Facilitated Drug Repurposing with Artemisinin-Derived PROTACs: Unveiling PCLAF as a Therapeutic Target.

Artemisinin, a prominent anti-malaria drug, is being investigated for its potential as a repurposed cancer treatment. However, its effectiveness in tumor cell lines remains limited, and its mechanism of action is unclear. To make more progress, the PROteolysis-TArgeting chimera (PROTAC) technique has been applied to design and synthesize novel artemisinin derivatives in this study. Among them, AD4, the most potent compound, exhibited an IC50 value of 50.6 nM in RS4;11 cells, over 12-fold better than that of its parent compound, SM1044. This was supported by prolonged survival of RS4;11-transpl

Liver-targeting chimeras as a potential modality for the treatment of liver diseases.

Liver diseases pose significant challenges to global public health. In the realm of drug discovery and development, overcoming 'on-target off-tissue' effects remains a substantial barrier for various diseases. In this study, we have pioneered a Liver-Targeting Chimera (LIVTAC) approach using a proteolysis-targeting chimera (PROTAC) molecule coupled to the liver-specific asialoglycoprotein receptor (ASGPR) through an innovative linker attachment strategy for the precise induction of target protein degradation within the liver. As a proof-of-concept study, we designed XZ1606, a mammalian bromodo

Induced proximity strategies for modulating immune checkpoints in cancer immunotherapy.

Immune checkpoints (ICs) serve as critical negative regulators of immune responses, which maintain tolerance and limit inflammation. Tumor cells evade immune surveillance by upregulating ICs and accumulating immunosuppressive molecules in the tumor microenvironment. Immune checkpoint inhibitors, especially monoclonal antibody-based immune checkpoint blockade therapy, demonstrate durable clinical efficacy but face limitations: immune-related adverse events (irAEs), acquired resistance, and limited patient response. Induced proximity strategies, exemplified by proteolysis-targeting chimeras (PRO

Targeting neurodegenerative disease-associated protein aggregation with proximity-inducing modalities.

Neurodegenerative diseases (NDDs) are characterized by progressive neuronal dysfunction and anatomical changes caused by neuron loss and gliosis, ultimately leading to severe declines in brain function. While these disorders arise from a variety of pathological mechanisms, a common molecular feature is the accumulation of misfolded proteins, which occurs both inside and outside neurons. For example, Alzheimer's disease (AD) is defined by extracellular β-amyloid plaques and intracellular tau neurofibrillary tangles. These pathological protein aggregates are often resistant to traditional small

SsrA-Based Targeted Protein Degradation in Escherichia coli.

Targeted protein degradation is an emerging concept of drug discovery to selectively eliminate the pathogenic proteins by activating their degradation in cells. The proteolysis-targeting chimeras (PROTACs) are bifunctional small molecules that induce the degradation of a protein of interest (POI) by proteasome. Here we describe a method that utilizes an ssrA-based BacPROTAC (bacterial PROTACs) to target the drug-resistant proteins CTX-M-14, a class A β-lactamase commonly found in extended-spectrum beta-lactamase (ESBL) plasmids of antimicrobial resistance (AMR) bacteria. This strategy could re

Discovery and Development of a Potent LIMK2 Isoform-Specific Degrader.

The LIM kinases (LIMK1/2) are key mediators in signaling cascades that regulate actin cytoskeleton dynamics via cofilin phosphorylation. Dysregulation of these pathways and overexpression of LIMKs are implicated in disease development, including cancer, Fragile X syndrome, and glaucoma. Positioned downstream of actin-regulating Rho GTPase signaling pathways, LIM kinases are attractive drug targets. Here, we targeted LIMKs with PROTACs to disrupt both catalytically and noncatalytically mediated functions. Despite employing a dual LIMK1/2 inhibitor warhead and high structural conservation betwee

On the Scope of DCAF1-Recruiting PROTACs Degrading Protein Kinases.

Proteolysis-targeting chimeras (PROTACs) have emerged as a novel drug modality, but their development currently relies on a limited number of E3 ligase ligands, primarily targeting CRBN and VHL. Conversely, current validation studies on novel E3 ligase ligands are typically limited to a few highly degradable targets, like BRD4. Here, we used our previously established workflow for E3 ligase ligand validation, employing promiscuous kinase PROTACs, to evaluate the potential of recruiting DCAF1 for PROTAC development. Our study revealed the DCAF1-dependent degradation of a diverse set of kinases,

Stimuli-activatable protein degraders for targeted cancer therapy: from prodrug design to nanoplatform applications.

Disruption of proteostasis represents a critical pathological mechanism driving tumorigenesis and progression. Proteolysis targeting chimera (PROTAC) and molecular glue operating via the ubiquitin-proteasome pathway have created new therapeutic paradigms by enabling precise elimination of disease-associated proteins. These technologies not only overcome the constraints of traditionally "undruggable" targets but also enable sustained modulation through "event-driven" mechanism. Despite these advantages, conventional degraders still face limitations such as off-target effects and suboptimal phar

Pocket-PROTACs: an interpretable pocket-aware deep learning framework for predicting PROTAC-induced protein degradation.

MOTIVATION: Proteolysis-targeting chimeras (PROTACs) enable targeted protein degradation by recruiting an E3 ubiquitin ligase to a protein of interest (POI) and forming a ternary complex. Despite their therapeutic promise, rational PROTAC design remains challenging, as degradation efficacy depends on subtle and highly structure-dependent interactions among the POI, the E3 ligase, and the bifunctional molecule. RESULTS: We propose Pocket-PROTACs, a pocket-aware attention-based framework for predicting PROTAC-induced protein degradation from a triplet of POI, E3 ligase, and PROTAC. Pocket-PROTA

Boosting bioavailability of PROTACs for ovarian cancer: From chemistry to clinical translation.

Ovarian cancer is a significant clinical problem with late diagnosis, high recurrence, and resistance to therapy. Greater reliance on ubiquitin to induce the degradation of oncogenic proteins instead of inhibiting their activity is provided by proteolysis-targeting chimeras (PROTACs). This review outlines the molecular architecture of PROTACs, their use against important ovarian cancer-driven molecular targets, including BRD4, NAMPT, FAK, FER, and TG2, and the benefits over traditional inhibitors, which include enhanced selectivity, longer efficacy, and ability to target undruggable targets. Protein degraders - from thalidomide to new PROTACs.

Recently, the development of protein degraders (protein-degrading compounds) has prominently progressed. There are two remarkable classes of protein degraders: proteolysis-targeting chimeras (PROTACs) and molecular glue degraders (MGDs). Almost 70 years have passed since thalidomide was initially developed as a sedative-hypnotic drug, which is currently recognized as one of the most well-known MGDs. During the last two decades, a myriad of PROTACs and MGDs have been developed, and the molecular mechanism of action (MOA) of thalidomide was basically elucidated, including identifying its molecul

Identification of Novel Acylthiourea-Based PROTACs Exhibiting Broad-Spectrum Antiviral Activity against Enteroviruses.

Enteroviruses are the primary cause of hand, foot, and mouth disease (HFMD). The absence of broad-spectrum antivirals, due to high serotypic and genetic diversity, greatly hampers effective treatment. In this study, we developed a novel type of acylthiourea-based proteolysis-targeting chimeras (PROTACs) to induce targeted protein degradation. Compound X14 was identified as a potent candidate. X14 showed strong anti-EV71 activity by inhibiting viral replication. It directly binds to the EV71 3D polymerase with higher affinity than ribavirin and causes proteasome-dependent degradation of the 3D

E3 ubiquitin ligases in neurodegenerative diseases.

Neurodegenerative diseases (NDs) are characterized by progressive neuronal loss and proteostatic failure, driven by impaired clearance of misfolded proteins via the ubiquitin-proteasome system (UPS) and autophagy. In UPS, E3 ubiquitin ligases are crucial for regulating protein ubiquitination and degradation. Mutations in E3 ligases, along with dysfunctions of specific ligases such as Parkin, the C-terminus of HSC70-interacting protein (CHIP), and tripartite motif-containing proteins, have been identified as key factors in the buildup of amyloid-β, α-synuclein, tau, trans-active response DNA-bi

Targeting TDP-43 in ALS: Regulatory hurdles, trial design deficiencies, and the causal evidence gap for CTx1000.

The therapeutic landscape for amyotrophic lateral sclerosis (ALS) has been characterized by decades of clinical trial failures, often attributed to biological heterogeneity, end-point insensitivity, and a profound evidence gap regarding target engagement. With TAR DNA-binding protein 43 (TDP-43) aggregation emerging as a hallmark feature in the vast majority of ALS cases, new precision-medicine modalities - most notably the proteolysis-targeting chimera (PROTAC) CTx1000 - aim to address the underlying causal pathology through selective degradation of mislocalized TDP-43. This review critically

The degradation revolution: harnessing targeted protein degradation for the treatment of human diseases.

Targeted protein degradation (TPD) redefines therapeutic strategies by overcoming the key limitations of traditional occupancy-driven pharmacology. TPD introduces a paradigm shift by using the cell’s intrinsic degradation systems—primarily the ubiquitin–proteasome system (UPS), as well as lysosomal and autophagy pathways—to eliminate disease-causing proteins. Here, we first summarize the research progress of the most advanced TPD platform, proteolysis-targeting chimeras (PROTACs). While most TPD strategies currently rely on a few well-characterized E3 ligases, such as CRBN and VHL, ongoing res

THE UBIQUITIN-PROTEASOME SYSTEM IN CANCER: MECHANISMS, TARGETS AND THERAPEUTIC POTENTIAL.

The ubiquitin-proteasome system (UPS) is the central mechanism for regulated intracellular protein degradation in eukaryotic cells, controlling essential biological processes including cell cycle progression, DNA repair, apoptosis, and signal transduction. Through a hierarchical enzymatic cascade, ubiquitin is covalently attached to substrate proteins, often as polyubiquitin chains, marking them for selective degradation by the 26S proteasome. Dysregulation of this system is a hallmark of cancer, where altered ubiquitination dynamics can drive malignant transformation by promoting the degradat

Why does EGFR-targeted therapy continue to fail in breast cancer? From mechanistic deciphering to novel intervention strategies.

Epidermal growth factor receptor (EGFR) is overexpressed in a subset of breast cancers, particularly in triple-negative breast cancer (TNBC) and endocrine-resistant patients, representing a potential therapeutic target. Although multiple EGFR inhibitors have been successfully developed and approved for non-small cell lung cancer, colorectal cancer, and other malignancies, these drugs have repeatedly failed in breast cancer treatment, with numerous clinical trials confirming their limited efficacy. The underlying cause lies in the development of drug resistance, which may arise from the activat

Targeted degradation of USP7 in solid cancer cells reveals distinct effects of deubiquitinase degraders and inhibitors.

Proteolysis-targeting chimeras (PROTACs) co-op the ubiquitin system for targeted protein degradation, creating opportunities to interrogate cellular functions of proteins through "chemical knockdown". However, matched pairs of protein degraders and inhibitors, that possess high specificity and chemical complementarity, for individual components of the ubiquitin system have remained scarce. This includes reagents to modulate activity and abundance of deubiquitinases (DUBs). Here, using an integrated chemical biology approach, we explore cellular functions of the DUB USP7 as a case study by comp

Reimagining GSK-3β Therapeutics in Alzheimer's Disease: From Inhibition to Activity Normalization and Targeted Degradation.

Glycogen Synthase Kinase-3β (GSK-3β) acts as a critical pathogenic amplifier in Alzheimer’s disease (AD), linking and intensifying various degenerative processes such as amyloid-β formation, tau hyperphosphorylation, and neuroinflammation. Rather than serving solely as an upstream trigger, the hyperactivity of GSK-3β interacts with other dysregulated kinases, including CDK5, DYRK1A, and MARKs, to worsen neurodegeneration. This collaboration leads to increased neuronal cell death and cognitive decline in AD patients. However, the clinical translation of conventional GSK-3β inhibitors has been t

Real-Time NanoBRET Target Engagement Reveals Permeability-Activity Relationships in BET-Targeting Degraders.

Membrane permeability is critical to the function of proteolysis targeting chimeras (PROTACs), yet common methods such as the parallel artificial membrane permeability assay (PAMPA) and Caco-2 transwell assays are limited by their experimental configuration and fail to directly measure a compound's ability to access the cytosolic space of a target cell. Here, we present a method to measure the membrane permeability of unmodified PROTACs and other E3 ligase ligands directly into the cytosol of living cells. By utilizing NanoBRET live-cell target engagement in real time, we quantify permeability
