Epidemiological analysis of Malassezia pachydermatis isolates by partial sequencing of the large subunit ribosomal RNA.

The opportunistic yeast Malassezia pachydermatis is commonly recovered from both normal and diseased skin of warm-blooded animals. The diversity of M pachydermatis isolates obtained from a wide range of hosts was investigated by the partial sequencing of the large subunit (LSU) ribosomal RNA. Among 100 isolates examined, seven types (Ia-Ig) were discriminated on the basis of nucleotide sequence diversity. The seven types differed by one to five mutations, all of them corresponding to transitions. The predominant sequence, type Ia, appeared to be ubiquitous since it was observed in isolates rec

Expression Profile Analysis of Long Non-coding RNA in OVX Models-Derived BMSCs for Postmenopausal Osteoporosis by RNA Sequencing and Bioinformatics.

Osteoporosis (OP) has the characteristics of a systematically impaired bone mass, strength, and microstructure. Long non-coding RNAs (lncRNAs) are longer than 200 nt, and their functions in osteoporosis is yet not completely understood. We first harvested the bone marrow mesenchymal stem cells (BMSCs) from ovariectomy (OVX) and sham mice. Then, we systematically analyzed the differential expressions of lncRNAs and messenger RNAs (mRNAs) and constructed lncRNA-mRNA coexpression network in order to identify the function of lncRNA in osteoporosis. Totally, we screened 743 lncRNAs (461 upregulated

Next Generation Sequencing Analysis of Total Small Noncoding RNAs from Low Input RNA from Dried Blood Sampling.

Circulating miRNAs are favored for biomarker candidates as they can reflect tissue specific miRNA dysregulation in disease contexts. Moreover, they have the additional advantage that they can be monitored in a minimally invasive manner. Blood-borne miRNAs are therefore currently characterized to identify, describe, and validate their potential suitability as biomarkers; however, sampling and as well miRNA detection methods limit these studies in terms of sensitivity but also practicability in clinical, at-home, or low-resource sampling of high-quality circulating RNA samples. We describe here

Integrated analysis of single-cell RNA sequencing and bulk RNA data reveals gene regulatory networks and targets in dilated cardiomyopathy.

Dilated cardiomyopathy (DCM) is a common cause of heart failure, thromboembolism, arrhythmias, and sudden cardiac death. The quality of life and long-term survival rates of patients with dilated DCM have greatly improved in recent decades. Nevertheless, the clinical prognosis for DCM patients remains unfavorable. The primary driving factors underlying the pathogenesis of DCM remain incompletely understood. The present study aimed to identify driving factors underlying the pathogenesis of DCM from the perspective of gene regulatory networks. Single-cell RNA sequencing data and bulk RNA data wer

RNA Sequence Analysis of Human Huntington Disease Brain Reveals an Extensive Increase in Inflammatory and Developmental Gene Expression.

Huntington's Disease (HD) is a devastating neurodegenerative disorder that is caused by an expanded CAG trinucleotide repeat in the Huntingtin (HTT) gene. Transcriptional dysregulation in the human HD brain has been documented but is incompletely understood. Here we present a genome-wide analysis of mRNA expression in human prefrontal cortex from 20 HD and 49 neuropathologically normal controls using next generation high-throughput sequencing. Surprisingly, 19% (5,480) of the 28,087 confidently detected genes are differentially expressed (FDR<0.05) and are predominantly up-regulated. A novel h

Search for hepatitis C virus negative-strand RNA sequences and analysis of viral sequences in the central nervous system: evidence of replication.

Patients with chronic hepatitis C are more likely to have significant changes in their physical and mental well-being than patients with liver disease of other etiology, and hepatitis C virus (HCV) has been occasionally implicated in diseases of the central nervous system. We analyzed the presence of the HCV negative-strand RNA sequence, which is the viral replicative intermediary, in autopsy brain tissue samples from six HCV-infected patients. Negative-strand HCV RNA was searched for by a strand-specific Tth-based reverse transcriptase PCR, and viral sequences amplified from brain tissue and

Effective analysis of testicular seminoma toxicity and mechanisms of acetyl tributyl citrate using network toxicology, bulk RNA sequencing data, single-cell RNA sequencing data, and clinical data.

INTRODUCTION: Acetyl tributyl citrate (ATBC) is a widely used plasticizer ubiquitously present in the environment. Long-term high-dose ATBC exposure has been associated with reproductive system damage, yet its toxic effects and underlying mechanisms in testicular seminoma remain unclear. This study aimed to investigate the impact of ATBC on the prognosis of testicular seminoma. METHODS: We integrated network toxicology analysis, single-cell RNA sequencing (scRNA-seq), bulk RNA-seq data, and clinical datasets to explore the prognostic role of ATBC-related genes in testicular seminoma. Bulk RNA

The analysis of exosomal micro-RNAs in peripheral blood mononuclear cell-derived macrophages after infection with bacillus Calmette-Guérin by RNA sequencing.

OBJECTIVE/BACKGROUND: Tuberculosis (TB) is a major global threat to human health, especially in low-income countries. The diagnosis of TB is challenging because of the limitations of specificity and sensitivity with the current diagnostics. Novel, selective biomarkers for TB would be of great practical value. Exosomes are bioactive vesicles with 30-100nm in diameter, which are secreted from almost all cell types and are found in virtually every human body fluid. Exosomes transport micro-RNAs (miRNAs), which are post-transcriptional regulators of gene expression, around the body and allow miRNA

RNA Metabolism Genes as Prognostic Biomarkers and Therapeutic Targets in Colorectal Cancer Based on the Analysis of Single-Cell and Bulk-RNA Sequencing Data.

Colorectal cancer (CRC) is one of the most common malignancies worldwide and remains a major cause of cancer-related mortality. Increasing evidence suggests that aberrant RNA metabolism contributes to tumour initiation, progression and therapeutic resistance. In this study, we integrated single-cell RNA sequencing and bulk transcriptomic data to identify RNA metabolism-related genes (RMRGs) associated with CRC progression and evaluate their clinical significance. Through comprehensive bioinformatics analyses, 39 differentially expressed RMRGs were identified, with high RMRG activity predominan

Identification and experimental validation of biomarkers associated with exercise in intervertebral disc degeneration through bulk RNA and single-cell RNA sequencing analysis.

Long-term running positively affects the intervertebral disc. This study aimed to identify and validate biomarkers associated with exercise-related genes (ERGs) in intervertebral disc degeneration (IDD), potentially guiding the development of targeted therapies. IDD-related datasets and ERGs were extracted from public databases. Biomarkers were identified through differential expression analysis, weighted gene co-expression network analysis (WGCNA), protein-protein interaction (PPI) networks, machine learning techniques, and gene expression analyses. A nomogram based on these biomarkers was de

RNA-sequencing analysis of 5' capped RNAs identifies many new differentially expressed genes in acute hepatitis C virus infection.

We describe the first report of RNA sequencing of 5' capped (Pol II) RNAs isolated from acutely hepatitis C virus (HCV) infected Huh 7.5 cells that provides a general approach to identifying differentially expressed annotated and unannotated genes that participate in viral-host interactions. We identified 100, 684, and 1,844 significantly differentially expressed annotated genes in acutely infected proliferative Huh 7.5 cells at 6, 48, and 72 hours, respectively (fold change ≥ 1.5 and Bonferroni adjusted p-values < 0.05). Most of the differentially expressed genes (>80%) and biological pathway

Combined Bioinformatic Analysis and RNA Sequencing Uncover Key Tinnitus-Related Molecules in the Cingulate Gyrus.

Tinnitus arises from maladaptive plasticity and abnormal synaptic function, not only in auditory pathways but also in limbic regions. Among these, the cingulate gyrus plays a pivotal part in shaping the emotional burden and sensory filtering disturbances often seen in tinnitus patients. Yet, the specific molecular players operating within this region remain poorly understood, and most existing bioinformatic predictions have not been tested in living systems. Here, we combined multi-database mining with in vivo transcriptomic profiling to identify and validate key proteins and pathways linked t

Protocol for in vivo DNA-RNA hybrid immunoprecipitation, sequencing, and analysis from frozen mouse tissues.

DNA-RNA hybrids (R-loops) form transiently on the genome and regulate cellular homeostasis. They also influence genome-editing outcomes, highlighting their therapeutic potential. Here, we present a protocol for high-resolution mapping of DNA-RNA hybrids from frozen mouse tissues, including genomic DNA extraction and isolation of digested DNA-RNA hybrids using the hybrid-specific S9.6 antibody. We detail procedures for processing hybrids for whole-genome sequencing to generate R-loop profiles. For details on the use of this protocol, please refer to Puzzo et al.1.
