Captive breeding can be a key component of species conservation strategies, but also exposes these rare species to novel environments including the pathogen landscape. The critically endangered white-winged wood duck (WWWD) Asarcornis scutulata has experienced substantial population declines, local extirpations and fragmentation of its former range in Southeast Asia, making it one of the rarest birds in the world. As in other rare species, WWWD declines have led to the initiation of captive breeding programs, but these have been hampered by the WWWDs' high susceptibility to Mycobacterium avium

Using temporarily spaced high-coverage ancient genomes, we can assess population decline prior to extinction. However, finding suitable ancient remains for recovering this type of data is challenging. Here, we sequenced a high-coverage genome from muscle tissue of a 14,400-year-old woolly rhinoceros (Coelodonta antiquitatis)-a cold-adapted herbivore that went extinct ∼14,000-years ago-found inside a permafrost-preserved wolf's stomach. We compared genome-wide diversity, inbreeding, genetic load, and population size changes in this sample with two other Late Pleistocene Siberian woolly rhinocer

The native Carora dairy breed was created in Venezuela with the objective of improving cattle adaptation to tropical conditions and increasing the production performance. The aim of this research was to study the reproductive performance, inbreeding evolution, and genetic diversity of the indigenous Carora breed using official pedigree information from the Carora Cattle Association of Venezuela. The total population included 72,411 females and 8,067 males. Six databases were considered: historical (all individuals born between 1985 and 2024 = 80,473), four populations born from 1985 to 2024 ta

The objective of this study was to compare daughters of proven (progeny-tested) and young sampling bulls available for use at the same time for yield traits, productive life, somatic cell score, and inbreeding. Data were from USDA sire evaluations of July 1989 through July 1994. Proven bulls used between 1989 and 1994 were identified based on the change in number of daughters. Young bulls were identified based on age and date a bull first entered artificial insemination. Young bulls were classified into two categories: one included all young bulls available in one year and the other included t

The incidence of parental inbreeding on biological fitness was analysed in a sample of the Alpujarrenian population. Fitness was estimated as the fertility and offspring viability from conception to reproductive age. The analysed sample represents about 45% of the population from the Alta Alpujarra Oriental in southeastern Spain, and includes 847 families and 2916 pregnancies. The results showed slightly higher reproduction in consanguineous marriages, but the differences observed were not statistically significant. Higher pregnancy numbers are usually interpreted as stemming from greater immu

The Salem Black goat is an indigenous Indian breed valued for its premium Black leather and high twinning rate, yet its genomic diversity and adaptive potential remain unexplored. We characterised genomic diversity, population structure, demographic history and selection signatures using whole-genome sequence data from 11 Salem Black goats (7 unrelated individuals retained after kinship filtering) analysed alongside 157 individuals from five global breeds (Red Sokoto/Maradi, Tanzania Toggenburg, Omani Jabal Akhdar, Pakistani Kachan and Madagascar Diana), yielding a final dataset of 120 unrelat

Introduction: The Kumamoto sub-breed of Japanese Brown cattle is a small population facing increasing inbreeding and declining effective population size driven by the intensive use of a limited number of elite sires. Methods: We analyzed 811 Japanese Brown cows genotyped using a 30K SNP array, retaining 19,745 SNPs after quality control. We calculated and compared ten genomic inbreeding estimators, including SNP-by-SNP and segment-based measures. Population structure was first assessed by rearing region using principal component analysis (PCA) and was then evaluated using ADMIXTURE-based clust

OBJECTIVE: Investigate the genetic inbreeding depression load (IDL) on two dressage traits and two conformational defects in horses.
METHODS: The dataset included performance records for Walk and Points per Reprise (PPR) (N:43,838) and conformation data for Closed and Convergent hocks (N:57,949). Pedigree information spanned over 400,000 individuals. Inbreeding coefficients (F, F6, Fk) and partial inbreeding coefficient (Fij) were computed to quantify the IDL using Bayesian approach. Linear and ordinal logistic regressions were used to assess the relationship between inbreeding and phenotypic

The evolution of dioecy from hermaphroditism is widely thought to be a response to disruptive selection favoring males and females, driven by advantages of inbreeding avoidance, sexual specialization, or both. It has hitherto been difficult to uncouple the importance of these two hypotheses. We use phenotypes produced by experimental evolution to test the inbreeding avoidance hypothesis in populations from which sexual specialization can be effectively ruled out. We estimate the selfing rate and the shape of fitness gain curves under scenarios with and without inbreeding depression in experime

Inbreeding depression, the reduced fitness of inbred relative to outbred individuals was described more than two centuries ago, long before the development of population genetics. Its impact is central to evolutionary ecology and the evolution of mating systems, in particular self-fertilization in hermaphrodites. In the first half of the 20th century, population genetics revealed a mechanism for inbreeding depression through homozygosity. Numerous theoretical studies have modeled inbreeding depression as a function of genetic architecture and analyzed how it varies with population selfing rate

Neandertals disappeared from the fossil record around 40,000 bp, after a demographic history of small and isolated groups with high but variable levels of inbreeding, and episodes of interbreeding with other Paleolithic hominins. It is reasonable to expect that high levels of endogamy could be expressed in the skeleton of at least some Neandertal groups. Genetic studies indicate that the 13 individuals from the site of El Sidrón, Spain, dated around 49,000 bp, constituted a closely related kin group, making these Neandertals an appropriate case study for the observation of skeletal signs of in

Population declines result in increasingly small populations, which often experience an increase in inbreeding. Inbreeding may be negatively associated with fitness traits like survival and reproduction, that is, inbreeding depression, and is therefore detrimental to population persistence and adaptive potential. Realised genetic load-the count of homozygous deleterious alleles-is increasingly used as a proxy for fitness when investigating inbreeding depression. However, assessing the limitations of genetic load in predicting fitness, and comparisons with other homozygosity and inbreeding metr

Isolated populations are susceptible to decline through the accumulation of deleterious mutations and inbreeding depression. As a consequence of habitat alteration, isolated populations are also expected to become increasingly prevalent. Still, some isolated populations have evaded decline through the purging of deleterious mutations. Expanding our knowledge of the scenarios under which purging occurs could therefore improve conservation efforts. Although theoretical and captive studies suggest that genetic purging hinges on a population's demographic history, the factors that shape the probab

Populations with limited ranges can be highly vulnerable to changes in their environment and are, thus, of high conservation concern. Populations that experience human-induced range reductions are often highly inbred and lack genetic diversity, but it is unknown whether this is also the case for populations with naturally small ranges. The fishes Poecilia sulphuraria (listed as critically endangered) and Poecilia thermalis, which are endemic to small hydrogen sulphide-rich springs in southern Mexico, are examples of such populations with inherently small habitats. We used geometric morphometri

In small, closed populations such as the Lipizzan horse, maintaining genetic diversity while limiting inbreeding is a key challenge in conservation breeding. The Lipizzan is an indigenous Slovenian breed with a small population and restricted gene flow from other subpopulations. Inbreeding is traditionally monitored with pedigree-based coefficients, but these often underestimate realised autozygosity, particularly when pedigree depth is limited. This study compared pedigree-based inbreeding (F_PED) with four genomic estimators (F_HOM, F_ROH, F_HBD, F_GRM) in 329 Slovenian Lipizzan horses genot

The koala, one of the most iconic Australian wildlife species, is facing several concomitant threats that are driving population declines. Some threats are well known and have clear methods of prevention (e.g., habitat loss can be reduced with stronger land-clearing control), whereas others are less easily addressed. One of the major current threats to koalas is chlamydial disease, which can have major impacts on individual survival and reproduction rates and can translate into population declines. Effective management strategies for the disease in the wild are currently lacking, and, to date,

BACKGROUND: The reduction in phenotypic performance of a population due to mating between close relatives is called inbreeding depression. The genetic background of inbreeding depression for semen traits is poorly understood. Thus, the objectives were to estimate the effect of inbreeding and to identify genomic regions underlying inbreeding depression of semen traits including ejaculate volume (EV), sperm concentration (SC), and sperm motility (SM). The dataset comprised ~ 330 K semen records from ~ 1.5 K Holstein bulls genotyped with 50 K single nucleotide polymorphism (SNP) BeadChip. Genomic
