Histatin-5 (Hst-5) is an antimicrobial, salivary protein that is involved in the host defense system. Hst-5 has been proposed to bind functionally relevant zinc and copper but presents challenges in structural studies due to its disordered conformation in aqueous solution. Here, we used circular dichroism (CD) and UV resonance Raman (UVRR) spectroscopy to define metallo-Hst-5 interactions in aqueous solution. A zinc-containing Hst-5 sample exhibits shifted Raman bands, relative to bands observed in the absence of zinc. Based on comparison to model compounds and to a family of designed, zinc-bi

GB virus B (GBV-B; family Flaviviridae, genus Hepacivirus) has been studied in New World primates as a model for human hepatitis C virus infection, but the distribution of GBV-B and its relatives in nature has remained obscure. Here, we report the discovery of a novel and highly divergent GBV-B-like virus in an Old World monkey, the black-and-white colobus (Colobus guereza), in Uganda. The new virus, guereza hepacivirus (GHV), clusters phylogenetically with GBV-B and recently described hepaciviruses infecting African bats and North American rodents, and it shows evidence of ancient recombinati

Alpha-synuclein (αS) is a 140-amino-acid protein that is involved in a number of neurodegenerative diseases. In Parkinson's disease, the protein is typically encountered in intracellular, high-molecular-weight aggregates. Although αS is abundant in the presynaptic terminals of the central nervous system, its physiological function is still unknown. There is strong evidence for the membrane affinity of the protein. One hypothesis is that lipid-induced binding and helix folding may modulate the fusion of synaptic vesicles with the presynaptic membrane and the ensuing transmitter release. Here we

Cell-cell adherens junctions (AJs) and their dynamic cytoskeletal linkage power morphogenesis. AJs are enormous complexes with hundreds of proteins linked by multivalent interactions. Like other biomolecular condensates, intrinsically disordered regions (IDRs) in junctional proteins play important roles in AJ assembly and function, using spacer elements to span distances, and stickers to engage targets. To define molecular mechanisms, we need to define the functional units within IDRs. Drosophila Canoe, homolog of human Afadin, is our model. Canoe mediates morphogenesis and has an extensive ID

Ureteral stents are among the most frequently used devices in urology, yet their high susceptibility to biofilm and encrustation continues to evade current surface-coating strategies. The development of emerging coatings faces significant challenges due to the complex physiological environment of the urinary tract, featuring high salinity, continuous shear stress, fluctuating pH, and microbial contamination. Here, we report an effective anti-fouling and anti-encrustation surface-engineering strategy by developing a coating from intrinsically disordered protein condensates of fused in sarcoma (

Studies of proteins, found in one of the most stress-resistant animals tardigrade Ramazzottius varieornatus, aim to reveal molecular principles of extreme tolerance to various types of stress and developing applications based on them for medicine, biotechnology, pharmacy, and space research. Tardigrade DNA/RNA-binding damage suppressor protein (Dsup) reduces DNA damage caused by reactive oxygen spices (ROS) produced upon irradiation and oxidative stresses in Dsup-expressing transgenic organisms. This work is focused on the determination of structural features of Dsup protein and Dsup-DNA compl

Chromosomal rearrangements involving the mixed-lineage leukemia (MLL) gene are implicated in acute leukemias with poor prognosis. In MLL-rearranged leukemias, the aberrant recruitment of transcriptional and epigenetic modifier complexes is driven primarily by the MLL-AF9 fusion protein. AF9 typically inhibits transcription by recruiting BCL-6 corepressor (BCOR); however, the direct fusion of AF9 with MLL results in a loss of context dependence in AF9 recruitment and causes oncogenic transformation of hematopoietic cells. Notably, the E531R mutation in AF9, which disrupts the binding between th

SARS-CoV-2 infection is driven by extensive interactions between viral proteins and host cellular factors, yet the structural properties of host proteins within these interaction networks remain incompletely understood. Intrinsically disordered proteins and regions are key contributors to protein-protein interaction networks due to their conformational flexibility and associated with it multifunctionality, binding promiscuity, and regulatory versatility. In this study, we performed a systematic, proteome-wide analysis of intrinsic disorder in human proteins interacting with SARS-CoV-2 by integ

Computational prediction of intrinsic disorder in protein sequences is an impactful and growing research area, recently infused with deep learning and protein language models, prompting the need to assess the impact of these advancements. We systematically surveyed 128 disorder predictors, many of which are accurate, and some that have been cited thousands of times. We demonstrated that recent methods utilizing protein language models outperform those that do not, particularly when combined with deep learning, yielding substantial gains in predictive quality. We place these observations within

Drought has emerged as one of the most severe and widespread environmental stresses affecting plants. Crops exposed to varying levels of drought, ranging from moderate to severe, often experience notable declines in yield or reduced harvest quality. Investigating the molecular mechanisms and cellular factors involved in plant defense against drought is crucial-not only for advancing our understanding of these processes but also for ensuring sustainable food production and supporting humanity's survival. Our previous work identified the small intrinsically disordered protein DSS1 (deleted in sp

Nickel exposure is associated with tumors of the respiratory tract such as lung and nasal cancers, acting through still-uncharacterized mechanisms. Understanding the molecular basis of nickel-induced carcinogenesis requires unraveling the mode and the effects of Ni(II) binding to its intracellular targets. A possible Ni(II)-binding protein and a potential focus for cancer treatment is hNDRG1, a protein induced by Ni(II) through the hypoxia response pathway, whose expression correlates with higher cancer aggressiveness and resistance to chemotherapy in lung tissue. The protein sequence contains

A comprehensive understanding of the aggregation mechanism in amyloid beta 42 (Aβ42) peptide is imperative for developing therapeutic drugs to prevent or treat Alzheimer's disease. Because of the high flexibility and lack of native tertiary structures of Aβ42, molecular dynamics (MD) simulations may help elucidate the peptide's dynamics with atomic details and collectively improve ensembles not seen in experiments. We applied microsecond-timescale MD simulations to investigate the dynamics and conformational changes of Aβ42 by using a newly developed Amber force field (ff14IDPSFF). We compared

Computational analyses revealed correlations between the intrinsic disorder propensity of shell proteins and case fatality rates (CFRs) among Flaviviruses and within at least two Flavivirus species, such as tick-borne encephalitis virus (TBEV) and dengue virus (DENV). The shell proteins analyzed in this study are capsid (C) and membrane (PrM, Pr, and M) proteins. The highest correlations can be found when regression analyses were conducted using Pr (Flavivirus: r(2) = 0.78, p < 0.01) or M (Flavivirus: r(2) = 0.91, p < 0.01) as an independent variable with C and CFR as co-explanatory and depend

SARS-CoV-2 nucleocapsid protein (N protein) binds nucleic acids and packages viral RNA. DNA aptamers that specifically bind the N protein have been used in antigen-based COVID-19 detection and have potential clinical applications for preventing SARS-CoV-2 infection. However, the complex structures of the N protein with DNA aptamers and the mechanisms by which aptamers recognize the N protein remain unclear. Here, we report the NMR-derived complex structure of the N-terminal domain of the N protein (N-NTD) with a 58 nt DNA aptamer, A48. The complex structure reveals a distinct topology with a l

Post-translational modifications such as clustered O-glycosylation are frequently enriched in intrinsically disordered regions (IDRs), yet their roles in shaping molecular behavior and functional specificity remain poorly understood. Here, we addressed this challenge through an integrative, stepwise strategy that combines chemical synthesis, experimental characterization, and molecular dynamics (MD) simulations, employing the extensively O-mannosylated linker of Trichoderma reesei Family 7 cellobiohydrolase as a model IDR. Using synthetically accessible linker glycoforms bearing monomannose re

BACKGROUND: The rat intestinal fatty acid-binding protein (I-FABP) is expressed in the small intestine and is involved in the absorption and transport of dietary fatty acids. It is used as a marker for intestinal injury and is associated with various gastrointestinal disorders. I-FABP has been studied extensively using conventional experimental and computational techniques. However, the detection of intrinsically disordered regions requires the application of special sampling molecular dynamics simulations along with certain bioinformatics because conventional computational and experimental st

Signal transducer and activator of transcription (STAT) proteins communicate from cell-surface receptors to drive transcription of immune response genes. The parasite Toxoplasma gondii blocks STAT1-mediated gene expression by secreting the intrinsically disordered protein TgIST that traffics to the host nucleus, binds phosphorylated STAT1 dimers, and occupies nascent transcription sites that unexpectedly remain silenced. Here we define a core region within internal repeats of TgIST that is necessary and sufficient to block STAT1-mediated gene expression. Cellular, biochemical, mutational, and

The role of electrostatic interactions and mutations that change charge states in intrinsically disordered proteins (IDPs) is well-established, but many disease-associated mutations in IDPs are charge-neutral. The Val66Met single nucleotide polymorphism (SNP) in precursor brain-derived neurotrophic factor (BDNF) is one of the earliest SNPs to be associated with neuropsychiatric disorders, and the underlying molecular mechanism is unknown. Here we report on over 250 μs of fully-atomistic, explicit solvent, temperature replica-exchange molecular dynamics (MD) simulations of the 91 residue BDNF p

Sixty capsid protein (Cap) subunits of porcine circovirus type 2 (PCV2) can be assembled into a virus-like particle (VLP), serving as versatile nanoplatforms for foreign peptides (such as B-cell epitopes) display. In our previous work, an intrinsically disordered region (IDR) within the Cap was identified and exposed on the surface of the VLP. IDRs are structurally flexible and lack a defined structure, facilitating the integration of foreign peptides while preserving proper protein folding. In this study, we systematically engineered this IDR to fuse varying copy numbers (1-6) of a B-cell epi

The nuclear protein 1 (NUPR1) is an intrinsically disordered protein (IDP) involved in stress processes in the cell. We have been developing, by using organic chemistry, several small molecules which hamper in vitro and in cell-based assays NUPR1 biomolecular interactions by targeting its two hot-spots around Ala33 and Thr68. In this work, we used a natural compound, salvianolic acid A (SAA), to target NUPR1. SAA has anti-cancer and anti-inflammatory properties. Binding in vitro was monitored by using fluorescence, isothermal titration calorimetry (ITC) and nuclear magnetic resonance (NMR); th
