AI-designed PNA-peptide chimera overcomes suboptimal binding for dual inhibition of viral RdRp.

The chimera combining the peptide nucleic acids (PNAs) and peptides represent a promising bifunctional strategy by concurrently binding with protein catalytic pocket and its associated RNA template, effectively disrupting protein's function. Conventional designs face challenges due to non-optimized peptide-protein interactions and empirical PNA sequence selection, which lack thermodynamic or computational refinement, compromising selectivity and efficacy. Here, we present an artificial intelligence (AI) and molecular simulations-driven framework for the de novo design of a high-affinity PNA-pe

Molecular Basis of pH-Dependent Activity in T7 RNA Polymerase Revealed by Constant pH Replica Exchange Molecular Dynamics.

T7 RNA polymerase (T7 RNAP) catalyzes in vitro transcription (IVT) for mRNA vaccines and therapeutics, yet the molecular basis of its pH-dependent activity remains unclear. Here we employ constant pH replica exchange molecular dynamics (pH-REMD) spanning pH 4.75-9.15 (2.88 μs total sampling) to characterize pH-dependent conformational dynamics of the T7 RNAP initiation complex. Our simulations reveal that His811, adjacent to catalytic Asp812, functions as the primary active site pH sensor (pK a 5.9). Protonation of His811 at acidic pH creates an electrostatic trap that restricts conformational

Nucleic acid condensates as programmable regulators of chemical reactions and catalysis.

Nucleic acid condensates are emerging as programmable soft materials capable of organizing and regulating biochemical reactions through sequence-directed interactions. Inspired by biological membrane-less organelles formed by liquid-liquid phase separation, synthetic DNA and RNA condensates can selectively concentrate, exclude, and spatially organize biomolecules to modulate catalytic activity and reaction pathways. Recent advances in sequence design have enabled precise control over condensate assembly, phase behavior, orthogonality, and responsiveness to molecular signals. In particular, mul

Mechanochemical Decoupling of ATP Hydrolysis and RNA Translocation in SARS-CoV-2 nsp13 by the L405D Mutation.

SARS-CoV-2 nonstructural protein 13 (nsp13) is a highly conserved helicase that couples ATP hydrolysis to RNA translocation through long-range allosteric communication between its ATPase and RNA-binding domains. In prior work, we identified L405 as a key regulator of interdomain motions and proposed that the L405D mutation would disrupt this coupling by perturbing conformational translocations required for translocation [J. Phys. Chem. B 2024 v128 492-503]. Subsequent experiments confirmed that L405D attenuates helicase activity while largely preserving ATPase activity, implicating a breakdown

An early transition state for folding of the P4-P6 RNA domain.

Tertiary folding of the 160-nt P4-P6 domain of the Tetrahymena group I intron RNA involves burying of substantial surface area, providing a model for the folding of other large RNA domains involved in catalysis. Stopped-flow fluorescence was used to monitor the Mg2+-induced tertiary folding of pyrene-labeled P4-P6. At 35 degrees C with [Mg2+] approximately 10 mM, P4-P6 folds on the tens of milliseconds timescale with k(obs) = 15-31 s(-1). From these values, an activation free energy deltaG(double dagger) of approximately 8-16 kcal/mol is calculated, where the large range for deltaG(double dagg

RNA-cleaving DNAzymes as a diagnostic and therapeutic agent against antimicrobial resistant bacteria.

The development of nucleic-acid-based antimicrobials such as RNA-cleaving DNAzyme (RCD), a short catalytically active nucleic acid, is a promising alternative to the current antibiotics. The current rapid spread of antimicrobial resistance (AMR) in bacteria renders some antibiotics useless against bacterial infection, thus creating the need for alternative antimicrobials such as DNAzymes. This review summarizes recent advances in the use of RCD as a diagnostic and therapeutic agent against AMR. Firstly, the recent diagnostic application of RCD for the detection of bacterial cells and the assoc

Ribozymes: structure, function, and potential therapy for dominant genetic disorders.

Some dominant genetic disorders, viral processes and neoplastic disorders base their pathogenicity on the production of protein or proteins that negatively affect cellular metabolism or environment. Thus, the inhibition of the synthesis of those proteins should prevent the biological damage. A promising approach to decreasing the level of the abnormal protein(s) is represented by specific interference with gene expression at the level of mRNA. The specific suppression of the expression of an mRNA can be achieved by using ribozymes. Ribozymes are RNA molecules able to break and form covalent bo

Recent Patents on development of nucleic acid-based antiviral drugs against seasonal and pandemic influenza virus infections.

Influenza viruses are etiological agents of deadly flu that continue to pose global health threats, and have caused global pandemics that killed millions of people worldwide. The global crisis involving the avian H5N1 influenza provides compelling reasons to accelerate fast track development of novel antiviral drugs against the potential pandemic virus. The availability of neuraminidase inhibitors such as oseltamivir (tamiflu) improves our ability to defend against influenza viruses, but the incidences of tamiflu-resistance are rising rapidly. Nucleic acid-based antiviral drugs are promising c

The race for interferon-free HCV therapies: a snapshot by the spring of 2012.

After a decade of having been the standard of care (SOC) for the treatment of chronic HCV infection, PEGylated IFN (combined with ribavirin) is now at the verge of being complemented and then replaced by a combination of new DAAs and even some compounds interacting with host cell factors. Principal targets for the direct-acting antivirals (DAAs) are the protease NS3/4A, the protein NS5A, and the RNA-dependent RNA polymerase NS5B, which offers at least two target sites, the catalytic domain for nucleos(t)ides and several non-catalytic (allosteric) domains for the non-nucleoside type of NS5B inh

In search of RNase P RNA from microbial genomes.

A simple procedure has been developed to quickly retrieve and validate the DNA sequence encoding the RNA subunit of ribonuclease P (RNase P RNA) from microbial genomes. RNase P RNA sequences were identified from 94% of bacterial and archaeal complete genomes where previously no RNase P RNA was annotated. A sequence was found in camelpox virus, highly conserved in all orthopoxviruses (including smallpox virus), which could fold into a putative RNase P RNA in terms of conserved primary features and secondary structure. New structure features of RNase P RNA that enable one to distinguish bacteria

Transcription elongation mechanisms that control gene expression in erythropoiesis.

The regulation of RNA transcript abundance relies on the control of two key early steps in gene expression: transcription initiation and productive elongation. Although DNA-directed RNA polymerase provides the intrinsic catalytic activity required for RNA synthesis, its ability to effectively produce a transcript relies on accurate recruitment to specific DNA sites to initiate RNA polymerization, followed by release from promoter-proximal pausing into a productive elongation machine. These steps are governed by accessory factors that not only facilitate the assembly of a functional pre-initiat

RNA N4-acetylcytidine modification in health and cancer: molecular mechanisms, cellular plasticity, and therapeutic opportunities.

N⁴-acetylcytidine (ac⁴C) is an evolutionarily conserved RNA modification that was initially identified in transfer RNA (tRNA) and ribosomal RNA (rRNA). Increasing evidence has subsequently expanded its functional landscape to messenger RNA (mRNA) and multiple classes of non-coding RNAs (ncRNAs). As the best-characterized ac⁴C writer in mammals, N-acetyltransferase 10 (NAT10) orchestrates RNA structure, stability, processing, and translation, thereby governing fundamental physiological processes, including ribosome biogenesis, translational fidelity, proteostasis, cell fate determination, hemat

Structure-based mechanistic insights into catalysis by small self-cleaving ribozymes.

Small self-cleaving ribozymes are widely distributed in nature and are essential for rolling-circle-based replication of satellite and pathogenic RNAs. Earlier structure-function studies on the hammerhead, hairpin, glmS, hepatitis delta virus and Varkud satellite ribozymes have provided insights into their overall architecture, their catalytic active site organization, and the role of nearby nucleobases and hydrated divalent cations in facilitating general acid-base and electrostatic-mediated catalysis. This review focuses on recent structure-function research on active site alignments and cat

Marfan syndrome, magnesium status and medical prevention of cardiovascular complications by hemodynamic treatments and antisense gene therapy.

The medical management of Marfan Syndrome (MFS) mainly relies on early prevention of the aortic complications. Hemodynamic treatments try to diminish the forcefulness of cardiac contractions and to reduce blood pressure: for example long term administration of propranolol may significantly reduce the rate of increase in aortic ratio (aortic diameter/expected aortic diameter). Retardation of aortic dilatation may be most often observed by early treatment started when the baseline end-diastolic aortic root diameter is < 40 mm. It seems better to use beta-blockers without intrinsic sympathomimeti

Distinct RNA engagements define genome import and replication elongation in alphaviruses.

Membrane-associated replication complexes (RCs) are a hallmark of alphaviruses, yet the mechanisms by which viral RNA is delivered into these compartments and coordinated with RNA synthesis remain incompletely understood. Here, we present a cryo-electron microscopy (cryo-EM) structure of the Chikungunya virus (CHIKV) RC core, consisting of nsP1, nsP2, and nsP4, in complex with the replicative RNA substrates, revealing two spatially distinct RNA-binding sites. A single-stranded RNA (ssRNA) engages the nsP2 helicase and extends toward a pore formed at the nsP1-nsP4 interface, whereas a double-st

Selection and Characterization of an RNA-Cleaving DNAzyme Activated by Legionella pneumophila.

Legionella pneumophila is a deadly bacterial pathogen that has caused numerous Legionnaires' disease outbreaks, where cooling towers were the most common source of exposure. Bacterial culturing is used for L. pneumophila detection, but this method takes approximately 10 days to complete. In this work, an RNA-cleaving fluorogenic DNAzyme, named LP1, was isolated. Extensive characterization revealed that LP1 is reactive with multiple infectious isolates of L. pneumophila but inactive with 25 other common bacterial species. LP1 is likely activated by a protein target, capable of generating a dete

4-thio-U cross-linking identifies the active site of the VS ribozyme.

To identify nucleotides in or near the active site, we have used a circularly permuted version of the VS ribozyme capable of cleavage and ligation to incorporate a single photoactive nucleotide analog, 4-thio- uridine, immediately downstream of the scissile bond. Exposure to UV light produced two cross-linked RNAs, in which the 4-thio-uridine was cross-linked to A756 in the 730 loop of helix VI. The cross-links formed only under conditions that support catalytic activity, suggesting that they reflect functionally relevant conformations of the RNA. One of the cross-linked RNAs contains a lariat

Structural and catalytic diversity of coronavirus proofreading exoribonuclease.

The coronavirus proofreading exoribonuclease (ExoN) is essential for genome fidelity and immune evasion of the viruses. Despite its critical roles in the viral life cycle, it is unclear how ExoNs across different coronaviruses diverge in their structures and catalytic properties, which may lead to differences in viral genome mutation rates and, consequently, viral fitness, immune evasion, and resistance to antiviral drugs. Here, we present comparative structural and biochemical analyses of ExoNs between two most representative human coronaviruses, Middle East Respiratory Syndrome Coronavirus (

RNA-dependent RNA polymerases from flaviviruses and Picornaviridae.

Flaviviruses and picornaviruses are positive-strand RNA viruses that encode the RNA-dependent RNA polymerase (RdRp) required for replicating the viral genome in infected cells. Because of their specific and essential role in the virus life cycle, RdRps are prime targets for antiviral drugs. Recent structural data have shed light on the different strategies used by RdRps from flaviviruses and Picornaviridae to initiate RNA polymerization. New details about the catalytic mechanism, the role of metal ions, how these RdRps interact with other nonstructural (NS) viral and host-cell proteins as well
