Temporal dynamics and metabolic potential of microbial dark matter during dry storage of high-temperature Daqu revealed by metagenome-assembled genomes.

High-temperature Daqu is the core starter culture for Jiang-flavor Baijiu production, whose microbial community directly shapes the enzymatic properties and flavor precursor profiles of fermentation systems. Dry storage drives microbial succession and functional maturation of Daqu, yet existing studies have predominantly focused on cultivable and well-characterized taxa, leaving the temporal dynamics and metabolic contributions of microbial dark matter (MDM) largely unexplored at the genome-resolved level. Using genome-resolved metagenomics, we reconstructed 52 medium- to high-quality metageno

Methanotrophs and co-occurring microbial taxa: Genomic potential for carbon, nitrogen, and sulfur cycles in newly formed high-altitude proglacial lakes.

The extreme and fragile environments of high-altitude proglacial lakes shape unique microbial communities and metabolic networks, serving as active interfaces in the biogeochemical cycles of carbon (C), nitrogen (N), and sulfur (S). However, the metabolic processes underlying microbially driven biogeochemical cycling in these lakes remain poorly understood. In this study, by integrating field investigations and isotopic analyses across multiple seasons, we observed geochemical and genomic evidence consistent with significant microbial methane (CH4) oxidation in the surface sediments of cryo-ol

Towards an Omics-Guided Framework for Microbial Biological Control of Fungal and Oomycete Diseases in Cannabis sativa: Integrating Host and Pathogen Genomics and Microbiomes.

The intensification of Cannabis sativa cultivation has increased the need for effective and sustainable plant-health strategies. Pathogen control is particularly challenging because pesticide residues may compromise product safety and quality, while repeated chemical treatments can favour the emergence of fungicide-resistant populations. Microbial biological control agents (BCAs) represent a promising component of integrated disease management, although their discovery and validation remain largely empirical. This narrative review examines the current literature on the biological control of fu

Microbial degradation of naphthenic acids using constructed wetland treatment systems: metabolic and genomic insights for improved bioremediation of process-affected water.

Naphthenic acids (NAs) are a complex mixture of organic compounds released during bitumen extraction from mined oil sands that are important contaminants of oil sands process-affected water (OSPW). NAs can be toxic to aquatic organisms and, therefore, are a main target compound for OSPW. The ability of microorganisms to degrade NAs can be exploited for bioremediation of OSPW using constructed wetland treatment systems (CWTS), which represent a possible low energy and low-cost option for scalable in situ NA removal. Recent advances in genomics and analytical chemistry have provided insights int

Emergence and dissemination of antimicrobial resistance in Escherichia coli causing bloodstream infections in Norway in 2002-17: a nationwide, longitudinal, microbial population genomic study.

BACKGROUND: The clonal diversity underpinning trends in multidrug resistant Escherichia coli causing bloodstream infections remains uncertain. We aimed to determine the contribution of individual clones to resistance over time, using large-scale genomics-based molecular epidemiology. METHODS: This was a longitudinal, E coli population, genomic, cohort study that sampled isolates from 22 512 E coli bloodstream infections included in the Norwegian surveillance programme on resistant microbes (NORM) from 2002 to 2017. 15 of 22 laboratories were able to share their isolates, and the first 22·5% o

Copper nanowires as nanofertilizers for alfalfa plants: Understanding nano-bio systems interactions from microbial genomics, plant molecular responses and spectroscopic studies.

The recent application of nano copper (Cu) compounds in the agrosystem has shown potential to improve the physiological performance and agronomical parameters of crops. We grew alfalfa (Medicago sativa) in potting mix amended with bulk, nano, and ionic Cu compounds at 80 and 280 mg Cu/kg; then, we evaluated plant performance at physiological and molecular levels. Plants treated with bulk/nano Cu presented better agronomical responses. The P and S content was reduced in bulk and ionic Cu-exposed plants, compared to controls (p ≤ .05). All Cu forms increased the content of Fe and Zn in roots and

Microbial Characteristics and Genomic Analysis of an ST11 Carbapenem-Resistant Klebsiella pneumoniae Strain Carrying bla KPC-2 Conjugative Drug-Resistant Plasmid.

BACKGROUND: The sequence type 11 (ST11) carbapenem-resistant Klebsiella pneumoniae (CRKP) carrying bla KPC-2 has been widespread all over the world, and it has been reported frequently in China. The bla KPC-2 located on the mobile genetic element brings tremendous pressure to control the spread and outbreak of resistant bacteria. Whole-genome sequencing (WGS) technology can comprehensively and in-depth display the molecular characteristics of drug-resistant bacteria, providing a basis for evaluating the genetic diversity within the CRKP genome. METHODS: The ST11 CRKP in this study was collect

An integrated microbial genome-wide association studies-based characterization of nitric oxide homeostasis by probiotic Bacillus subtilis on aging and neurodegeneration using Caenorhabditis elegans and mouse models.

Microbial nitric oxide (NO) metabolism plays a critical role in regulating host redox homeostasis, yet its probiotic relevance remains largely unexplored. In this study, we performed a genome-wide phenotypic screen of 3984 Bacillus subtilis 168 (B. subtilis 168) gene deletion strains in Caenorhabditis elegans (C. elegans), identifying 12 core genetic factors linked to aging modulation. Among these, nosA (nitric oxide synthase) and yojO (putative nitric oxide reductase) were prioritized for validation based on their consistent host phenotypic effects and defined roles in NO regulation. Whole-genome annotation and functional profiling of Pediococcus acidilactici RM1 and its effects on physicochemical characteristics, volatile flavor profiles, and microbial diversity in dry-cured chicken legs.

The aim of this study was to evaluate the application potential of Pediococcus acidilactici RM1 (GenBank: PQ669089), isolated from Chinese traditional dry sausages, for dry-cured chicken legs, focusing on physicochemical quality, non-volatile taste compounds and volatile flavor compounds, and microbial diversity. Whole-genome sequencing demonstrated that RM1 lacks virulence factors (such as hemolysins), common antibiotic-resistance genes and biogenic amine-related decarboxylase genes. Functional annotation uncovered core genes involved in proteolysis, amino acid catabolism, lipolysis, fatty ac

Application of nanopore long-read sequencing and metabolomics in an in vitro dynamic intestinal digestion model: A genome-centric metatranscriptomic approach to investigating microbial TMA and SCFA metabolism.

The gut microbiota plays a relevant role in human health by metabolizing dietary components into bioactive molecules, including short-chain fatty acids and trimethylamine. Understanding how dietary interventions modulate microbial metabolism is key to developing strategies for reducing harmful metabolites such as TMA, a precursor of the pro-atherogenic trimethylamine-N-oxide. In this study, we integrated a dynamic in vitro gastrointestinal model (simgi®) with nanopore sequencing technology and metabolomics to investigate the impact of red thyme extract on microbial trimethylamine metabolism fr

Immersion of debrided diabetic foot ulcer tissue in electrochemically generated pH neutral hypochlorous acid significantly reduces the microbial bioburden: whole-genome sequencing of Staphylococcus aureus, the most prevalent species recovered.

BACKGROUND: Diabetic foot ulcer infections (DFUIs) are the leading cause of lower-limb amputations, mediated predominantly by Staphylococcus aureus. pH-neutral electrochemically generated hypochlorous acid (anolyte) is a non-toxic, microbiocidal agent with significant potential for wound disinfection. AIMS: To investigate both the effectiveness of anolyte for microbial bioburden reduction in debrided ulcer tissues and the population of resident S. aureus. METHODS: Fifty-one debrided tissues from 30 people with type II diabetes were aliquoted by wet weight and immersed in 1- or 10-mL volumes

Triple-coupling of genomic potential, metabolite diversity, and microbial community optimization drives Bacillus velezensis DH18-mediated resistance to Fusarium root rot and growth promotion in strawberry.

UNLABELLED: Fusarium oxysporum-induced root rot severely threatens strawberry production, necessitating effective mitigation strategies. Beneficial microorganisms that simultaneously suppress disease and promote plant growth offer promising solutions, yet their multiscale mechanisms remain poorly understood. Here, a dual-functional strain, Bacillus velezensis DH18, exhibiting both plant growth-promoting and disease-suppressive activities, was isolated from the rhizosphere of strawberry plants affected by root rot. Strain DH18 exhibited remarkable effectiveness against strawberry root rot, achi

Metaproteomics reveals persistent and phylum-redundant metabolic functional stability in adult human gut microbiomes of Crohn's remission patients despite temporal variations in microbial taxa, genomes, and proteomes.

BACKGROUND: The gut microbiome plays a fundamental role in the human host's overall health by contributing key biological functions such as expanded metabolism and pathogen defense/immune control. In a healthy individual, the gut microbiome co-exists within the human host in a symbiotic, non-inflammatory relationship that enables mutual benefits, such as microbial degradation of indigestible food products into small molecules that the host can utilize, and enhanced pathogen defense. In abnormal conditions, such as Crohn's disease, this favorable metabolic relationship breaks down and a variety

Targeted genome recovery of under-sequenced microbes from the Sequence Read Archive STAT.

Most microbial species are represented by a single genome in public databases. The lack of genomes for these 'singleton' organisms limits our understanding of their pan-genome diversity and evolution. Although the Sequence Read Archive (SRA) contains millions of sequencing datasets that could be used to expand our understanding of many species, the extent to which under-represented microbial species are present at levels sufficient for genome recovery is unclear. Here, we show that the pre-computed taxonomic profiles generated by the National Center for Biotechnology Information SRA Taxonomy A

Microbial bioinformatics 2020.

Microbial bioinformatics in 2020 will remain a vibrant, creative discipline, adding value to the ever-growing flood of new sequence data, while embracing novel technologies and fresh approaches. Databases and search strategies will struggle to cope and manual curation will not be sustainable during the scale-up to the million-microbial-genome era. Microbial taxonomy will have to adapt to a situation in which most microorganisms are discovered and characterised through the analysis of sequences. Genome sequencing will become a routine approach in clinical and research laboratories, with fresh d

Protein Set Transformer: a protein-based genome language model to power high-diversity viromics.

Exponential increases in microbial and viral genomic data demand transformational advances in scalable, generalizable frameworks for their interpretation. Standard homology-based functional analyses are hindered by the rapid divergence of microbial and especially viral genomes and proteins that significantly decreases the volume of usable data. Here, we present Protein Set Transformer (PST), a protein-based genome language model that models genomes as sets of proteins without considering sparsely available functional labels. Trained on >100k viruses, PST outperforms other homology- and languag

The antiSMASH database version 2: a comprehensive resource on secondary metabolite biosynthetic gene clusters.

Natural products originating from microorganisms are frequently used in antimicrobial and anticancer drugs, pesticides, herbicides or fungicides. In the last years, the increasing availability of microbial genome data has made it possible to access the wealth of biosynthetic clusters responsible for the production of these compounds by genome mining. antiSMASH is one of the most popular tools in this field. The antiSMASH database provides pre-computed antiSMASH results for many publicly available microbial genomes and allows for advanced cross-genome searches. The current version 2 of the anti

Metagenomic analysis reveals a green sulfur bacterium as a potential coral symbiont.

Coral reefs are ecologically significant habitats. Coral-algal symbiosis confers ecological success on coral reefs and coral-microbial symbiosis is also vital to coral reefs. However, current understanding of coral-microbial symbiosis on a genomic scale is largely unknown. Here we report a potential microbial symbiont in corals revealed by metagenomics-based genomic study. Microbial cells in coral were enriched for metagenomic analysis and a high-quality draft genome of "Candidatus Prosthecochloris korallensis" was recovered by metagenome assembly and genome binning.
