A DRACH Observed/Expected Metric Reveals the Evolutionary Landscape of Epitranscriptomic Regulation Across Bilateria.

N6-methyladenosine (m6A) RNA modification is a dynamic post-transcriptional regulatory mechanism that rapidly modulates gene expression by influencing RNA stability, export, splicing, translation, and decay. In bilaterians, m6A is predominantly deposited at the DRACH consensus motif, which comprises 18 sequence variants. Although the presence of a DRACH motif does not indicate whether a transcript is currently, or has ever been, methylated, it reflects its potential for m6A-mediated regulation. Here, we introduce a new metric, DRACH observed/expected (DRACH o/e), to quantify the relative enric

Epitranscriptomic regulation of NVP-BEZ235 resistance in ccRCC via the YTHDF3-SYNM regulatory pathway.

BACKGROUND: NVP-BEZ235 is a dual PI3K/mTOR inhibitor with promising antitumor activity in clear cell renal cell carcinoma (ccRCC). However, the mechanisms underlying acquired drug resistance remain incompletely defined. OBJECTIVE: To investigate whether epitranscriptomic regulation-specifically N6-methyladenosine (m6A) modification and its reader YTHDF3-drives reversible, non-genetic resistance to NVP-BEZ235 in ccRCC, and to identify key downstream effector genes. METHODS: NVP-BEZ235-resistant models were established from 786-O and PTEN-deficient Caki-1ko ccRCC cells via chronic drug exposur

Injectable Cu2+ loaded rhein hydrogel for cross-amplifying osteosarcoma apoptosis and cuproptosis epitranscriptomically.

Osteosarcoma (OS) remains a formidable clinical challenge due to its aggressive nature, early metastasis, and resistance to conventional therapies. Here, we report an injectable Cu2+-loaded rhein hydrogel (RCugel) that integrates sonodynamic therapy (SDT) and cuproptosis with RNA epitranscriptomical regulation for OS treatment. After administration, RCugel released Cu2+ and rhein to trigger cuproptosis and generated singlet oxygen to induce apoptosis under sonication, respectively. Concurrently, Cu2+ produced additional ROS to amplify apoptosis by reacting with intracellular GSH via a Fenton-l

Immunometabolic reprogramming in rheumatoid arthritis: the epitranscriptomic role of N6-methyladenosine in innate and adaptive immunity.

N6-methyladenosine (m6A) methylation is the most common intramolecular modification in eukaryotic mRNA; its dynamic regulation depends on "writers" (methyltransferases: METTL3/METTL14/WTAP/VIRMA), "erasers" (demethylases: FTO/ALKBH5), and "readers" (binding proteins: YTHDF/YTHDC/IGF2BP families), thereby regulating RNA splicing, nuclear export, translation, and degradation. In rheumatoid arthritis (RA), this epigenetic network is severely disrupted: abnormal expression of writers leads to post-transcriptional activation of pro-inflammatory genes, while an imbalance in erasers compromises the s

METTL1/WDR4 Complex: A Novel Epitranscriptomic Target at the Crossroads of RNA Methylation and Drug Discovery.

METTL1, in complex with its partner protein WDR4, is the principal writer of internal and RNA-associated N7-methylguanosine (m7G), an epitranscriptomic modification that remodels translation, RNA stability, and stress-response pathways. Across diverse cancer types, including hepatocellular carcinoma, cholangiocarcinoma, lung and bladder cancer, glioma, AML, and prostate cancer, METTL1/WDR4-driven expansion of m7G-modified tRNAs and stabilization of codon-biased mRNAs amplifies oncogenic programs governing cell-cycle progression, EMT, DNA repair, and immune evasion. Dynamic m6A epitranscriptomic remodeling coordinates host transcriptional reprogramming during MPXV infection.

BACKGROUND: The global emergence of monkeypox virus (MPXV) highlights the urgent need for a deeper understanding of host-pathogen interactions. Although transcriptional responses to MPXV infection have been characterized, the role of epitranscriptomic regulation particularly N6‑methyladenosine (m6A) modification remains largely unexplored. METHODS: We performed an integrated analysis of time‑series transcriptomic and m6A methylome profiles using whole blood samples collected from MPXV‑infected rhesus macaques at 7, 14, and 21 days post‑infection, with distinct animals used at each time point.

RNA modifications as determinants of cancer cell death: from epitranscriptomic mechanisms to therapeutic targeting.

Epitranscriptomics has rapidly evolved into a central layer of post-transcriptional gene regulation in cancer, yet its mechanistic contribution to regulated cell death remains incompletely resolved. This review critically examines how RNA modifications principally N⁶-methyladenosine (m⁶A), alongside 5-methylcytosine (m5C), N⁷-methylguanosine (m⁷G), pseudouridylation (Ψ), and adenosine-to-inosine (A-to-I) editing reprogram apoptotic and ferroptotic thresholds in malignant cells. It highlights that m⁶A does not exert uniform effects; rather, outcomes are dictated by site specificity, reader stoi

Direct RNA sequencing reveals multilayered epitranscriptomic remodeling in macrophages upon Mtb infection.

Understanding the host transcriptional and epitranscriptomic response to Mycobacterium tuberculosis (Mtb) infection is vital for decoding mechanisms of immune evasion and persistence. Here, we employed Oxford Nanopore Technologies (ONT)-based direct RNA sequencing (DRS) on human THP-1 macrophages infected with Mtb. This third-generation sequencing approach enables full-length transcript analysis and simultaneous detection of RNA modifications without reverse transcription or amplification. We uncovered extensive alternative splicing events, widespread shortening of poly(A) tails, and significa

Temporal Profiling of Epitranscriptomic Modulators during Osteogenic Differentiation of Human Embryonic Stem Cells.

Osteogenesis is modulated by multiple regulatory networks. Recent studies showed that RNA modifications and their reader, writer, and eraser (RWE) proteins are involved in regulating various biological processes. Few studies, however, were conducted to investigate the functions of RNA modifications and their RWE proteins in osteogenesis. By using LC-MS/MS in parallel-reaction monitoring (PRM) mode, we performed a comprehensive quantitative assessment of 154 epitranscriptomic RWE proteins throughout the entire time course of osteogenic differentiation in H9 human embryonic stem cells (ESCs). Epitranscriptomic Approach: To Improve the Efficacy of ICB Therapy by Co-Targeting Intracellular Checkpoint CISH.

Cellular immunotherapy has recently emerged as a fourth pillar in cancer treatment co-joining surgery, chemotherapy and radiotherapy. Where, the discovery of immune checkpoint blockage or inhibition (ICB/ICI), anti-PD-1/PD-L1 and anti-CTLA4-based, therapy has revolutionized the class of cancer treatment at a different level. However, some cancer patients escape this immune surveillance mechanism and become resistant to ICB-therapy. Therefore, a more advanced or an alternative treatment is required urgently. Epitranscriptomic profiling of VSMC phenotypes reveals uridine modifications linked to post-transcriptional regulation.

BACKGROUND: The phenotypic plasticity of vascular smooth muscle cells (VSMCs) can modulate atherosclerosis progression. Although several gene regulatory steps towards pro-inflammatory phenotypes have been well-studied, epitranscriptomic changes during this transition and their regulatory roles remain unexplored. METHODS AND RESULTS: Primary human VSMCs were stimulated with TGF-β1 to induce a contractile, matrix-producing state and with IL-1β plus PDGF-BB to induce a highly energetic, pro-inflammatory state, confirmed by Illumina bulk RNA sequencing and proteomics. Rewriting the brain: m6A RNA methylation as an emerging epitranscriptomic regulator in major depressive disorder.

Activity-dependent gene regulation is fundamental to synaptic plasticity, and its disruption is increasingly recognized as a feature of major depressive disorder (MDD). Environmentally driven changes in gene expression can alter neural plasticity in corticolimbic brain regions, yet the post-transcriptional mechanisms linking environmental stress to maladaptive neuronal function remain incompletely understood. RNA epitranscriptomic regulation has recently emerged as an important layer of gene control, with N6-methyladenosine (m6A) representing the most abundant and dynamically reversible intern

Epitranscriptomic Regulation of ALDOA by SHMT2-Mediated m6A Modification Drives Gastric Cancer Malignancy.

Gastric cancer (GC) remains a leading cause of cancer-related mortality worldwide, with limited therapeutic advancements despite progress in early detection. Serine hydroxymethyltransferase 2 (SHMT2), a key metabolic enzyme, and fructose-1,6-bisphosphate aldolase A (ALDOA), a glycolytic enzyme, are implicated in tumor progression. However, the molecular mechanisms linking SHMT2 and ALDOA in GC remain unclear. This study investigates how SHMT2 regulates ALDOA expression via m6A RNA modification to drive GC malignancy. Bioinformatic analyses (TCGA, LinkedOmics, and SRAMP) were used to assess SHM

N6-methyladenosine as a potential epitranscriptomic immune rheostat during SARS-CoV-2 infection.

N6-methyladenosine (m6A), the most abundant internal RNA modification in eukaryotic cells, has emerged as a critical regulator of antiviral host defense. Increasing evidence indicates that m6A functions beyond conventional post-transcriptional regulation by dynamically coordinating the magnitude, timing, and duration of immune responses during viral infection. In SARS-CoV-2 infection, dysregulated antiviral immunity is characterized by delayed interferon activation together with sustained inflammatory responses, suggesting the existence of regulatory mechanisms that continuously calibrate immu

Regulatory role of m6A epitranscriptomic modifications in normal development and congenital malformations during embryogenesis.

The discovery of N6-methyladenosine (m6A) methylation and its role in translation has led to the emergence of a new field of research. Despite accumulating evidence suggesting that m6A methylation is essential for the pathogenesis of cancers and aging diseases by influencing RNA stability, localization, transformation, and translation efficiency, its role in normal and abnormal embryonic development remains unclear. An increasing number of studies are addressing the development of the nervous and gonadal systems during embryonic development, but only few are assessing that of the immune, hemat
