iPoint: an integer programming based algorithm for inferring protein subnetworks.

Large scale screening experiments have become the workhorse of molecular biology, producing data at an ever increasing scale. The interpretation of such data, particularly in the context of a protein interaction network, has the potential to shed light on the molecular pathways underlying the phenotype or the process in question. A host of approaches have been developed in recent years to tackle this reconstruction challenge. These approaches aim to infer a compact subnetwork that connects the genes revealed by the screen while optimizing local (individual path lengths) or global (likelihood)

Optimal vaccination schemes for epidemics among a population of households, with application to variola minor in Brazil.

This paper is concerned with stochastic models for the spread of an epidemic among a community of households, in which individuals mix uniformly within households and, in addition, uniformly at a much lower rate within the population at large. This two-level mixing structure has important implications for the threshold behaviour of the epidemic and, consequently, for both the effectiveness of vaccination strategies for controlling an outbreak and the form of optimal vaccination schemes. A brief introduction to optimal vaccination schemes in this setting is provided by presenting a unified trea

Polarity-switchable photoelectrochemical sensing of H2S in fruits via electrochemical in-situ construction of BiOI/Bi2S3 heterojunction.

This study presents a polarity-switchable photoelectrochemical (PEC) method for determining hydrogen sulfide (H2S) in fruit matrices by electrochemically programming BiOI into a BiOI/Bi2S3 heterojunction on FTO. BiOI nanosheets were first deposited potentiostatically and then partially sulfidized in Na2S under a mild cathodic bias, forming a tightly coupled BiOI/Bi2S3 heterostructure with an in-situ generated surface Bi2S3 layer. The heterojunction broadens visible-light absorption and strengthens interfacial charge separation, leading to a cathodic-to-anodic photocurrent inversion that greatl

A fast method for extracting essential and synthetic lethality genes in GEM models.

SUMMARY: Exploring and categorizing essential and synthetic lethality genes is crucial in developing effective and targeted therapies for various diseases. This endeavor hinges upon genetic minimal cut sets, which also find utility in metabolic engineering. Different methods have been suggested for calculating genetic minimal cut sets. Still, with the emergence of numerous new models and their increasing complexity, it has become essential to introduce new algorithms in this field. This paper presents a new algorithmic approach for computing genetic minimal cut sets, which utilizes linear prog

Transporting household waste over water can reduce costs and emissions: A case study in the Netherlands.

Inland waterways can be an attractive under-utilized alternative to road transport. In the current situation, heavy trucks transport residual household waste from municipalities to incineration plants around the Netherlands. Logistics research groups have suggested using barge pushing ships for household waste transport to reduce emissions and costs. We analyze this suggestion for a case study involving the residual household waste of 55 municipalities across three provinces in the Netherlands. A Mixed Integer Linear Programming formulation is used to find the optimal combination of trucks and

Contribution of the language network to the comprehension of Python programming code.

Does the perisylvian language network contribute to comprehension of programming languages, like Python? Univariate neuroimaging studies find high responses to code in fronto-parietal executive areas but not in fronto-temporal language areas, suggesting the language network does little. We used multivariate-pattern-analysis to test whether the language network encodes Python functions. Python programmers read functions while undergoing fMRI. A linear SVM decoded for-loops from if-conditionals based on activity in lateral temporal (LT) language cortex. In searchlight analysis, decoding accuracy

PPIA-coExp: Discovering Context-Specific Biomarkers Based on Protein-Protein Interactions, Co-Expression Networks, and Expression Data.

Identifying a small set of effective biomarkers from multi-omics data is important for the discrimination of different cell types and helpful for the early detection diagnosis of complex diseases. However, it is challenging to identify optimal biomarkers from the high throughput molecular data. Here, we present a method called protein-protein interaction affinity and co-expression network (PPIA-coExp), a linear programming model designed to discover context-specific biomarkers based on co-expressed networks and protein-protein interaction affinity (PPIA), which was used to estimate the concent

The application of machine learning techniques as an adjunct to clinical decision making in alcohol dependence treatment.

With few exceptions, research in the addictive sciences has relied on linear statistics and methodologies. Addiction involves a complex array of nonlinear behaviors. This study applies two machine learning techniques, Bayesian and decision tree classifiers, in the assessment of outcome of an alcohol dependence treatment program. These nonlinear approaches are compared to a standard linear analysis. Seventy-three alcohol-dependent subjects undertaking a 12-week cognitive-behavioral therapy (CBT) program and 66 subjects undertaking an identical program but also prescribed the relapse prevention

Theta Oscillations at Subthalamic Region Predicts Hypomania State After Deep Brain Stimulation in Parkinson's Disease.

Subthalamic nucleus (STN) deep brain stimulation (DBS) is an effective treatment for the motor impairments of patients with advanced Parkinson's disease. However, mood or behavioral changes, such as mania, hypomania, and impulsive disorders, can occur postoperatively. It has been suggested that these symptoms are associated with the stimulation of the limbic subregion of the STN. Electrophysiological studies demonstrate that the low-frequency activities in ventral STN are modulated during emotional processing. In this study, we report 22 patients with Parkinson's disease who underwent STN DBS

Fast mixed integer optimization (FMIO) for high dose rate brachytherapy.

The purpose of this work was to develop an efficient quadratic mixed integer programming algorithm for high dose rate (HDR) brachytherapy treatment planning problems and integrate the algorithm into an open-source Monte Carlo based treatment planning software, RapidBrachyMCTPS. The mixed-integer algorithm yields a globally optimum solution to the dose volume histogram (DVH) based problem and, unlike other methods, is not susceptible to local minimum trapping. A hybrid linear-quadratic penalty model coupled to a mixed integer programming model was used to optimize treatment plans for 10 prostat

Research on emergency truck dispatching scheme for the high speed railway freight interruption.

Subject to the risk of disruptions in high-speed rail (HSR) logistics networks caused by natural disasters or equipment failures, this study proposes an emergency scheduling optimization framework based on truck transshipment. By establishing a Mixed-Integer Linear Programming (MILP) model that integrates vehicle deployment point selection, route planning, and timeliness constraints, it achieves, for the first time, multi-level collaborative decision-making covering "vehicle deployment point selection - truck scheduling - goods transshipment" following an HSR logistics disruption. An Adaptive

A creative approach for the protection coordination of microgrids considering parallel events via the pyramidal grouping technique.

Over the last few years, numerous research findings have emerged that incorporate the single-event or islanded case when designing models for protection coordination of microgrids via directional overcurrent relays (DOCRs). Nevertheless, the dimensions and complexity of this issue can be significantly increased by the parallel events. This paper introduces an innovative methodology for reducing the scope of parallel events. The pyramidal grouping technique is employed to organize the selected events into separate groups. In brief, the problem's choice parameters are identified by an innovative

Techno-economic optimization of a process superstructure for lignin valorization.

Lignin, the most abundant aromatic biopolymer on Earth, is often considered a biorefinery by-product, despite its potential to be valorized into high-added-value chemicals and fuels. In this work, an integrated superstructure-based optimization model was set up and optimized using mixed-integer non-linear programming for the conversion of technical lignin to three main biobased products: aromatic monomers, phenol-formaldehyde resins, and aromatic aldehydes/acids. Several alternative conversion pathways were simultaneously compared to assess the profitability of lignins-based processes by predi

The Mutex Watershed and its Objective: Efficient, Parameter-Free Graph Partitioning.

Image partitioning, or segmentation without semantics, is the task of decomposing an image into distinct segments, or equivalently to detect closed contours. Most prior work either requires seeds, one per segment; or a threshold; or formulates the task as multicut / correlation clustering, an NP-hard problem. Here, we propose an efficient algorithm for graph partitioning, the "Mutex Watershed". Unlike seeded watershed, the algorithm can accommodate not only attractive but also repulsive cues, allowing it to find a previously unspecified number of segments without the need for explicit seeds or
