Coxiella burnetii genotyping.

Coxiella burnetii is a strict intracellular bacterium with potential as a bioterrorism agent. To characterize different isolates of C. burnetii at the molecular level, we performed multispacer sequence typing (MST). MST is based on intergenic region sequencing. These regions are potentially variable since they are subject to lower selection pressure than the adjacent genes. We screened 68 spacers in 14 isolates and selected the 10 that exhibited the most variation. These spacers were then tested in 159 additional isolates obtained from different geographic areas or different hosts or were impl

Permissiveness of different TMEM154 genotype cell lines to different SRLV genotypes/subtypes.

Small ruminant lentiviruses (SRLVs) are a heterogeneous group of viruses that infect goats and sheep worldwide, for which no cures or effective vaccines are available. Control measures have been based on early diagnosis and accurate management with limited success due to re-emergence of seropositivity and disease in controlled flocks. Association between the genetic variation in the ovine transmembrane 154 (TMEM154) gene and susceptibility to certain viral subtypes was previously demonstrated, representing a possible control strategy to reduce infection prevalence in sheep. Thus, the identific

Incorporating genotype uncertainties into the genotypic TDT for main effects and gene-environment interactions.

Genotype imputation has become a standard option for researchers to expand their genotype datasets to improve signal precision and power in tests of genetic association with disease. In imputations for family-based studies however, subjects are often treated as unrelated individuals: currently, only BEAGLE allows for simultaneous imputation for trios of parents and offspring; however, only the most likely genotype calls are returned, not estimated genotype probabilities. For population-based SNP association studies, it has been shown that incorporating genotype uncertainty can be more powerful

Clinical impact of human metapneumovirus genotypes and genotype-specific seroprevalence in Yamagata, Japan.

The clinical impact of human metapneumovirus (hMPV) genotypes and the relation between the hMPV genotype in circulation and genotype-specific seroprevalence are yet to be clarified. We determined the genotypes of 93 hMPV strains that were isolated between 2004 and 2006 in Yamagata, Japan, and identified 35 genotype A2, 14 genotype B1, and 44 genotype B2 isolates. Children infected with genotype A2 hMPV were significantly older than those infected with genotype B1 hMPV. Diagnosis of laryngitis was more common in children with genotype B1 hMPV infection and wheezing was more prevalent in childre

Genotype and arrhythmic risk in dilated cardiomyopathy.

BACKGROUND AND AIMS: Dilated cardiomyopathy (DCM) presents with variable risk of life-threatening arrhythmias. Genetic diagnosis guides sudden death prevention strategies, but risk magnitude for arrhythmogenic genes remains unknown. This study leveraged the international Sarcomeric Human Cardiomyopathy Registry (SHaRe) to address this gap and improve risk stratification. METHODS: Effects of pathogenic/likely pathogenic (P/LP) variants in genes associated with DCM and ventricular arrhythmia on clinical events were analysed in DCM-SHaRe patients. Patients were stratified by presence of a P/LP v

CDH23-associated Usher syndrome: genotype-phenotype correlations.

To identify retinal genotype-phenotype correlations in CDH23-associated Usher syndrome (USH1D), review of clinical notes, and retinal imaging including fundus autofluorescence (FAF) and optical coherence tomography (OCT). Subjects were grouped according to the combination of CDH23 variants-two loss-of-function (G1), one loss-of-function, and one non-loss-of-function (G2) or two non-loss-of-function variants (G3)-and parameters were compared. The mean age of onset (range) for patients in G1 was 8.9 (1-14), which was lower but not significantly different (p = 0.19). The mean LogMAR BCVA (range,

Genotype Complexity Modulates Antimalarial Susceptibility in vitro.

BACKGROUND: Increased tolerance and resistance to antimalarial drugs is one of the major threats responsible for the stagnation in the fight against malaria. The role of Plasmodium falciparum strain complexity to the overall efficacy of antimalarial drugs in naturally occurring infections is not fully understood. OBJECTIVE: This study investigated the impact of mixed infections of resistant and susceptible strains to antimalarials. METHODS: Fifteen Gambian field isolates and two laboratory strains (Dd2 and 3D7) were used for the complexity assays. IC50 and malaria drug survival assay (mDSA)

Genotype-phenotype insights of pediatric dilated cardiomyopathy.

Dilated cardiomyopathy (DCM) in children is a severe myocardial disease characterized by enlargement of the left ventricle or both ventricles with impaired contractile function. DCM can cause adverse consequences such as heart failure, sudden death, thromboembolism, and arrhythmias. This article reviews the latest advances in genotype and phenotype research in pediatric DCM. With the development of gene sequencing technologies, considerable progress has been made in genetic research on DCM. Research has shown that DCM exhibits notable genetic heterogeneity, with over 100 DCM-related genes iden

Genotype-Based Molecular Mechanisms in Alport Syndrome.

Alport syndrome is an inherited disorder characterized by kidney disease, sensorineural hearing loss, and ocular abnormalities. Alport syndrome is caused by pathogenic variants in COL4A3 , COL4A4 , or COL4A5 , which encode the α 3, α 4, and α 5 chains of type 4 collagen that forms a heterotrimer expressed in the glomerular basement membrane. Knowledge of its genetic basis has informed the development of different models in dogs, mice, and rats that reflect its autosomal and X-linked inheritance patterns as well as different mutation types, including protein-truncating and missense variants. Genotype‒phenotype correlation in recessive DNAJB4 myopathy.

Protein aggregate myopathies can result from pathogenic variants in genes encoding protein chaperones. DNAJB4 is a cochaperone belonging to the heat shock protein-40 (HSP40) family and plays a vital role in cellular proteostasis. Recessive loss-of-function variants in DNAJB4 cause myopathy with early respiratory failure and spinal rigidity, presenting from infancy to adulthood. This study investigated the broader clinical and genetic spectrum of DNAJB4 myopathy. In this study, we performed whole-exome sequencing on seven patients with early respiratory failure of unknown genetic etiology. We i

Genotype-Phenotype Association in ABCA4-Associated Retinopathy.

Stargardt disease (STGD1) is the most common inherited retina degeneration. It is caused by biallelic ABCA4 variants, and no treatment is available to date. STGD1 shows marked phenotypic variability, especially regarding the age of onset. The underlying genotype can partially explain this variability. Notably, a subset of ABCA4 variants was previously associated with an earlier disease onset than truncating ABCA4 variants, pointing toward pathogenic mechanisms beyond the loss of gene function in these patients. On the other end of the spectrum, variants such as p.Gly1961Glu were associated wit

Does ethnicity impact CYP2D6 genotype-phenotype relationships?

Polymorphism of the CYP2D6 gene leads to substantial interindividual variability in CYP2D6 enzyme activity. Despite improvements in prediction of CYP2D6 activity based on genotype information, large interindividual variability within CYP2D6 genotypes remains and ethnicity could be a contributing factor. The aim of this study was to investigate interethnic differences in CYP2D6 activity using clinical datasets of three CYP2D6 substrates: (i) brexpiprazole (N = 476), (ii) tedatioxetine (N = 500), and (iii) vortioxetine (N = 1073). The CYP2D6 activity of all individuals in the dataset was estimat

Emerging Genotype-Phenotype Associations in Dilated Cardiomyopathy.

PURPOSE OF REVIEW: The disease burden of inherited dilated cardiomyopathy (DCM) is large and likely underestimated. This population stands to benefit immensely from therapeutic approaches tailored to the underlying genetic causes. Here, we review recent advances in understanding novel genotype-phenotype relationships and how these can improve the care of patients with inherited DCM. RECENT FINDINGS: In the last several years, discovery of novel DCM-associated genes, gene-specific DCM outcomes, and nuanced information about variant-environment interactions have advanced our understanding of in
