Nationwide surveillance of bacterial respiratory pathogens conducted by the Japanese Society of Chemotherapy in 2008: general view of the pathogens' antibacterial susceptibility.

For the purpose of nationwide surveillance of the antimicrobial susceptibility of bacterial respiratory pathogens collected from patients in Japan, the Japanese Society of Chemotherapy conducted a third year of nationwide surveillance during the period from January to April 2008. A total of 1,097 strains were collected from clinical specimens obtained from well-diagnosed adult patients with respiratory tract infections. Susceptibility testing was evaluable with 987 strains (189 Staphylococcus aureus, 211 Streptococcus pneumoniae, 6 Streptococcus pyogenes, 187 Haemophilus influenzae, 106 Moraxe

Uncovering the resistome and mobilome across different types of ready-to-eat fermented foods.

Antimicrobial resistance in food poses a significant threat to public health, and the persistence of antibiotic resistance genes (ARGs) in ready-to-eat fermented foods (RTE-FFs) is a growing concern. However, information on the diversity, origins, and transferability of ARGs in RTE-FFs is limited. This study investigated the distribution of ARGs and mobile genetic elements (MGEs) in four types of RTE-FFs: soybean, dairy, meat, and vegetable products. Using whole metagenomic sequencing, we identified significant variations in the bacterial diversity, ARG profiles, and MGE profiles among these f

Prophage φEr670 and Genomic Island GI_Er147 as Carriers of Resistance Genes in Erysipelothrix rhusiopathiae Strains.

In this study we employed nanopore whole genome sequencing to analyze the resistance genes, genomic islands and prophage DNA in two multidrug resistant E. rhusiopathiae strains, i.e., 670 and 147, isolated from domestic geese. MLST profiles and core-genome phylogeny were determined to assess strain relatedness. In strain 670 (serotype 8, ST 113), a novel 53 kb prophage φEr670 carrying the lnuB and lsaE resistance genes was identified. Regions highly homologous to the φEr670 prophage were detected in 36 of 586 (6.14%) publicly available E. rhusiopathiae genomes, as well as in some other Gram-po

A large prospective study of group B Streptococcus carriage in pregnant women in Morocco: prevalence, serotype distribution, antimicrobial resistance and virulence determinants.

BACKGROUND: Group B streptococcus (GBS) is a commensal bacterium that can cause severe infection in neonates. Vaginal colonization with GBS is a risk factor for mother-to-child transmission and, therefore, its monitoring is essential for prevention strategies. Epidemiological data on maternal GBS carriage and the characterization of recovered isolates in North African regions are scarce, mainly due to the lack of systematic GBS screening in pregnant women. Maternal vaccination based on the use of various capsular polysaccharides (CPS) remains a promising strategy for the control of GBS infecti

Genomic surveillance reveals antibiotic resistance gene transmission via phage recombinases within sheep mastitis-associated Streptococcus uberis.

BACKGROUND: Streptococcus uberis is one of the main causative agents of ovine mastitis, however little is known about this global, environmental pathogen and its genomic mechanisms of disease. In this study, we performed genomic analysis on 46 S. uberis isolates collected from mastitis-infected sheep in Sardinia (Italy). RESULTS: Genomes were assigned into lineage clusters using PopPUNK, which found 27 distinct isolate clusters, indicating considerable genetic variability consistent with environmental isolates. Geographic trends were identified including regional linkage of several isolate cl

Characteristics of the ErmK Protein of Bacillus halodurans C-125.

Bacillus halodurans C-125 is an alkaliphilic microorganism that grows best at pH 10 to 10.5. B. halodurans C-125 harbors the erm (erythromycin resistance methylase) gene as well as the mphB (macrolide phosphotransferase) and putative mef (macrolide efflux) genes, which confer resistance to macrolide, lincosamide, and streptogramin B (MLSB) antibiotics. The Erm protein expressed in B. halodurans C-125 could be classified as ErmK because it shares 66.2% and 61.2% amino acid sequence identity with the closest ErmD and Erm(34), respectively. ErmK can be regarded as a dimethylase, as evidenced by r

Third-Generation Cephalosporin- and Tetracycline-Resistant Escherichia coli and Antimicrobial Resistance Genes from Metagenomes of Mink Feces and Feed.

American mink (Neovison vison) is a significant source of global fur production. Except for a few studies from Denmark and Canada reporting antimicrobial resistance in bacteria isolated from clinical cases, studies from the general mink population are scarce and absent in the United States. Mink feces (n = 42) and feed (n = 8) samples obtained from a mink farm were cultured for the enumeration and detection of tetracycline-resistant (TETr)- and third-generation cephalosporin-resistant (TGCr)-Escherichia coli. Isolates were characterized phenotypically for their resistance to other antibiotics

Probiotic potential and safety assessment of bacteriocinogenic Enterococcus faecalis CAUM157.

INTRODUCTION: Over the past few years, the genus Enterococcus has been implicated as both probiotic and pathogenic bacteria, making it challenging to introduce enterococcal probiotic candidates. Based on rigid case-by-case analysis, some enterococcal strains have been developed as probiotics, exhibiting various beneficial activities that promote the health of the host. In this study, the probiotic potential of Enterococcus faecalis CAUM157 (KACC81148BP), isolated from raw cow's milk, was examined, leveraging its bacteriocin production for potential control of pathogenic and spoilage-associated

Machine learning-based classification reveals distinct clusters of non-coding genomic allelic variations associated with Erm-mediated antibiotic resistance.

UNLABELLED: The erythromycin resistance RNA methyltransferase (erm) confers cross-resistance to all therapeutically important macrolides, lincosamides, and streptogramins (MLS phenotype). The expression of erm is often induced by the macrolide-mediated ribosome stalling in the upstream co-transcribed leader sequence, thereby triggering a conformational switch of the intergenic RNA hairpins to allow the translational initiation of erm. We investigated the evolutionary emergence of the upstream erm regulatory elements and the impact of allelic variation on erm expression and the MLS phenotype. T

Impact of human created environments in the pathogenic potential and antimicrobial resistance of staphylococci from wild neotropical primates in Brazil.

The non-human primate (NHP) Leontopithecus rosalia is an endangered species native of Brazil and lives in forest fragments with different levels of contact with humans (natural, private and urban). Other NHPs - Callithrix spp. - were introduced by humans and co-exist and interact with the native species in these forests. To evaluate if living in or close to human-modified environments could constitute a risk for L. rosalia, we compared the prevalence, genetic background, antibiotic susceptibility and virulence gene content of staphylococci collected from the native and the introduced species f

Genome-wide characteristics, antibiotic resistance, and pathogenicity analysis of Streptococcus parasuis strains isolated from diseased pigs.

Streptococcus parasuis is currently not only an underestimated zoonotic pathogen but also a bacterial source of infection in food animals, posing a potential threat to global public health. Despite increased reports in recent years, systematic studies in Northwest China remain scarce. However, the lack of complete genomic sequence information has limited in-depth bioinformatics analysis of multidrug-resistant S. parasuis isolated from pigs. This study reports the whole-genome sequencing results of S. parasuis strain A1 isolated from pigs. The A1 genome consists of a single circular chromosome

Genomics of Staphylococcus aureus and Enterococcus faecalis isolated from the ocular surface of dry eye disease sufferers.

Ocular surface inflammatory disorders, such as dry eye, are becoming increasingly prevalent. Developing new treatment strategies targeting harmful bacteria could provide significant therapeutic benefits. The purpose of this study was to characterize the common ocular pathogen Staphylococcus aureus and the rarer endophthalmitis-associated species Enterococcus faecalis isolated from the ocular surface of dry eye disease patients in Norway. Together the 7 isolates (5 S. aureus and 2 E. faecalis) comprise the complete set of members of each species isolated in our previous study of the ocular micr

The quantitative effect of antimicrobial usage in Danish pig farms on the abundance of antimicrobial resistance genes in slaughter pigs.

Research has long established the connection between antimicrobial use (AMU) and antimicrobial resistance (AMR) in production animals, and shown that the ceasing of AMU reduces AMR. Our previous study of Danish slaughter-pig production found a quantitative relationship between lifetime AMU and abundance of antimicrobial resistance genes (ARGs). This study aimed to generate further quantitative knowledge on how changes in AMU in farms influence the abundance of ARGs both with immediate effect and over time. The study included 83 farms that were visited from 1 to 5 times. From each visit, a pool
