Targeted ortholog search in unannotated genome assemblies with fDOG-Assembly.

Whole genome shotgun sequencing and assembly is routine. However, identifying protein-coding genes in newly assembled genomes remains complex, time-consuming, and labour-intensive. Therefore, most eukaryotic genome assemblies in public databases lack gene annotations reducing their value for evolutionary and functional genomics. Here, we present fDOG-Assembly (fDA), a novel tool for targeted, feature architecture-aware ortholog searches directly in unannotated genome assemblies. Benchmarking shows that fDA performs similarly to BUSCO and Compleasm in ortholog identification while offering the

Multidomain annotation of carbohydrate-active enzymes beyond CAZy domains with GeneHunt2.

Carbohydrate-active enzymes (CAZymes) are central to carbohydrate metabolism, yet their functional annotation is typically restricted to catalytic CAZy domains, overlooking the broader multidomain architectures in which these domains operate. Here, I present GeneHunt2, a scalable framework for multidomain annotation of CAZymes that integrates curated HMM profiles from dbCAN and Pfam into a unified, deduplicated database, enabling systematic identification of both CAZy and non-CAZy domains. After confirming the robust recovery of CAZy domain assignments using GeneHunt2, I investigated the detai

A preliminary whole-genome survey of longfin snake eel Pisodonophis cancrivorus (Richardson, 1848).

Longfin snake eel, Pisodonophis cancrivorus (Anguilliformes: Ophichthidae), is a typical snake eel widely distributed across brackish and marine waters of the Indo-Pacific oceans. As sensitivity to environmental change, it has become a potential bio-indicator for assessing habitat health in tropical coastal ecosystems, and plays a significant ecological role in nutrient cycling and benthic community dynamics. However, to our knowledge, no related genomic studies of P. cancrivorus have been reported until now. In this study, the preliminary genome information of P. cancrivorus was derived by us

High-quality genome assembly and annotation of inactivated animal vaccine bacteria strains in South Korea.

OBJECTIVES: Production of high-quality biological products depends on the careful selection and consistent management of seed strains. In this study, we generated complete genome sequences of bacterial strains employed in inactivated animal vaccines in South Korea and comprehensively examined their gene annotations. The genome data thus obtained provide a solid basis for confirming, at the strain level, whether manufacturers are using the same seed strains over time. In addition, these data offer a useful reference resource to support stable large-scale production and quality control of biolog

Assembly and analysis of the complete mitochondrial genome of an endemic Camellia species of China, Camellia tachangensis.

BACKGROUND: Camellia tachangensis F. C. Zhang is an endemic Camellia species of the junction of Yunnan, Guizhou and Guangxi Provinces in China. It is characterized by a primitive five-chambered ovary morphology and serves as the botanical source of the renowned "Pu'an Red Tea". Unfortunately, the populations of the species have declined due to the destruction of their habitats by human activities. The lack of mitochondrial genomic resources has hindered research into molecular breeding and phylogenetic evolution of C. tachangensis. RESULT: In this study, we had sequenced, assembled, and annot

Importance of genome reference and population datasets for annotation and prioritization of disease-causing variants in inherited retinal diseases.

In an era of expanding sequencing technologies, increased variant identification requires assignment of potential functional impact to prioritize those that may be disease-causing. In this data note, we demonstrate the importance of using a refined human genome reference assembly and more diverse and curated population-based databases in guiding functional annotation of variants identified in inherited retinal disease (IRD) genes. We compared variant characteristics extracted from Genome Aggregation Database (gnomAD) population data extracted for 372 IRD disease genes from versions 3.1.2 (v3)

ProtPhage: a deep learning framework for phage viral protein identification and functional annotation.

Phages, viruses that infect bacteria, offer a promising strategy against antibiotic-resistant pathogens. Phage viral proteins (PVPs) are essential for phage-host interactions, yet their identification and functional annotation remain challenging due to high sequence diversity, limited experimental data, and class imbalance. To address these issues, we propose ProtPhage, a novel framework that leverages the ProtT5 protein language model for richer sequence representation compared to traditional methods. Additionally, ProtPhage incorporates an asymmetric loss function to mitigate class imbalance

Assembly, comparative analysis, and utilization of a single haplotype reference genome for soybean.

Cultivar Williams 82 has served as the reference genome for the soybean research community since 2008, but is known to have areas of genomic heterogeneity among different sub-lines. This work provides an updated assembly (version Wm82.a6) derived from a specific sub-line known as Wm82-ISU-01 (seeds available under USDA accession PI 704477). The genome was assembled using Pacific BioSciences HiFi reads and integrated into chromosomes using HiC. The 20 soybean chromosomes assembled into a genome of 1.01Gb, consisting of 36 contigs. The genome annotation identified 48 387 gene models, named in ac

VIBRANT: automated recovery, annotation and curation of microbial viruses, and evaluation of viral community function from genomic sequences.

BACKGROUND: Viruses are central to microbial community structure in all environments. The ability to generate large metagenomic assemblies of mixed microbial and viral sequences provides the opportunity to tease apart complex microbiome dynamics, but these analyses are currently limited by the tools available for analyses of viral genomes and assessing their metabolic impacts on microbiomes. DESIGN: Here we present VIBRANT, the first method to utilize a hybrid machine learning and protein similarity approach that is not reliant on sequence features for automated recovery and annotation of vir

Annotating the 'hypothetical' in hypothetical proteins: In-silico analysis of uncharacterised proteins for the Apicomplexan parasite, Neospora caninum.

Neospora caninum is a parasite of veterinary and economic importance, affecting beef and dairy cattle industries globally. While this species has been recognised as a serious cause of disease in cattle and dogs for over 30 years, treatment and control options are still not available. Furthermore, whilst vaccination was identified as the most economic control strategy, vaccine discovery programs require new leads to investigate as vaccines. The current lack of gene annotation available for N. caninum, especially compared to the closely related model organism, Toxoplasma gondii, considerably hin

Challenging popular tools for the annotation of genetic variations with a real case, pathogenic mutations of lysosomal alpha-galactosidase.

BACKGROUND: Severity gradation of missense mutations is a big challenge for exome annotation. Predictors of deleteriousness that are most frequently used to filter variants found by next generation sequencing, produce qualitative predictions, but also numerical scores. It has never been tested if these scores correlate with disease severity. RESULTS: wANNOVAR, a popular tool that can generate several different types of deleteriousness-prediction scores, was tested on Fabry disease. This pathology, which is caused by a deficit of lysosomal alpha-galactosidase, has a very large genotypic and ph

Insights into the evolution and drug susceptibility of Babesia duncani from the sequence of its mitochondrial and apicoplast genomes.

Babesia microti and Babesia duncani are the main causative agents of human babesiosis in the United States. While significant knowledge about B. microti has been gained over the past few years, nothing is known about B. duncani biology, pathogenesis, mode of transmission or sensitivity to currently recommended therapies. Studies in immunocompetent wild type mice and hamsters have shown that unlike B. microti, infection with B. duncani results in severe pathology and ultimately death. The parasite factors involved in B. duncani virulence remain unknown. Here we report the first known completed

Expanding the human proteome with microproteins and peptideins.

A major scientific drive is to characterize the protein-coding genome, which is a primary basis for studying human health. But the fundamental question remains of what has been missed in previous analyses. Over the past decade, the translation of non-canonical open reading frames (ncORFs) has been observed across human cell types and disease states1-3, with major implications for biomedical science. However, a key gap in knowledge has been which ncORFs produce small microproteins or alternative protein molecules that contribute to the human proteome. Here we report the collaborative efforts of

High-quality genome assembly and linkage map for a rapidly evolving plant species: Silene uniflora.

The genus Silene is an important model system for fields as diverse as sex chromosome evolution, speciation, and disease ecology. However, genomic resources remain scarce in the genus. Here, we present a near chromosome-scale genome assembly and high-density linkage map for S. uniflora, a hermaphroditic/gynodioecious species which is an important model for rapid adaptation to anthropogenic disturbance and the role of phenotypic plasticity in adaptive evolution. Using a combination of long-read and Hi-C sequencing technologies, we generated a 1,268 Mb genome assembly with a scaffold N50 of 40.7

In-silico structural and functional annotation of hypothetical proteins from Nocardia asteroides NCTC11293: A computational approach for novel drug target identification and therapeutic development.

Nocardiosis, an infectious disease caused by the opportunistic pathogen Nocardia asteroides, primarily affects immunocompromised individuals, often presenting as a pulmonary infection initiated by inhalation. Despite extensive research, there is still a need for novel therapeutic targets and effective lead molecules. Whole genome sequencing of N. asteroides strain NCTC11293 revealed a high completeness level (98.19 % based on CheckM analysis), encoding 6476 proteins, including 1130 (17.45 %) hypothetical proteins (HPs). Functional annotation studies identified 59 HPs, categorized into Binding

Chromosome-level genome provides insights into evolution and diving adaptability in the vulnerable common pochard (Aythya ferina).

The common pochard (Aythya ferina) is a freshwater diving duck found in the Palearctic region that has been classified as vulnerable by the IUCN due to continuous and rapid population declines across their distribution. To gain a better understanding of its genetic mechanism of adaptive evolution, we successfully sequenced and assembled the first high-quality chromosome-level genome of A. ferina using Illumina, Nanopore and Hi-C sequencing technologies. A total assembly length of 1,130.78 Mbp was obtained, with over 98.81% (1,117.37Mbp) of sequence anchored to 35 pseudo-chromosomes. We predict

Improved chromosome-level genome assembly of the American cockroach, Periplaneta americana.

The American cockroach, Periplaneta americana, is a cosmopolitan insect notorious for thriving among humans undeterred by attempts to eliminate it. The traits that contribute to its ubiquity as an opportunistic pest, such as long lifespan, expansive neurosensory capacity, and nutritional flexibility, also make P. americana an excellent invertebrate model organism as evidenced by its long history in neuroscience and physiological research. Current genetic resources available for P. americana highlight its large, complex genome and richly diverse transcriptional capabilities, but fall short of p

Backyard Proteomics: A Case Study with the Black Widow Spider.

Nearly all methods of mass-spectrometry-based proteomics rely on knowing the proteome of the species. In less studied organisms without annotated genomes, it can seem impossible to perform proteomic analysis. In this study, we sought to answer the question: does enough information exist to do proteomics on any organism we want? As a case study, we started with material available due to an infestation of a home with black widow spiders. Thanks to the recent publication of an annotated genome for one species of black widow spider, we were able to identify 5502 protein groups and assign putative

A Draft Genome Assembly for the Neglected Tropical Fungal Disease Pathogen Emarellia grisea and Comparison to Other Pleosporalean Agents Causing Eumycetoma in Humans.

Mycetoma is a neglected tropical disease, characterized by slowly evolving tumorous subcutaneous masses containing either bacteria (e.g., Actinomycetoma) or fungi (e.g., Eumycetoma; Madura foot). The fungal agents of mycetoma, including several genera belonging to the Pleosporales order of Ascomycetes, were designated high-priority pathogens in the WHO Fungal Priority Pathogens List of 2023 to signal the need for additional research and development and public health action. Despite this, many of the fungal causative agents are poorly described, especially in terms of the genomic basis for dise
