Fungi dominate eukaryotic microbial assemblages in hot spring biofilms of East and Southeast Asia.

Terrestrial hot springs are globally distributed extreme environments, and these systems have long served as natural laboratories for studying microbial life under thermal stress. While much of the research to date has focused on thermophilic bacteria and archaea, there is a growing appreciation for the diversity and ecological significance of eukaryotic microorganisms in these habitats. In this study, we used metagenomic sequencing to assess inter-domain microbial diversity in biofilms from 47 circumneutral hot springs across East and Southeast Asia, with a specific focus on resolving eukaryo

Peripheral blood microbiome signature and Mycobacterium tuberculosis-derived rsRNA as diagnostic biomarkers for tuberculosis in human.

BACKGROUND: Tuberculosis (TB) is a major global health issue. Early diagnosis of TB is still a challenge. Studies are seeking non-sputum biomarker-based TB test. Emerging evidence indicates potential significance of blood microbiome signatures for diseases. However, blood microbiome RNA profiles are unknown in TB. We aimed to characterize the blood microbiome of TB patients and identify Mycobacterium tuberculosis (Mtb) genome-derived small RNA molecules to serve as diagnostic biomarkers for TB. METHODS: RNA sequencing data of the blood from TB patients and healthy controls were retrieved from

Holed up, but thriving: Impact of multitrophic cryoconite communities on glacier elemental cycles.

Cryoconite holes (water and sediment-filled depressions), found on glacier surfaces worldwide, serve as reservoirs of microbes, carbon, trace elements, and nutrients, transferring these components downstream via glacier hydrological networks. Through targeted amplicon sequencing of carbon and nitrogen cycling genes, coupled with functional inference-based methods, we explore the functional diversity of these mini-ecosystems within Antarctica and the Himalayas. These regions showcase distinct environmental gradients and experience varying rates of environmental change influenced by global clima

Irradiance level and elevation shape the soil microbiome communities of Coffea arabica L.

BACKGROUND: The nexus plant-microbe-environment is essential to understand the ecosystem processes shaping plant health and fitness. Within this triangle, soils and associated microflora are among the key ecosystem's drivers, underpinning plant productivity and evolution. In this study, we conducted a comprehensive analysis (physicochemical properties, enzyme activities, and taxonomic diversity) of soils under the canopy projection of Coffea arabica trees along a gradient of elevation (600, 800, and 900 m) and shade (0, 50, 100%). RESULTS: While shade had no influence on most parameters, alti

Metagenomic analysis revealed the individualized shift in ileal microbiome of neonatal calves in response to delaying the first colostrum feeding.

The aim of this study was to explore the effect of colostrum feeding time on the ileal microbiome of neonatal calves. In this study, 22 male Holstein calves were randomly assigned to different colostrum feeding time treatments: after birth (at 45 min, n = 7); at 6 h after birth (n = 8); and at 12 h after birth (TRT12h; n = 7). At 51 h after birth, calves were killed and ileum digesta was collected for microbiome analysis using shotgun metagenomic sequencing. Bacteria, archaea, eukaryotes, and viruses were identified from the ileum microbiome. For the bacteriome, Firmicutes and Proteobacteria w

DNA Repair Repertoire of the Enigmatic Hydra.

Since its discovery by Abraham Trembley in 1744, hydra has been a popular research organism. Features like spectacular regeneration capacity, peculiar tissue dynamics, continuous pattern formation, unique evolutionary position, and an apparent lack of organismal senescence make hydra an intriguing animal to study. While a large body of work has taken place, particularly in the domain of evolutionary developmental biology of hydra, in recent years, the focus has shifted to molecular mechanisms underlying various phenomena. DNA repair is a fundamental cellular process that helps to maintain inte

Differential assemblage of functional units in paddy soil microbiomes.

Flooded rice fields are not only a global food source but also a major biogenic source of atmospheric methane. Using metatranscriptomics, we comparatively explored structural and functional succession of paddy soil microbiomes in the oxic surface layer and anoxic bulk soil. Cyanobacteria, Fungi, Xanthomonadales, Myxococcales, and Methylococcales were the most abundant and metabolically active groups in the oxic zone, while Clostridia, Actinobacteria, Geobacter, Anaeromyxobacter, Anaerolineae, and methanogenic archaea dominated the anoxic zone. The protein synthesis potential of these groups wa

Deoxyhypusine hydroxylase from Plasmodium vivax, the neglected human malaria parasite: molecular cloning, expression and specific inhibition by the 5-LOX inhibitor zileuton.

Primaquine, an 8-aminoquinoline, is the only drug which cures the dormant hypnozoites of persistent liver stages from P. vivax. Increasing resistance needs the discovery of alternative pathways as drug targets to develop novel drug entities. Deoxyhypusine hydroxylase (DOHH) completes hypusine biosynthesis in eukaryotic initiation factor (eIF-5A) which is the only cellular protein known to contain the unusual amino acid hypusine. Modified EIF-5A is important for proliferation of the malaria parasite. Here, we present the first successful cloning and expression of DOHH from P. vivax causing tert

Proteomic analysis of Haloferax volcanii reveals salinity-mediated regulation of the stress response protein PspA.

A proteomic survey of the halophilic archaeon Haloferax volcanii was performed by comparative two-dimensional gel electrophoresis in order to determine the molecular effects of salt stress on the organism. Cells were grown under optimal (2.1 M) and high (3.5 M) NaCl conditions. From this analysis, over 44 protein spots responsive to these conditions were detected. These spots were excised, digested in-gel with trypsin, subjected to QSTAR tandem mass spectrometry (LC/MS/MS) analysis, and identified by comparing the MS/MS-derived peptide sequence to that deduced from the H. volcanii genome. Hydrogeological compartmentalization outweighs hydrochemistry in structuring microbial communities across contrasting subsurface habitats.

Deep groundwater ecosystems are energy-limited microbial habitats in which hydrochemical conditions, hydrogeological structure, and habitat isolation jointly influence community assembly. However, the relative importance of environmental filtering and hydrogeological compartmentalization in structuring subsurface microbial communities remains poorly understood. We characterized hydrochemistry, bacterial communities, and archaeal signatures across two contrasting groundwater systems in Québec, Canada: a shallow permeable groundwater system at pointe-du-lac (PDL) and deep fractured formation wat

Impact of 1,2-α-L-fucosidase on pig enteric methane production and growth performance.

BACKGROUND: Reducing the environmental and climatic impact while maintaining high growth performance is an urgent challenge in pig production. Limiting methane emissions from pigs through targeted strategies may help mitigate global methane emissions. Addition of a Bifidobacterium bifidum 1,2-α-L-fucosidase exoglycosidase to pig feed to cleave and release fucose from intestinal mucins into the gut lumen has previously been shown to promote specific beneficial gut bacteria and reduce methanogens. This study aimed to investigate the supplementation of the fucosidase to pig feed as a tool to redu

Nitrogen addition regulates post-drought N2O emissions by reshaping the resilience of canonical and complete ammonia oxidizers in subtropical red soil.

The resilience of ammonia-oxidizing guilds can regulate nitrification after drought, yet how nitrogen input modifies guild-specific recovery and post-drought nitrous oxide (N2O) emissions remains unclear. We conducted a 90-day cultivation experiment with subtropical acidic red soil, including 30 days of drought stress followed by 60 days of rewetting recovery. Treatments included a constant-moisture control (CK), post-drought recovery without nitrogen addition (N0), low nitrogen addition (NL, 20 mg N kg-1), and high nitrogen addition (NH, 100 mg N kg-1). This study aimed to determine how nitro

Forage-free diet in finishing cattle: Effects on performance, ruminal fermentation, and enteric methane mitigation.

Ruminant production is largely pasture-based, and although this system is beneficial during the cow-calf and growing phases, it often becomes nutritionally limiting during finishing, delaying slaughter and increasing greenhouse gas emissions. High-grain diets accelerate weight gain and may reduce enteric methane (CH4) emissions per unit of animal output, but they increase the risk of ruminal acidosis. Ionophores are effective in mitigating this disorder, yet their use is restricted in several countries, stimulating interest in sustainable alternatives such as plant-derived bioactive compounds.

The extreme halophilic archaeon Haloferax volcanii reduced Fe(III) to conserve energy from extracellular electron transfer.

Iron availability affects oceanic primary productivity and the strength of the biological carbon pump. However, the mechanism of iron solubility in hypersaline environments is poorly understood. In this work, we investigated the extremely halophilic archaeon Haloferax volcanii to reduce ferrihydrite under 25% salinity, aiming to elucidate its energy metabolism associated with extracellular electron transfer (EET). Ferrihydrite reduction by H. volcanii reached a plateau around the eighth day, with an Fe(III) conversion of approximately 41%. The redox-active substances on the cell surface play a

Marine bacteria and fungi: the hidden treasure of oceans in the biodegradation of microplastics and hydrocarbons integrated with omics technologies.

Marine microorganisms play a crucial role in maintaining oceanic ecosystem stability by mediating essential biogeochemical cycles, nutrient cycling and natural attenuation of environmental pollutants through diverse metabolic processes. Owing to their remarkable metabolic diversity, marine bacteria, fungi, and archaea possess the ability to utilize complex organic compounds as carbon and energy sources enabling them to transform and degrade a wide range of contaminants in aquatic environments, making them key agents in marine bioremediation. Among these, the most persistent pollutants threaten

Effects of long-term biochar application combined with chemical fertilization on the nitrifier community in tobacco plantation soil.

Soil nitrogen (N) plays a critical role in plant nutrition and is regulated by the process of nitrification. Biochar can enhance soil N concentration and is hypothesized to influence nitrification, particularly when applied in combination with chemical fertilizers. Although, several studies have documented the effects of biochar and fertilizer combinations on nitrifying microbial communities, the underlying mechanisms remain poorly understood. In this study, the abundances of ammonia-oxidizing archaea (AOA) in the BT3 (15 t/ha) and BT5 (40 t/ha) treatments, and ammonia-oxidizing bacteria (AOB)

Hydrogen Sulfide and Methane on Breath Test Correlate with Human Small Intestinal Hydrogen Sulfide Producers and Methanogens.

BACKGROUND: Evidence indicates that 3 gas breath testing (BT) correlates with stool microbial populations. Breath methane (CH4) levels correlate with stool Methanobrevibacter smithii levels and constipation, while hydrogen sulfide (H2S) levels correlate with stool H2S producers and diarrhea. However, their relationships to small bowel microbes are unknown. AIMS: To assess relationships between small bowel microbes and breath gases. METHODS: REIMAGINE study subjects completed a fasting single-sample BT for CH4 and H2S. During esophagogastroduodenoscopy without colon preparation, duodenal aspi
