Spatial RNA velocity reveals cellular state transitions and prognostic markers in the melanoma microenvironment.

The inability to infer transcriptional dynamics from high-resolution spatial transcriptomics represents a major computational challenge, as these datasets lack the spliced/unspliced mRNA counts required for conventional RNA velocity. To address this, we developed a novel computational framework that repurposes subcellular transcript localization-using nuclear and cytoplasmic RNAs as proxies for unspliced and spliced mRNA, respectively-for spatial RNA velocity analysis. By integrating this approach with scVelo's dynamical model, we inferred directional state transitions directly from melanoma s

Quantum-inspired computational drug design for phytopharmaceuticals: a herbal holography analysis.

CONTEXT: Modern medication discovery is undergoing a paradigm change at the junction of herbal pharmacology with computational modeling informed by quantum theory. Herbal compounds, which have often been considered as complex and poorly understood entities, have historically been investigated using linear screening approaches and reductionist bioactivity models. A novel paradigm being presented in this work is herbal holography. Herbal molecules are seen by it as multi-dimensional systems best understood using holographic and quantum theories. As the pharmacological potential of plant-based co

A scoping review of mathematical modeling techniques for gingival keratinization: A framework for periodontal research.

BACKGROUND: Gingival keratinization is a critical physiological process that protects against mechanical stress and microbial invasion. Disruptions in this process contribute to periodontal diseases, affecting over 50% of adults worldwide. Despite its clinical significance, the molecular mechanisms of gingival keratinization remain poorly understood. This scoping review evaluates three predominant mathematical modeling paradigms-Gene Regulatory Networks (GRNs0, Ordinary Differential Equations (ODEs), and Agent-Based Models (ABMs)-to establish a framework for periodontal research. Sizing it up: the mechanical feedback hypothesis of organ growth regulation.

The question of how the physical dimensions of animal organs are specified has long fascinated both experimentalists and computational scientists working in the field of developmental biology. Research over the last few decades has identified many of the genes and signaling pathways involved in organizing the emergent multi-scale features of growth and homeostasis. However, an integrated model of organ growth regulation is still unrealized due to the numerous feedback control loops found within and between intercellular signaling pathways as well as a lack of understanding of the exact role of

Quantum-Enhanced Transfer Learning for IDR Binding Partner Prediction.

Intrinsically Disordered Regions (IDRs) play essential roles in cellular processes through interactions with proteins, nucleic acids, lipids, and metal ions, yet predicting their binding partners remains challenging for understanding protein function and drug discovery. However, current computational methods including protein language models face performance plateaus where traditional approaches to improve accuracy have become ineffective. Here, we present a hybrid quantum-classical machine learning approach that combines variational quantum circuits with the ESM2 protein language model for mu

Single cell biology-a Keystone Symposia report.

Single cell biology has the potential to elucidate many critical biological processes and diseases, from development and regeneration to cancer. Single cell analyses are uncovering the molecular diversity of cells, revealing a clearer picture of the variation among and between different cell types. New techniques are beginning to unravel how differences in cell state-transcriptional, epigenetic, and other characteristics-can lead to different cell fates among genetically identical cells, which underlies complex processes such as embryonic development, drug resistance, response to injury, and c

A structure-based strategy for epitope discovery in Burkholderia pseudomallei OppA antigen.

We present an approach integrating structural and computational biology with immunological tests to identify epitopes in the OppA antigen from the Gram-negative pathogen Burkholderia pseudomallei, the etiological agent of melioidosis. The crystal structure of OppA(Bp), reported here at 2.1 Å resolution, was the basis for a computational analysis that identified three potential epitopes. In parallel, antigen proteolysis and immunocapturing allowed us to identify three additional peptides. All six potential epitopes were synthesized as free peptides and tested for their immunoreactivity against

Biology and hemodynamics of aneurismal vasculopathies.

Aneurysm vasculopathies represents a group of vascular disorders that share a common morphological diagnosis: a vascular dilation, the aneurysm. They can have a same etiology and a different clinical presentation or morphology, or have different etiology and very similar anatomical geometry. The biology of the aneurysm formation is a complex process that will be a result of an endogenous predisposition and epigenetic factors later on including the intracranial hemodynamics. We describe the biology of saccular aneurysms, its growth and rupture, as well as, current concepts of hemodynamics deriv

Towards sustainable freshwater systems through plant synthetic biology engineering plants for sustainability.

Approaches are needed to reduce the impact of climate change and provide freshwater. Synthetic biology, and plant synthetic biology specifically, is in an exceptional position to address these needs. Plants are powerful synthetic biology platforms as they derive their energy from the sun (photosynthesis) while capturing the potent greenhouse gas, carbon dioxide. Historically, plants were used in specialized circumstances to provide and store freshwater. Even today many mangrove species can filter seawater while some plants can store massive amounts of water. I propose that starting from nature

4D bioprinting in advanced cancer model: technologies, drug delivery, and translational challenges.

Recent advances in 3D and 4D bioprinting have enabled the development of physiologically relevant cancer models that better mimic the spatial and temporal complexity of tumor biology. 4D bioprinting integrates intelligent biomaterials, stimuli-responsive bioinks, and computational design to produce constructs capable of planned, time-dependent modifications in structure or function after printing. Such dynamic features could be useful for modeling tumor microenvironment (TME) evolution, cancer progression, therapeutic responses, and spatio-temporally controlled drug delivery. Prior reviews pre

Can Cells Be Fully Programmed and Engineered?

Since its inception, synthetic biology has relied on linear genetic modifications to treat living cells as biological counterparts to silicon microchips and computer-aided manufacturing. This paradigm is deeply rooted in the historical frameworks of Turing, Boole, and von Neumann, whose theoretical models remarkably anticipated the computational nature of the central dogma and native genetic operons. However, forcing living cells to strictly conform to the rigid, deterministic constraints of human software ignores a fundamental architectural disconnect: the dynamic, stochastic reality of the c

Theodor Bücher Lecture. Metabolomics, modelling and machine learning in systems biology - towards an understanding of the languages of cells. Delivered on 3 July 2005 at the 30th FEBS Congress and the 9th IUBMB conference in Budapest.

The newly emerging field of systems biology involves a judicious interplay between high-throughput 'wet' experimentation, computational modelling and technology development, coupled to the world of ideas and theory. This interplay involves iterative cycles, such that systems biology is not at all confined to hypothesis-dependent studies, with intelligent, principled, hypothesis-generating studies being of high importance and consequently very far from aimless fishing expeditions. I seek to illustrate each of these facets. Novel technology development in metabolomics can increase substantially

You can't see what you don't look for: why glycan function remains in the dark.

A weakness in glycobiology research is the insufficient integration of approaches used to connect glycan structure to function. From glycogene knockouts to understanding glycan structures, dynamics, and interactions, to determining whether a single glycan structure underlies a specific cellular function, no single approach provides sufficient information to establish these relationships. We argue that resolving glycan structure-function relationships requires the integration of complementary approaches spanning genetics, analytical glycomics, glycoengineering, structural biology, and computati
