Effect of DNA extraction procedure, repeated extraction and ethidium monoazide (EMA)/propidium monoazide (PMA) treatment on overall DNA yield and impact on microbial fingerprints for bacteria, fungi and archaea in a reference soil.

Different DNA extraction protocols were evaluated on a reference soil. A wide difference was found in the total extractable DNA as derived from different extraction protocols. Concerning the DNA yield phenol-chloroform-isomyl alcohol extraction resulted in high DNA yield but also in a remarkable co-extraction of contaminants making PCR from undiluted DNA extracts impossible. By comparison of two different extraction kits, the Macherey&Nagel SoilExtract II kit resulted in the highest DNA yields when buffer SL1 and the enhancer solution were applied. The enhancer solution not only significantly

Five novel halophilic archaeal strains, designated DTA46T, DTA98T, HHNYT27T, N11T, and SY-15T, were isolated from diverse saline environments across various regions of China. Amplicon and metagenome analyses revealed that three amplicon reads were affiliated with strains DTA46T, HHNYT27T, and N11T while two MAGs related to strains N11T and SY-15T. The sequence similarities among these five strains and current species of the genus Halorubrum were 93.1%-99.1% and 86.0%-95.9% judged by 16S rRNA and rpoB' genes, respectively. Phylogenomic and comparative genomic analyses revealed their close affil

The human archaeome: methodological pitfalls and knowledge gaps.

Forty years ago, archaea were described as a separate domain of life, distinct from bacteria and eukarya. Although it is known for quite a long time that methanogenic archaea are substantial components of the human gastrointestinal tract (GIT) and the oral cavity, the knowledge on the human archaeome is very limited. Various methodological problems contribute to the invisibility of the human archaeome, resulting in severe knowledge gaps and contradictory information. Similar to the bacteriome, the archaeal biogeography was found to be site-specific, forming (i) the thaumarchaeal skin landscape

Histones and nucleoid-associated proteins in Methanosarcina acetivorans mediate recovery from stress and stasis.

Many archaea encode histones in tandem with nucleoid-associated proteins (NAPs), but the functional overlap between these two classes of non-specific DNA-binding proteins (DBPs) is not well studied. Most in vivo studies of DBPs have been conducted with archaea that only encode histones or NAPs. Here, we characterize the endogenous function of the two families of DBPs in a methanogen, Methanosarcina acetivorans, that encodes a histone and two copies of an archaea-specific NAP called methanogen chromatin Protein 1 (MC1). In M. acetivorans, we found that each DBP is individually dispensable, but

Comparative Genomics Provides Insights into the Genetic Diversity and Evolution of the DPANN Superphylum.

DPANN is known as highly diverse, globally widespread, and mostly ectosymbiotic archaeal superphylum. However, this group of archaea was overlooked for a long time, and there were limited in-depth studies reported. In this investigation, 41 metagenome-assembled genomes (MAGs) belonging to the DPANN superphylum were recovered (18 MAGs had average nucleotide identity [ANI] values of <95% and a percentage of conserved proteins [POCP] of >50%, while 14 MAGs showed a POCP of <50%), which were analyzed comparatively with 515 other published DPANN genomes. Mismatches to known 16S rRNA gene primers we

Characterization of archaeal promoters using explainable and web-based CNN model.

BACKGROUND: Archaea, the third realm of life, shows unique genetic and metabolic adaptations that enable its survival in harsh environments. Despite its biotechnological and evolutionary importance, limited research has been done on archaeal promoter prediction compared to bacteria and eukaryotes. Current tools have shortcomings such as relying solely on DNA duplex stability feature encoding, high false-positive rates, low precision and lack of publicly accessible archaeal promoter prediction tool. RESULTS: To overcome these limitations, we present “iProm-Archaea”, a CNN-based tool for precise

Ecological drivers of Promethearchaeati's specialization for deep subsurface environments.

Promethearchaeati, a recently discovered kingdom of archaea, shares striking similarities with eukaryotes, including genes for cellular complexity previously thought unique to eukaryotes. Despite these features, Promethearchaeati thrive almost exclusively in stable subsurface environments, unlike their eukaryotic relatives that thrive on Earth's surface. Here we explore why these microbes remain confined to the subsurface, examining their slow growth, fragile cellular structures, and dependence on microbial partners. We discuss how their eukaryotic-like traits might function in subsurface ecos

The Oral Archaeome: A Scoping Review.

The Archaea domain was recognized as a separate phylogenetic lineage in the tree of life nearly 3 decades ago. It is now known as part of the human microbiome; however, given that its roles in oral sites are still poorly understood, this review aimed to establish the current level of evidence regarding archaea in the oral cavity to guide future research, providing insights on the present knowledge about the human oral archaeome. A scoping review was conducted with the PRISMA Extension for Scoping Reviews checklist. Five electronic databases were searched, as well as gray literature. Two indepe

The Caries and Caries-Free Archaeome.

The difficulty of establishing a relationship between archaea and oral diseases such as dental caries stems from the challenges of detecting, identifying, and isolating these microorganisms. This study aimed to detect archaea in publicly available datasets comprising caries and caries-free saliva and dental plaque by using a tailored bioinformatic pipeline for shotgun sequencing analysis. A systematic search was performed to identify studies using shotgun metagenomics or metatranscriptomics on samples obtained from individuals with dental caries. Two reviewers selected studies based on eligibi

Viruses and virus satellites of haloarchaea and their nanosized DPANN symbionts reveal intricate nested interactions.

Nested symbioses, including hyperparasitism in which parasites exploit other parasites within a host, are common in nature. However, such nested interactions remain poorly studied in archaea. Here we characterize this phenomenon in ultra-small archaea of the candidate phylum Nanohaloarchaeota, members of the DPANN superphylum (named after its first representative phyla: Diapherotrites, Parvarchaeota, Aenigmarchaeota, Nanoarchaeota and Nanohaloarchaeota) that form obligate interactions with halophilic archaea of the class Halobacteria. We reconstructed the viromes from geothermally influenced s

Evidence of direct methane production from long-chain fatty acids by thermophilic Archaeoglobi.

Methanogenic degradation of long-chain fatty acids has traditionally been thought to occur through syntrophic partnerships between fatty acid-degrading bacteria and methanogenic archaea. However, recent genomic evidence suggests that certain archaea may independently carry out the entire process. Here we report the enrichment of an archaeon from the class Archaeoglobi, Candidatus Methanoglobus sphaerolipidus DLY3, from hot spring sediments in Tengchong, China. The results of selective enrichment, growth experiments, microscopy, stable isotope tracing, metagenomics and metatranscriptomics sugge

Biochemical and structural characterization of Cren7, a novel chromatin protein conserved among Crenarchaea.

Archaea contain a variety of chromatin proteins consistent with the evolution of different genome packaging mechanisms. Among the two main kingdoms in the Archaea, Euryarchaeota synthesize histone homologs, whereas Crenarchaeota have not been shown to possess a chromatin protein conserved at the kingdom level. We report the identification of Cren7, a novel family of chromatin proteins highly conserved in the Crenarchaeota. A small, basic, methylated and abundant protein, Cren7 displays a higher affinity for double-stranded DNA than for single-stranded DNA, constrains negative DNA supercoils an

Correlating bacterial and archaeal community with efficiency of a coking wastewater treatment plant employing anaerobic-anoxic-oxic process in coal industry.

Coking wastewater (CWW) contains various complex pollutants, and biological treatment processes are frequently applied in the coking wastewater treatment plants (CWWTPs). The present work is to evaluate the contaminants removal of a full-scale CWWTP with an anaerobic-anoxic-oxic process (A/A/O), to reveal function of bacterial and archaeal community involved in different bioreactors, and to clarify the relationship between the performance and microbial community. Illumina Miseq sequencing of bacteria showed that β-proteobacteria dominated in three bioreactors with relative abundance of 60.2%~8

Functional annotation of class I lysyl-tRNA synthetase phylogeny indicates a limited role for gene transfer.

Functional and comparative genomic studies have previously shown that the essential protein lysyl-tRNA synthetase (LysRS) exists in two unrelated forms. Most prokaryotes and all eukaryotes contain a class II LysRS, whereas most archaea and a few bacteria contain a less common class I LysRS. In bacteria the class I LysRS is only found in the alpha-proteobacteria and a scattering of other groups, including the spirochetes, while the class I protein is by far the most common form of LysRS in archaea. To investigate this unusual distribution we functionally annotated a representative phylogenetic

Archaeal Genes Code for GGDEF Domain Proteins With Diguanylate Cyclase Activity.

Cyclic di-GMP is ubiquitous in Bacteria, including members of the deepest branching phyla, but has not yet been detected in Archaea. Thus, whether cyclic di-GMP was present as a signaling nucleotide in the last universal common ancestor (LUCA) of Bacteria and Archaea remains unknown. In this work, bioinformatic analyses and structural modelling identified GGDEF domain proteins in archaeal isolates and encoded by metagenomes of confirmed archaeal origin. In particular, in bacterial model organisms, phenotypic and in vivo assays, in combination with catalytic mutants, suggest that selected archa

Microbial biodiversity of natural toothbrushes in Mali.

Different oral hygiene practices are used to overcome endemic diseases such as dental caries and oral infections. In Mali (Africa), natural plant-based toothbrushes are used for eliminating bacterial biofilm. The repertoire of microorganisms associated with natural toothbrushes is unknown. The aim of our study is to study microbial flora in particular the methanogenic archaea associated with natural toothbrushes recently recognized as responsible for periodontitis and peri-implantitis. We investigated the methanogens and bacteria associated with 15 different natural plant toothbrushes collecte

The mycobiome, virome and archaeome in gastrointestinal cancers: molecular pathogenesis and therapeutic intervention.

Gastrointestinal (GI) cancers remain a significant global health challenge. For decades, research has concentrated on the bacterial microbiome's role in tumour development, largely neglecting the important roles of the non-bacterial kingdoms, including mycobiome (fungi), the virome (viruses), and archaeome (archaea). These elements represent an underexplored and crucial "dark matter" of the microbiome. This review aims to systematically summarize current evidence on the compositional alterations of viruses, fungi, and archaea across the major types of GI cancer, including colorectal, hepatocel

Evolution and metabolite signaling of fumarases (class I and II): origin, function, and subcellular targeting.

This study explores the evolutionary origins of class I and II fumarases across the tree of life, focusing on the prevalence and phylogenetic patterns of their enzymes. Using a dataset of ∼21,000 complete proteomes and MMseqs2 easy-search against known fumarase sequences, we identified representative sequences for each class and constructed phylogenetic trees. Class I fumarases are found primarily in bacteria and in several eukaryotic groups, including Protozoa, SAR, and algae, with absence in fungi and archaea and low presence in plants and animals. Their patchy distribution and absence in ar

Codepoietic biological evolution: From the origin of life to eukaryogenesis.

Evolution is an intrinsic property of autopoietic systems performing natural computation, which is based on an internal formal self-description representing the arrangement of digital and analog coding structures. Autopoietic systems are capable of assigning new values to previously unproven (ambiguous) statements, which occurs, in particular, in conditions beyond the limits of adaptability. This process, defined by Marcello Barbieri as codepoiesis, occurs through the introduction of new codes or the rearrangement of existing ones, increasing the computing power of biological systems.
