Biological reviews of the Cambridge Philosophical Society2020eng
Microbes colonise all multicellular life, and the gut microbiome has been shown to influence a range of host physiological and behavioural phenotypes. One of the most intriguing and least understood of these influences lies in the domain of the microbiome's interactions with host social behaviour, with new evidence revealing that the gut microbiome makes important contributions to animal sociality. However, little is known about the biological processes through which the microbiome might influence host social behaviour. Here, we synthesise evidence of the gut microbiome's interactions with var

Host-microbe interactions within the gastrointestinal tract (GIT) play a pivotal role in shaping host physiology, ecology, and life history. However, these interactions vary across gut regions due to changes in the physical environment or host immune system activity, thereby altering the microbial community. Each animal species may harbor their own unique microbial community due to host species-specific ecological traits such as dietary habits, micro-habitat preferences, and mating behavior as well as physiological traits. While the gut microbiota in wild animals has received much attention ov

The human microbiome varies extensively between individuals. While there are numerous studies investigating the effects of inter-individual differences on microbiome composition, there are few studies investigating inter-individual effects on microbial modulation of the host or host-specific effects. To address this knowledge gap, we colonized human bronchial epithelial air-liquid interface tissue cultures generated from six different adults with one of three phylogenetically diverse bacteria and compared how each microbe differentially modulated host gene expression in each of the six donors.

Healthy host plants harbor taxonomically structured and diverse endophytic microbial communities that establish sophisticated symbiotic crosstalk with their hosts. These endophytic microbiomes confer multiple beneficial traits, including growth promotion, nutrient acquisition, and enhanced resistance to biotic and abiotic stresses, and are increasingly recognized as key modulators of plant fitness. The assembly of endophytic communities is not random but shaped by combined effects of environmental cues, host filtering, and microbial-microbial interactions, among which plant immunity constitute

Human health is influenced by the gut microbiota, particularly in aspects of host immune homeostasis and intestinal immune response. Tryptophan (Trp) not only acts as a nutrient enhancer but also plays a critical role in the balance between host immune tolerance and gut microbiota maintenance. Both endogenous and bacterial metabolites of Trp, exert significant effects on gut microbial composition, microbial metabolism, the host immunity and the host-microbiome interface. Trp metabolites regulate host immunity by activating aryl hydrocarbon receptor (AhR), thereby contributing to immune homeost

This review synthesizes current evidence on the emerging role of the host microbiome in Epstein-Barr virus (EBV)-associated tumorigenesis. Moving beyond the traditional virus-host paradigm, we propose the "microbiome-EBV axis" as a conceptual framework for understanding interactions among microbial communities, microbial metabolites, EBV-infected cells, and the host tissue-immune environment during carcinogenesis. We summarize four interrelated mechanisms: microbial regulation of EBV latency and lytic reactivation, microbiome-associated remodeling of the immune microenvironment, microbial cont

The gut microbiome influences host's immunity, development, and metabolism and participates in the gut-brain axis, thus impacting the health of the host. It is a dynamic community varying between individuals and within individuals at different time points. Hence, determining the factors causing this variability may elucidate their impact on host's health. However, understanding the drivers of variation has proven difficult particularly as multiple interactions occur simultaneously in the gut microbiome. We investigated the factors shaping the gut microbiome by applying the metacommunity concep

Hormones are present in oral fluids and undergo dynamic changes throughout life. Hormonal changes can influence the interactions between the microbial community and the host. The oral microbiome is sensitive to changes in the oral environment, and hormonal fluctuations can create conditions that favour the growth of certain types of bacteria over others. Since the gingival niche harbours the resident microbial community in the biofilm form, while saliva has a transient microbiota in the planktonic form, both could modulate the host-microbial interaction under hormonal oscillations. The microbio

The human vagina harbors a microbial community that differs markedly in compositional structure from all mammals, including closely related primates. Lactobacilli are the most abundant vaginal species, and their dominance in this niche is associated with protection against adverse health outcomes, including preterm birth, sexually transmitted infections, and bacterial vaginosis. However, the vaginal environment can also support compositions of diverse anaerobic bacteria, which have been linked to poor reproductive health outcomes. Here, we review current knowledge on host and microbial determi

Microorganisms colonize nearly all anatomical sites of the human body, with the oral cavity hosting one of the most diverse, accessible, and densely populated microbial ecosystems. The oral microbiome comprises a complex consortium of bacteria, fungi, viruses, archaea, and protozoa that inhabit distinct ecological niches. Each niche provides unique physicochemical conditions that shape microbial composition, structure, and function. In addition to oral and dental sites, oral biofilms frequently develop on dental materials, appliances, and prostheses, where surface characteristics such as rough

Infectious viral diseases remain a major and persistent threat to human health, and findings from animal models often translate poorly to clinical applications. Here, we constructed protein interactomes for seven species, including humans, revealing substantial differences in research biases. A random sampling strategy was employed to generate human interactomes, with sizes matched to those of the other six species to ensure cross-species comparability. We found that the clustering of virally targeted proteins within the interactomes (measured as largest connected component [LCC] proportion) a

Symbiotic relationships are the basis of biological complexity. It can be traced back from ancient mitochondrial acquisition to modern host-microbiota interactions. In this review, we explore aging and disease susceptibility through the lens of a diet-microbiota-host gene triad, a dynamic symbiotic network in which dietary inputs, the gut microbiota, and the host genome co-regulate physiological equilibrium. The symbiotic triad evolved as nutrition was outsourced, with dietary and microbial components internalized by the host. Dietary components modulate microbial composition and metabolic act

BACKGROUND: The gut microbiota modulates host metabolic and immune homeostasis through host-microbiota interactions and microbial metabolites. Berberine (BBR), the primary active constituent of Coptis chinensis, has been shown to ameliorate host metabolic disorders by remodeling the gut microbial community. However, systematic reviews remain relatively scarce regarding the mechanisms underlying BBR-gut microbiota interactions.
METHODS: Therefore, we conducted a bibliometric analysis of 426 articles retrieved from the Web of Science Core Collection (WOSCC) and the China National Knowledge Infr

Gut microbial diurnal oscillations are important diet-dependent drivers of host circadian rhythms and metabolism ensuring optimal energy balance. However, the interplay between diet, microbes, and host factors sustaining intestinal oscillations is complex and poorly understood. Here, using a mouse model, we report the host C-type lectin antimicrobial peptide Reg3γ works with key ileal microbes to orchestrate these interactions in a bidirectional manner and does not correlate with the intestinal core circadian clock. High-fat diet is the primary driver of microbial oscillators that impair host

Ongoing global health challenges posed by emerging and re-emerging viruses have highlighted the critical importance of understanding virus-host interactions in countering these threats. Environmental changes, urbanisation and ecological disruption, coupled with the adaptable nature of viruses, facilitates the emergence and spread of new viruses. This Editorial emphasises the urgency of a concerted effort in understanding virus-host interactions to inform the development of therapeutics and vaccines, and help predict disease outcomes. Furthermore, efforts to monitor viral evolution, identify mu

Dysbiosis, the disruption of plant-associated microbial communities, is increasingly recognized as a driver of impaired plant health. Notably, plant dysbiosis parallels disruptions of the human gut microbiome, where imbalances similarly contribute to host dysfunction and disease. Here, we discuss the current understanding of plant dysbiosis by integrating host-microbiome interactions and emerging analytical methods. Dysbiosis can extend beyond local compartments, affecting systemic processes such as immunity and nutrient acquisition. Advances in sequencing and quantitative metrics now enable i

Inflammatory bowel disease (IBD), including Crohn's disease (CD) and ulcerative colitis (UC), is associated with a loss or an imbalance of host-microorganism interactions. However, such interactions at protein levels remain largely unknown. Here, we applied a depletion-assisted metaproteomics approach to obtain in-depth host-microbiome association networks of IBD, where the core host proteins shifted from those maintaining mucosal homeostasis in controls to those involved in inflammation, proteolysis, and intestinal barrier in IBD. Microbial nodes such as short-chain fatty-acid producer-relate

Time-resolved transcriptomic profiling has been used to study phage-host interactions for more than a decade. However, the resulting datasets are not readily accessible for custom re-analysis, and resources are lacking that provide standardized processing, storage, and analysis of transcriptomes from phage infections. Here, we present the PhageExpressionAtlas, the first bioinformatics resource for storing time-resolved dual RNA-sequencing data from phage infections. This data was processed uniformly using a custom analysis pipeline and is presented for interactive exploration through visualiza

Inflammatory bowel diseases (IBD) arise from complex interactions among the immune system, intestinal microbiota, and host metabolism. However, how different intestinal compartments contribute to disease activity and phenotype in paediatric IBD remains incompletely understood. Children with Crohn's disease (CD) and ulcerative colitis (UC) were stratified according to disease phenotype and inflammatory activity to distinguish disease-associated signatures from dynamic inflammatory processes. We performed an integrated multi-omics analysis combining luminal and mucosal bacterial and fungal metat

Secondary metabolites produced by endophytic microorganisms can provide benefits to host plants, such as stimulating growth and enhancing the plant's resistance toward biotic and abiotic factors. During its life, a host plant may be inhabited by many species of endophytes within a restrictive environment. This condition can stimulate secondary metabolite production that improves microbial competition and may consequently affect both the neighboring microorganisms and the host plant. The interactions between the endophytes that co-habit the same host plant have been studied. However, the effect
