Peptide-Plane Dynamics in Protein Loops from Microsecond Molecular Dynamics. II. Insights on Conformational Restructuring.

Article I introduced a motif-level framework for analyzing molecular dynamics (MD) backbone-dihedral trajectories, using structural motifs extending beyond a single residue as fundamental units of description. Here, Article II combines this motif-level representation with conventional backbone-dihedral-angle analysis to investigate conformational restructuring in protein loops. The peptide planes of the loop residues in the Rho GTPase-binding domain of plexin-B1 (RBD) serve as representative structural motifs. The two components of the combined analysis provide complementary information: conve

Interactions Between Nutraceuticals and α-Synuclein Conformational States: Molecular Mechanisms and Neuroprotective Implications in Parkinson's Disease.

Synucleinopathies, including Parkinson's disease (PD), are neurodegenerative disorders characterized by aberrant aggregation of α-synuclein (α-syn), a presynaptic protein with an intrinsic disorder nature. The transition of soluble monomers into oligomeric and fibrillar species represents a key molecular event driving neuronal dysfunction and neurodegeneration. Emerging evidence suggests that nutraceuticals, bioactive compounds derived from dietary sources, can modulate α-syn aggregation at multiple conformational stages. Polyphenols, alkaloids, ginsenosides, and food-derived peptides interfer

A general method for constructing and searching conformations in molecular rings: From Cremer-Pople coordinates to 3D geometries.

We present a general framework to construct and systematically search for ring conformations based on Cremer-Pople (CP) coordinates. To our knowledge, this is the first algorithm that provides reasonable ring geometries across different ring sizes from arbitrary CP coordinates. A two-stage ring reconstruction algorithm is proposed: (i) projecting the molecule in the xy plane and enforcing ring closure while preserving bond lengths, and (ii) redistributing angular distortions across the ring via constrained minimization to achieve chemically viable conformations. The approach is extended to rin

Calix[4]arenes in mixed protic media: conformational characteristics and solvent effects captured with molecular simulations.

Calix[4]arenes represent a group of synthetic macrocyclic compounds that can be suitably modified at both their upper and lower rims, allowing potential applications, including molecular recognition, antioxidant activity, and disease therapeutics. In particular, calix[4]tyrosol (CT) and aza-calix[4]tyrosol (ACT), originating from tyrosol units, have gained attention for their noted antioxidant properties. These systems are commonly synthesized in methanol, a solvent that exhibits significant bio-incompatibility. Elucidating their behavior in various media is, therefore, crucial for characteriz

Effect of Pressure on the Conformational Landscape of Human γD-Crystallin from Replica Exchange Molecular Dynamics Simulations.

Human γD-crystallin belongs to a crucial family of proteins known as crystallins located in the fiber cells of the human lens. Since crystallins do not undergo any turnover after birth, they need to possess remarkable thermodynamic stability. However, their sporadic misfolding and aggregation, triggered by environmental perturbations or genetic mutations, constitute the molecular basis of cataracts, which is the primary cause of blindness in the globe according to the World Health Organization. Here, we investigate the impact of high pressure on the conformational landscape of wild-type HγD-cr

Identification of Conformational B-cell Epitopes in Diphtheria Toxin at Varying Temperatures Using Molecular Dynamics Simulations.

The changes in temperature levels can potentially affect the toxins in terms of stability and immunological properties via alteration of their structures. Diphtheria Toxin (DT) is highly considered by scientists since its mechanism of action is similar to those of most bacterial toxins, such as botulinum, tetanus, and anthrax. The protection of conformational B-cell epitopes is critically important in the process of diphtheria vaccine production. This study aimed to evaluate the conformational changes of the DT structure at three different temperature levels (27˚C, 37˚C, and 47˚C) using molecu

Molecular structure and pronounced conformational flexibility of doxorubicin in free and conjugated state within a drug-peptide compound.

The search for targeted drug delivery systems requires the design of drug-carrier complexes, which could both reach the malignant cells and preserve the therapeutic substance activity. A promising strategy aimed at enhancing the uptake and reducing the systemic toxicity is to bind covalently the drug to a cell-penetrating peptide. To understand the structure-activity relationship in such preparations, the chemotherapeutic drug doxorubicin was investigated by unrestrained molecular dynamics simulations, supported by NMR, which yielded its molecular geometry in aqueous environment. Furthermore,

Conformational polymorphisms of cRNA of T-cell-receptor genes as a clone-specific molecular marker for cutaneous lymphoma.

A novel molecular assay for the detection and characterization of monoclonal lymphoid populations in clinical specimens was developed. The assay is based on the principle that upon non-denaturing polyacrylamide gel electrophoresis RNA molecules separate into several metastable conformational forms. These conformational polymorphisms strictly depend on the nucleotide sequence of the individual molecule. Using DNA from formalin-fixed, paraffin-embedded tissue of patients with mycosis fungoides, highly variable junctional sequences of rearranged T-cell receptor gamma genes were amplified by polym

The influence of halogen-substituted anisaldehyde and aminophenol precursors on the solid-state molecular conformation and antiproliferative activity of resulting Schiff bases.

Herein, we report the synthesis of (E)-2-(4-methoxybenzylidene) aminophenol (3a) and its mono/dihalo substituted aryl analogues (3b, 3c, and 3d), achieved by the condensation of 2-aminophenol derivatives with 4-methoxybenzaldehyde. The structures of these Schiff bases were confirmed using a suite of spectroscopic and analytical techniques. Single-crystal X-ray diffraction was used to determine the solid-state molecular conformation and intermolecular interactions that exist in the crystal packing of the resulting Schiff bases. Interestingly, the presence of a meta-chloro substituent in 3b incr

Studying on the structure-activity relationship of Flammulina velutipes polysaccharides via ultrasonic degradation: Insights into molecular weight, chain conformation, and anti-inflammatory activity.

Flammulina velutipes (F. velutipes) polysaccharides have been shown to play a crucial role in preventing inflammatory diseases. However, further exploration is needed to understand the specific relationship between their structure and anti-inflammatory activity. In this study, four structurally distinct F. velutipes polysaccharides (FVP2, FVP2U1, FVP2U2, and FVP2U3) were isolated via a previously established ultrasonic degradation model, and the exploration on the impact of chain conformation on their anti-inflammatory activities was focused. The results indicated that FVP2 exhibited a spheric

Molecular analyses of the C-terminal CRAF variants associated with cardiomyopathy reveal their opposing impacts on the active conformation of the kinase domain.

The germline mutations in the C-terminus of CRAF kinase, particularly L603, and S612T/L613V, are associated with congenital heart disorders, for example, dilated cardiomyopathy (DCM) and hypertrophic cardiomyopathy (HCM). The experimental data suggest that genetic alternation at position 603 impairs, while those at positions 612/613 enhance the CRAF kinase activity. However, the underlying mechanistic details by which these mutations increase or decrease kinase activity remain elusive. Therefore, we applied molecular dynamic simulation to investigate the impacts of these point mutations on the

Effects of the molecular weight of hyaluronan on the conformation and release kinetics of self-assembled 5-fluorouracil-loaded lysozyme-hyaluronan colloidal nanoparticles.

Lysozyme (LYS) and hyaluronan with low (HA1: 3 kDa), medium (HA2: 120 kDa), and high (HA3: 1200 kDa) molecular weights were used to fabricate lysozyme-hyaluronan colloidal nanoparticles using a green self-assembly method. Fourier transform infrared spectroscopy indicated that hydrogen bonding, hydrophobic and electrostatic interactions promoted the formation of the colloidal nanoparticles. The hydrophobic area of prepared colloidal nanoparticles was quantified using a pyrene fluorescent probe, and the results showed that the LYS-HA3 nanoparticles had the strongest hydrophobic capacity. Further

Targeting the SARS-CoV-2 spike glycoprotein prefusion conformation: virtual screening and molecular dynamics simulations applied to the identification of potential fusion inhibitors.

The emergence of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) has led to a renewed interest in studying the role of the spike S glycoprotein in regulating coronavirus infections in the natural host. Taking advantage of the cryo-electron microscopy structure of SARS-CoV-2 S trimer in the prefusion conformation, we performed a virtual screening simulation with the aim to identify novel molecules that could be used as fusion inhibitors. The spike glycoprotein structure has been completed using modeling techniques and its inner cavity, needful for the postfusion transition of t

Conformation- and Compound-Dependence of Ribose/2'-Deoxyribose Retention Patterns in Pyrimidine-Nucleoside Phosphorylase from Bacillus subtilis: A Four-Structure Molecular Dynamics Study.

In pyrimidine-nucleoside phosphorylase (PyNP), how the conformational state shapes substrate recognition remains poorly understood. In this study, all-atom molecular dynamics (MD) with MM-PB-(GB)-SA decomposition was performed on four structures of PyNP from Bacillus subtilis spanning the conformational range: the open 5OLN, the semi-open 5EP8orig, an energy-minimized contracted (closed-like) model 5EP8 min, and the cross-species closed-state crystal 1BRW, the last added to define the closed-state end. Thirteen structural probes were used (ten purine-like ribose/2'-deoxyribose analogues and th

Integrated experiments and molecular dynamics simulation to decipher the interaction of marine phospholipids with myosin: Focus on binding mechanisms, conformation, and functional properties.

Marine phospholipids enhance the quality of meat products, but the fundamental mechanism remains unclear. This study aimed to decipher the binding and interaction mechanisms of the main component of marine phospholipids, docosahexaenoic acid-containing phosphatidylcholine (PC-DHA), with functional protein (myosin) of meat products by multi-spectroscopy and molecular dynamics simulations (MDS). Furthermore, this study experimentally analyzed the functional properties of myosin-PC-DHA complex. The spectroscopy showed that PC-DHA interacted with myosin through static quenching to form a stable co

Workflow-dependent conformational landscape fragmentation and quantitative failure modes in 3D molecular embedding of 33,715 bioactive compounds.

The automated conversion of 2D molecular structures into physical 3D Cartesian coordinates is a foundational prerequisite for high-throughput virtual screening, structure-based drug design, and geometric deep learning. However, default 2D-to-3D embedding workflows exhibit operational biases and severe structural failure modes that are rarely quantified across large chemical libraries. Here, we present a systematic benchmark evaluating eight execution strategies across five computational suites-RDKit (two strategies), Open Babel (two strategies), HyperChem 8.0, Schrödinger LigPrep (OPLS4), and

Conformational Heterogeneity and Redox Switching of the Cysteine Residues in SARS-CoV-2 Main Protease: A Raman Molecular Fingerprint.

The main protease (Mpro/3CLpro) of the SARS-CoV-2 virus activates the viral nonstructural proteins (nsp) into functional units inside the host cells and kickstarts the viral replication-translation machinery, acting as a central molecular switch. Each Mpro monomer possesses 12 cysteine residues, none of them participating in disulfide bridge formation in the active state. However, as a form of protection in response to oxidation, Cys145, a component of the Mpro catalytic dyad, may form a disulfide linkage with Cys117 alongside the formation of the NOS/SONOS bridge involving Cys22, Cys44, and L

Directed Molecular Assembly and Crosslinking for Conformal Coating of Mesenchymal Stem Cells Using a Bispecific DNA-Enzyme Conjugate.

Current cell encapsulation methods face problems with large encapsulation volumes. In this study, we present a modular cell-surface conformal coating strategy using a bispecific DNA-enzyme conjugate to direct molecular assembly and crosslinking. The bispecific conjugate exhibited sustained retention on the cell membrane with a half-life on the order of hours. The conjugate catalyzed the formation of a 10 to 20 μm thick fibrin layer upon addition of fibrinogen, allowing the adsorption and deposition of alginate and poly-L-lysine crosslink the coating. The platform was compatible with spheroids
