Comparing different data sources by examining the associations between surrounding greenspace and children's weight status.

BACKGROUND: Studies on the association between surrounding greenspace and being overweight in childhood show inconsistent results, possibly because they differ widely in their definition and measurement of surrounding greenspace. Our aim was to evaluate whether the association of greenspace with being overweight depends on the measurement of greenspace in different data sources. METHODS: Based on data from the school entry examinations of 22,678 children in the city of Hannover, Germany, from 2010 to 14, the association between greenspace availability and overweight was examined. Three differ

Violence-Related Deaths Among People Released From Prison: A Data Linkage Study.

People released from prison are a socially marginalized group and are at high risk of death from preventable causes, including violence. Despite this, little is known about the epidemiology of violence-related death (VRD) after release from prison. This knowledge is essential for developing targeted, evidence-informed violence prevention strategies. We examined VRDs among a representative sample of people released from prisons in Queensland, Australia, by sex and Indigenous status. Correctional records for all people (aged ≥17 years) released from prisons from January 1994 until December 2007

Development and validation of a MEDLINE search filter/hedge for degenerative cervical myelopathy.

BACKGROUND: Degenerative cervical myelopathy (DCM) is a common condition with many unmet clinical needs. Pooled analysis of studies is an important tool for advancing medical understanding. This process starts with a systematic search of the literature. Identification of studies in DCM is challenged by a number of factors, including non-specific terminology and index terms. Search filters or HEDGEs, are search strings developed and validated to optimise medical literature searches. We aimed to develop a search filter for DCM for the MEDLINE database. METHODS: The diagnostic test assessment fr

Common Data Models (CDMs) to Enhance International Big Data Analytics: A Diabetes Use Case to Compare Three CDMs.

Common data models (CDM) have enabled the simultaneous analysis of disparate and large data sources. A literature review identified three relevant CDMs: The Observational Medical Outcomes Partnership (OMOP) was the most cited; next the Sentinel; and then the Patient Centered Outcomes Research Institute (PCORI). We tested these three CDMs with fifteen pre-defined criteria for a diabetes cohort study use case, assessing the benefit (good diabetes control), risk (hypoglycaemia) and cost effectiveness of recently licenced medications. We found all three CDMs have a useful role in planning collabor

Conceptual mapping of user's queries to medical subject headings.

This paper describes a way to map users' queries to relevant Medical Subject Headings (MeSH terms) used by the National Library of Medicine to index the biomedical literature. The method, called SENSE (SEarch with New SEmantics), transforms words and phrases in the users' queries into primary conceptual components and compares these components with those of the MeSH vocabulary. Similar to the way in which most numbers can be split into numerical factors and expressed as their product--for example, 42 can be expressed as 2*21, 6*7, 3*14, 2*3*7,--so most medical concepts can be split into "seman

A findings model for an ambulatory pediatric record: essential data, relational modeling, and vocabulary considerations.

Effective, computer-based representation of clinical observations requires balancing the advantages of structured, coded descriptions against those of free text narrative. An essential data set of relevant signs and symptoms was defined by a multidisciplinary group based on management goals published in a national guideline to meet the needs of clinicians in the Spina Bifida Clinic at Yale-New Haven Hospital. These core data elements are stored in a structured format. Additional material is stored as free text. A relational schema was devised that permits storage of both coded findings and nar

Practical Guide to Large Language Models for Information Extraction in Behavioral Health Notes: Tutorial.

BACKGROUND: Mental health clinical notes contain decision-critical information often absent from structured electronic health record fields. Large language models (LLMs) can extract clinically relevant signals from narrative text; however, variability in output format, limited reproducibility, and inconsistent evaluation remain barriers to clinical deployment. Despite rapid advances in LLM-based information extraction, clear and reproducible guidance for interdisciplinary clinical teams is limited. OBJECTIVE: This tutorial aims to present a structured workflow for zero-shot information extrac

OsteoRAG: Retrieval-augmented generation for evidence-based osteoporosis knowledge management.

The exponential growth of biomedical literature poses significant challenges for knowledge management in specialized domains such as osteoporosis. While Large Language Models (LLMs) offer advanced natural language understanding capabilities, their direct application in high-risk medical contexts is hindered by hallucination risk, static knowledge, and limited traceability. This paper proposes a domain-specific Retrieval-Augmented Generation (RAG) system tailored for osteoporosis knowledge management, integrating authoritative sources from the International Osteoporosis Foundation and China's N

Improving Reliability and Explainability of Medical Question Answering Through Atomic Fact-Checking in Retrieval-Augmented Large Language Models: Creation and Validation Study.

BACKGROUND: Large language models (LLMs) exhibit extensive medical knowledge but are prone to hallucinations and show low fact-level explainability, limiting clinical adoption and regulatory compliance. Existing approaches, such as retrieval-augmented generation, partially address these issues by grounding answers in source documents; however, the aforementioned problems persist. OBJECTIVE: We propose the application of an atomic fact-checking framework designed to enhance the reliability and explainability of LLMs in medical long-form question answering. By decomposing generated answers into

Language inference-based learning for Low-Resource Chinese clinical named entity recognition using language model.

Electronic health records (EHRs) have been widely used and are gradually replacing paper records. Therefore, extracting valuable information from EHRs has become the focus and hotspot of current research. Clinical named entity recognition (CNER) is an important task in information extraction. Most current research methods used standard supervised learning approaches to fine-tune pre-trained language models (PLMs), which require a large amount of annotated data for model training. However, in realistic medical scenarios, annotated data are scarce, especially in the healthcare field. The process

Optimal dynamic treatment regime estimation using information extraction from unstructured clinical text.

The wide-scale adoption of electronic health records (EHRs) provides extensive information to support precision medicine and personalized health care. In addition to structured EHRs, we leverage free-text clinical information extraction (IE) techniques to estimate optimal dynamic treatment regimes (DTRs), a sequence of decision rules that dictate how to individualize treatments to patients based on treatment and covariate history. The proposed IE of patient characteristics closely resembles "The clinical Text Analysis and Knowledge Extraction System" and employs named entity recognition, bound

Existing human mobility data sources poorly predicted the spatial spread of SARS-CoV-2 in Madagascar.

For emerging epidemics such as the COVID-19 pandemic, quantifying travel is a key component of developing accurate predictive models of disease spread to inform public health planning. However, in many LMICs, traditional data sets on travel such as commuting surveys as well as non-traditional sources such as mobile phone data are lacking, or, where available, have only rarely been leveraged by the public health community. Evaluating the accuracy of available data to measure transmission-relevant travel may be further hampered by limited reporting of suspected and laboratory confirmed infection

Review of pig health and welfare surveillance data sources in England and Wales.

The capability to set baselines and monitor trends of health and welfare conditions is an important requirement for livestock industries in order to maintain economic competitiveness and sustainability. Monitoring schemes evaluate the relative importance of conditions so that: appropriate actions can be determined, prioritised and implemented; new and (re)emerging conditions can be promptly detected and the effectiveness of any actions can be measured. In 2011, the national pig levy board published a strategy document highlighting health and welfare conditions of importance to the pig industry

Leveraging real-world data to investigate multiple sclerosis disease behavior, prognosis, and treatment.

Randomized controlled clinical trials and real-world observational studies provide complementary information but with different validity. Some clinical questions (disease behavior, prognosis, validation of outcome measures, comparative effectiveness, and long-term safety of therapies) are often better addressed using real-world data reflecting larger, more representative populations. Integration of disease history, clinician-reported outcomes, performance tests, and patient-reported outcome measures during patient encounters; imaging and biospecimen analyses; and data from wearable devices inc
