Surface integrity governs the proteome of hypomineralized enamel.

Growing interest in the treatment and prevention of Molar/Incisor Hypomineralization (MIH) warrants investigation into the protein composition of hypomineralized enamel. Hypothesizing abnormality akin to amelogenesis imperfecta, we profiled proteins in hypomineralized enamel from human permanent first molars using a biochemical approach. Hypomineralized enamel was found to have from 3- to 15-fold higher protein content than normal, but a near-normal level of residual amelogenins. This distinguished MIH from hypomaturation defects with high residual amelogenins (amelogenesis imperfecta, fluoros

The plasma membrane proteome of germinating barley embryos.

Cereal seed germination involves a complex coordination between different seed tissues. Plasma membranes must play crucial roles in coordination and execution of germination; however, very little is known about seed plasma membrane proteomes due to limited tissue amounts combined with amphiphilicity and low abundance of membrane proteins. A fraction enriched in plasma membranes was prepared from embryos dissected from 18 h germinated barley seeds using aqueous two-phase partitioning. Reversed-phase chromatography on C(4) resin performed in micro-spin columns with stepwise elution by 2-propanol

A comprehensive proteome map of bovine cerebrospinal fluid.

Cerebrospinal fluid (CSF) is considered as the most promising body fluid target for the discovery of biomarkers for early diagnosis of neurodegenerative diseases such as Creutzfeldt-Jakob disease in humans and bovine spongiform encephalopathy in cattle. For the recognition of disease-associated changes in bovine CSF protein patterns, a detailed knowledge of this proteome is a prerequisite. The absence of a high-resolution CSF proteome map prompted us to determine all bovine CSF protein spots that can be visualised on 2-D protein gels. Using state-of-the-art 2-DE technology for proteome mapping

Histoplasma capsulatum proteome response to decreased iron availability.

BACKGROUND: A fundamental pathogenic feature of the fungus Histoplasma capsulatum is its ability to evade innate and adaptive immune defenses. Once ingested by macrophages the organism is faced with several hostile environmental conditions including iron limitation. H. capsulatum can establish a persistent state within the macrophage. A gap in knowledge exists because the identities and number of proteins regulated by the organism under host conditions has yet to be defined. Lack of such knowledge is an important problem because until these proteins are identified it is unlikely that they can

Proteome analysis of the Chlamydia pneumoniae elementary body.

Chlamydia pneumoniae is an obligate intracellular human pathogen that causes acute and chronic respiratory tract diseases and that has been implicated as a possible risk factor in the development of atherosclerotic heart disease. C. pneumoniae cultivated in Hep-2 cells were 35S-labeled and infectious elementary bodies (EB) were purified. The EB proteins were separated by two-dimensional gel electrophoresis. Excised protein spots were in-gel digested with trypsin and peptides were concentrated on reverse-phase chromatographic beads for identification analysis by matrix-assisted laser desorption

Proteome-wide quantification of inositol pyrophosphate-protein interactions.

Inositol polyphosphates (InsPs) and inositol pyrophosphates (PP-InsPs) are highly phosphorylated signaling molecules involved in diverse cellular processes. To resolve discrete signaling events mediated by these structurally related metabolites, a mass spectrometry-based approach was developed to derive apparent binding constants on a proteome-wide scale. The method employs chemically synthesized affinity reagents for inositol hexakisphosphate (InsP6) and the inositol pyrophosphates 1PP-InsP5, 5PP-InsP5, and 1,5(PP)2-InsP4 (InsP8). Concentration-dependent affinity enrichment combined with tand

Epigenetic aging in Alzheimer's disease: Relation to proteome.

INTRODUCTION: Alzheimer's disease (AD) arises from heterogeneous biological processes, and long-term environmental exposures may become biologically embedded, as reflected in epigenetic clocks. METHODS: We calculated blood DNA methylation-based epigenetic clocks and constructed protein co-abundance networks of cerebrospinal fluid (CSF) proteomics data. We performed association analysis of epigenetic age acceleration with network modules, followed by functional and cell-type enrichment analyses, association analyses of hub proteins with AD endophenotypes, and pseudotime trajectory analysis. Expanding the human proteome with microproteins and peptideins.

A major scientific drive is to characterize the protein-coding genome, which is a primary basis for studying human health. But the fundamental question remains of what has been missed in previous analyses. Over the past decade, the translation of non-canonical open reading frames (ncORFs) has been observed across human cell types and disease states1-3, with major implications for biomedical science. However, a key gap in knowledge has been which ncORFs produce small microproteins or alternative protein molecules that contribute to the human proteome. Here we report the collaborative efforts of

AAA+ protein unfoldases-the Moirai of the proteome.

AAA+ ATPases safeguard proteostasis by harnessing ATP hydrolysis to unfold misfolded or damaged proteins. Depending on their specific structural motifs and partners, they either channel substrates to peptidases for degradation or disentangle aggregates for refolding. This conserved mechanism across all life domains relies on the conversion of chemical energy into mechanical force. Although structural, biochemical and single-molecule studies have provided valuable insights into ATP-driven unfolding, the precise threading mechanism remains unresolved. This review synthesises current knowledge on

Variant characterization in the intrinsically disordered human proteome.

Variant effect prediction remains a key challenge in precision medicine. Computational models are increasingly successful in the characterization of missense variants in folded protein regions. However, 37% of all annotated missense variants reside in the 25% of the proteome that is intrinsically disordered, lacking positional sequence conservation and stable structures. To advance the characterization of variants in intrinsically disordered protein regions (IDRs), we combined sequence pattern searches with AlphaFold to structurally annotate 1,300 protein-protein interactions with interfaces m

Reference Plasma Proteome Map of Crotalus durissus terrificus.

Snakebite envenoming remains a major public health concern worldwide, while the maintenance of captive snakes is essential for conservation, venom production, and biomedical research. However, little is known about the plasma proteome of snakes, a gap that limits physiological assessments and the development of species-specific reference protein profile. This study aimed to characterize the plasma proteome of healthy adult Crotalus durissus terrificus snakes to establish a molecular baseline that supports biological evaluation and future diagnostic research. Blood samples were collected from 1

Ectopic pregnancy: search for biomarker in salivary proteome.

Ectopic pregnancy (EP) is associated with high maternal morbidity and mortality. Ultrasonography is the only dependable diagnostic tool for confirming an ectopic pregnancy. In view of inadequate early detection methods, women suffer from a high-life risk due to the severity of EP. Early detection of EP using pathological/molecular markers will possibly improve clinical diagnosis and patient management. Salivary proteins contain potential biomarkers for diagnosing and detecting various physiological and/or pathological conditions. Therefore, the present investigation was designed to explore the

Proteome Analysis of Temporomandibular Joint with Disc Displacement.

Disc displacement without reduction is a common disorder of the temporomandibular joint, causing clinical symptoms and sometimes condylar degeneration. In some cases, bone regeneration is detected following disc-repositioning procedures. Until now, however, systems-wide knowledge of the protein levels for condylar outcome with disc position is still lacking. Here, we performed comprehensive expression profiling of synovial fluid from 109 patients with disc displacement without reduction using high-resolution data-independent acquisition mass spectrometry and characterized differences in 1,714

HDL proteome remodeling associates with COVID-19 severity.

BACKGROUND: Besides the well-accepted role in lipid metabolism, high-density lipoprotein (HDL) also seems to participate in host immune response against infectious diseases. OBJECTIVE: We used a quantitative proteomic approach to test the hypothesis that alterations in HDL proteome associate with severity of Coronavirus disease 2019 (COVID-19). METHODS: Based on clinical criteria, subjects (n=41) diagnosed with COVID-19 were divided into two groups: a group of subjects presenting mild symptoms and a second group displaying severe symptoms and requiring hospitalization. Using a proteomic appr

Multifunctionality and intrinsic disorder of royal jelly proteome.

Royal Jelly (RJ) is a gelatinous white-yellowish fluid, possessing a sour taste and a slight phenolic smell that is secreted by the hypopharyngeal and mandibular salivary glands of the nurse honeybees, and is used in nutrition of larvae and adult queens. Similar to other substances associated with the activities of honeybees, RJ not only contains nutritive components, such as carbohydrates, proteins, peptides, lipids, vitamins, and mineral salts, but also represents a natural ingredient with cosmetic and health-promoting properties. RJ is characterized by remarkable multifunctionality, possess

Proteome-Informed Machine Learning Studies of Cocaine Addiction.

No anti-cocaine addiction drugs have been approved by the Food and Drug Administration despite decades of effort. The main challenge is the intricate molecular mechanisms of cocaine addiction, involving synergistic interactions among proteins upstream and downstream of the dopamine transporter. However, it is difficult to study so many proteins with traditional experiments, highlighting the need for innovative strategies in the field. We propose a proteome-informed machine learning (ML) platform for discovering nearly optimal anti-cocaine addiction lead compounds. We analyze proteomic protein-

The Proteome of Preretinal Tissue in Proliferative Vitreoretinopathy.

BACKGROUND AND OBJECTIVE: Proliferative vitreoretinopathy (PVR) is the leading cause of retinal detachment repair failure. However, the molecular pathogenesis remains incompletely understood. Determining the proteome of PVR will help to identify novel therapeutic targets. MATERIALS AND METHODS: Preretinal tissue samples, delaminated during surgery from six PVR cases and one idiopathic epiretinal membrane (ERM) were analyzed by mass spectrometry. Tandem mass spectra were extracted using the UniProt database, generating a list of 896 proteins, which were subjected to pathway set and fold-change
