Native electrospray ionization mass spectrometry (ESI-MS) is a standard technique for drug-protein screening but may be affected by nonspecific binding. To address this, a reference protein and ligand must be selected for each protein investigated. We report a versatile, informative, high-throughput screening approach to differentiate specific and nonspecific interactions based on charge state distribution (CSD) changes caused by ionization perturbations (e.g., methanol or heat) without the need for a surrogate. We show that specific binding stabilizes the protein-ligand complex against pertur

The structural integrity of meningococcal native, micro-fluidized and activated capsular polysaccharides and their glycoconjugates - in the form most relevant to their potential use as vaccines (dilute solution) - have been investigated with respect to their homogeneity, conformation and flexibility. Sedimentation velocity analysis showed that the polysaccharide size distributions were generally bimodal with some evidence for higher molar mass forms at higher concentration. Weight average molar masses Mw where lower for activated polysaccharides. Conjugation with tetanus toxoid protein however

Poliovirus (PV) causes a drastic inhibition of cellular cap-dependant protein synthesis due to the cleavage of translation factors eukaryotic initiation factor 4G (eIF4G) and poly(A) binding protein (PABP). Only about half of cellular PABP is cleaved by viral 2A and 3C proteinases during infection. We have investigated PABP cleavage determinants that regulate this partial cleavage. PABP cleavage kinetics analyses indicate that PABP exists in multiple conformations, some of which are resistant to 3C(pro) or 2A(pro) cleavage and can be modulated by reducing potential. Cleavage reactions containi

Alpha-synuclein (AS) is an intrinsically unstructured protein in aqueous solution but is capable of forming beta-sheet-rich fibrils that accumulate as intracytoplasmic inclusions in Parkinson disease and certain other neurological disorders. However, AS binding to phospholipid membranes leads to a distinct change in protein conformation, stabilizing an extended amphipathic alpha-helical domain reminiscent of the exchangeable apolipoproteins. To better understand the significance of this conformational change, we devised a novel bacteriophage display screen to identify protein binding partners

The fundamental event in prion diseases seems to be a conformational change in cellular prion protein (PrPC) whereby it is converted into the pathologic isoform PrPSc. In fatal familial insomnia (FFI), the protease-resistant fragment of PrPSc after deglycosylation has a size of 19 kilodaltons, whereas that from other inherited and sporadic prion diseases is 21 kilodaltons. Extracts from the brains of FFI patients transmitted disease to transgenic mice expressing a chimeric human-mouse PrP gene about 200 days after inoculation and induced formation of the 19-kilodalton PrPSc fragment, whereas e

Precise and rapid determination of free bilirubin (BR), a key biomarker of pathological conditions of the liver, is important clinical issue. The present study demonstrates that the combination of the strong specific affinic properties of protein, bovine serum albumin (BSA), toward bilirubin and luminescence of well-characterized semiconductor quantum dots (QDs) can offer a simple, fast, and sensitive technique for the determination of free bilirubin through quenching analysis. Here, BSA molecule not only stabilizes the quantum dots in an aqueous environment but also helps bring BR closer to Q

Conformational changes in proteins are vital to their function yet remain challenging for state-of-the-art artificial intelligence, such as AlphaFold3 (AF3), to predict. It has been observed that AF3 sometimes fails to capture ligand-induced conformational changes, even though it explicitly includes ligand molecules that induce such changes. To address this challenge, we develop an enhanced sampling scheme that leverages the diffusion-based generative model used in AF3 to predict protein structures. Interpreting the diffusion generative model as a stochastic sampling process analogous to molec

Advances in structural biology, particularly cryo-electron microscopy, have enabled high-resolution characterization of complex protein assemblies. These developments underscore the need for computational approaches capable of describing biologically relevant conformational changes over extended timescales. GōMartini 3 is a coarse-grained approach that demonstrates computational efficiency and versatility across several systems, from membrane-binding proteins and soluble proteins to intrinsically disordered proteins, while preserving key physicochemical features. In this work, we introduce an

The human clock protein cryptochrome-1 (HsCRY1) can be targeted by small molecular modulators to shift the 24 h rhythm, opening up possibilities for treating circadian disorders. GO1323 is a photopharmacological compound that selectively binds to HsCRY1 and enables light-controlled manipulation of the circadian rhythm via photoisomerization. We synthesized isotope-labeled and unlabeled GO1323 to investigate conformational changes in full-length HsCRY1 that are caused by isomerization of GO1323 using infrared difference spectroscopy. Activation of GO1323 induces specific changes in secondary st

Protein conformational changes drive signal transduction to regulate cellular activities, yet monitoring of these changes in living cells remains challenging. Here, we introduce BIOSCE (BIOprobe based on Steric Confinement-induced Emission), a technique that enables tracking of individual protein conformations in living cells across millisecond-to-minute timescales. BIOSCE reports protein conformational changes via steric confinement-induced luminescence switching from non-luminescent to luminescent states. We demonstrate that BIOSCE rapidly senses calmodulin conformational changes triggered b

Single-molecule methods that track protein conformational dynamics in real time can reveal transient states hidden by ensemble averaging. Nanopore tweezers achieve this by confining natively folded proteins within engineered nanopore lumens and monitoring ionic current signatures that report discrete conformational states. However, nanopore architecture and recording conditions may affect both measurement quality and analyte behavior. Here, we systematically examine how luminal surface properties, pore size, and applied voltage influence capture, residence time, and conformational-state resolu

Electron paramagnetic resonance (EPR) spectroscopy of spin-labeled membrane proteins is a valuable biophysical technique to study structural details and conformational transitions of proteins close to their physiological environment, e.g., in liposomes, membrane bilayers, and nanodiscs. Unlike in nuclear magnetic resonance (NMR) spectroscopy, having only one or a few specific side chains labeled at a time with paramagnetic probes makes the size of the object under investigation irrelevant in terms of technique sensitivity. As a drawback, extensive site-directed mutagenesis is required in order

Understanding how proteins evolve requires moving beyond the classical sequence-structure paradigm toward a framework that incorporates conformational dynamics as a substrate of innovation. Within this framework, function emerges not only from single structures but from an ensemble encoded in the sequence. In this context, single-molecule Förster resonance energy transfer, which resolves heterogeneous and transient conformations inaccessible to ensemble methods, has shown that dynamics can tune activity, specificity, and regulation. Importantly, disordered proteins - which maintain biochemical

Elucidating the thermodynamics, kinetics, and mechanisms of protein conformational transitions remains a longstanding challenge in molecular dynamics simulations. We employ enhanced sampling simulations using explainable machine-learning (ML)-based collective variables (CVs) to efficiently explore the free-energy landscape of the millisecond-time scale ATP-lid conformational transition in heat shock protein 90 (HSP90). Our simulations yielded relative free energies consistent with nuclear magnetic resonance (NMR) experiments at modest computational cost. The interpretability of the surrogate m

A straightforward method for the determination of dynamic domains from pairs of conformations or general conformational ensembles of proteins is presented. The method applies metric multi-dimensional scaling (MDS) to distance-differences or root-mean square-fluctuations of inter-atomic distances (RMSFIDs). The approach determines points in a low-dimensional space, each representing an amino-acid residue, where distances between the points give an approximation to the distance-differences, in the case of a pair of conformations, or RMSFIDs for an ensemble. This point-based representation enable

Several bacterial infections are mediated by pore-forming toxins (PFTs), a subclass of proteins that oligomerize on mammalian cell membranes forming lytic nanopores. Cytolysin A (ClyA), an α-PFT, undergoes a dramatic conformational change restructuring its two membrane-binding motifs (the β-tongue and the N-terminus helix), during pore formation. A complete molecular picture for this key transition and the driving force behind the secondary structure change upon membrane binding remain elusive. Using all-atom molecular dynamics (MD) simulations of the ClyA monomer and string method based free

UNLABELLED: Huntington’s disease, like other neurodegenerative diseases, continues to lack an effective cure. Current treatments that address early symptoms ultimately fail Huntington’s disease patients and their families, with the disease typically being fatal within 10–15 years from onset. Huntington’s disease is an inherited disorder with motor and mental impairment, and is associated with the genetic expansion of a CAG codon repeat encoding a polyglutamine-segment-containing protein called huntingtin. These Huntington’s disease mutations cause misfolding and aggregation of fragments of the

Despite large vaccination campaigns, measles virus (MeV) and canine distemper virus (CDV) cause major morbidity and mortality in humans and animals, respectively. The MeV and CDV cell entry system relies on two interacting envelope glycoproteins: the attachment protein (H), consisting of stalk and head domains, co-operates with the fusion protein (F) to mediate membrane fusion. However, how receptor-binding by the H-protein leads to F-triggering is not fully understood. Here, we report that an anti-CDV-H monoclonal antibody (mAb-1347), which targets the linear H-stalk segment 126-133, potently

BACKGROUND: The Chemotaxis inhibitory protein of Staphylococcus aureus (CHIPS) blocks the Complement fragment C5a receptor (C5aR) and formylated peptide receptor (FPR) and is thereby a potent inhibitor of neutrophil chemotaxis and activation of inflammatory responses. The majority of the healthy human population has antibodies against CHIPS that have been shown to interfere with its function in vitro. The aim of this study was to define potential epitopes for human antibodies on the CHIPS surface. We also initiate the process to identify a mutated CHIPS molecule that is not efficiently recogni

BACKGROUND: Transmissible spongiform encephalopathies are associated with a structural transition in the prion protein that results in the conversion of the physiological PrPc to pathological PrP(Sc). We investigated whether this conformational transition can be inhibited and reversed by peptides homologous to the PrP fragments implicated in the abnormal folding, which contain specific residues acting as beta-sheet blockers (beta-sheet breaker peptides).
METHODS: We studied the effect of a 13-residue beta-sheet breaker peptide (iPrP13) on the reversion of the abnormal structure and properties
