Construction of infectious clone of banana streak OL virus by yeast homologous recombination.

Banana streak OL virus (BSOLV) is the primary species of banana streak virus (BSV) affecting banana production in South China. Reverse genetics is a powerful method for studying viral pathogenicity and the interactions between viruses and their hosts; however, no infectious clone of BSOLV has been reported until now. In this study, the BSOLV genome was amplified in overlapping segments to assemble 1.3 times full-length sequence. The resulting construct was then cloned into the yeast-Escherichia. Coli-Agrobacterium shuttle vector pCB301 via yeast homologous recombination, yielding the infectiou

Comprehensive Analysis of Insertions in BVDV and Implications for Non-Homologous Recombination Mechanisms.

Bovine viral diarrhea virus (BVDV) is a pathogen of globally significance in cattle that has two biotypes: non-cytopathogenic (non-cp) and cytopathogenic (cp). The cp biotype arises from the non-cp through genome rearrangements, which frequently involve the insertion of host cellular RNA sequences, often accompanied by viral genome duplications. Here, we performed a systematic analysis of insertions across all complete BVDV genomes available in GenBank. Despite a 10-fold increase in available sequences over the past 10 years (from 59 to 670), the repertoire of known rearrangements associated w

Cross-cancer homologous recombination deficiency prediction from whole slide images using transfer learning.

Accurate prediction of Homologous Recombination Deficiency (HRD) is vital for personalized cancer therapy, yet genomic assays are often costly and complex. Predicting HRD from Hematoxylin and Eosin (H&E) stained whole-slide images (WSIs) via deep learning offers an alternative, but model generalization across diverse cancer types remains challenging. We developed a three-stage transfer learning framework to improve HRD prediction across cancer types. After establishing baseline models on data from eight cancer types, the TCGA-BRCA model was selected as a pretrained model for transfer learning

The tumor suppressor menin is a key scaffold mediator for homologous recombination repair.

SETD2-mediated H3K36me3 reprogramming is involved in homologous recombination (HR) repair; however, the dynamics of this repair process remain unclear. Here, we report that the scaffold protein menin, encoded by the Men1 gene, plays a crucial bridging role in H3K36-mediated HR repair. Genetic ablation of Men1 resulted in spontaneous lung carcinogenesis and was accompanied by severe genomic instability. Mechanistically, menin directly recognizes histone H2A.X via its Val371-Gln400 motif, and DNA damage markedly promotes the specific interaction between menin and γH2A.X. Subsequently, SETD2 is r

The dual immune landscape of homologous recombination-deficient tumors: mechanisms and therapeutic implications.

Homologous recombination deficiency (HRD) is a major genomic feature of several malignancies and provides a therapeutic rationale for DNA-damaging agents and PARP inhibitors. Beyond its role in genome instability, accumulating evidence suggests that HRD also reshapes the tumor microenvironment (TME). However, the immune consequences of HRD are not uniformly stimulatory. HRD-associated tumors may exhibit DNA damage-driven innate immune activation, increased interferon signaling, and enhanced antigen presentation, while simultaneously developing adaptive immune-evasive programs, including T-cell

Homologous recombination deficiency test validation in patients with high-grade advanced ovarian cancer.

BACKGROUND: Along with BRCA mutation status, homologous recombination deficiency (HRD) testing is a prognostic and predictive biomarker for poly-ADP-ribose polymerase (PARP) inhibitor therapy indication in high-grade epithelial ovarian, fallopian tube, or peritoneal cancer. Approximately 50% of high-grade serous ovarian cancers exhibit HRD, even in the absence of germline or somatic BRCA1/2 loss-of-function mutations. In this scenario, access to a validated diagnostic HRD test can optimize treatment selection and increase the effectiveness of the intervention. OBJECTIVE: To technically valida

Homologous recombination deficiency (HRD) testing on cell-free tumor DNA from peritoneal fluid.

BACKGROUND: Knowing the homologous recombination deficiency (HRD) status in advanced epithelial ovarian cancer (EOC) is vital for patient management. HRD is determined by BRCA1/BRCA2 pathogenic variants or genomic instability. However, tumor DNA analysis is inconclusive in 15-19% of cases. Peritoneal fluid, available in > 95% of advanced EOC cases, could serve as an alternative source of cell-free tumor DNA (cftDNA) for HRD testing. Limited data show the feasibility of cancer panel gene testing on ascites cfDNA but no study, to date, has investigated HRD testing. METHODS: We collected ascites

Symmetric neural progenitor divisions require chromatin-mediated homologous recombination DNA repair by Ino80.

Chromatin regulates spatiotemporal gene expression during neurodevelopment, but it also mediates DNA damage repair essential to proliferating neural progenitor cells (NPCs). Here, we uncover molecularly dissociable roles for nucleosome remodeler Ino80 in chromatin-mediated transcriptional regulation and genome maintenance in corticogenesis. We find that conditional Ino80 deletion from cortical NPCs impairs DNA double-strand break (DSB) repair, triggering p53-dependent apoptosis and microcephaly. Using an in vivo DSB repair pathway assay, we find that Ino80 is selectively required for homologou

Regulation of the Germinal Center Reaction and Somatic Hypermutation Dynamics by Homologous Recombination.

During somatic hypermutation (SHM) of Ig genes in germinal center B cells, lesions introduced by activation-induced cytidine deaminase are processed by multiple error-prone repair pathways. Although error-free repair by homologous recombination (HR) is crucial to prevent excessive DNA strand breakage at activation-induced cytidine deaminase off-target genes, its role at the hypermutating Ig locus in the germinal center is unexplored. Using B cell-specific inactivation of the critical HR factor Brca2, we detected decreased proliferation, survival, and thereby class switching of ex vivo-activate

Muir-Torre syndrome caused by exonic deletion of MLH1 due to homologous recombination.

BACKGROUND: Muir-Torre syndrome (MTS) is characterized by sebaceous neoplasms with internal malignancies and regarded as a variant of hereditary nonpolyposis colorectal cancer (HNPCC). Pathogenic variations of MTS have been identified in the MSH2, MLH1, and MSH6 genes, with the majority of variations located in MSH2. OBJECTIVES: To present an MTS patient who was the only individual with skin malignancies within a cancer-prone pedigree and to show the usefulness of RNA-based genetic analysis in the investigation of MTS. Trifluoperazine, a novel autophagy inhibitor, increases radiosensitivity in glioblastoma by impairing homologous recombination.

BACKGROUND: Resistance to adjuvant radiotherapy is a major cause of treatment failure in patients with glioblastoma (GBM). Autophagy inhibitors have been shown to enhance the efficacy of radiotherapy for certain solid tumors. However, current inhibitors do not penetrate the blood-brain-barrier (BBB). Here, we assessed the radiosensitivity effects of the antipsychotic drug trifluoperazine (TFP) on GBM in vitro and in vivo. METHODS: U251 and U87 GBM cell lines as well as GBM cells from a primary human biopsy (P3), were used in vitro and in vivo to evaluate the efficacy of TFP treatment. Viabili

The Rb1 gene inhibits the viability of retinoblastoma cells by regulating homologous recombination.

Retinoblastoma is a childhood ocular tumor caused by the inactivation of both alleles of the retinoblastoma gene (Rb1). Without Rb1 gene function, chromosomal aberrations are observed in retinoblastoma cells. The instability of the genome is closely associated with the repair of DNA double-strand breaks (DSBs). However, the precise molecular mechanism of action of Rb1 in DNA DSB repair remains unclear. Thus, in this study, we aimed to investigate whether the Rb1 gene affects DNA stability by assaying DNA DSB repair and also whether it regulates the proliferation of retinoblastoma cells. Rb1 im

Carcinogens stimulate intrachromosomal homologous recombination at an endogenous locus in human diploid fibroblasts.

Mitotic recombination is believed to play an important role in the development of many cancers. An improved system has been developed to detect reversion of an intragenic DNA duplication, as a model for intrachromosomal homologous recombination. The 'LNtd' strain of human fibroblasts, derived from a Lesch-Nyhan donor, produces no detectable hypoxanthine phosphoribosyltransferase (HPRT) activity due to a 13.7-kilobase-pair DNA insertion duplicating exons 2 and 3 of the HPRT locus. These cells are therefore sensitive to selection in HAT medium, against cells lacking functional HPRT enzyme. Clona

Short-homology-independent illegitimate recombination in Escherichia coli: distinct mechanism from short-homology-dependent illegitimate recombination.

We have shown elsewhere that there is no, or very little, homology at the recombination sites in DNA gyrase-mediated illegitimate recombination in vitro. On the other hand, many reports have indicated that illegitimate recombination takes place between sequences with a short homology. To clarify this contradiction, we analyzed the mechanism of DNA gyrase-mediated illegitimate recombination in vivo, by isolating a temperature-sensitive gyrA mutant (gyrAhr1) that causes spontaneous illegitimate recombination at a higher frequency than that of the wild-type. This mutant also causes spontaneous in

Celastrol Sensitizes Bladder Cancer to Gemcitabine by Regulating LINC00839-Mediated Homologous Recombination DNA Repair.

Gemcitabine resistance remains a major obstacle in the treatment of advanced bladder cancer. Celastrol, a bioactive triterpenoid derived from traditional Chinese medicinal plants, has been reported to enhance chemosensitivity in multiple malignancies. However, the molecular mechanisms by which celastrol modulates gemcitabine response in bladder cancer remain largely unclear. Human bladder cancer cell lines (T24 and J82) and a gemcitabine-resistant T24 model (T24GEM) were used to investigate the chemosensitizing effects of celastrol. Cell proliferation, colony formation, and drug sensitivity we

Investigation in the selective targeting of homologous recombination-deficient cells by benzophenanthridine alkaloid nitidine.

Homologous recombination (HR) plays a crucial role in maintaining genome integrity in mammalian cells. In this study, a natural product screening indicated that the benzophenanthridine alkaloid nitidine chloride (NC) could selectively kill HR-deficient cells. Mechanistically, this selective cytotoxicity of NC results from the induction of double-strand breaks (DSBs) at DNA replication sites because a single-ended DSB is preferentially repaired by HR. Poly ADP ribose polymerase inhibitors, such as olaparib (OLA), have been developed as HR-targeted drugs. Interestingly, NC treatment resulted in

Homologous recombination deficiency in Ovarian cancer: The game-changer for first-line maintenance therapy.

Homologous recombination deficiency (HRD) plays a central role in the pathogenesis and therapeutic vulnerability of epithelial ovarian cancer (EOC), particularly in high-grade serous subtypes. HRD reflects the inability of tumor cells to accurately repair DNA double-strand breaks, rendering them sensitive to platinum-based chemotherapy and poly(ADP-ribose) polymerase (PARP) inhibitors. Several genomic assays have been developed to identify HRD status through the detection of genomic instability patterns, with varying degrees of clinical validation and regulatory approval. Beyond widely adopted

Stress-induced CD55 supports homologous recombination capacity and drives oxaliplatin resistance in colorectal cancer.

BACKGROUND: Acquired resistance to oxaliplatin limits the efficacy of first-line chemotherapy in colorectal cancer (CRC), yet the stress-responsive signaling mechanisms that enable tumor cells to adapt to platinum-induced DNA damage remain incompletely understood. CD55, a glycosylphosphatidylinositol-anchored complement regulator, has recently been implicated in non-canonical cellular stress signaling beyond its classical immune-modulatory role. Here, we investigated whether stress-induced CD55 signaling contributes to oxaliplatin resistance by modulating DNA damage response and repair capacit

Efficient scarless gene editing in Pichia pastoris via survival stress-based intramolecular homologous recombination.

To overcome low efficiency and/or genomic instability induced by DNA cleavage in current genome-editing approaches, a novel pop-in/pop-out-based editing system was developed for Pichia pastoris. An ingenious arrangement of components leads to a more efficient screening by permitting the only type of DNA recombination under defined pressure conditions, in terms of the overall efficiency of gene editing, the system virtually depends on the integration efficiency mediated by single-crossover recombination. It does not rely on exogenous recombinases or programmable nucleases such as Cas9, thereby

Impact of Typical Somatic Gene Mutation Characteristics on Homologous Recombination Deficiency in Breast Cancer.

BACKGROUND: Homologous recombination deficiency (HRD) is an important contributor to genomic instability in breast cancer. This study aimed to characterize the mutational landscape of HRD breast cancer in a Shaanxi cohort and explore its clinicogenomic and immune microenvironment characteristics. METHODS: Gene mutation profiles were analyzed in 130 breast cancer patients, and HRD status were quantified using Genomic Scar Scores (GSS). Multivariate logistic regression was used to identify clinicogenomic factors associated with HRD status. Immunohistochemistry for AR, CD8, and FOXC1 was further
