Choroidal neovascularization (CNV) stands as one of the leading causes of blindness worldwide, driven by the dysregulation of key signaling pathways, including vascular endothelial growth factor (VEGF) and transforming growth factor-β (TGF-β). This study aimed to elucidate the specific cell types within the retina and retinal pigment epithelium (RPE)/choroid complex that contribute to CNV progression, as well as to explore how the expression levels of cysteine-rich protein 2 (CSRP2), a downstream effector, are altered in the pathological mechanisms underlying CNV. By investigating these molecu

BACKGROUND: Complete response prediction in locally advanced rectal cancer (LARC) patients is generally focused on the radiomics analysis of staging MRI. Until now, omics information extracted from gut microbiota and circulating tumor DNA (ctDNA) have not been integrated in composite biomarkers-based models, thereby omitting valuable information from the decision-making process. In this study, we aim to integrate radiomics with gut microbiota and ctDNA-based genomics tracking during neoadjuvant chemoradiotherapy (nCRT).
METHODS: The main hypothesis of the MOREOVER study is that the incorporat

IMPORTANCE: Worldwide, preterm birth (PTB) is the single largest cause of deaths in the perinatal and neonatal period and is associated with increased morbidity in young children. The cause of PTB is multifactorial, and the development of generalizable biological models may enable early detection and guide therapeutic studies.
OBJECTIVE: To investigate the ability of transcriptomics and proteomics profiling of plasma and metabolomics analysis of urine to identify early biological measurements associated with PTB.
DESIGN, SETTING, AND PARTICIPANTS: This diagnostic/prognostic study analyzed pl

Huntington's disease (HD) is a monogenic disorder, driven by the expansion of a trinucleotide (CAG) repeat within the huntingtin (Htt) gene and culminating in neuronal degeneration in the brain, predominantly in the striatum and cortex. Histone deacetylase 4 (Hdac4) was previously found to contribute to the disease progression, providing a potential therapeutic target. Hdac4 knockdown reduced accumulation of misfolded Htt protein and improved HD phenotypes. However, the underlying mechanism remains unclear, given its independence on deacetylase activity and the predominant cytoplasmic Hdac4 lo

Glaucoma is an irreversible blinding disease that affects millions of individuals worldwide. Elevated intraocular pressure (IOP), regulated by the trabecular meshwork (TM) in the anterior eye, is the only modifiable risk factor. Human TM cells can be cultured from donor eyes, providing a precious resource for studying factors that induce or prevent glaucoma. The goal of this study was to produce datasets that define the molecular profile of human non-glaucomatous TM cells. Using 18 human TM cell strains cultured from non-glaucomatous individuals deposited from seven laboratories in the USA and

Alzheimer's disease (AD) is a multifactorial neurodegenerative disorder driven by complex genetic and molecular interactions. Despite major advances in genomics, current discoveries explain less than 40% of AD heritability, underscoring the need for integrative approaches that capture cross-omic regulation. Here, we propose a multiomics integration framework combining genomic, epigenomic, and transcriptomic data sets to identify convergent molecular signatures underlying AD pathogenesis. An integrated epigenome-wide association study-genome wide association study (EWAS-GWAS) analysis using Gen

Peripheral neuropathies (PNs) affect over 20 million individuals in the United States, manifesting as a wide range of sensory, motor, and autonomic nerve symptoms. While various conditions such as diabetes, metabolic disorders, trauma, autoimmune disease, and chemotherapy-induced neurotoxicity have been linked to PN, approximately one-third of PN cases remain idiopathic, underscoring a critical gap in our understanding of these disorders. Over the years, considerable efforts have focused on unraveling the complex molecular pathways underlying PN to advance diagnosis and treatment. Traditional

Myeloid sarcoma, an aggressive extramedullary subtype of acute myeloid leukemia (AML), occurs in ∼10% of patients, and has not yet been included in large-scale genomic studies. The critical biological changes that drive tumor evolution are unknown, its detection in asymptomatic patients remains a clinical challenge, and treatment options are limited as patients are often excluded from clinical trials, rendering it a neglected disease entity. Based on comprehensive multi-omic profiling, we demonstrate that myeloid sarcoma evolves from medullary AML with distinct sitespecific clonal evolution pa

PURPOSE: Nuclear protein in testis carcinoma (NC) is an underdiagnosed and aggressive squamous/poorly differentiated cancer characterized by rearrangement of the gene NUTM1 on chromosome 15q14. Co-occurring alternations have not been fully characterized.
METHODS: We analyzed the genomic and immune landscape of 54 cases of NC that underwent DNA- and RNA-based NGS sequencing (Caris).
RESULTS: While NC is driven by NUTM1 fusion oncoproteins, co-occurring DNA mutations in epigenetic or cell cycle pathways were observed in 26% of cases. There was no significant difference between the fusion partn

Acanthoscurria juruenicola is an Amazonian spider described for the first time almost a century ago. However, little is known about their venom composition. Here, we present a multiomics characterization of A. juruenicola venom by a combination of transcriptomics, proteomics, and peptidomics approaches. Transcriptomics of female venom glands resulted in 93,979 unique assembled mRNA transcript encoding proteins. A total of 92 proteins were identified in the venom by mass spectrometry, including 14 mature cysteine-rich peptides (CRPs). Quantitative analysis showed that CRPs, cysteine-rich secret

Multiomic data analysis poses statistical challenges. We evaluated statistical models for our multiplex immunofluorescence study of T cell subset densities in colorectal cancer. Using 1235 cases, we compared 7 models-ordinal logistic regression, Poisson, quasi-Poisson, quadratic negative binomial (NB), linear NB, zero-inflated NB, and hurdle NB models-assessing associations with a strong (microsatellite instability, MSI) and a weak (calcium intake) exposure. Simulation studies assessed type I error and power. Effect estimates were generally consistent for the strong exposure (MSI) but varied f

The meninges are increasingly recognized as key stromal and immune niches supporting cranial development. Here we constructed a paired single-nuclei RNA and Assay for Transposase-Accessible Chromatin atlas of human meningeal development from 6 to 21 postconception weeks across cranial regions. By integrating spatial transcriptomics, we resolved cell types across meningeal layers. Our multiomic atlas defines gene regulatory networks underlying blood-brain barrier endothelial identity during development. Within immune compartments, the data support a yolk sac origin for meningeal myeloid lineage

Adamantinomatous craniopharyngioma (ACP), a benign yet highly recurrent and therapy-resistant intracranial tumor, remains a considerable clinical challenge because of its complex pathological structure, infiltrative growth, and limited treatment options. Here, integrated spatially resolved multiomics is employed-including single-cell spatial transcriptomics via CosMx SMI and spatially resolved metabolomics via AFADESI-MSI, accompanied by bulk metabolomics and functional validation-to unravel the driving factors of ACP progression and recurrence. Analysis results reveal three interdependent bio

Photosynthetic protists, known as microalgae, face increasing temperatures due to climate change. The green biflagellate alga Chlamydomonas reinhardtii (Chlamydomonas) serves as a model for thermoregulation. While responses to thermal stress are well characterized, much less is known about the impact of ambient temperature shifts. Understanding microalgal responses to environmental temperature changes is critical, as these primary producers drive ecosystem productivity and food web dynamics. Here, Chlamydomonas grew mixotrophically at ambient temperatures from 18 °C to 33 °C. Transcriptomic pr

Glioblastoma (GBM) remains among the most lethal central nervous system (CNS) malignancies, characterized by inevitable recurrence and dismal prognosis. GBM exhibits profound spatiotemporal heterogeneity, continuously evading the immune system and developing drug resistance, which results in limited efficacy of traditional therapies. In this context, mRNA vaccines have emerged as a programmable immunotherapeutic platform well-suited to address this dynamic challenge. Recent advances in multiomics technologies enable systematic identification and real-time tracking of tumor-specific antigens, p

Large-scale multiomics profiling has delineated dynamic molecular landscapes during autophagy, yet translating these complex datasets into mechanistic regulatory insights remains a major challenge. In our recent work, we developed LyMOI, a hybrid artificial intelligence workflow that combines graph-based deep learning and a large language model (LLM) for mechanistic interpretation of autophagy-related omics. The graph model integrates 1.3 TB of autophagy-associated multiomics datasets and prioritizes molecules of interest (MOIs) across 34 autophagy-specific conditions, and then LLM-based chain

BACKGROUND: Osteoarthritis (OA) is a globally prevalent degenerative joint disorder that imposes significant socioeconomic burdens. While traditionally viewed as a localized "wear-and-tear" disease, emerging evidence supports a systemic pathogenesis involving the gut-joint axis. The oral-gut-joint pathway remains underexplored in OA pathophysiology.
OBJECTIVE: This study aimed to characterize oral and gut microbiota signatures in OA patients and elucidate their functional connections to cartilage degeneration through multiomics integration.
METHODS: We conducted a cross-sectional observation

Alzheimer's disease (AD) disrupts brain function through cell type-specific transcriptomic and epigenomic alterations, yet the contribution of three-dimensional (3D) genome organization to AD remains poorly understood. We applied GAGE-seq (genome architecture and gene expression by sequencing) to jointly profile gene expression and 3D chromatin structure in single cells from postmortem brain tissue from AD patients and age-matched individuals without AD, revealing chromatin reorganization linked to cell type-specific dysregulation. Integrations with spatial transcriptomics and chromatin access

BACKGROUND: Hypermutable P. aeruginosa isolates frequently display resistance emergence during treatment. Mechanisms of such resistance emergence have not been explored using dynamic hollow-fiber studies and multiomics informed mathematical modeling.
METHODS: Two hypermutable and heteroresistant P. aeruginosa isolates, CW8 (MICmeropenem=8 mg/L, MICtobramycin=8 mg/L) and CW44 (MICmeropenem=4 mg/L, MICtobramycin=2 mg/L), were studied. Both isolates had genotypes resembling those of carbapenem- and aminoglycoside-resistant strains. Achievable lung fluid concentration-time profiles following mero

Polygenic severe obesity (body mass index [BMI] ≥40 kg/m2) has increased, especially in Hispanic/Latino populations, yet we know little about the underlying mechanistic pathways. We analyzed whole-blood multiomics data to identify genes differentially regulated in severe obesity in Mexican Americans from the Cameron County Hispanic Cohort. Our RNA sequencing analysis identified 124 genes significantly differentially expressed between severe obesity cases (BMI ≥40 kg/m2) and controls (BMI <25 kg/m2); 33% replicated in an independent sample from the same population. Our integrative approach iden
