Genome Content and Phylogenomics Reveal both Ancestral and Lateral Evolutionary Pathways in Plant-Pathogenic Streptomyces Species.

Streptomyces spp. are highly differentiated actinomycetes with large, linear chromosomes that encode an arsenal of biologically active molecules and catabolic enzymes. Members of this genus are well equipped for life in nutrient-limited environments and are common soil saprophytes. Out of the hundreds of species in the genus Streptomyces, a small group has evolved the ability to infect plants. The recent availability of Streptomyces genome sequences, including four genomes of pathogenic species, provided an opportunity to characterize the gene content specific to these pathogens and to study p

Prediction From Genomics to Fields: Plant Model Centred Integration for Precision Breeding.

Genotype-to-phenotype (G2P) prediction is the central mission of modern plant breeding. Genomic data accumulation has outpaced the ability of current frameworks to predict field performance across variable environments. Statistical genomic models deliver computationally efficient breeding values but lose accuracy when applied outside training environments. Artificial intelligence extracts high-dimensional patterns at very high throughput but extrapolates unreliably under novel stress conditions. Conventional crop models encode physiological rules across environments but treat the canopy as a h

Unlocking Innovation in European Plant Breeding: A Perspective on the New Genomic Techniques Framework.

New genomic techniques (NGTs), including targeted mutagenesis and cisgenesis, can accelerate plant breeding and support the development of crops adapted to abiotic stresses associated with climate change and to biotic stresses such as pests and diseases, resource limitations and changing societal needs. Their application in the European Union has nevertheless been constrained by legislation adopted before these technologies became available, especially Directive 2001/18/EC, and by the regulatory gap following the 2018 decision on Case C-528/16 of the Court of Justice of the European Union. Genomes, fossils, and the concurrent rise of modern birds and flowering plants in the Late Cretaceous.

The phylogeny and divergence timing of the Neoavian radiation remain controversial despite recent progress. We analyzed the genomes of 124 species across all Neoavian orders, using data from 25,460 loci spanning four DNA classes, including 5,756 coding sequences, 12,449 conserved nonexonic elements, 4,871 introns, and 2,384 intergenic segments. We conducted a comprehensive sensitivity analysis to account for the heterogeneity across different DNA classes, leading to an optimal tree of Neoaves with high resolution. This phylogeny features a novel Neoavian dichotomy comprising two monophyletic c

BiMSGP: A Bidirectional Mamba-Based Model for Scalable and Accurate Genomic Prediction in Plants.

Background/Objectives: Accurate prediction of complex traits from high-dimensional genomic markers remains difficult in plant breeding. Linear models have limited capacity for non-linear interactions, and many deep learning models scale poorly on long marker sequences. This study introduces BiMSGP, a bidirectional Mamba-based model for scalable genomic prediction. Methods: BiMSGP extends a selective state space model with forward and backward processing so that each marker can integrate sequence context from both directions while retaining linear computational complexity; this is a modeling de

GS4PB: An R Shiny application to facilitate a genomic selection pipeline for plant breeding.

The implementation of genomics-assisted breeding methodologies is helping to drive the genetic gain required to meet the grand challenge of producing more food using fewer resources in the face of a changing climate. Despite the documented usefulness of genomics-assisted breeding toward this end, its full infusion into most small- and medium-sized breeding programs is still incomplete. One major reason for limited routine application of genomic selection among most such programs is the lack of a single integrated software tool capable of assisting breeders throughout the entire genomic predict

Comparative genomics reveals insights into the potential of Lysinibacillus irui as a plant growth promoter.

Members of the genus Lysinibacillus attract attention for their mosquitocidal, bioremediation, and plant growth-promoting abilities. Despite this interest, comprehensive studies focusing on genomic traits governing plant growth and stress resilience in this genus using whole-genome sequencing are still scarce. Therefore, we sequenced and compared the genomes of three endophytic Lysinibacillus irui strains isolated from Canary Island date palms with the ex-type strain IRB4-01. Overall, the genomes of these strains consist of a circular chromosome with an average size of 4.6 Mb and a GC content

Comparative Genomics of a Plant-Parasitic Nematode Endosymbiont Suggest a Role in Nutritional Symbiosis.

Bacterial mutualists can modulate the biochemical capacity of animals. Highly coevolved nutritional mutualists do this by synthesizing nutrients missing from the host's diet. Genomics tools have advanced the study of these partnerships. Here we examined the endosymbiont Xiphinematobacter (phylum Verrucomicrobia) from the dagger nematode Xiphinema americanum, a migratory ectoparasite of numerous crops that also vectors nepovirus. Previously, this endosymbiont was identified in the gut, ovaries, and eggs, but its role was unknown. We explored the potential role of this symbiont using fluorescenc

Diverse lifestyles and strategies of plant pathogenesis encoded in the genomes of eighteen Dothideomycetes fungi.

The class Dothideomycetes is one of the largest groups of fungi with a high level of ecological diversity including many plant pathogens infecting a broad range of hosts. Here, we compare genome features of 18 members of this class, including 6 necrotrophs, 9 (hemi)biotrophs and 3 saprotrophs, to analyze genome structure, evolution, and the diverse strategies of pathogenesis. The Dothideomycetes most likely evolved from a common ancestor more than 280 million years ago. The 18 genome sequences differ dramatically in size due to variation in repetitive content, but show much less variation in n

What does it take to be a plant pathogen: genomic insights from Streptomyces species.

Plant pathogenicity is rare in the genus Streptomyces, with only a dozen or so species possessing this trait out of the more than 900 species described. Nevertheless, such species have had a significant impact on agricultural economies throughout the world due to their ability to cause important crop diseases such as potato common scab, which is characterized by lesions that form on the potato tuber surface. All pathogenic species that cause common scab produce a family of phytotoxins called the thaxtomins, which function as cellulose synthesis inhibitors. In addition, the nec1 and tomA genes

Whole-genome sequencing and functional validation of the plant growth-promoting Bacillus velezensis DO23 isolated in Vietnam.

Plant growth-promoting bacteria (PGPB) represent a sustainable alternative to chemical fertilisers and pesticides; however, their agricultural application requires rigorous evaluation of both functional efficacy and biosafety. In this study, we conducted an integrated genomic and phenotypic characterisation of Bacillus velezensis DO23, a rhizosphere-derived strain isolated from chilli pepper (Capsicum annuum L.)-cultivated soils in Vietnam, to assess its potential as a plant growth-promoting inoculant. Whole-genome sequencing revealed a 3.99 Mb draft genome with a GC content of 46.1% and confi

Comprehensive genome analysis of MDR Klebsiella pneumoniae in influent and effluent of a selected wastewater treatment plant.

This study investigates the antibiotic resistance profiles, virulence factors and genomic characteristics, of Klebsiella pneumoniae isolates obtained from influent and effluent samples of a wastewater treatment plant. Data generated sheds light on the dissemination and persistence of antibiotic resistance in compartments in a wastewater treatment plant (WWTP). Given the increasing concern regarding the role of wastewater in the dissemination of antibiotic-resistant bacteria, this research focused on K. pneumoniae populations using culture-based and genomics approaches. The culture-based approa

Whole-genome sequencing-based typing methods for Clostridium butyricum strains from clinical, animal, plant, and environmental sources.

UNLABELLED: Clostridium butyricum exhibits a dual role, acting not only as a probiotic but also as an opportunistic pathogen associated with neonatal necrotizing enterocolitis (NEC) and infant botulism. We aimed to establish high-resolution genotyping frameworks to improve molecular surveillance and outbreak investigations. We analyzed 297 C. butyricum genomes, including 200 isolates from preterm neonates across 13 French neonatal intensive care units over a 20-year period and 97 publicly available genomes. A core-genome multilocus sequence typing (cgMLST) scheme was developed using chewBBACA,

A genome-wide transcriptional analysis using Arabidopsis thaliana Affymetrix gene chips determined plant responses to phosphate deprivation.

Phosphorus, one of the essential elements for plants, is often a limiting nutrient because of its low availability and mobility in soils. Significant changes in plant morphology and biochemical processes are associated with phosphate (Pi) deficiency. However, the molecular bases of these responses to Pi deficiency are not thoroughly elucidated. Therefore, a comprehensive survey of global gene expression in response to Pi deprivation was done by using Arabidopsis thaliana whole genome Affymetrix gene chip (ATH1) to quantify the spatio-temporal variations in transcript abundance of 22,810 genes.
