Spatial Transcriptomic Analysis Identifies Epithelium-Macrophage Crosstalk in Endometriotic Lesions.

The mechanisms underlying the pathophysiology of endometriosis, characterized by the presence of endometrium-like tissue outside the uterus, remain poorly understood. This study aimed to identify cell type-specific gene expression changes in superficial peritoneal endometriotic lesions and elucidate the crosstalk among the stroma, epithelium, and macrophages compared to patient-matched eutopic endometrium. Surprisingly, comparison between lesions and eutopic endometrium revealed transcriptional similarities, indicating minimal alterations in the sub-epithelial stroma and epithelium of lesions.

Spatial Transcriptomic Analysis of Pituitary Corticotroph Tumors Unveils Intratumor Heterogeneity.

Spatial transcriptomic (ST) analysis of tumors provides a novel approach on studying gene expression along with the localization of tumor cells in their environment to uncover spatial interactions. Herein, we present ST analysis of corticotroph pituitary neuroendocrine tumors (PitNETs) from formalin-fixed, paraffin-embedded (FFPE) tissues. We report that the in situ annotation of tumor tissue can be inferred from the gene expression profiles and is in concordance with the annotation made by a pathologist. Furthermore, relative gene expression in the tumor corresponds to common protein staining

Identifying hidden Zika hotspots in Pernambuco, Brazil: a spatial analysis.

BACKGROUND: Northeast Brazil has the world's highest rate of Zika-related microcephaly. However, Zika case counts cannot accurately describe burden because mandatory reporting was only established when the epidemic was declining in the region. METHODS: To advance the study of the Zika epidemic, we identified hotspots of Zika in Pernambuco state, Northeast Brazil, using Aedes-borne diseases (dengue, chikungunya and Zika) and microcephaly data. We used Kulldorff's Poisson purely spatial scan statistic to detect low- and high-risk clusters for Aedes-borne diseases (2014-2017) and for microcephal

Visinity: Visual Spatial Neighborhood Analysis for Multiplexed Tissue Imaging Data.

New highly-multiplexed imaging technologies have enabled the study of tissues in unprecedented detail. These methods are increasingly being applied to understand how cancer cells and immune response change during tumor development, progression, and metastasis, as well as following treatment. Yet, existing analysis approaches focus on investigating small tissue samples on a per-cell basis, not taking into account the spatial proximity of cells, which indicates cell-cell interaction and specific biological processes in the larger cancer microenvironment. We present Visinity, a scalable visual an

Predictive analysis across spatial scales links zoonotic malaria to deforestation.

The complex transmission ecologies of vector-borne and zoonotic diseases pose challenges to their control, especially in changing landscapes. Human incidence of zoonotic malaria ( Plasmodium knowlesi) is associated with deforestation although mechanisms are unknown. Here, a novel application of a method for predicting disease occurrence that combines machine learning and statistics is used to identify the key spatial scales that define the relationship between zoonotic malaria cases and environmental change. Using data from satellite imagery, a case-control study, and a cross-sectional survey,

Spatial Risk Analysis of Power Systems Resilience During Extreme Events.

The increased frequency of extreme events in recent years highlights the emerging need for the development of methods that could contribute to the mitigation of the impact of such events on critical infrastructures, as well as boost their resilience against them. This article proposes an online spatial risk analysis capable of providing an indication of the evolving risk of power systems regions subject to extreme events. A Severity Risk Index (SRI) with the support of real-time monitoring assesses the impact of the extreme events on the power system resilience, with application to the effect

Detection of malignancy in cytology specimens using spectral-spatial analysis.

Despite low sensitivity (around 60%), cytomorphologic examination of urine specimens represents the standard procedure in the diagnosis and follow-up of bladder cancer. Although color is information-rich, morphologic diagnoses are rendered almost exclusively on the basis of spatial information. We hypothesized that quantitative assessment of color (more precisely, of spectral properties) using liquid crystal-based spectral fractionation, combined with genetic algorithm-based spatial analysis, can improve the accuracy of traditional cytologic examination. Images of various cytological specimens

The urban spread of visceral leishmaniasis: clues from spatial analysis.

BACKGROUND: The pattern of spread of visceral leishmaniasis in Brazilian cities is poorly understood. METHODS: We used geographic information systems and spatial statistics to evaluate the distribution of 1061 cases of visceral leishmaniasis in Teresina, Brazil, in 1993 through 1996. RESULTS: A locally weighted (LOESS) regression model, which was fit as a smoothed function of spatial coordinates, demonstrated large-scale variation, with high incidence rates in peripheral neighborhoods that bordered forest land and pastures. Moran's I indicated small-scale variation and clustering up to 300 m

Atherosclerotic plaque characterization by spatial and temporal speckle pattern analysis.

Improved methods are needed to identify the vulnerable coronary plaques responsible for acute myocardial infraction or sudden cardiac death. We describe a method for characterizing the structure and biomechanical properties of atherosclerotic plaques based on speckle pattern fluctuations. Near-field speckle images were acquired from five human aortic specimens ex vivo. The speckle decorrelation time constant varied significantly for vulnerable aortic plaques (tau=40 ms) versus stable plaques (tau=400 ms) and normal aorta (tau=500 ms) . These initial results indicate that different atherosclero

STcompare: comparative spatial transcriptomics data analysis of structurally matched tissues to characterize differentially spatially patterned genes.

MOTIVATION: Comparative analysis of spatial transcriptomics (ST) data is needed to identify genes that spatially change in their expression patterns between conditions, such as in diseased versus healthy tissues. Existing methods generally fail to distinguish changes in spatial patterning by focusing only on changes in gene expression magnitude for methods adapted from non-spatial data or on changes in significance of spatial variability for methods focusing on spatially-resolved data. RESULTS: To address these limitations, we develop STcompare, a statistical framework for comparative analysi

Quantitative spatial analysis of the mouse brain lipidome by pressurized liquid extraction surface analysis.

Here we describe a novel surface sampling technique termed pressurized liquid extraction surface analysis (PLESA), which in combination with a dedicated high-resolution shotgun lipidomics routine enables both quantification and in-depth structural characterization of molecular lipid species extracted directly from tissue sections. PLESA uses a sealed and pressurized sampling probe that enables the use of chloroform-containing extraction solvents for efficient in situ lipid microextraction with a spatial resolution of 400 μm. Quantification of lipid species is achieved by the inclusion of inter

Spatial analysis of dengue transmission in an endemic city in Brazil reveals high spatial structuring on local dengue transmission dynamics.

In the last decades, dengue has become one of the most widespread mosquito-borne arboviruses in the world, with an increasing incidence in tropical and temperate regions. The mosquito Aedes aegypti is the dengue primary vector and is more abundant in highly urbanized areas. Traditional vector control methods have showing limited efficacy in sustaining mosquito population at low levels to prevent dengue virus outbreaks. Considering disease transmission is not evenly distributed in the territory, one perspective to enhance vector control efficacy relies on identifying the areas that concentrate

Historical redlining and breast cancer screening in a regional spatial analysis.

BACKGROUND: Redlining, introduced in 1933 by the Homeowners' Loan Corporation, created enduring structural inequities in housing, health care access, and neighborhood investment. These historical patterns may contribute to persistent disparities in breast cancer screening. This study examines how historical redlining, alongside contemporary socioeconomic factors, shapes screening disparities across the University of Kansas Cancer Center (KUCC) catchment area. METHODS: We conducted a census tract-level spatial analysis across 123 counties (Kansas and western Missouri) by linking CDC PLACES bre

A categorization of spatial transcriptomics methods for cell-cell communication analysis.

Cell-cell communication (CCC) is involved in regulating cellular behavior in tissues. Spatial transcriptomics adds local context to gene expression, enabling more biologically grounded CCC inference than single-cell RNA-seq alone. Rapid method development has yielded diverse CCC methods, each addressing distinct biological questions through varied analytical frameworks. We review 33 recent methods and organize them into three categories: inference of communication networks at cell-type or single-cell resolution, modeling of microenvironment-driven transcriptional variability and regulatory mod

SEAL: Spatially-resolved Embedding Analysis with Linked Imaging Data.

Dimensionality reduction techniques help analysts make sense of complex, high-dimensional spatial datasets, such as multiplexed tissue imaging, satellite imagery, and astronomical observations, by projecting data attributes into a two-dimensional space. However, these techniques typically abstract away crucial spatial, positional, and morphological contexts, complicating interpretation and limiting insights. To address these limitations, we present SEAL, an interactive visual analytics system designed to bridge the gap between abstract 2D embeddings and their rich spatial imaging context. SEAL
