Cyberspatial mechanics.

In support of a generalization of systems theory, this paper introduces a new approach in modeling complex distributed systems. It offers an analytic framework for describing the behavior of interactive cyberphysical systems (CPSs), which are networked stationary or mobile information systems responsible for the real-time governance of physical processes whose behaviors unfold in cyberspace. The framework is predicated on a cyberspace-time reference model comprising three spatial dimensions plus time. The spatial domains include geospatial, infospatial, and sociospatial references, the latter

RETINOBASE: a web database, data mining and analysis platform for gene expression data on retina.

BACKGROUND: The retina is a multi-layered sensory tissue that lines the back of the eye and acts at the interface of input light and visual perception. Its main function is to capture photons and convert them into electrical impulses that travel along the optic nerve to the brain where they are turned into images. It consists of neurons, nourishing blood vessels and different cell types, of which neural cells predominate. Defects in any of these cells can lead to a variety of retinal diseases, including age-related macular degeneration, retinitis pigmentosa, Leber congenital amaurosis and glau

Devices for structured data entry in electronic patient record.

Electronic patient record is expected to have edit, data analysis, and decision supporting functions. To realize these functions, the entered data should be structured. We made a template based data entry system with some devices. We defined a template for each describing unit, i.e., symptom, physical finding and examination report. Template is composed of several describing elements (a pair of property and value), which form tree structure in general. When a template is selected, the top layers of the elements are displayed at once allowing data entry. When the data qualified by other element

Syndrome--a changing concept.

Syndrome is one of the oldest terms in the medical vocabulary. Traditionally, the term has been used mainly as a designation for complex medical entities, such as multiple abnormalities, that are characterized by clusters of concurring symptoms, usually three or more. During the mid-twentieth century, the meaning and the use of the term were altered. First to take place was an attempt to eliminate physicians' names from syndrome nomenclature, resulting in a significant increase in the use of descriptive designations in proportion to eponyms. But the trend was counterbalanced by the creation of

AD-GPT: large language models in Alzheimer's disease.

BACKGROUND: Alzheimer's disease (AD) research produces extensive genomic and clinical data, yet general large language models (LLMs) often generate inaccurate or superficial outputs. We introduce AD-GPT, a domain-specific framework for reliable information retrieval and synthesis of AD-related knowledge. METHODS: We integrated curated genomic resources, including cis-eQTL and sQTL data across 13 brain regions from GTEx, genomic location information from NCBI, and gene function annotations from OMIM, together with approximately 150,000 AD-related publications from NCBI's PubMed. AD-GPT adopts

A Secure, Scalable Large Language Model-Based System (CIDER) for High-Throughput Clinical Data Extraction From Medical Reports: Retrospective Validation Study.

BACKGROUND: A substantial proportion of clinically relevant information remains locked in unstructured narrative documents, creating a bottleneck for clinical research, biobank annotation, registry development, and real-world evidence generation. While large language models (LLMs) enable advanced clinical text mining, adoption is constrained by concerns regarding data security, multilingual performance, and reproducibility. Manual data abstraction remains predominant for registry curation and retrospective research, despite being labor intensive, costly, and prone to variability. OBJECTIVE: W

The hunt for the last relevant paper: blending the best of humans and AI.

Background: The exponential growth of research literature makes it increasingly difficult to identify all relevant studies for systematic reviews and meta-analyses. While traditional search methods are labour-intensive, modern AI-aided approaches have the potential to act as a powerful 'super-assistant' during both the searching and screening phases. Objective: This paper evaluates how a combined, open-source approach - merging traditional and AI-aided search and screening methods - can help identify all relevant literature up to the 'last relevant paper' for a systematic review on post-traumat

Improving Dietary Supplement Information Retrieval: Development of a Retrieval-Augmented Generation System With Large Language Models.

BACKGROUND: Dietary supplements (DSs) are widely used to improve health and nutrition, but challenges related to misinformation, safety, and efficacy persist due to less stringent regulations compared with pharmaceuticals. Accurate and reliable DS information is critical for both consumers and health care providers to make informed decisions. OBJECTIVE: This study aimed to enhance DS-related question answering by integrating an advanced retrieval-augmented generation (RAG) system with the integrated Dietary Supplement Knowledgebase 2.0 (iDISK2.0), a dietary supplement knowledge base, to impro

Information extraction from medical case reports using OpenAI InstructGPT.

BACKGROUND AND OBJECTIVE: Researchers commonly use automated solutions such as Natural Language Processing (NLP) systems to extract clinical information from large volumes of unstructured data. However, clinical text's poor semantic structure and domain-specific vocabulary can make it challenging to develop a one-size-fits-all solution. Large Language Models (LLMs), such as OpenAI's Generative Pre-Trained Transformer 3 (GPT-3), offer a promising solution for capturing and standardizing unstructured clinical information. This study evaluated the performance of InstructGPT, a family of models de

MSU-Net: Multi-scale Sensitive U-Net based on pixel-edge-region level collaborative loss for nasopharyngeal MRI segmentation.

Radiotherapy is the traditional treatment of early nasopharyngeal carcinoma (NPC). Automatic accurate segmentation of risky lesions in the nasopharynx is crucial in radiotherapy. U-Net has been proved its effective medical image segmentation ability. However, the great difference in the structure and size of nasopharynx among different patients requires a network that pays more attention to multi-scale information. In this paper, we propose a multi-scale sensitive U-Net (MSU-Net) based on pixel-edge-region level collaborative loss (LCo-PER) for NPC segmentation task. A series of novel feature

Extracting clinical named entity for pituitary adenomas from Chinese electronic medical records.

OBJECTIVE: Pituitary adenomas are the most common type of pituitary disorders, which usually occur in young adults and often affect the patient's physical development, labor capacity and fertility. Clinical free texts noted in electronic medical records (EMRs) of pituitary adenomas patients contain abundant diagnosis and treatment information. However, this information has not been well utilized because of the challenge to extract information from unstructured clinical texts. This study aims to enable machines to intelligently process clinical information, and automatically extract clinical na

Using Baidu index to nowcast hand-foot-mouth disease in China: a meta learning approach.

BACKGROUND: Hand, foot, and mouth disease (HFMD) has been recognized as one of the leading infectious diseases among children in China, which causes hundreds of annual deaths since 2008. In China, the reports of monthly HFMD cases usually have a delay of 1-2 months due to the time needed for collecting and processing clinical information. This time lag is far from optimal for policymakers making decisions. To alleviate this information gap, this study uses a meta learning framework and combines publicly Internet-based information (Baidu search queries) for real-time estimation of HFMD cases.
