Nucleotide sequence, genome organization and phylogenetic analysis of Strawberry pallidosis associated virus, a new member of the genus Crinivirus.

The complete nucleotide sequence of Strawberry pallidosis associated virus (SPaV), a newly identified member of the genus Crinivirus, family Closteroviridae has been determined. RNA 1 is 8067 nucleotides long and encodes at least three open reading frames (ORFs). The first ORF (ORF 1a) specifies a multifunctional protein that has papain-like proteinase, methyltransferase and RNA helicase domains. The RNA-dependent-RNA polymerase is encoded in ORF 1b and is probably expressed by a +1 ribosomal frameshift. The 3' ORF of RNA 1 encodes a small protein with two potential transmembrane helices. Conserved characteristics of the rhabdovirus nucleoprotein.

Rhabdovirus is a negative strand RNA virus that packages a ribonucleoprotein (RNP) complex. The RNP is composed of a genome that is encapsidated completely by the nucleoprotein (N). Structural comparisons of the RNA-nucleoprotein complexes from two members, vesicular stomatitis virus (VSV) and rabies virus (RABV), revealed highly conserved characteristics of folding, RNA binding, and assembly despite their lack of significant homology in amino acid sequence. The RNA binding cavity is located between two conserved domains formed by alpha-helices, but the positively charged residues that coordin

A competing TMPO-AS1-let-7b-5p-kinesin superfamily RNA network predicts poor lung cancer patient survival.

BACKGROUND: The high morbidity and mortality rates of lung cancer associated with smoking underscore the need for a deeper understanding of prognosis-related kinesin family-microRNA-long non-coding RNA-competitive endogenous RNA (KIFs-miRNA-lncRNA-ceRNA) networks. MATERIALS AND METHODS: Survival analysis was performed using Kaplan-Meier (KM) Plotter (log-rank test, p < 0.05), while differential expression was analyzed using The University of ALabama at Birmingham CANcer data portal (UALCAN), On-coDB, Gene Expression Profiling Interactive Analysis (GEPIA), and The Encyclopedia of RNA Interacto

Schlafen 11 Restricts Flavivirus Replication.

Schlafen 11 (Slfn11) is an interferon-stimulated gene that controls the synthesis of proteins by regulating tRNA abundance. Likely through this mechanism, Slfn11 has previously been shown to impair human immunodeficiency virus type 1 (HIV-1) infection and the expression of codon-biased open reading frames. Because replication of positive-sense single-stranded RNA [(+)ssRNA] viruses requires the immediate translation of the incoming viral genome, whereas negative-sense single-stranded RNA [(-)ssRNA] viruses carry at infection an RNA replicase that makes multiple translation-competent copies of

Scaffold engineering enables high-resolution cryo-EM analysis of thiamine pyrophosphate riboswitch architecture and dynamics.

Cryogenic electron microscopy (cryo-EM) is well suited for studying dynamic macromolecules, but has historically been incompatible with small protein-free RNAs like thiamine pyrophosphate (TPP) riboswitches. This chapter describes a method utilizing an RNA scaffold derived from the Oceanobacillus iheyensis group II intron that overcomes these barriers, allowing for high-resolution reconstructions of an embedded target RNA. This approach produced the first reconstruction of the native open conformation of the apo E. coli TPP riboswitch aptamer, as well as a high-resolution reconstruction of the

An Efficient Screen for Cell-Intrinsic Factors Identifies the Chaperonin CCT and Multiple Conserved Mechanisms as Mediating Dendrite Morphogenesis.

Dendritic morphology is inextricably linked to neuronal function. Systematic large-scale screens combined with genetic mapping have uncovered several mechanisms underlying dendrite morphogenesis. However, a comprehensive overview of participating molecular mechanisms is still lacking. Here, we conducted an efficient clonal screen using a collection of mapped P-element insertions that were previously shown to cause lethality and eye defects in Drosophila melanogaster. Of 280 mutants, 52 exhibited dendritic defects. Further database analyses, complementation tests, and RNA interference validatio

A multivalent RNA affinity tag enables selective purification of tagged RNAs and bound proteins.

Efficient purification of specific RNAs from lysates remains a major challenge. Existing methods, such as MS2 tagging or oligonucleotide hybridization, require protein immobilization or sequence-specific hybridization, limiting scalability and compatibility with diverse RNAs. Current approaches often have low recovery, exhibit slow kinetics, and generate background contamination, limiting their use in RNA-protein interaction studies. To overcome these limitations, we developed FS2, an RNA sequence that binds Sephadex beads with high affinity, thus acting as an affinity tag for protein-free, ra

A comparative study of sequence- and structure-based features of small RNAs and other RNAs of bacteria.

Small RNAs (sRNAs) in bacteria have emerged as key players in transcriptional and post-transcriptional regulation of gene expression. Here, we present a statistical analysis of different sequence- and structure-related features of bacterial sRNAs to identify the descriptors that could discriminate sRNAs from other bacterial RNAs. We investigated a comprehensive and heterogeneous collection of 816 sRNAs, identified by northern blotting across 33 bacterial species and compared their various features with other classes of bacterial RNAs, such as tRNAs, rRNAs and mRNAs. We observed that sRNAs diff

Secondary structure of the 3'-untranslated region of yellow fever virus: implications for virulence, attenuation and vaccine development.

A genetic algorithm-based RNA secondary structure prediction was combined with comparative sequence analysis to construct models of folding for the distal 380 nucleotides of the 3'-untranslated region (3'-UTR) of yellow fever virus (YFV). A number of structural elements that are thermodynamically stable, conserved in shape, and confirmed by compensatory mutations were revealed. At the same time structural polymorphisms were observed among strains of YFV. These polymorphisms showed an association with virulence: all wild and pathogenic strains were likely to be folded in a significantly differe

Secondary structure and hybridization accessibility of hepatitis C virus 3'-terminal sequences.

The 3'-terminal sequences of hepatitis C virus (HCV) positive- and negative-strand RNAs contribute cis-acting functions essential for viral replication. The secondary structure and protein-binding properties of these highly conserved regions are of interest not only for the further elucidation of HCV molecular biology, but also for the design of antisense therapeutic constructs. The RNA structure of the positive-strand 3' untranslated region has been shown previously to influence binding by various host and viral proteins and is thus thought to promote HCV RNA synthesis and genome stability. From DNA origami to nanostructured mRNA-based delivery platforms.

DNA origami technique has established programmable nucleic acid nanostructures as a promising platform for biomedical applications. Incorporating RNA as the origami scaffold extends this potential into direct cytoplasmic activity, enabling transient protein expression without nuclear entry. However, RNA's distinct molecular structure and chemical lability impose design constraints with no equivalent in DNA-only systems, and the criteria for achieving robust intracellular gene expression from these hybrid constructs remain incompletely understood. This review synthesizes the current design prin

LinearCapR: linear-time computation of per-nucleotide structural-context probabilities of RNA without base-pair span limits.

MOTIVATION: RNA molecules adopt dynamic ensembles of secondary structures, where the local structural context of each nucleotide-such as whether it resides in a stem or a specific type of loop-strongly shapes molecular interactions and regulatory function. Structural-context probabilities therefore provide a more functionally informative view of RNA folding than the minimum free energy structures or base-pairing probabilities. However, existing tools either require O(N3) time or employ span-restricted approximations that omit long-range base-pairs, limiting their applicability to large and bio

Structural, functional and biophysical characterization of two cryptic RNA methyltransferases (Rv3366 and Rv3919c) of Mycobacterium tuberculosis.

RNA methyltransferases (MTases) play a significant role in post-transcriptional regulation in bacteria, significantly influencing virulence, stress adaptation and host-pathogen interactions. In Mycobacterium tuberculosis, several putative MTases remain functionally uncharacterized. This study aims to elucidate the structural, biophysical and functional properties of two predicted M. tuberculosis RNA MTases, Rv3366 and Rv3919c, to better understand their roles in mycobacterial physiology and pathogenicity. The genes encoding Rv3366 and Rv3919c were cloned, heterologously expressed in Escherichi

An ER stress-responsive RNA rheostat for programmable gene and mRNA therapies.

Therapeutic protein overexpression can overwhelm endoplasmic reticulum (ER) folding capacity, trigger unfolded protein response (UPR) signaling, and compromise the safety of gene and mRNA therapies. Here, we engineer stress-responsive RNA rheostats that couple transgene expression to endogenous ER stress sensing. Short RNA elements derived from X-box-binding protein 1 (XBP1) mRNA undergo inositol-requiring enzyme 1α (IRE1α)-dependent splicing under ER stress, inducing a frameshift that attenuates downstream protein expression. XBP1 switches function across DNA and mRNA delivery platforms and r

Optimization of Structure-Guided Development of Chemical Probes for the Pseudoknot RNA of the Frameshift Element in SARS-CoV-2.

Targeting the RNA genome of SARS-CoV-2 is a viable option for antiviral drug development. We explored three ligand binding sites of the core pseudoknot RNA of the SARS-CoV-2 frameshift element. We iteratively optimized ligands, based on improved affinities, targeting these binding sites and report on structural and dynamic properties of the three identified binding sites. Available experimental 3D structures of the pseudoknot element were compared to SAXS and NMR data to validate its dominant folding state in solution. In order to experimentally map in silico predicted binding sites, NMR assig

Stick-slip unfolding favors self-association of expanded HTT mRNA.

In Huntington's Disease (HD) and related disorders, expansion of CAG trinucleotide repeats produces a toxic gain of function in affected neurons. Expanded huntingtin (expHTT) mRNA forms aggregates that sequester essential RNA binding proteins, dysregulating mRNA processing and translation. The physical basis of RNA aggregation has been difficult to disentangle owing to the heterogeneous structure of the CAG repeats. Here, we probe the folding and unfolding pathways of expHTT mRNA using single-molecule force spectroscopy. Whereas normal HTT mRNAs unfold reversibly and cooperatively, expHTT mRNA

Gold aggregating gold: A novel nanoparticle biosensor approach for the direct quantification of hepatitis C virus RNA in clinical samples.

The affordable and reliable detection of Hepatitis C Virus (HCV) RNA is a cornerstone in the management and control of infection, affecting approximately 3% of the global population. However, the existing technologies are expensive, labor intensive and time consuming, posing significant limitations to their wide-scale exploitation, particularly in economically deprived populations. Here, we utilized the unique optical and physicochemical properties of gold nanoparticles (AuNPs) to develop a novel assay platform shown to be rapid and robust in sensing and quantifying unamplified HCV RNA in clin

A novel paramagnetic relaxation enhancement tag for nucleic acids: a tool to study structure and dynamics of RNA.

In this work, we present a novel 2,2,6,6-tetramethylpiperidine 1-oxyl (TEMPO) radical phosphoramidite building block, which can be attached to the 5'-terminus of nucleic acids. To investigate the paramagnetic relaxation enhancement (PRE) emanating from this radical center, we incorporated the TEMPO label into various types of RNAs. We measured proton PREs for selectively (13)C-isotope labeled nucleotides to derive long-range distance restraints in a short 15 nucleotide stem-loop model system, underscoring the potential of the 5'-TEMPO tag to determine long-range distance restraints for solutio

TRiC/CCT chaperonin governs RNA polymerase II activity in the nucleus to support RNA homeostasis.

Eukaryotic tailless complex polypeptide 1 ring complex/Chaperonin containing tailless complex polypeptide 1 (TRiC/CCT) chaperonin is typically considered a cytosolic machine mediating polypeptide folding and assembly of protein complexes. Here, we investigated the nuclear role of TRiC/CCT. Use of a TRiC/CCT temperature-sensitive allele revealed increased production of nascent RNA leading to the accumulation of noncoding transcripts. TRiC/CCT was associated with RNA polymerase II (RNAPII) in vitro and in vivo, including when bound to DNA. Heat treatment of the TRiC/CCT ts chaperonin stabilized

Studying SARS-CoV-2 ssRNA key sequence combining Fourier transform infrared spectroscopy and theoretical folding model.

Fourier transform infrared (FTIR) vibrational spectroscopy is widely used for the analysis of both protein and deoxyribonucleic acid (DNA) secondary structures, being one of the most sensitive vibrational methods to changes in molecular structure. Despite this, only few FTIR studies on ribonucleic acids (RNAs) are available. Here, we investigated a stabilized in vitro transcribed synthetic single-stranded RNA (ssRNA) from wild-type SARS-CoV-2 virus through FTIR spectroscopy and computational methods. We carried out RNA FTIR spectroscopic analysis identifying four main spectral regions of inter
