Direct and high-yield chromatin isolation by SBCP unlocks superior plant proteomics and epigenomic profiling.

Novel SBCP chromatin precipitation bypasses nuclear isolation to recover abundant intact chromatinproteins and enhance ChIP performance in diverse plants. Chromatin isolation remains a major technical bottleneck in plant molecular biology, often compromising studies on genome regulation. We present SBCP (Saline-Based Chromatin Precipitation), a method that directly isolates native chromatin by exploiting its differential solubility in salt solutions, thereby eliminating the need for prior nuclear purification. Compared with the traditional workflow that relies on nuclear isolation, SBCP achiev

AFLP studies on downy-mildew-resistant and downy-mildew-susceptible genotypes of opium poppy.

Downy mildew (DM) caused by Peronospora arborescens, is a serious disease in opium poppy (Papaver somniferum), which has a world-wide spread. The establishment of DM-resistant cultivars appears to be a sustainable way to control the In this paper, we present the results of a study aimed at the identification of amplified fragment length polymorphism (AFLP) markers for DM-resistance in opium poppy. Three opium poppy genotypes (inbred over about 10 years): Pps-1 (DM-resistant), Jawahar-16 (DM-susceptible) and H-9 (DM-susceptible) were crossed in a diallel manner and the F(1) progeny along with t

Natural cross-kingdom transmission of a novel ssDNA mycovirus confers broad-spectrum resistance to plant diseases.

Cross-kingdom virus transmission between plants and fungi remains rare in nature. Here, a novel circular ssDNA virus, Diaporthe pseudophoenicicola DNA virus 1 (DpDV1), was identified from the phytopathogenic fungus Diaporthe pseudophoenicicola. DpDV1 attenuates the pathogenicity of both its original and experimental host fungi, demonstrating its potential as a biocontrol agent against fungal phytopathogens. Remarkably, DpDV1 displays bidirectional plant-fungal transmission capability without inducing observable phenotypic changes in plant hosts, overcoming the limitations imposed by vegetative

Comparative analysis of molecular and chromatographic methods for detecting palm oil adulteration in yogurt.

Palm oil adulteration in dairy products poses significant concerns for food authenticity, consumer protection, and regulatory compliance. This study presents a validated combined molecular and chromatographic detection strategy to detect and quantify palm oil adulteration in yogurt fat. Yogurt fat samples were fortified with palm olein at concentrations ranging from 1 to 100% (w/w). DNA was extracted using a modified CTAB protocol and analysed for the oil palm-specific MT3-B gene via conventional and quantitative PCR (qPCR). Concurrently, Gas Chromatography-Flame Ionization Detection (GC-FID)

DNA barcoding of native Caucasus herbal plants: potentials and limitations in complex groups and implications for phylogeographic patterns.

DNA barcoding has rapidly become a useful complementary tool in floristic investigations particularly for identifying specimens that lack diagnostic characters. Here, we assess the capability of three DNA barcode markers (chloroplast rpoB, accD and nuclear ITS) for correct species assignment in a floristic survey on the Caucasus. We focused on two herbal groups with potential for ornamental applications, namely orchids and asterids. On these two plant groups, we tested whether our selection of barcode markers allows identification of the "barcoding gap" in sequence identity and to distinguish

Development of molecular markers for marker-assisted breeding and quality evaluation of Aconitum carmichaelii cultivars.

BACKGROUND: Aconitum carmichaelii (AC), a traditional Chinese medicinal herb, provides substantial economic benefits to the pharmaceutical industry and rural development. Its broad genetic diversity has led to multiple cultivars with distinct biological traits. However, accurately identifying these cultivars is challenging due to the morphological similarities, particularly at the seedling stage. Misidentifying cultivars or selecting inappropriate cultivation regions may lead to crop failure. Moreover, the chemical profiles of different cultivars remain insufficiently characterized. Therefore,

Production of cybrids in Brassicaceae species.

This chapter describes a method of cytoplasm transfer within the brassicaceae family through Ca-PEG-mediated protoplast fusion. The method includes a protocol of nonmutagenic albinism induction based on spectinomycin-induced plastid ribosome deficiency (PRD). The proposed application of spectinomycin-mediated albinism allows speeding up creation of albino lines, as well as of hybrid production with substituted cytoplasm. According to described method cybrids between Orychophragmus violaceus and Brassica napus, O. violaceus and Lesquerella fendleri have been produced. Methods of further molecul

Development of a species-specific PCR-lateral flow assay integrated with SYBR Safe for rapid authentication of commercial Polygoni Multiflori Caulis (Ye-Jiao-Teng).

Pleuropterus multiflorus (PM) is a widely used medicinal plant in traditional Chinese medicine (TCM). However, the closely related species Pleuropterus angulatus (PA) is commonly misidentified as PM due to morphological similarities, leading to frequent adulteration in commercial Polygoni Multiflori Caulis (PMC) products. To address this issue, we developed a species-specific PCR-lateral flow assay integrated with SYBR Safe for rapid and species-specific authentication of PM and PA. Species-specific primers were designed based on a diagnostic single nucleotide polymorphism (SNP) within the chl

ClpC2 plays an essential role in shoot and root growth in Arabidopsis thaliana.

Chaperones are essential for Clp protease that governs protein quality control in chloroplast. However, it remains poorly understood whether and how individual ClpC proteins play distinct roles in plant growth and development. In this study, we isolated a new allele of clpc2, designated sot11, from genetic suppressor screening of the thf1 leaf variegation phenotype. DNA sequencing combined with protein structural modeling revealed that the sot11 mutation causes a substitution of Thr to Ile at position 868 located within a loop region of ClpC2, leading to partial loss-of-function of ClpC2. Gene

Cloning of an Albino Mutation of Arabidopsis thaliana Using Mapping-by-Sequencing.

We report the molecular characterization of an ethyl methanesulfonate (EMS)-induced mutation that causes albinism and lethality at the seedling stage in Arabidopsis thaliana. We identified the mutation using a mapping-by-sequencing approach that uses Fisher's exact tests to detect changes in allele frequencies among the seedlings of an F2 mapping population, which had been pooled according to their phenotypes (wild-type or mutant). After purifying genomic DNA from the plants of both pools, the two samples were sequenced using the Illumina HiSeq 2500 next-generation sequencing platform. The bio

Domains rearranged methyltransferases (DRMs)-mediated DNA methylation plays key roles in modulating gene expression and maintaining transposable element silencing in soybean.

The domains rearranged methyltransferases (DRMs) play a critical role in the RNA-directed DNA methylation (RdDM) pathway in plants. However, the effects of inactivating the RdDM pathway on gene expression, transposable element (TE) activity, and phenotype in soybean remain unexplored. Here, we employed clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 gene editing to generate a quintuple mutant line in soybean (Gmdrm2a-/-2b-/-2c-/-3a-/-3b-/-, designated Gmdrm). Gmdrm exhibited severe developmental abnormalities, including dwarfism and delayed growth

Genetic variation revealed in the chloroplast-encoded RNA polymerase beta' subunit of downy mildew-resistant genotype of opium poppy.

Two accessions of opium poppy, Pps-1 (dark green leaves, highly resistant to downy mildew [DM]) and H-9 (yellowish green leaves, susceptible to DM), which originated from common progenitor SPS49 were selected, and their F(1) and F(2) progenies showed that leaf color trait was governed by single recessive nuclear gene, whereas DM resistance appeared to be the interaction between cytoplasmic and nuclear genes. Chloroplast DNA (cpDNA) analysis of these 2 accessions through arbitrarily-primed polymerase chain reaction generated a unique fragment in Pps-1. Subsequent sequence analysis upon cloning

Carboxylation and Oxygenation Kinetics and Large Subunit (rbcL) DNA Sequences for Rubisco From Two Ecotypes of Plantago lanceolata L. That Are Native to Sites Differing in Atmospheric CO2 Levels.

Rubisco, the most prevalent protein on Earth, catalysers both a reaction that initiates C3 carbon fixation, and a reaction that initiates photorespiration, which stimulates protein synthesis. Regulation of the balance between these reactions under atmospheric CO2 fluctuations remains poorly understood. We have hypothesised that vascular plants maintain organic carbon-to-nitrogen homoeostasis by adjusting the relative activities of magnesium and manganese in chloroplasts to balance carbon fixation and nitrate assimilation rates. The following examined the influence of magnesium and manganese on

SLiM 5: Eco-evolutionary simulations across multiple chromosomes and full genomes.

Evolutionary simulations of multiple chromosomes, even up to the scale of full-genome simulations, are becoming increasingly important in population genetics and evolutionary ecology. Unfortunately, the popular simulation framework SLiM has always been intrinsically limited to simulations of a single diploid chromosome. Modeling multiple chromosomes of different types, such as sex chromosomes, has always been cumbersome even with scripting, presenting a substantial barrier to the development of full-genome simulations. Here we present SLiM 5, a major extension of SLiM's capabilities for simula

Genetic Analysis and Fine Mapping of a New Rice Mutant, Leaf Tip Senescence 2.

Premature leaf senescence significantly reduces rice yields. Despite identifying numerous factors influencing these processes, the intricate genetic regulatory networks governing leaf senescence demand further exploration. We report the characterization of a stably inherited, ethyl methanesulfonate(EMS)-induced rice mutant with wilted leaf tips from seedling till harvesting, designated lts2. This mutant exhibits dwarfism and early senescence at the leaf tips and margins from the seedling stage when compared to the wild type. Furthermore, lts2 displays a substantial decline in both photosynthet

Maize BMS cultured cell lines survive with massive plastid gene loss.

As part of developing an ex planta model system for the study of maize plastid and mitochondrial gene expression, a series of established Black Mexican Sweet (BMS) suspension cell lines was characterized. Although the initial assumption was that their organelle biochemistry would be similar enough to normal in planta cells to facilitate future work, each of the three lines was found to have plastid DNA (ptDNA) differing from control maize plants, in one case lacking as much as 70% of the genome. The other two BMS lines possessed either near-wild-type ptDNA or displayed an intermediate state of

Chloroplast Phylogenomics and Barcode Discovery in Medicinal Stachys Species Reveal Evolutionary Relationships and Adaptive Signatures.

The genus Stachys, a large and taxonomically intricate group within the Lamiaceae family, includes numerous species valued in traditional medicine, yet their evolutionary relationships are often obscured by morphological complexity. To resolve these persistent difficulties, we sequenced and assembled the complete chloroplast genomes of two medicinally important Iranian species, Stachys persica and Stachys germanica, and compared them against seven congeneric genomes. Despite an overall picture of strong structural conservation across the genus, we discovered that evolutionary variation concent

Evaluating five different loci (rbcL, rpoB, rpoC1, matK, and ITS) for DNA barcoding of Indian orchids.

Orchidaceae, one of the largest families of angiosperms, is represented in India by 1600 species distributed in diverse habitats. Orchids are in high demand owing to their beautiful flowers and therapeutic properties. Overexploitation and habitat destruction have made many orchid species endangered. In the absence of effective identification methods, illicit trade of orchids continues unabated. Considering DNA barcoding as a potential identification tool, species discrimination capability of five loci, ITS, matK, rbcL, rpoB, and rpoC1, was tested in 393 accessions of 94 Indian orchid species b
