Deciphering the Function of New Gonococcal Vaccine Antigens Using Phenotypic Microarrays.

The function and extracellular location of cell envelope proteins make them attractive candidates for developing vaccines against bacterial diseases, including challenging drug-resistant pathogens, such as Neisseria gonorrhoeae A proteomics-driven reverse vaccinology approach has delivered multiple gonorrhea vaccine candidates; however, the biological functions of many of them remain to be elucidated. Herein, the functions of six gonorrhea vaccine candidates-NGO2121, NGO1985, NGO2054, NGO2111, NGO1205, and NGO1344-in cell envelope homeostasis were probed using phenotype microarrays under 1,056

dRiskKB: a large-scale disease-disease risk relationship knowledge base constructed from biomedical text.

BACKGROUND: Discerning the genetic contributions to complex human diseases is a challenging mandate that demands new types of data and calls for new avenues for advancing the state-of-the-art in computational approaches to uncovering disease etiology. Systems approaches to studying observable phenotypic relationships among diseases are emerging as an active area of research for both novel disease gene discovery and drug repositioning. Currently, systematic study of disease relationships on a phenome-wide scale is limited due to the lack of large-scale machine understandable disease phenotype r

Plasma Proteome-Wide Mendelian Randomization with Multi-Layer Triangulation Identifies Druggable Targets for Uterine Leiomyoma.

BACKGROUND: Uterine leiomyoma (fibroids) is the most common benign tumor in women and the leading indication for hysterectomy, yet medical therapy remains limited and largely hormonal. Whether circulating proteins causally influence fibroid risk, and could therefore be repurposed as drug targets, has not been examined proteome-wide. METHODS: We performed cis-pQTL drug-target MR using plasma protein quantitative trait loci from the UK Biobank Pharma Proteomics Project (Olink; 2923 proteins; n=54,219). Uterine leiomyoma was the outcome in two GWAS: FinnGen R12 (42,107 cases/239,957 controls; di

Study protocol and statistical analysis plan for a randomized, double-blind, controlled trial evaluating recombinant human platelet-derived growth factor B (rhPDGF) in the reconstruction of complex head or neck defects following skin cancer excision.

BACKGROUND: Phenome-wide association studies (PheWAS) can reveal novel associations between variants in drug-target genes and disease and, as such, can be used to predict new drug-indication pairs for repurposing drugs with a known mechanism of action. A platelet-derived growth factor receptor beta (PDGFRβ) PheWAS demonstrated that patients with a single nucleotide variant that reduces PDGFRβ expression exhibit a higher prevalence of chronic skin ulcers, skin grafts, and reconstructive surgeries. Recombinant human platelet derived growth factor BB (rhPDGF) is a therapeutic that binds to and ac

Autoimmune hypothyroidism and endometriosis: evidence from bidirectional Mendelian randomization and an independent clinical cohort analysis.

BACKGROUND: Observational studies have reported comorbidity between autoimmune thyroid disease and endometriosis, but whether this reflects a direct causal relationship or shared susceptibility remains unclear. We evaluated the bidirectional relationship between autoimmune hypothyroidism (AIHT) and endometriosis using Mendelian randomization (MR) and an independent clinical cohort. METHODS: Genome-wide association study (GWAS) summary statistics were obtained for AIHT from a FinnGen R12-UK Biobank meta-analysis and for endometriosis from GWAS Catalog study GCST90205183. Genetic association analysis between LDL-c lowering drugs and portal hypertension using Mendelian randomization analysis.

Clinical guidelines recommend the use of statins to reduce portal pressure and alleviate portal hypertension (PH). However, there is a lack of population-level studies on the use of non-statin Low-Density Lipoprotein Cholesterol (LDL-c) reduction agents for the treatment of PH. This study utilized a novel method, Mendelian Randomization (MR) analysis, to investigate the impact of commonly used LDL-c-lowering medications on PH. Instrumental variables (IVs) for eight lipid-lowering drug-related genes were extracted from three large-scale LDL-c databases of Genome-Wide Association Studies (GWAS),

Alternative splicing patterns in genetic subtypes of diffuse large B-cell lymphoma.

BACKGROUND: Diffuse large B-cell lymphoma (DLBCL) is a heterogeneous disease with distinct genetic subtypes, each exhibiting unique molecular characteristics. Alternative splicing (AS) plays a critical role in hematologic malignancies, but its role in DLBCL progression remains less understood. Recent studies have focused extensively on genetic variants, but systematic exploration of AS in DLBCL is limited. METHODS: We analyzed whole-exome and RNA sequencing data from 620 DLBCL patient samples obtained from the European Genome-phenome Archive. RNA-seq data were aligned using STAR and quantified

Association of polygenic risk score with response to deep brain stimulation in Parkinson's disease.

BACKGROUND: Deep brain stimulation (DBS) is a well-established treatment option for select patients with Parkinson's Disease (PD). However, response to DBS varies, therefore, the ability to predict who will have better outcomes can aid patient selection. Some PD-related monogenic mutations have been reported among factors that influence response to DBS. However, monogenic disease accounts for only a minority of patients with PD. The polygenic risk score (PRS) is an indication of cumulative genetic risk for disease. The PRS in PD has also been correlated with age of onset and symptom progressio

Infertility etiologies are genetically and clinically linked with other diseases in single meta-diseases.

The present review aims to ascertain whether different infertility etiologies share particular genes and/or molecular pathways with other pathologies and are associated with distinct and particular risks of later-life morbidity and mortality. In order to reach this aim, we use two different sources of information: (1) a public web server named DiseaseConnect ( http://disease-connect.org ) focused on the analysis of common genes and molecular mechanisms shared by diseases by integrating comprehensive omics and literature data; and (2) a literature search directed to find clinical comorbid relat

Novel If current inhibitor ivabradine: safety considerations.

Ivabradine is a novel heart-rate-lowering agent that acts specifically on the sinoatrial node by selectively inhibiting the I(f) current, which is the current predominantly responsible for the slow diastolic depolarization of pacemaker cells. Unlike many rate-lowering agents, ivabradine reduces heart rate in a dose-dependent manner both at rest and during exercise without producing any negative inotropic or vasoconstrictor effect. The bradycardic effect of ivabradine is proportional to the resting heart rate, such that the effect tends to plateau. Thus, extreme sinus bradycardia is uncommon. L

Proteome-Wide Mendelian Randomization Identifies Therapeutic Targets for Ischemic Stroke.

BACKGROUND: Ischemic stroke carries substantial residual risk despite acute revascularization and secondary prevention, and small-vessel disease (SVD) lacks specific preventive therapy. Mendelian randomization (MR) using cis-acting protein quantitative trait loci (pQTLs) identifies circulating proteins whose lifelong modulation alters stroke risk. METHODS: We screened 589 conditionally independent cis-pQTLs from the INTERVAL study against four GIGASTROKE outcomes: any ischemic stroke (AIS), large-artery atherosclerosis (LAA), cardioembolic stroke (CES), and SVD. Wald ratio estimates were corr

Using GPT-4 to annotate the severity of all phenotypic abnormalities within the human phenotype ontology.

INTRODUCTION: The Human Phenotype Ontology (HPO) provides a unified framework cataloguing over 17,500 phenotypic abnormalities across more than 8,600 rare diseases, defining hierarchical relationships between them. For example, classifying missing arms and missing legs as both abnormalities of the limb. This structure enables phenome-wide analyses, including the prioritisation of phenotypes as candidates for gene therapy. However, the HPO currently lacks sufficient metadata describing the clinical severity of these phenotypes. Manual expert curation at this scale would be prohibitively labour-

Novel protein targets for type 2 diabetes prevention and their mediating role in the diet-disease relationship: evidence from 2 population-based cohorts and a Mendelian randomization analysis.

BACKGROUND: Circulating proteins are associated with type 2 diabetes (T2D) but causality has often not been investigated. Whether plasma proteins could be suitable targets for T2D prevention remains uncertain. OBJECTIVES: We aimed to identify causal associations between plasma proteins and incident T2D and discover whether proteins may mediate associations between diet and T2D risk. METHODS: We measured 276 plasma proteins in 2 Swedish prospective cohorts. The discovery cohort consisted of 4103 females, and the replication cohort consisted of 1017 females and 4124 males. During follow-up, 18

Associations between pathophysiological traits and symptom development in retrospective analysis of V30M and V122I transthyretin amyloidosis.

BACKGROUND: The Val30Met (V30M) and Val122Ile (V122I) transthyretin (TTR) mutations often beget hereditary amyloid transthyretin amyloidosis (hATTR). Since symptoms are progressively debilitating and potentially fatal if untreated, low survival rates result from late diagnoses of hATTR patients. This retrospective analysis of microarray and biobank data helped establish clinical biomarkers for early hATTR detection. METHODS: In a Portuguese sample of V30M carriers (n = 183), gene profiling identified dysregulated immune markers. Among African Americans (AA) and Hispanic/Latinx Americans (HA)
