A compensatory RNase E variation increases Iron Piracy and Virulence in multidrug-resistant Pseudomonas aeruginosa during Macrophage infection.

During chronic cystic fibrosis (CF) infections, evolved Pseudomonas aeruginosa antibiotic resistance is linked to increased pulmonary exacerbations, decreased lung function, and hospitalizations. However, the virulence mechanisms underlying worse outcomes caused by antibiotic resistant infections are poorly understood. Here, we investigated evolved aztreonam resistant P. aeruginosa virulence mechanisms. Using a macrophage infection model combined with genomic and transcriptomic analyses, we show that a compensatory mutation in the rne gene, encoding RNase E, increased pyoverdine and pyochelin

Synthesis of 2',5'-oligoadenylate analogs containing an adenine acyclonucleoside and their ability to activate human RNase L.

This paper described synthesis of 2',5'-oligoadenylate (2-5A) analogs containing the purine acyclonucleoside, 9-[(2'S,3'R)-2',3',4'-trihydroxybutyl]adenine (2). The ability of the analogs to activate recombinant human RNase L was evaluated using 5'-32P-r(C11U2C7)-3' as a substrate. The EC50 value (the concentration of the 2-5A required to cleave half of the RNA) of the parent 2-5A tetramer 13 was 1.0 nM, whereas those of the analog 14 incorporating 2 at the second position from the 5'-end and the analog 15 incorporating 2 at the third position from the 5'-end were 9.0 and 1.7 nM, respectively.

Bacterial ribonucleoprotein bodies maintain an acidic pH environment as a mechanism of enzyme regulation.

Biomolecular condensates create distinct subcellular niches, but their chemical environments and impacts on clients remain poorly understood. Using ratiometric fluorescent probes in vivo, we find that bacterial ribonucleoprotein bodies (BR-bodies) exhibit an acidic dense phase (pH ~5.1) due to the scaffold's low pI and negative charge. Single-molecule localization microscopy and fluorescence lifetime imaging reveal spatially variable, acidic nanoscale RNase E clusters in Caulobacter crescentus BR-bodies. Reducing RNase E's negative charge yields more neutral BR-bodies, causing morphological de

Bioorthogonal RNase L Recruitment Enables Targeted Inducible Degradation of SARS-CoV-2 RNA.

RIBOTAC (Ribonuclease Targeting Chimera) is a strategy that employs small molecules to selectively bind disease-associated RNA and recruit endogenous RNase L for targeted RNA degradation. This study advances the concept of bioorthogonal cleavage reactions to develop a novel "bioorthogonal RIBOTAC" (boRIBOTAC). Focusing on SARS-CoV-2 viral RNA, we engineered a cleavable "cage" protective group into a critical site within the RIBOTAC molecule, rendering it inactive as ProRIBOTAC in its untriggered state. When therapeutic intervention becomes necessary or disease progression demands it, a bioorth

The Antimicrobial and Immunomodulatory Function of RNase 7 in Skin.

The human ribonuclease RNase 7 has been originally isolated from human skin and is a member of the human RNase A superfamily. RNase 7 is constantly released by keratinocytes and accumulates on the skin surface. The expression of RNase 7 in keratinocytes can be induced by diverse stimuli such as cytokines, growth factors, and microbial factors. RNase 7 exhibits a potent broad spectrum of antimicrobial activity against various microorganisms and contributes to control bacterial growth on the skin surface. The ribonuclease and antimicrobial activity of RNase 7 can be blocked by the endogenous rib

Hexacyanochromate ion as a paramagnetic anion probe for active sites of enzymes.

Hexacyanochromate ion, (Cr(CN)6)3-, was applied to ribonuclease T1 (RNase T1), which specifically cleaves RNA chains at guanylic acid residues. From kinetic studies, this anion was shown to bind to the active site of RNase T1 as a competitive inhibitor. Therefore, the line broadening effect of NMR resonances due to binding of (Cr(CN)6)3- was analyzed for the mapping of the active site of RNase T1. His-40 C2 proton resonance was significantly broadened, following His-92 C2 proton resonance upon binding of (Cr(CN)6)3-, while His-27 C2 proton resonance did not show any appreciable line broadening

An involvement of ribonuclease L in Parkinson's disease via modulating the Th17/Treg balance by microRNA-7.

RNase L is an interferon-regulated endoribonuclease that plays a critical role in antiviral immunity and inflammation. Increased mRNA levels of RNase L have been observed in peripheral blood cells of patients with early-stage idiopathic Parkinson's disease (PD). An imbalance between Th17 and Treg cells, which is implicated in PD pathogenesis, is well recognized. In this study, elevated expression of RNase L protein was confirmed in peripheral blood CD4+ T cells from PD patients. Amelioration of MPTP-induced PD was observed in RNase L-/- and RNase Lflox/flox-CD4cre mice. Increased Treg cells an

A combined PIE-FRET and FCS assay to monitor RNA dynamics and cleavage by SARS-CoV-2 Nsp15.

Nsp15 is an endoribonuclease, highly conserved among coronaviruses, that helps the virus evade detection in host cells by cleaving uridine-rich viral RNA sequences. Those sequences would otherwise trigger immune response pathways. Its essential role in pathogenesis and highly conserved nature make Nsp15 an attractive target for therapeutic intervention. While its crystal structure and uridine specificity are well-established, the influence of RNA structural dynamics and divalent cations on Nsp15 activity remains less understood. Pharmacologic IRE1α kinase inhibition alleviates aortic dissection by decreasing vascular smooth muscle cells apoptosis.

Aortic dissection (AD) is a rare but catastrophic disorder, and associated with significant morbidity among survivors. This study aimed to target IRE1α-XBP1s pathway pharmacologically, and evaluate its therapeutic potential in the occurrence and progression of AD. Western Blot and immunohistochemistry results showed that expression of XBP1s was significantly increased in the human aorta samples of AD group in compared with the control group, and exclusively in aortic vascular smooth muscle cells (VSMCs). Further in vitro study revealed that Angiotensin II (Ang II) could increase the expression

Structural insights into RNA phosphorylation by the RNase PNK module of the human rixosome complex.

The mammalian rixosome complex is a large multi-subunit complex that plays essential roles in ribosome assembly and heterochromatin maintenance. Three structural proteins form the stable core of the rixosome to which three enzymatic modules are flexibly tethered including an RNA processing module, AAA-ATPase, and SUMO protease. The RNA processing module is formed by RNase PNK, a tetrameric assembly comprising two copies each of the LAS1L endoribonuclease (RNase) and the NOL9 polynucleotide kinase (PNK). Using single particle cryo-EM, we determined ATPγS and AMP-PNP/RNA-bound structures of huma

Aicardi-Goutières syndrome gene Rnaseh2c is a metastasis susceptibility gene in breast cancer.

Breast cancer is the second leading cause of cancer-related deaths in the United States, with the majority of these deaths due to metastatic lesions rather than the primary tumor. Thus, a better understanding of the etiology of metastatic disease is crucial for improving survival. Using a haplotype mapping strategy in mouse and shRNA-mediated gene knockdown, we identified Rnaseh2c, a scaffolding protein of the heterotrimeric RNase H2 endoribonuclease complex, as a novel metastasis susceptibility factor. We found that the role of Rnaseh2c in metastatic disease is independent of RNase H2 enzymat

RNase III Processing of rRNA in the Lyme Disease Spirochete Borrelia burgdorferi.

The rRNA genes of Borrelia (Borreliella) burgdorferi are unusually organized; the spirochete has a single 16S rRNA gene that is more than 3 kb from a tandem pair of 23S-5S rRNA operons. We generated an rnc null mutant in B. burgdorferi that exhibits a pleiotropic phenotype, including decreased growth rate and increased cell length. Here, we demonstrate that endoribonuclease III (RNase III) is, as expected, involved in processing the 23S rRNA in B. burgdorferi The 5' and 3' ends of the three rRNAs were determined in the wild type and rncBb mutants; the results suggest that RNase III in B. burgd

Transforming RNA Degradation into Accurate RNA Detection: RNase I-Assisted Rolling Circle Amplification for Clinical Samples.

Ribonucleases are powerful degradative enzymes that rapidly cleave RNA and have long been regarded as obstacles to RNA diagnostics. Detecting large, structured RNA molecules in biological samples is further complicated by extensive secondary structures and abundant background RNA. Here we transform this destructive activity into a diagnostic advantage through a RNase I-assisted rolling circle amplification (RI-RCA) strategy that integrates enzymatic RNA digestion with circular DNA templates (CDTs) to achieve direct, reverse-transcription-free RNA detection. In this system, Escherichia coli RNa

The ribonuclease ZC3H12A stabilizes BRCA1 mRNA in DNA damage response.

ZC3H12A is an endoribonuclease that destabilizes target transcripts by recognizing stem-loop structures containing a pyrimidine-purine-pyrimidine loop. Here, we identify ZC3H12A as a constitutive stabilizer of BRCA1 mRNA that supports DNA repair capacity. Under basal conditions, depletion of ZC3H12A shortens the half-life of BRCA1 mRNA, reduces its ribosomal loading and lowers BRCA1 protein levels, whereas overexpression has the opposite effect. ZC3H12A binds to the BRCA1 transcript via its PilT N-terminal (PIN) and CCCH-type zinc finger (ZF) domains; enhanced crosslinking and immunoprecipitat

Harnessing toxin-mediated ribosome stalling as a complementary tool to annotate bacterial ORFs.

The Mycobacterium tuberculosis (Mtb) VapC4 endoribonuclease toxin exclusively cleaves and inactivates tRNACys, which leads to extensive ribosome stalling at Cys codons. Serendipitously, the precise position of stalled ribosomes is revealed within our 5' RNA-seq datasets used to identify and validate the tRNA target of the toxin, precluding the need for Ribo-seq. Here we show how mapping of stalled ribosomes can be harnessed as an innovative tool for reliable detection of new Cys-containing Mtb open reading frames (ORFs). Using proteogenomics we unmasked 96 unannotated ORFs; of which 54% are sm

Mitochondrial-specific perturbation of Drosophila RNase Z in neurons leads to motor impairments, disrupted learning and neurodegeneration.

Clinical studies have linked a rare form of neurological disorder to the highly conserved RNase Z gene, which encodes an endoribonuclease responsible for the processing of nuclear and mitochondrial primary tRNA transcripts. Patients harboring mutant variants of this gene exhibit a spectrum of neurological dysfunction; however, no studies to date have established the causality of RNase Z-linked neuropathology. We employed CRISPR/Cas9 technology to create flies with a neuron-specific knockout of the RNase Z gene, which is rescued with transgenes encoding a wild-type or a mutant copy of RNase Z.

Functional implications of hexameric dynamics in SARS-CoV-2 Nsp15.

SARS-CoV-2, the virus responsible for the COVID-19 pandemic, has undergone continuous evolution, leading to the emergence of variants with altered transmissibility and immune evasion. For the non-structural proteins (Nsps) of SARS-CoV-2, there are limited structural analyses of their naturally occurring mutations. Here, we identified four non-synonymous single-nucleotide polymorphisms (nsSNPs) in the Epsilon lineage of SARS-CoV-2 within Nsp15, an endoribonuclease critical for immune evasion. Of these Epsilon nsSNPs, E266Q is in the catalytic domain. This study investigates the effects of this

Essential roles of the unfolded protein response in intestinal physiology.

The intestinal epithelium serves as an essential interface between the host and microbiota, regulating innate and adaptive immunity, absorption of nutrients and systemic metabolism, and mediating bidirectional communication with the nervous system. The intestinal epithelium suffers constant challenges to the proteostasis machinery due to its exposure to the dynamically changing and microbial laden lumenal gut environment and to the high secretory demand placed on multiple epithelial cell types to accommodate gut and systemic physiology-especially goblet, enteroendocrine and Paneth cells.
