The phylogeography of Myotis bat-associated rabies viruses across Canada.

As rabies in carnivores is increasingly controlled throughout much of the Americas, bats are emerging as a significant source of rabies virus infection of humans and domestic animals. Knowledge of the bat species that maintain rabies is a crucial first step in reducing this public health problem. In North America, several bat species are known to be rabies virus reservoirs but the role of bats of the Myotis genus has been unclear due to the scarcity of laboratory confirmed cases and the challenges encountered in species identification of poorly preserved diagnostic submissions by morphological

DNA barcoding and surveillance sampling strategies for Culicoides biting midges (Diptera: Ceratopogonidae) in southern India.

BACKGROUND: Culicoides spp. biting midges transmit bluetongue virus (BTV), the aetiological agent of bluetongue (BT), an economically important disease of ruminants. In southern India, hyperendemic outbreaks of BT exert high cost to subsistence farmers in the region, impacting on sheep production. Effective Culicoides spp. monitoring methods coupled with accurate species identification can accelerate responses for minimising BT outbreaks. Here, we assessed the utility of sampling methods and DNA barcoding for detection and identification of Culicoides spp. in southern India, in order to provid

GenBank mining reveals novel insights into Rhizobium phylogeny: Identical 16S rRNA sequences are mainly uncoupled from species designation, host plant, and geographic origin: How this search suggested the definition of a direct 'microbial h-index'.

16S rDNA is the historical gold standard for bacterial identification, particularly in metabarcoding approaches reliant on sequence similarity thresholds. We analyzed 6,660 Rhizobium 16S rRNA gene sequences from GenBank to examine the relationship between sequence identity and three metadata: species name, host plant, and geographic origin. Using an iterative BLAST-based pipeline, we detected 116,069 pairwise matches and assessed concordance among sequences (average length 1,328 bp) sharing 100% identity. For those in which the organism name, host plant and country of isolation were present in

Diet Metabarcoding Reveals Correlations Between the Consumption of Slugs and Hepatic Toxicants in European Hedgehogs (Erinaceus europaeus).

The European hedgehog (Erinaceus europaeus) is currently designated as near threatened by the International Union for the Conservation of Nature. Threats include reduced prey availability, emerging pathogens, and environmental contaminants. Improving knowledge of food preferences and the role of diet in disease and exposure to toxins is important for its conservation. We used fecal DNA metabarcoding to characterize the diet of 209 hedgehogs in Europe. Stylommatophora (slugs and snails) made up the most frequent order in the hedgehog diet (found in 92% of individuals), followed by Haplotaxida (

Phylogenetic analysis of the Critically Endangered Aquilaria khasiana (Thymelaeaceae) using barcode markers and chloroplast genome, with updated conservation status.

The species of Aquilaria and Gyrinops are renowned for being the primary sources of Agarwood, a valued resin, produced by these trees in response to fungal infections or physical damage. The major derivatives of Agarwood are wood chips and oil which are used in perfumes, incenses, cosmetics, and medicines. Due to high international trade and exploitation in the wild, the members of both genera are listed under Appendix II of the Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES). Aquilaria khasiana, endemic to the Indian state of Meghalaya, is a less-studie

Multiplex vs. singleplex assay for the simultaneous identification of the three components of avian malaria vector-borne disease by DNA metabarcoding.

Accurate detection and identification of vector-host-parasite systems are key to understanding their evolutionary dynamics and to design effective disease prevention strategies. Traditionally, microscopical and serological techniques were employed to analyse arthropod blood meals for host/parasite detection, but these were limited in taxonomic resolution and only to pre-selected taxa. In recent years, molecular techniques have emerged as a promising alternative, offering enhanced resolution and taxonomic range. While singleplex polymerase chain reaction (PCR) assays were used at first to ident

Do Shifts in Honeybee Crop Microbiota Enable Ethanol Accumulation? A Comparative Analysis of Caged and Foraging Bees.

Honeybees encounter low environmental doses of ethanol, primarily through fermenting nectar, which can have both beneficial and detrimental effects on their functioning. Yet, ethanol traces can also be detected in the crop of caged bees with no access to environmental food sources. This raises the possibility that endogenous ethanol accumulation could occur under restricted conditions, with microbial contributions as a potential mechanism. The crop microbiota, although less diverse than that in other gut segments, plays important roles in food fermentation and pathogen defense. We hypothesized

Profiling of RNA Viruses in Biting Midges (Ceratopogonidae) and Related Diptera from Kenya Using Metagenomics and Metabarcoding Analysis.

Vector-borne diseases (VBDs) cause enormous health burden worldwide, as they account for more than 17% of all infectious diseases and over 700,000 deaths each year. A significant number of these VBDs are caused by RNA virus pathogens. Here, we used metagenomics and metabarcoding analysis to characterize RNA viruses and their insect hosts among biting midges from Kenya. We identified a total of 15 phylogenetically distinct insect-specific viruses. These viruses fall into six families, with one virus falling in the recently proposed negevirus taxon. The six virus families include Partitiviridae,

Phylogenetics and species delimitations of the operculated land snail Cyclophorus volvulus (Gastropoda: Cyclophoridae) reveal cryptic diversity and new species in Thailand.

Recent conceptual and practical advances in phylogenetic species delimitation have enabled progressively robust biodiversity studies. Delimiting species in widespread taxa is an intriguing problem; the edible operculated land snail Cyclophorus volvulus (Müller, 1774) is a good example since it shows a high degree of shell and color variation along with a widespread distribution throughout Thailand. Taxonomic boundaries for C. volvulus were examined and clarified using a combined morphological and phylogenetic approach, the latter of which was based on both nuclear and mitochondrial gene sequen

Genetic diversity and DNA barcoding of the black fly (Diptera: Simuliidae) vectors of parasites causing human onchocerciasis in Guatemala.

Genetic variation based on mitochondrial cytochrome c oxidase I (COI) and II (COII) sequences was investigated for three black fly nominal species, Simulium metallicum Bellardi complex, S. callidum Dyar and Shannon, and S. ochraceum Walker complex, which are vectors of human onchocerciasis from Guatemala. High levels of genetic diversity were found in S. metallicum complex and S. ochraceum complex with maximum intraspecific genetic divergences of 11.39% and 4.25%, respectively. Levels of genetic diversity of these nominal species are consistent with species status for both of them as they are

Assessing DNA for fish identifications from reference collections: the good, bad and ugly shed light on formalin fixation and sequencing approaches.

Natural history collections are repositories of biodiversity and are potentially used by molecular ecologists for comparative taxonomic, phylogenetic, biogeographic and forensic purposes. Specimens in fish collections are preserved using a combination of methods with many fixed in formalin and then preserved in ethanol for long-term storage. Formalin fixation damages DNA, thereby limiting genetic analyses. In this study, the authors compared the DNA barcoding and identification success for frozen and formalin-fixed tissues obtained from specimens in the CSIRO Australian National Fish Collectio

Quantifying Replication Slippage Error in Cryptosporidium Metabarcoding Studies.

Genetic variation in Cryptosporidium, a common protozoan gut parasite in humans, is often based on marker genes containing trinucleotide repeats, which differentiate subtypes and track outbreaks. However, repeat regions have high replication slippage rates, making it difficult to discern biological diversity from error. Here, we synthesized Cryptosporidium DNA in clonal plasmid vectors, amplified them in different mock community ratios, and sequenced them using next-generation sequencing to determine the rate of replication slippage with dada2. Our results indicate that slippage rates increase

DNA barcoding and rapid identification of the precious herb Herba Anoectochili.

Herba Anoectochili is a commonly used medicinal material. However, its adulteration is a serious concern. Due to the similar morphological characteristics of Herba Anoectochili and its adulterants, traditional identification techniques often fail to distinguish between them accurately, which is not conducive to the circulation management and safety of the medicinal materials. To improve the distinction between Herba Anoectochili and its adulterants accurately, this study identified 41 Herba Anoectochili and its adulterant samples based on the ITS2 sequence. Sequence characteristics, Basic Loca

Bead-free deterministic DNA barcoding using vacuum-driven loading of aqueous oligonucleotides to microwell arrays.

Achieving high throughput in experiments requiring sample indexing depends primarily on the precise and reproducible deposition of reagents prior to analysis. Contemporary droplet and microwell systems utilize random deposition of oligonucleotide-coated beads into reaction chambers, requiring costly bead synthesis and offering limited control over the final distribution of barcoded beads. As an alternative, we present deterministic, aqueous barcoding of 512 arrayed microwells using a multi-layer, vacuum-driven microfluidic network. To uniquely barcode each of the 512 microwells, we deposit DNA

High-Throughput DNA Barcoding Reveals Multi-Trophic Networks of Plants, Leafminers and Parasitoids in a Tropical Dry Forest.

Tropical dry forests host highly diverse insect communities and complex trophic interactions, yet these networks remain difficult to resolve using conventional molecular or rearing-based approaches. Here, we integrate long-read DNA barcoding, non-target sequence co-amplification, and host plant taxonomy to reconstruct tri-trophic interactions among leaf-mining insects, their host plants, and associated parasitoids in a Mexican tropical dry forest. Using Single Molecule, Real-Time (SMRT) sequencing on the PacBio Sequel IIe platform, we generated high-fidelity barcodes from individual leaf-miner

Introducing a novel 28S rRNA marker for improved assessment of coral reef biodiversity.

Biodiversity monitoring based on DNA metabarcoding depends on primer performance. Here, we develop a new metabarcoding primer pair that targets a ∼318 bp fragment of the 28S rRNA gene that is highly conserved across branches of the tree of life. We apply these novel primers to detect coral reef biodiversity and perform a direct comparison with the most commonly used metabarcoding marker for coral reefs, targeting the cyctochrome oxidase subunit I (COI) gene (DOI 10.1186/1742-9994-10-34). We show that our novel 28S primers detect a broader taxonomic scope of species across phyla and classes wit

Environmental RNA mitigates fish ghosts associated with fish feeds for aquaculture in molecular ecological survey in a bay.

The use of environmental DNA (eDNA) for molecular ecological surveys has become widespread in ecological assessments of different water environments, including river, coastal, and marine areas. Considering potential contamination by environmental nucleic acids is crucial when interpreting these results. Research on fish ghosts, i.e., false positives generated by eDNA present in fish feed, remains limited, we examined the fish species present in the feed that may influence surveys near aquaculture facilities and fish processing plants using metabarcoding analysis of eDNA/RNA. Additionally, we s
