GLIMP: An Integrated Graph Neural Network-Large Language Model for Promoter Recognition.

Accurate identification of DNA promoter regions is crucial for understanding gene regulation, yet remains challenging. Existing models often struggle to generalize across species or promoter types due to their inability to model functional degeneracy and capture subtle regulatory signals. To address this, we propose GLIMP, a novel promoter classification framework that integrates a large-scale genomic language model with Graph Neural Networks (GNNs). The core innovation of GLIMP lies in its multimodal fusion of a Shapelet-guided Weighted Context-Aware Interaction Network (WC-IDNG) graph repres

A Structure-Informed Graph Neural Network for Short Antimicrobial Peptide Discovery and Validation.

Short antimicrobial peptides (AMPs) are promising anti-infective agents due to their broad-spectrum antimicrobial activity, low likelihood of inducing resistance, and relative ease of synthesis and optimization. In this study, we developed GW-AMP, a residue-level graph neural network model that integrates sequence-derived descriptors with predicted structural information to facilitate the discovery of short AMPs. GW-AMP demonstrated robust and balanced classification performance in both cross-validation and an independent test set, outperforming several established AMP prediction models. Guide

A Multi-Modal Graph Neural Network Framework for Parkinson's Disease Therapeutic Discovery.

Parkinson's disease (PD) is a complex neurodegenerative disorder lacking effective disease-modifying treatments. In this study, we integrated large-scale protein-protein interaction networks with a multi-modal graph neural network (GNN) to identify and prioritize multi-target drug repurposing candidates for PD. Network analysis and advanced clustering methods delineated functional modules, and a novel Functional Centrality Index was employed to pinpoint key nodes within the PD interactome. The GNN model, incorporating molecular descriptors, network topology, and uncertainty quantification, pre

A Global-Local Dynamic Directed Graph Neural Network for Parkinson's Disease Detection.

Graph Neural Networks (GNNs) for gait analysis utilizing Vertical Ground Reaction Force (VGRF) signals have demonstrated significant potential in Parkinson's Disease (PD) diagnosis and rehabilitation fields. However, existing GNN-based methods in this area normally model the VGRF signals as static topological structures, and ignore the dynamic variations of the VGRF graph structures during walking. To address this issue, a Global-Local Dynamic Directed Graph Neural Network (GL $\text {D}^{{2}}$ -GNN) is proposed to represent the dynamic spatio-temporal features of VGRF signals. The core compon

Identifying ADHD-Related Abnormal Functional Connectivity with a Graph Convolutional Neural Network.

Attention deficit hyperactivity disorder (ADHD) is a common neurodevelopmental disorder that is characterized by inattention, hyperactivity, and impulsivity. The neural mechanisms underlying ADHD remain inadequately understood, and current approaches do not well link neural networks and attention networks within brain networks. Our objective is to investigate the neural mechanisms related to attention and explore neuroimaging biological tags that can be generalized within the attention networks. In this paper, we utilized resting-state functional magnetic resonance imaging data to examine the

Graph attention spatio-temporal graph neural network based human-light interaction modeling for indoor lighting environments.

In indoor light environment design, the dynamic interaction between human behavior and lighting systems has an important impact on environmental perception results. However, existing methods are difficult to describe its spatial structure and temporal evolution characteristics at the same time. To this end, this paper constructs a human-light spatio-temporal relationship modeling method based on graph attention spatio-temporal graph neural network, which uniformly represents human body nodes and lamp nodes as spatio-temporal graph structures, and introduces heterogeneous graph attention and ad

Drug Repositioning for Amyloid Transthyretin Amyloidosis by Interactome Network Corrected by Graph Neural Networks and Transcriptome Analysis.

Amyloid transthyretin (ATTR) amyloidosis caused by transthyretin misfolded into amyloid deposits in nerve and heart is a progressive rare disease. The unknown pathogenesis and the lack of therapy make the 5-year survival prognosis extremely poor. Currently available ATTR drugs can only relieve symptoms and slow down progression, but no drug has demonstrated curable effect for this disease. The growing volume of pharmacological data and large-scale genome and transcriptome data bring new opportunities to find potential new ATTR drugs through computational drug repositioning. We collected the AT

Synolitic Graph Neural Networks for MRI-Derived Radiomic-Based Prediction of Prostate Cancer Progression on Active Surveillance.

Background: Prostate cancer (PCa) is one of the most prevalent malignancies in men, and active surveillance (AS) is the recommended management strategy for low- and favourable intermediate-risk disease. Predicting which patients will progress during AS remains a clinical challenge. MRI-derived radiomics has shown promise for risk stratification, but conventional machine learning approaches treat radiomic features as independent variables and may not capture the complex inter-feature dependencies within imaging data. This study evaluates the application of Synolitic Graph Neural Networks (SGNNs

Flux sampling and graph neural networks for improved gene essentiality prediction in mammalian genome-scale metabolic models.

Gene essentiality, the requirement of a gene for survival or proliferation, is central to understanding cellular processes and identifying drug targets. Experimental determination requires large growth screens that are time-consuming and expensive, motivating in silico approaches. Existing methods predominantly use flux balance analysis (FBA), a constraint-based optimisation framework that requires a predefined cellular objective function. This can introduce observer bias, because the objective often reflects the researcher's assumptions rather than the cell's biological goals. Here, we presen

Multi-resolution and Multi-modal Feature Integration using Graph Neural Networks for Optical Coherence Tomography Image Classification.

Early and accurate diagnosis of retinal diseases is crucial, as many of these conditions can be prevented or managed effectively with timely treatment. Optical Coherence Tomography (OCT) is a widely used medical imaging technique that provides high-resolution visualization of the retina, allowing the detection of abnormalities. Current state-of-the-art methods predominantly rely on extracting either local or global features using Convolutional Neural Networks or Vision Transformers from OCT images. Moreover, few existing ensemble methods primarily focus on concatenation and decision-level feat

Optimized multi scale graph neural network with attention mechanism for cooperative spectrum sensing in cognitive radio networks.

Cooperative spectrum sensing (CSS) plays a vital role in cognitive radio networks (CRNs). CSS enables efficient spectrum utilization and improves communication reliability through dynamic detection of underutilized frequency bands. However, the methods which evolved earlier face limitations like reduced detection accuracy and high false alarm rates in low Signal-to-Noise Ratio (SNR) conditions. Efficient allocation of spectrum resources in cognitive radio networks is affected by unreliable sensing at low signal-to-noise ratios, which leads to missed detections and false alarms. To overcome the

Transferable and data efficient metamodeling of storm water system nodal depths using auto-regressive graph neural networks.

Storm water systems (SWSs) are essential infrastructure providing multiple services including environmental protection and flood prevention. Typically, utility companies rely on computer simulators to properly design, operate, and manage SWSs. However, multiple applications in SWSs are highly time-consuming. Researchers have resorted to cheaper-to-run models, i.e. metamodels, as alternatives of computationally expensive models. With the recent surge in artificial intelligence applications, machine learning has become a key approach for metamodelling urban water networks. Specifically, deep lea

New generation of QSAR modeling for bee safety: predicting toxicity using graph neural networks and apistox data.

Accurate prediction of chemical toxicity is essential for environmental risk assessment and the protection of non-target organisms, such as pollinators. In this study, a Graph Neural Network (GNN) was employed to model the toxicity of organic compounds to bees, using molecular graphs derived from SMILES strings. The model achieved an average AUC-ROC of 0.76 on the test set and 0.97 on the training set, with low standard deviations (± 0.03), indicating consistent performance across cross-validation folds. The combined ROC curve of all test folds yielded an overall AUC-ROC of 0.802, demonstratin

Furthermore, we analyze the performance of our model depending on the size of the training dataset and compare our model with different state-of-the-art models. Finally, we demonstrate how the GNN's predictions can be interpreted and visu
