Methods in molecular biology (Clifton, N.J.)2026eng
Long noncoding RNAs (lncRNAs), typically over 200 nucleotides in length, with low or no coding capacity, possess significant regulatory roles in plant growth, development, and stress responses by interacting with DNAs, proteins, and other RNAs. This chapter outlines a comprehensive protocol for identifying and functionally characterizing wheat lncRNAs under stem rust infection. The workflow includes plant growth, pathogen inoculation, RNA isolation, and whole-transcriptome sequencing of wheat. In-silico approaches for data preprocessing, transcriptome assembly and subsequent characterization,

BACKGROUND: YrU1 is a nucleotide-binding site (NBS) and leucine-rich repeat (LRR) protein (NLR), with additional ankyrin-repeat and WRKY domains and confers effective resistance to stripe rust fungus Puccinia striiformis f. sp. Tritici (Pst). YrU1 was positionally cloned in the progenitor species of the A genome of bread wheat, Tricicum urartu, recently. However, the molecular mechanism and components involved in YrU1-mediated resistance are not clear.
RESULTS: In this study, we found that the transcript level of TuRLK1, which encodes a novel leucine-rich repeat receptor-like kinase, was up-r

Oceanic plastic pollution provides surfaces for microbial biofilm development, which may potentiate ecosystem dysbiosis by releasing toxins, providing carbon for microbial growth, and transporting pathogens and invasive species. This study investigated how plastic type, physico-chemical characteristics, ultraviolet-ageing, water temperature, depth and submersion duration (up to twelve weeks) influence marine plastisphere communities across Aotearoa New Zealand. Initial colonisation was dominated by diatoms, with network analyses identifying keystone diatom taxa such as Bacillariaceae during th

Plant diseases occurring across wild and crop plants present modelling and management challenges. Wild plant and crop pathosystems differ in ecological structure, evolutionary dynamics and responsiveness to human intervention. At the interface, pathogens may spill over, spill back, persist or evolve, shaped by host diversity, dispersal processes and landscape connectivity. The potential importance of factors including pathogen dispersal, host life history and spatial configuration are examined through a qualitative comparison of case studies: Puccinia graminis, Phakopsora pachyrhizi, Xylella f

Silicon (Si) and hydrogen sulfide (H2S) are known to enhance plant defense against multiple stresses. Current study was conducted to investigate the application of Si and H2S alone as well as in combination, improved physiological resilience of wheat plants to drought stress (DS) and pathogen-Puccinia triticina (Pt) infection. We aimed to increase the wheat plant growth and to enhance the DS tolerance and Pt resistance with the concurrent applications of H2S and Si. In the first experiment, we selected the best growth enhancing concentration of H2S (0.3 mM) and Si (6 mM) to further investigate

Reverse phase ultra-high-performance liquid chromatography is considered the most reliable and sensitive technique to determine and separate analytes with small differences in their molecular weights. Leveraging this technique coupled with mass spectrometry, we developed a method for simultaneous determination of 2'-deoxycytidine and its methylated analogue, 5-methyl-2'-deoxycytidine, in wheat. The nonpolar C18 column was selected that greatly shortened the detection time to approximately 2 min. Formic acid was added to the mobile phase to achieve the complete separation. Thus, avoiding the si

Phenylalanine ammonia-lyase (PAL) has been identified as the key rate-limiting enzyme of the phenylpropanoid metabolic pathway, which affects the synthesis of plant secondary metabolites and stress responses. To investigate the composition and function of the PAL gene family in wheat against wheat stripe rust, 54 TaPAL gene family members were identified based on the wheat IWGSC RefSeq v2.1 genome data. Phylogenetic analysis of PAL proteins from wheat, maize, rice, tobacco, and Arabidopsis indicated that wheat PAL genes are more closely related to those of maize and rice. Promoter analysis rev

IntroductionStripe rust, caused by Puccinia striiformis f. sp. tritici, poses a significant threat to wheat quality and production worldwide. The rapid evolution of Pst races caused several resistance genes to be ineffective.MethodsThis study evaluated stripe rust resistance genes in 349 Pakistan and Southwest China genotypes. We utilized previously published functional and linked molecular markers to detect 13 major stripe rust resistance genes: Yr5, Yr9, Yr10, Yr15, Yr17, Yr18, Yr26, Yr29, Yr30, Yr36, Yr48, Yr65, and YrSp. Field evaluations assessed IT and resistance levels, while the impact

Rust fungi are significant threats to global food security, causing substantial damage to crops through their ability to evolve new strains that overcome plant resistance. These obligate biotrophs infect host plants by secreting effector proteins that manipulate host physiology to promote infection and colonisation. We used AlphaFold2 to investigate structural conservation among effector proteins for the secretomes of Melampsora lini and four Puccinia species. AlphaFold2 yielded high-confidence predictions for 45.7% of the 27,090 secreted proteins, while 19% were poor quality. Comparative anal

Adhatoda vasica Nees (Fam. - Acanthaceae) is used in the treatment of cold, cough, chronic bronchitis, and asthma. The plant species contain vasicine, vasicinone, 2-acetyl benzyl amine, adhatodine, vasicinolone, deoxyvasicinone, and vasicine acetate. To examine the effects of fungal elicitors on the production of pyrroloquinazoline alkaloids, five fungal elicitors (Alternaria alternata, Rhizoctonia solani, Colletotrichum gloeosporioides, Colletotrichum capsica, and Puccinia thwaitesii) were used. Four concentrations (2.5, 5.0, 10, and 20 %) of 5 fungal elicitors were added in the MS culture me

Transcription factors (TFs) play crucial roles in the transcriptional regulation of plant development and defence responses. Increasing evidence has implicated ETHYLENE INSENSITIVE3 (EIN3) in the plant defence response to pathogen infection and environmental stimuli. However, the role of EIN3 in wheat resistance to Puccinia striiformis f. sp. tritici (Pst) is not clear. Here, TaEIL1 was isolated by rapid amplification of cDNA ends (RACE) based on a sequence fragment from a wheat-Pst interaction cDNA library. The TaEIL1 protein contains a typical EIN3-binding domain, and transient expression an

BACKGROUND: Resistance gene analogues (RGAs) have been isolated from many crops and offer potential in breeding for disease resistance through marker-assisted selection, either as closely linked or as perfect markers. Many R-gene sequences contain kinase domains, and indeed kinase genes have been reported as being proximal to R-genes, making kinase analogues an additionally promising target. The first step towards utilizing RGAs as markers for disease resistance is isolation and characterization of the sequences.

Páramo, a tropical high-altitude ecosystem, is threatened by climate change and land-use change. This ecosystem hosts unique biodiversity like the endangered bromeliad Puya goudotiana. While root-associated microbiomes are essential for plant survival and stress tolerance, the microbial communities associated with this species remain uncharacterized. Oxford Nanopore amplicon sequencing was used on root endosphere and bulk soil samples of P. goudotiana, targeting the 16S rRNA gene to evaluate bacterial communities, and the 18S rRNA gene as an exploratory marker for fungal communities. Hydrogen sulfide (H2S) is a key gaseous signaling molecule involved in plant growth and stress responses, yet its role in wheat resistance to stripe rust remains poorly understood. Here, we show that exogenous H2S enhances resistance of wheat (Triticum aestivum L.) to Puccinia striiformis f. sp. tritici (Pst), the causative agent of stripe rust. Comparative persulfidation proteomics identified the autophagy-related protein TaATG6c as a Pst-responsive H₂S target. Site-specific mass spectrometry and a modified biotin-switch assay demonstrated that Cys177 and Cys180 of TaATG6c undergo H₂S-induced

The atmosphere hosts a microbiome that connects distant ecosystems yet remains relatively unexplored. In this study, we tested the hypothesis that dust storms enhance the spread of pathogenic microorganisms and whether these microorganisms carry antibiotic resistance and virulence-related genes in the Eastern Mediterranean. We collected air samples during a seasonal transition period, capturing data from 13 dusty days originating from Middle Eastern sources, including the Saharan Desert, Iraq, Iran, and Saudi Arabia, and 32 clear days, with temperatures ranging from 16.5 to 27.1 °C. The limited number of available effective agents necessitates the development of new antifungals. We report that jervine, a jerveratrum-type steroidal alkaloid isolated from Veratrum californicum, has antifungal activity. Phenotypic comparisons of cell wall mutants, K1 killer toxin susceptibility testing, and quantification of cell wall components revealed that β-1,6-glucan biosynthesis was significantly inhibited by jervine. Temperature-sensitive mutants defective in essential genes involved in β-1,6-glucan biosynthesis, including BIG1, KEG1, KRE5, KRE9, and ROT1, were hypersensitive to jervi

Southern corn rust (SCR), which is a destructive disease caused by Puccinia polysora Underw. (P. polysora), commonly occurs in warm-temperate and tropical regions. To identify candidate proteins related to SCR resistance and characterize the molecular mechanisms underlying the maize-P. polysora interaction, a comparative proteomic analysis of susceptible and resistant maize lines was performed. Statistical analyses revealed 1489 differentially abundant proteins in the resistant line, as well as 1035 differentially abundant proteins in the susceptible line. After the P. polysora infection, the

The comeback of wheat stem rust in Europe, caused by Puccinia graminis f. sp. tritici, and the prevalence of the alternate (sexual) host in local areas have recently regained attention as a potential threat to European wheat production. The aim of this study was to investigate a potential epidemiological link between the aecia found on an indigenous barberry species and stem rust infections on nearby cereals and grasses. Aecial infections collected from Berberis vulgaris subsp. seroi were inoculated on a panel of susceptible genotypes of major cereal crop species. In total, 67 stem rust progen

We assessed the fungal diversity and functional profile of two soils collected in contrasting environments: one unimpacted soil, Hennequin Point, King George Island, and the other impacted by whale oil, Whalers Bay, Deception Island, Maritime Antarctica, using metagenomic approaches. Taxonomic assignment revealed a predominance of Ascomycota in both soils. A total of 20 and 23 fungal genera were identified at King George and Deception islands, respectively. The rare genera Thermothielavioides, Pyricularia, Fulvia, and Coccidioides were detected in the Antarctic environment. The highest fungal
