft4, which can be used to insert DNA sequences in the genome of

BACKGROUND: Mucorales, as one major order of Zygomycetes fungi, can infect human beings and cause serious consequence. We have noticed the pathogenicity of Mucorales is closely related to energy metabolism, while mitochondria play the role of energy factories in almost all biological activities.
METHODS: Virulence of M irregularis, M hiemalis, L corymbifera and R arrhizus were verified in Galleria mellonella larvae, as well as mitochondrial gene copies analysed with RT-qPCR. Mitogenomes of the four Mucorales species were sequenced based on illumina NovaSeq technology to study their characteri

BACKGROUND: Entomopathogenic fungi such as Metarhizium anisopliae are widely recognized as promising biocontrol agents against insect pests. The fall armyworm, Spodoptera frugiperda (FAW) is a highly destructive invasive pest that poses serious threat to global food security. Identifying fungal isolates with high virulence and understanding the genomic basis of their pathogenicity are essential steps for developing sustainable biopesticides for managing fall armyworm. METHODS AND RESULTS: Seven fungal isolates, including five Beauveria bassiana and two Metarhizium species, were evaluated for t

Peptaibols are linear fungal peptides featuring α,α-dialkylated amino acids (e.g., α-aminoisobutyric acid (Aib), isovaline (Iva)) and characteristic C-terminal alcohol groups. Despite their promising antibacterial and antiplasmodial activities, detailed biosynthetic studies remain limited. A genome-guided study of the fungus Trichodema sp. SK1-7, isolated from decaying wood, revealed the production of previously described trichorozin IV (1), along with novel SF4-type peptaibol 2 (trichorozin V). The structures of these compounds were elucidated through MS analysis, NMR study and advanced Marfe

Lorchels, also known as false morels (Gyromitra sensu lato), are iconic due to their brain-shaped mushrooms and production of gyromitrin, a deadly mycotoxin. Molecular phylogenetic studies have hitherto failed to resolve deep-branching relationships in the lorchel family, Discinaceae, hampering our ability to settle longstanding taxonomic debates and to reconstruct the evolution of toxin production. We generated 75 draft genomes from cultures and ascomata (some collected as early as 1960), conducted phylogenomic analyses using 1542 single-copy orthologs to infer the early evolutionary history

The functionality of the sexual cycle in the heterothallic pathogen Phytophthora ramorum, causal agent of Sudden Oak Death, has recently been demonstrated. Sexual reproduction could create genotypic variation and increase the pathogen's ability to adapt to other host plants or changing environments. Genetic characterization using co-dominant microsatellite markers and flow cytometry of single-oospore progeny of crosses between a European A1 isolate and North American or European A2 isolates revealed a considerable number of non-Mendelian inheritance events. This includes inheritance of more th
