Analysis of the genomes of a male-killing Spiroplasma and its co-infecting Rickettsia reveals a case of concerted genome expansion.

Maternally inherited symbionts are central to arthropod biology, functioning both as mutualistic partners and as reproductive parasites. Genomic analyses provide critical insight into these interactions. Here, we sequenced, assembled and examined the genomes of Spiroplasma and Rickettsia co-infecting the lacewing Mallada desjardinsi, with the aim of elucidating the male-killing phenotype of Spiroplasma and predicting potential phenotypes for Rickettsia. In Spiroplasma, we identified a set of candidate effector genes. However, Spaid-like genes, where present, lacked the functional domains previ

Cyromazine accelerates the dissemination of antimicrobial resistance genes by promoting the conjugative transfer of the SXT integrative conjugative element.

Antimicrobial resistance (AMR) is an urgent public health challenge, and the horizontal transfer of antimicrobial resistance genes (ARGs) mediated by mobile genetic elements (MGEs) accelerates its spread worldwide. Despite the recognized role of integrative conjugative elements (ICEs) in conjugative gene transfer, ICE-mediated horizontal gene transfer (HGT) remains underexplored, particularly for SXT ICEs, which are widely disseminated and relevant to animal and human health. Cyromazine, a widely used veterinary drug frequently detected in livestock feces and associated environments, is linked

Genetic exchange networks bridge mobile DNA vehicles in the bacterial pathogen Listeria monocytogenes.

Listeria monocytogenes (Lm) is an opportunistic foodborne pathogen responsible for gastrointestinal illnesses and life-threatening invasive infections. Antimicrobial resistance, virulence, and rapid adaptation to stressful environments in Lm lie in part on its mobile genetic elements (MGE). Here, we aim to characterize the MGE pool of a clinical Lm population using 936 genomes sampled across New York State (USA) from 2000 - 2021. We built a network based on sequence homology among putative MGEs. Within the network are communities of densely interconnected MGEs indicating high genetic similarit

Zoonoticus: A machine learning model for genomic prediction of zoonotic bacterial strains using virulence, resistance, and mobile genetic elements.

Zoonotic diseases continue to rise globally, yet no existing genomic tool integrates virulence, antimicrobial resistance (AMR), and mobile genetic elements to predict zoonotic potential. Here, we present Zoonoticus, a machine learning-based model that classifies bacterial strains as zoonotic or non-zoonotic using whole-genome data. The model was developed using a curated reference database of 37,291 genes across 40 functional categories, encompassing virulence factors, AMR genes, and integrative and conjugative elements (ICEs). More than 5000 bacterial genomes from zoonotic (Brucella abortus,

Prevalence of antibiotic resistance genes in the oral cavity and mobile genetic elements that disseminate antimicrobial resistance: A systematic review.

The objective of this review was to assess the prevalence of antibiotic resistance genes in the oral cavity and identify mobile genetic elements (MGEs) important in disseminating them. Additionally, to assess if age, geographic location, oral site, bacterial strains and oral disease influence the prevalence of these genes. Three electronic databases (Medline, Embase and the Cochrane Library) were used to search the literature. Journals and the grey literature were also hand searched. English language studies from January 2000 to November 2020 were selected. Primary screening was performed on t

Viral Satellites Exploit Phage Proteins to Escape Degradation of the Bacterial Host Chromosome.

Phage defense systems are often found on mobile genetic elements (MGEs), where they constitutively defend against invaders or are induced to respond to new assaults. Phage satellites, one type of MGE, are induced during phage infection to promote their own transmission, reducing phage production and protecting their hosts in the process. One such satellite in Vibrio cholerae, phage-inducible chromosomal island-like element (PLE), sabotages the lytic phage ICP1, which triggers PLE excision from the bacterial chromosome, replication, and transduction to neighboring cells. Analysis of patient sto

Salmonella Typhimurium Diarrhea Reveals Basic Principles of Enteropathogen Infection and Disease-Promoted DNA Exchange.

Despite decades of research, efficient therapies for most enteropathogenic bacteria are still lacking. In this review, we focus on Salmonella enterica Typhimurium (S. Typhimurium), a frequent cause of acute, self-limiting food-borne diarrhea and a model that has revealed key principles of enteropathogen infection. We review the steps of gut infection and the mucosal innate-immune defenses limiting pathogen burdens, and we discuss how inflammation boosts gut luminal S. Typhimurium growth. We also discuss how S. Typhimurium-induced inflammation accelerates the transfer of plasmids and phages, wh

Comparative genomics and methylome profiling of Pseudolactococcus laudensis reveal signatures of niche adaptation and strain-level variation in mobile genetic elements and phage defence.

Pseudolactococcus laudensis (formerly named Lactococcus laudensis) is an emerging lactic acid bacterium first isolated from raw milk in 2015 and subsequently detected in vegetables and dairy mesophilic starter cultures. Despite its recurrent isolation from diverse environments, the genetic basis of its niche adaptation, horizontal gene transfer and phage defence remains unexplored. Here, we perform the first comparative genomic and epigenomic analysis of P. laudensis using complete genomes of a plant-derived isolate (MCRI-603), a milk isolate (DSM 28961) and 20 strains from a Danish dairy meso

Mobile genetic elements of global Escherichia coli ST131 clades with carbapenemases.

INTRODUCTION: Escherichia coli ST131 is an important clone linked with carbapenemases. Limited data is available about the international distribution of ST131 clades and mobile genetic elements (MGEs) linked with carbapenemases. METHODS: Short and long read WGS were performed on ST131 with carbapenemases (n=53) obtained from 21 countries (2010-19). We fully assembled 51 of the carbapenenemase containing plasmids that were grouped into MOB-clusters using MOB-suite v3.1.9. RESULTS: KPCs (n=37) were the most frequent carbapenemases followed by NDMs (n=8), OXA-48-like (n=7), VIMs (n=1) and IMPs

Comparative Analyses Suggest Genome Stability and Plasticity in Stenotrophomonas maltophilia.

Stenotrophomonas maltophilia (S. maltophilia) is a multidrug-resistant opportunistic pathogen. There are an increasing number of case reports on S. maltophilia infections in recent years, and the species is becoming a public health concern. Many studies have focused on profiling and pangenome of the species, particularly on their antibiotic resistance and virulence genes. However, there is a lack of studies on mobile genetic elements (MGEs), a subset of pangenome that significantly contributes to the diversity, stability, and plasticity of a population. In this study, 20 genomes of S. maltophi

Serotype replacement and mobile genetic elements in Streptococcus pneumoniae: a systematic review.

Streptococcus pneumoniae causes otitis media and severe diseases including pneumonia, meningitis and bacteraemia. The rise of antimicrobial resistance (AMR) in S. pneumoniae, facilitated by mobile genetic elements (MGEs), complicates infection treatment. While pneumococcal conjugate vaccine (PCV) deployment has reduced disease burden, non-vaccine serotypes (NVTs) have increased and now cause invasive disease. Although PCV reduced the overall AMR incidence, AMR prevalence among NVT pneumococci has increased, creating dual challenges of MGE-driven AMR spread and serotype replacement. In this rev

Analysis of the pan genome of Campylobacter jejuni isolates recovered from poultry by pulsed-field gel electrophoresis, multilocus sequence typing (MLST), and repetitive sequence polymerase chain reaction (rep-PCR) reveals different discriminatory capabilities.

Campylobacter jejuni is one of the leading bacterial causes of food-borne illness in the USA. Molecular typing methods are often used in food safety for identifying sources of infection and pathways of transmission. Moreover, the identification of genetically related isolates (i.e., clades) may facilitate the development of intervention strategies for control and prevention of food-borne diseases. We analyzed the pan genome (i.e., core and variable genes) of 63 C. jejuni isolates recovered from chickens raised in conventional, organic, and free-range poultry flocks to gain insight into the gen

A metagenomic analysis framework for characterization of antibiotic resistomes in river environment: Application to an urban river in Beijing.

River is considered generally as a natural reservoir of antibiotic resistance genes (ARGs) in environments. For the prevention and control of ARG risks, it is critical to comprehensively characterize the antibiotic resistomes and their associations in riverine systems. In this study, we proposed a metagenomic framework for identifying antibiotic resistomes in river sediments from multiple categories, including ARG potential, ARG hosts, pathogenicity potential, co-selection potential and gene transfer potential, and applied it to understand the presence, hosts, and co-occurrence of ARGs in the

Genomic Tracing of Transmission Dynamics in Invasive Non-typhoidal Salmonella Outbreaks.

Whole-genome sequencing (WGS) provides high-resolution evidence for investigating bacterial transmission during outbreaks of invasive non-typhoidal Salmonella (iNTS). Here we describe a reproducible workflow for genomic tracing of transmission dynamics using short-read sequencing data. The protocol includes read quality assessment, genome assembly, reference-based single nucleotide polymorphism (SNP) calling, core-genome alignment, pairwise SNP distance analysis, phylogenetic reconstruction, and characterization of mobile genetic elements (MGEs) and antimicrobial resistance (AMR) determinants.

Investigation of mobile genetic elements and their association with antibiotic resistance genes in clinical pathogens worldwide.

OBJECTIVES: Antimicrobial-resistant bacteria are a major global health threat. Mobile genetic elements (MGEs) have been crucial for spreading resistance to new bacterial species, including human pathogens. Understanding how MGEs promote resistance could be essential for prevention. Here we present an investigation of MGEs and their association with resistance genes in pathogenic bacteria collected from 59 diagnostic units during 2020, representing a snapshot of clinical infections from 35 counties worldwide. METHODS: We analysed 3,095 whole-genome sequenced clinical bacterial isolates from ov

Machine learning reveals the dynamic importance of accessory sequences for Salmonella outbreak clustering.

UNLABELLED: Bacterial typing at whole-genome scales is now feasible owing to decreasing costs in high-throughput sequencing and the recent advances in computation. The unprecedented resolution of whole-genome typing is achieved by genotyping the variable segments of bacterial genomes that can fluctuate significantly in gene content. However, due to the transient and hypervariable nature of many accessory elements, the value of the added resolution in outbreak investigations remains disputed. To assess the analytical value of bacterial accessory genomes in clustering epidemiologically related c

The mobilome of Staphylococcus aureus from wild ungulates reveals epidemiological links at the animal-human interface.

Staphylococcus aureus thrives at animal-human-environment interfaces. A large-scale work from our group indicated that antimicrobial resistance (AMR) in commensal S. aureus strains from wild ungulates is associated with agricultural land cover and livestock farming, raising the hypothesis that AMR genes in wildlife strains may originate from different hosts, namely via exchange of mobile genetic elements (MGE). In this work, we generate the largest available dataset of S. aureus draft genomes from wild ungulates in Portugal and explore their mobilome, which can determine important traits such
