Comprehensive systems biology analysis reveals splicing factor contributions to cutaneous melanoma progression.

Cutaneous melanoma (CM) is an aggressive skin cancer with high metastatic potential and poor prognosis. Splicing factors, which regulate pre-mRNA alternative splicing (AS) events, have been suggested as potential therapeutic targets in CM. The objective of this study was to identify candidate splicing factors involved in CM through a systems biology approach and to elucidate their roles in CM progression. 390 AS events associated with patient survival were identified using bivariate Cox regression and receiver operating characteristic (ROC) analyses. 121 splicing factors significantly associat

Towards sustainable freshwater systems through plant synthetic biology engineering plants for sustainability.

Approaches are needed to reduce the impact of climate change and provide freshwater. Synthetic biology, and plant synthetic biology specifically, is in an exceptional position to address these needs. Plants are powerful synthetic biology platforms as they derive their energy from the sun (photosynthesis) while capturing the potent greenhouse gas, carbon dioxide. Historically, plants were used in specialized circumstances to provide and store freshwater. Even today many mangrove species can filter seawater while some plants can store massive amounts of water. I propose that starting from nature

Systems biology to unravel Western diet-associated triggers in inflammatory bowel disease.

The global rise in inflammatory bowel disease (IBD) and other non-communicable diseases (NCDs) over the past five decades has coincided with the widespread adoption of a Western diet and lifestyle. These conditions, characterised by chronic inflammation, are shaped by complex interactions between genetic, environmental, immunological, and microbial factors. The Western diet rich in, refined sugars, unhealthy fats, ultra-processed foods and excess salt, is increasingly recognised as a major contributor to immune dysfunction, microbial dysbiosis, and compromised intestinal barrier integrity, all

Systems biology of dry eye: Unraveling molecular mechanisms through multi-omics integration.

Dry eye disease (DED) is a multifactorial condition with complex and incompletely understood molecular mechanisms. Advances in multi-omics technologies, including genomics, transcriptomics, proteomics, metabolomics, and microbiomics, have provided new insights into the pathophysiology of DED. Genomic analyses have identified key genetic variants linked to immune regulation and lacrimal gland function. Transcriptomic studies reveal upregulated inflammatory pathways in ocular surface tissues, implicating these as core drivers of chronic inflammation. Proteomic research highlights significant alt

Prognostic implications of troponin T variations in inherited cardiomyopathies using systems biology.

The cardiac troponin T variations have often been used as an example of the application of clinical genotyping for prognostication and risk stratification measures for the management of patients with a family history of sudden cardiac death or familial cardiomyopathy. Given the disparity in patient outcomes and therapy options, we investigated the impact of variations on the intermolecular interactions across the thin filament complex as an example of an unbiased systems biology method to better define clinical prognosis to aid future management options. We present a novel unbiased dynamic mod

Context-dependent regulation of receptor tyrosine kinases: Insights from systems biology approaches.

Receptor tyrosine kinases (RTKs) are cell membrane proteins that provide cells with the ability to sense proteins in their environments. Many RTKs are essential to development and organ growth. Derangement of RTKs-by mutation or by overexpression-is central to several developmental and adult disorders including cancer, short stature, and vascular pathologies. The mechanism of action of RTKs is complex and is regulated by contextual components, including the existence of multiple competing ligands and receptors in many families, the intracellular location of the RTK, the dynamic and cell-specif

Levels of angiotensin and molecular biology of the tissue renin angiotensin systems.

The cloning of renin, angiotensinogen and angiotensin converting enzyme genes have established a widespread presence of these components of the renin-angiotensin system in multiple tissues. New sites of gene expression and peptide products in different tissues has provided strong evidence for the production of angiotensin independently of the endocrine blood borne system. In addition, the cloning of the angiotensin receptor (AT1) gene has confirmed the widespread distribution of angiotensin and suggested new functions for the peptide. This review of various tissues shows the variation in gene

Systems biology-based drug repurposing for neuroinflammation treatment in activated human microglia.

Neuroinflammation is a physiological response triggered by alterations in tissue homeostasis within the Central Nervous System (CNS); depending on the magnitude and chronicity of inflammation, it is considered a common state in the pathophysiology of several neurodegenerative and psychiatric diseases. Neuroinflammation is a very complex and context-dependent condition, mediated by the activity of several pathways and molecules, thus the search of valuable targets and therapeutic strategies is a priority. This study proposes a systems biology approach to create a data network about genes, drugs

From Circuits to Symphonies: A Systems-Engineering Blueprint for Multimicrobial Synthetic Biology.

Synthetic biology is expanding from single-species engineering toward the design of synthetic microbial consortia capable of distributed metabolism, coordinated behavior, and enhanced functional robustness. However, engineering frameworks derived from intracellular genetic circuits remain insufficient to capture the ecological, temporal, and spatial dynamics that govern multispecies systems. Here, a symphony-inspired systems-engineering framework is presented for multimicrobial synthetic biology, organizing consortium design across four application-dependent coordination layers: communication,

Systems Biology of Metabolic Dysregulation in Ankylosing Spondylitis Using scRNA-Seq Data.

Ankylosing spondylitis (AS) is a prevalent autoimmune disorder that primarily affects the spinal joints, leading to chronic pain. Defining immune cell programs that contribute to AS is essential for the discovery of translational targets. Because immune function depends on metabolic state, we analyzed single-cell RNA sequencing data from peripheral blood mononuclear cells (PBMCs) of patients with AS and healthy controls (HCs), and constructed genome-scale metabolic models for each immune cell type to quantify differences in pathway activity and reaction fluxes between diseased and healthy cond

A systems biology approach to find representative genes in Acute Myeloid Leukemia.

In this study, we modeled gene expression profile data from Acute Myeloid Leukemia (AML) and healthy cases. At first, the GEO-GSE9476 dataset was processed, and a total of 341 genes were identified as differentially expressed genes (DEGs) in patients, and 599 DEGs in healthy individuals. Gene Ontology and pathway analysis on DEGs led to the identification of 5 Transcription Factors for patients and 3 for healthy cases. Analysis of the respective metabolic pathways revealed a common region in the metabolic pathway between AML and Tuberculosis (TB) that confirmed the validity of our procedure du

Systems biology of host-Candida interactions: understanding how we shape each other.

Candida albicans is both a member of the human mucosal microbiota and a common agent of invasive fungal disease. Systems biology approaches allow for analysis of the interactions between this fungus and its mammalian host. Framing these studies by considering how C. albicans and its host construct the niche the other occupies provides insight into how these interactions shape the ecosystems, behavior, and evolution of each organism. Here, we discuss recent work on multiscale systems biology approaches for examining C. albicans in relation to the host ecosystem to identify the emergent properti

Systems Biology: A Multi-Omics Integration Approach to Metabolism and the Microbiome.

The complex and dynamic nature of human physiology, as exemplified by metabolism, has often been overlooked due to the lack of quantitative and systems approaches. Recently, systems biology approaches have pushed the boundaries of our current understanding of complex biochemical, physiological, and environmental interactions, enabling proactive medicine in the near future. From this perspective, we review how state-of-the-art computational modelling of human metabolism, i.e., genome-scale metabolic modelling, could be used to identify the metabolic footprints of diseases, to guide the design o
