Metagenomic analysis reveals a green sulfur bacterium as a potential coral symbiont.

Coral reefs are ecologically significant habitats. Coral-algal symbiosis confers ecological success on coral reefs and coral-microbial symbiosis is also vital to coral reefs. However, current understanding of coral-microbial symbiosis on a genomic scale is largely unknown. Here we report a potential microbial symbiont in corals revealed by metagenomics-based genomic study. Microbial cells in coral were enriched for metagenomic analysis and a high-quality draft genome of "Candidatus Prosthecochloris korallensis" was recovered by metagenome assembly and genome binning. Phylogenetic analysis show

Enriching Microbial Cell-Free DNA in Clinical Metagenomics Using Epigenetic Filters.

INTRODUCTION: Noninvasive cell-free DNA (cfDNA) metagenomic sequencing enables hypothesis-free detection of microbial pathogens in patients with suspected infections. However, its clinical sensitivity is often limited by the overwhelming background of host-derived cfDNA, which can obscure low-abundance microbial signals. We developed an epigenetically guided enrichment strategy, termed Epigenetically filtered Metagenomic Sequencing (EpiMeta-seq), to selectively enrich microbial cfDNA based on fundamental differences in DNA methylation between microbial and human genomes. METHODS: EpiMeta-seq

A fast machine-learning-guided primer design pipeline for selective whole genome amplification.

Addressing many of the major outstanding questions in the fields of microbial evolution and pathogenesis will require analyses of populations of microbial genomes. Although population genomic studies provide the analytical resolution to investigate evolutionary and mechanistic processes at fine spatial and temporal scales-precisely the scales at which these processes occur-microbial population genomic research is currently hindered by the practicalities of obtaining sufficient quantities of the relatively pure microbial genomic DNA necessary for next-generation sequencing. Here we present swga

The core and accessory genomes of Burkholderia pseudomallei: implications for human melioidosis.

Natural isolates of Burkholderia pseudomallei (Bp), the causative agent of melioidosis, can exhibit significant ecological flexibility that is likely reflective of a dynamic genome. Using whole-genome Bp microarrays, we examined patterns of gene presence and absence across 94 South East Asian strains isolated from a variety of clinical, environmental, or animal sources. 86% of the Bp K96243 reference genome was common to all the strains representing the Bp "core genome", comprising genes largely involved in essential functions (eg amino acid metabolism, protein translation). In contrast, 14% o

Gut microbiota response to Enterocytozoon bieneusi infection in wild rodents: enhanced vitamin B and K2 biosynthesis pathways.

Enterocytozoon bieneusi (E. bieneusi) is a pathogenic microsporidian that affects immunocompromised individuals, including those with HIV, and represents a major cause of diarrhea. It can severely impact human health, causing gastrointestinal disease, nutritional deficits, and life-threatening complications. However, the microbial mechanisms by which E. bieneusi affects host nutrition are not well understood. Wild rodents have long been considered valuable models for studying human diseases due to similarities in gut microbiota dynamics and immune responses, making them particularly relevant f

Use of the CHM13-T2T genome improves metagenomic analysis by minimizing host DNA contamination.

Human-associated metagenomic data often contain human nucleic acid information, which can affect the accuracy of microbial classification or raise ethical concerns. These reads are typically removed through alignment to the human genome using various metagenomic mapping tools or human reference genomes, followed by filtration before metagenomic analysis. In this study, we conducted a comprehensive analysis to identify the optimal combination of alignment software and human reference genomes using benchmarking data. Our findings show that the combination of bwa-mem and the telomere-to-telomere

Topographic decoupling of tree-mortality disturbances drives contrasting soil carbon fates via divergent microbial strategies.

Climate change is exacerbating tree mortality worldwide, threatening the stability of forest soil organic carbon (SOC) stocks. However, how SOC responds to tree mortality amid co-occurring disturbances remains mechanistically unresolved. Here, we demonstrate that topography spatially decouples the canopy-opening and detrital-legacy effects of tree mortality and transforms these co-occurring disturbances into distinct selective pressures on soil microbial communities, thereby driving SOC toward contrasting fates through divergent microbial strategies for carbon and energy acquisition. On ridges

DAPI staining and DNA content estimation of nuclei in uncultivable microbial eukaryotes (Arcellinida and Ciliates).

Though representing a major component of eukaryotic biodiversity, many microbial eukaryotes remain poorly studied, including the focus of the present work, testate amoebae of the order Arcellinida (Amoebozoa) and non-model lineages of ciliates (Alveolata). In particular, knowledge of genome structures and changes in genome content over the often-complex life cycles of these lineages remains enigmatic. However, the limited available knowledge suggests that microbial eukaryotes have the potential to challenge our textbook views on eukaryotic genomes and genome evolution. In this study, we develo

Disruption of the spinal cord-gut axis alters microbial dynamics and carbohydrate cross-feeding in the gut.

Spinal cord-gut communication regulates gut bacteria, yet the underlying mechanisms remain poorly understood. Previous studies relied primarily on gene markers with limited functional analysis or genome-resolved snapshots from small cohorts. Here, we assessed microbiome dynamics via genome-resolved metagenomics on 333 samples from male and female C57BL/6 mice collected before and up to six months after surgical disruption of the spinal cord-gut axis. This resulted in 6,635 microbial draft genomes as a foundation for a new "Mouse B6 Gut Catalog" that significantly expands species and strain rep

Microbial niches at the One Health interface: linking environmental factors, biomes, and disease dynamics.

Microbial communities shape life at every stratum of environmental hierarchy, ranging from a wide spectrum of functionalities such as nutrient cycling processes that support ecosystem functioning in soil biome to those of intricate balance between disease causal and responsive immune defenses in animals. This review explores the roles of microbial niches in shaping pathogen persistence, antimicrobial resistance (AMR) dissemination, and host-microbe interactions at the human-animal-environment interface. Emphasis is placed on microbial community assembly, environmental drivers of pathogen survi

Evolutionary Genomics of Human Gut Bacteria: Ecological Plasticity Across the Mutualism-Pathogenicity Spectrum.

The human gut microbiome comprises a diverse community of bacteria whose interactions with the host range from beneficial mutualism to opportunistic pathogenicity. These interactions are shaped by genomic plasticity and ecological pressures that influence whether microbes support host health, remain conditionally harmless, or contribute to disease. Understanding the mechanisms underlying these shifts is essential for clarifying the balance between cooperation and pathogenicity within the gut ecosystem. This review explores the genomic and evolutionary mechanisms that shape microbial adaptation

Microorganisms and functional genes in an aerobic-anoxic integrated gold mine wastewater treatment system.

Biological treatment of cyanide-contaminated wastewater is mediated by microbial consortia in which different organisms perform distinct, functionally specialized roles. This study investigated microbial communities involved in gold mine wastewater treatment with integrated aerobic-anoxic reactors seeded with consortia from an alkaline soda lake, Lake Chitu. Whole-genome sequencing of isolates (WGS) and metagenomic sequencing of the bioreactor were performed to characterize the consortia, resulting in the identification of 23 non-redundant genomes, comprising 14 whole-genome sequencing isolate

Genomic Map of Escherichia coli and Single Nucleotide Polymorphism Markers in Colorectal Cancer.

Gut microbial single nucleotide polymorphisms (SNPs) offer stable, specific genetic markers for disease diagnosis. Escherichia coli (E. coli), a dominant gut bacterium, is associated with colorectal cancer (CRC), but limited enteric reference genomes hinder SNP annotation in intestinal strains. Metagenomic sequencing profiled gut microbiota in 200 CRC patients and 200 healthy controls. The E. coli strain WDP was fully sequenced via PacBio single-molecule technology for genome assembly and functional annotation. Wilcoxon tests identified differentially abundant microbes, while Lasso regression

Altered gut microbiota composition and function potential in polycystic ovary syndrome: a multicohort metagenome-assembled genomes study.

BACKGROUND: Polycystic ovary syndrome (PCOS) has been associated with gut microbial dysbiosis, but cross-cohort reproducibility and genome-resolved alterations remain insufficiently characterized. METHODS: We integrated fecal shotgun metagenomic data from three independent PCOS cohorts comprising 169 participants. Taxonomic and functional profiles were generated using MetaPhlAn4 and HUMAnN, while de novo assembly and binning were used to reconstruct species-level genome bins (SGBs). Linear mixed models accounted for cohort heterogeneity. Phylogenetic, co-occurrence network, KEGG-based functio

Reference-free structural variant detection in microbiomes via long-read co-assembly graphs.

MOTIVATION: The study of bacterial genome dynamics is vital for understanding the mechanisms underlying microbial adaptation, growth, and their impact on host phenotype. Structural variants (SVs), genomic alterations of 50 base pairs or more, play a pivotal role in driving evolutionary processes and maintaining genomic heterogeneity within bacterial populations. While SV detection in isolate genomes is relatively straightforward, metagenomes present broader challenges due to the absence of clear reference genomes and the presence of mixed strains. In response, our proposed method rhea, forgoes

Full genome sequences of two strains of Pseudomonas stutzeri isolated from oil reservoirs and their adaptation mechanisms to harsh environments.

Pseudomonas stutzeri is a type of microorganism widely present in nature, particularly in petroleum-contaminated environments, where it exhibits a high capacity for biodegradation. In this study, two strains of Pseudomonas stutzeri 1W1-1A and DW2-1A, were isolated from oil-water samples from Dagang Oilfield and their whole genomes were sequenced. The whole genome of 1W1-1A is 4,454,378 bp in size, with a GC content of 64.23 % in its single circular chromosome; the whole genome of DW2-1A is 3,967,155 bp in size, with a GC content of 62.98 % in its single circular chromosome. Comparing these two

mSphere of Influence: Rethinking microbial identity through variability.

Laura Veschetti works in the field of microbial genomics and adaptation. In this mSphere of Influence article, she reflects on how the work of Marvig et al. on within-host evolution of Pseudomonas aeruginosa, together with long-term evolution experiments by Lenski and colleagues, reshaped her understanding of microbial identity by framing variability as a defining biological feature rather than an exception. Drawing on concepts from population genomics, pangenomics, and regulatory heterogeneity, she discusses how focusing on evolutionary processes rather than static reference genomes has influ

An atlas of colonization factors in the mouse gut microbiome reveals phylogenetically structured repertoires and infection-stage-associated variation during Toxoplasma gondii infection in mice.

Colonization factors (CFs) comprise CF-associated gene families related to microbial establishment, persistence, host interaction, and gut ecological fitness, but their organization and variation in the mouse gut microbiome remain poorly defined. We integrated the Mouse Gut Genome Catalogue and the Mouse Gut Protein Catalogue, clustered at 90% amino acid identity, to define CF repertoires. A total of 79 conserved CF families, comprising over 2.4 million homologs, were identified across 112,951 genomes from 2,824 microbial species. Species-level CF-associated gene profiles exhibited a clear phy

Ancient host-associated microbes obtained from mammoth remains.

Ancient genomic studies have extensively explored human-microbial interactions, yet research on non-human animals remains limited. In this study, we analyzed ancient microbial DNA from 483 mammoth remains spanning over 1 million years, including 440 newly sequenced and unpublished samples from a 1.1-million-year-old steppe mammoth. Using metagenomic screening, contaminant filtering, damage pattern analysis, and phylogenetic inference, we identified 310 microbes associated with different mammoth tissues. While most microbes were environmental or post-mortem colonizers, we recovered genomic evid

Mapping the soil microbiome functions shaping wetland methane emissions.

Accounting for only 8% of Earth's land cover, freshwater wetlands remain the foremost contributors to global methane emissions. Yet the microorganisms and processes underlying methane emissions from wetland soils remain poorly understood. Over a five-year period, we surveyed the microbial membership and in situ methane measurements from over 700 samples in one of the most prolific methane-emitting wetlands in the United States. We constructed a catalog of 2,502 metagenome-assembled genomes (MAGs), with more than half of the 70 bacterial and archaeal phyla sampled containing novel lineages. Int
