Improvements to cardiovascular gene ontology.

Gene Ontology (GO) provides a controlled vocabulary to describe the attributes of genes and gene products in any organism. Although one might initially wonder what relevance a 'controlled vocabulary' might have for cardiovascular science, such a resource is proving highly useful for researchers investigating complex cardiovascular disease phenotypes as well as those interpreting results from high-throughput methodologies. GO enables the current functional knowledge of individual genes to be used to annotate genomic or proteomic datasets. In this way, the GO data provides a very effective way o

Systematic detection of predictive gene sets by semantics-based selection.

BACKGROUND: The Gene Ontology (GO) is a public resource that describes gene functions and characteristics through a structured vocabulary of standardised terms. It currently contains annotations for over 1.5 million gene products, each linked to one or more GO terms. In this study, we propose integrating this GO-based semantic structure into machine learning systems for medical diagnostics. This approach serves a dual purpose: first, to prioritise genes that are semantically relevant to a given clinical task, thereby refining model input; and second, to enable the analysis of biologically pred

Genome-wide screening of genes associated with momilactone B sensitivity in the fission yeast Schizosaccharomyces pombe.

Momilactone B is a natural product with dual biological activities, including antimicrobial and allelopathic properties, and plays a major role in plant chemical defense against competitive plants and pathogens. The pharmacological effects of momilactone B on mammalian cells have also been reported. However, little is known about the molecular and cellular mechanisms underlying its broad bioactivity. In this study, the genetic determinants of momilactone B sensitivity in yeast were explored to gain insight into its mode of action. We screened fission yeast mutants resistant to momilactone B fr

Novel pathogenic variants and multiple molecular diagnoses in neurodevelopmental disorders.

BACKGROUND: Rare denovo variants represent a significant cause of neurodevelopmental delay and intellectual disability (ID). METHODS: Exome sequencing was performed on 4351 patients with global developmental delay, seizures, microcephaly, macrocephaly, motor delay, delayed speech and language development, or ID according to Human Phenotype Ontology (HPO) terms. All patients had previously undergone whole exome sequencing as part of diagnostic genetic testing with a focus on variants in genes implicated in neurodevelopmental disorders up to January 2017. This resulted in a genetic diagnosis in

COVID-19 pleiotropy with brain imaging-derived phenotypes highlights novel insights into the biology shared between immune function and brain variation.

This study investigated the pleiotropy and the underlying biology linking COVID-19 outcomes to brain variation, leveraging genome-wide data from the COVID-19 Host Genetics Initiative and multimodal brain-wide magnetic resonance imaging from the UK Biobank. In our analyses, COVID-19 outcomes showed evidence of polygenic overlap with respect to 11 imaging-derived phenotypes (IDPs) related to brain structure (e.g. parahippocampal and entorhinal cortical thickness) and connectivity (e.g. Broca's area and dorsolateral prefrontal cortex). Among these, the genetic liability to COVID-19 hospitalizatio

Benchmarking knowledge graph embedding models for the prediction of oligogenic combinations.

Identifying the potential oligogenic causes of rare diseases remains a challenge, notwithstanding the advancements made in the last decade. While a variety of predictive and ranking approaches have been proposed, their precision remains limited, as only a small number of high-quality training cases are available and it remains difficult to know which features may be most relevant for the design of new predictors. We hypothesize here that structured biological information, which provides an integration of various relevant biological networks and ontologies in a single heterogeneous knowledge gr

From Records to Relationships: An Ontology-Based Knowledge Graph Framework for Cancer Data Interoperability.

Healthcare data's rapid growth and complexity reveal a significant challenge: we lack effective approaches to integrate multimodal information into unified, interpretable structures. Existing methods typically focus either on ontology mapping or knowledge graph construction, but they don't fully address interoperability, reasoning, and explainability together. This paper presents a foundation for ontology-driven cancer data analysis that brings together knowledge graphs (KGs), SNOMED CT, and DICOM imaging metadata. Our methodology aligns ontologies and applies reasoning to semantically integra

Perspectives on next steps in classification of oro-facial pain - part 1: role of ontology.

The purpose of this study was to review existing principles of oro-facial pain classifications and to specify design recommendations for a new system that would reflect recent insights in biomedical classification systems, terminologies and ontologies. The study was initiated by a symposium organised by the International RDC/TMD Consortium Network in March 2013, to which the present authors contributed. The following areas are addressed: problems with current classification approaches, status of the ontological basis of pain disorders, insufficient diagnostic aids and biomarkers for pain disor

Multi-level immune response network in mild-moderate Chronic Obstructive Pulmonary Disease (COPD).

BACKGROUND: Chronic Obstructive Pulmonary Disease (COPD) is associated with an abnormal pulmonary and systemic immune response to tobacco smoking. Yet, how do immune cells relate within and between these two biological compartments, how the pulmonary infiltrate influences the lung transcriptome, and what is the role of active smoking vs. presence of disease is unclear. METHODS: To investigate these questions, we simultaneously collected lung tissue and blood from 65 individuals stratified by smoking habit and presence of the disease. The immune cell composition of both tissues was assessed by

Gene datasets associated with mouse cleft palate.

This article presents data on genes associated with cleft palate (CP), retrieved through both a full-text systematic review and a mouse genome informatics (MGI) database search. In order to group CP-associated genes according to function, pathway, biological process, and cellular component, the genes were analyzed using category enrichment bioinformatics tools, the Kyoto Encyclopedia of Genes and Genomes (KEGG) and Gene Ontology (GO). This approach provides invaluable opportunities for the identification of candidate pathways and genes in CP research.

ORBIT: Annotation-Aware Empirical Enrichment and Semantic Reranking for Interpretable Functional-Class Recovery.

Gene-set interpretation workflows are widely used to summarize transcriptomic and proteomic experiments, yet standard enrichment tools often return long, redundant result tables that require substantial manual consolidation. We developed ORBIT (Ontology-Ranked Biological Interpretation Tool), an annotation-aware interpretation workflow that combines empirical enrichment, semantic reranking, and redundancy-aware representative-term selection to prioritize interpretable functional summaries from gene sets. We evaluated ORBIT on a curated tiered benchmark of human functional-class gene sets spann

Regional juxtacortical microstructural changes and gene expression provide insights into neurodegeneration in Alzheimer's disease.

White matter microstructural changes play a crucial role in cognitive decline in aging and neurodegenerative disorders including Alzheimer's disease (AD). However, the processes underlying white matter microstructural changes and the molecular pathways leading to these changes in AD remain largely unknown. AD involves cortical and juxtacortical microstructural changes, with free water fraction (FWF) as a potential imaging marker. We measured FWF using diffusion magnetic resonance imaging in 68 juxtacortical regions of 153 cognitively normal controls and 194 patients with AD as evidenced by ele

MicroRNA Biomarkers and Platelet Reactivity: The Clot Thickens.

Over the last few years, several groups have evaluated the potential of microRNAs (miRNAs) as biomarkers for cardiometabolic disease. In this review, we discuss the emerging literature on the role of miRNAs and other small noncoding RNAs in platelets and in the circulation, and the potential use of miRNAs as biomarkers for platelet activation. Platelets are a major source of miRNAs, YRNAs, and circular RNAs. By harnessing multiomics approaches, we may gain valuable insights into their potential function. Because not all miRNAs are detectable in the circulation, we also created a gene ontology

Beyond representations: from active inference to active interference.

Active inference describes the system-environment boundary through statistical constructs such as the Markov blanket, a substrate-independent formalism that specifies a boundary's functional role without committing to the physical structure realizing it. We ask what structure can perform that role, and propose Active Interference as a complementary, biophysically grounded layer beneath the statistical description. We argue that biological boundaries are physically instantiated, resonant interfaces-lipid membranes coupled to vicinal water and endogenous electromagnetic fields-capable of wave su
