Systematic benchmarking of dorado basecalling models for RNA modification detection with highly multiplexed nanopore sequencing.

Nanopore direct RNA sequencing holds promise for advancing our understanding of the epitranscriptome. Recently, Oxford Nanopore Technologies released basecalling models capable of detecting N6-methyladenosine (m6A), inosine (I), pseudouridine (Ψ), and 5-methylcytosine (m5C). However, their performance and cross-reactivity with other modifications remain largely unexplored. Here, we systematically benchmark four available modification-aware basecalling models by evaluating their per-read and per-site predictions across synthetic molecules and biological samples from diverse species. Models perf

RNA modifications and metabolism in cancer: mechanisms, cross-talk and therapeutic implications.

RNA modifications, particularly in the realm of epitranscriptomics, have emerged as crucial regulatory factors in cancer progression, influencing cancer cell behavior by reprogramming metabolic pathways. These modifications, such as N⁶-methyladenosine (m⁶A), 5-methylcytosine (m⁵C), N¹-methyladenosine (m¹A), N⁷-methylguanosine (m⁷G), N⁴-acetylcytidine (ac⁴C) and pseudouridine (Ψ), modulate mRNA stability, splicing, translation efficiency, and non-coding RNA function, thereby fine-tuning the expression of metabolic enzymes and transporters. Importantly, these marks converge on shared metabolic e

Severe pulmonary arterial hypertension in congenital sideroblastic anemia from PUS1 mutation - a case report.

BACKGROUND: Myopathy, lactic acidosis and inherited sideroblastic anemia (MLASA) are a group of rare intriguing disorders with wider pathophysiological implications. One of the causes of MLASA is the mutation in PUS1 gene that encodes for pseudouridine synthase. This PUS1 mutation results in MLASA in which anemia and myopathy predominate. Severe pulmonary arterial hypertension has not been previously reported in patients with PUS1 gene mutation. CASE REPORT: A 17 year old girl with congenital sideroblastic anemia presented with worsening of breathlessness. Severe pulmonary artery hypertension

FOXA1-dependent PUS1 regulates EIF3b stability in a non-enzymatic pathway mediating prostate cancer bone metastasis.

Bone metastasis is a significant contributor to the poor prognosis in prostate cancer. Recent evidence highlights the pivotal role of pseudouridine synthases in solid tumor progression, yet the specific enzyme driving prostate cancer metastasis remains unidentified. This study uncovers a novel regulatory mechanism of the FOXA1/PUS1/EIF3b signaling axis in prostate cancer bone metastasis. We identified elevated PUS1 expression in prostate cancer tissues, correlating with higher clinical grade and worse prognosis. Knockdown of PUS1 inhibited metastasis independently of its enzymatic activity, wi

Chemical probing for examining the structure of modified RNAs and ligand binding to RNA.

Among different RNA modifications, the helix 69 (H69) region of the bacterial ribosomal RNA (rRNA) contains three pseudouridines (Ψs). H69 is functionally important due to its location in the heart of the ribosome. Several structural and functional studies have shown the importance of Ψ modifications in influencing the H69 conformation as well as maintaining key interactions in the ribosome during protein synthesis. Therefore, a need exists to understand the influence of modified nucleosides on conformational dynamics of the ribosome under solution conditions that mimic the cellular environmen

The isolation from ribonucleic acid of substituted uridines containing alpha-aminobutyrate moieties derived from methionine.

The RNA of an established line of Chinese hamster cells growing in cell culture contains a small number of uridines substituted at the 3-position with a gamma-linked alpha-aminobutyrate residue. Structure has been ascertained by: (a) examination of incorporation of isotopic labels from precursors; (b) degradation with anhydrous hydrazine and comparison of the products with synthetic material or with hydrazinolysis products of known uridines; and (c) comparison of the unknowns as their hydantoin derivatives with the 5-beta-(bromoethyl)hydantoin alkylation products of uridine and of 1- and 3-met

Recoding by N1-methylpseudouridine guides rational mRNA vaccine design.

N1-methylpseudouridine (m1Ψ) is a key modification used in SARS-CoV-2 mRNA vaccines that reduces immunogenicity and increases mRNA stability. Recent studies suggested that m1Ψ can promote ribosomal frameshifting, a translational error generating aberrant peptides that elicit immune responses, raising concerns about unintended antigenicity. Here, we systematically examined the efficiency of frameshifting induced by m1Ψ and the underlying mechanism, aiming to inform future mRNA vaccine design. Using mRNA-based dual-fluorescence reporters in cells, fully in vitro reconstituted translation system,

A tRNA-derived small RNA orchestrates cardioprotection through distinct cell-type-specific mechanisms.

Pathological cardiac fibrosis and hypertrophy, key contributors to adverse remodeling that drives heart failure (HF), are not adequately targeted by current therapies. We identified tRNA-Asp-GTC-3'tDR, an ischemia-induced tRNA-derived small RNA (tDR), as an endogenous regulator of both remodeling processes across cardiac fibroblasts and cardiomyocytes. In murine models of myocardial ischemia- and pressure overload-induced HF, cardiac delivery of tRNA-Asp-GTC-3'tDR reduced fibrosis and hypertrophy, preserved cardiac function, and improved survival, with limited three doses conferring durable pr

mRNA-based therapies: From molecular discovery to clinical revolution.

For nearly 50 years, scientists have sought to exploit messenger RNA (mRNA) as a therapeutic tool, overcoming major challenges related to instability, delivery, and inflammatory reactions. A major breakthrough came with the incorporation of modified nucleosides, particularly pseudouridine, during in vitro mRNA synthesis, which markedly improved stability, translation efficiency, and tolerability. The clinical success of mRNA technology was demonstrated in 2020 with the development of highly effective and safe COVID-19 vaccines, administered to over a billion individuals worldwide. These achiev

LncRNAs and the Cancer Epitranscriptome: Mechanisms and Therapeutic Potential.

Long non-coding RNAs (lncRNAs) have emerged as critical regulators of the cancer epitranscriptome, orchestrating post-transcriptional gene regulation through dynamic interactions with RNA-modifying enzymes and RNA-binding proteins. Acting as molecular guides, scaffolds, decoys, and organizational hubs, lncRNAs regulate the deposition, removal, and interpretation of epitranscriptomic marks, including N6-methyladenosine (m6A), 5-methylcytosine, pseudouridine, and adenosine-to-inosine editing. Through these interactions, lncRNAs influence RNA stability, splicing, translation, localization, and de

Epitranscriptomic signatures in blood: emerging biomarkers for diagnosis of diabetes and its complications.

Type 2 diabetes mellitus (T2DM) is a complex metabolic disorder characterized by chronic hyperglycemia, insulin resistance, and progressive β-cell dysfunction. Traditional biomarkers, such as fasting glucose and glycated hemoglobin (HbA1c), offer diagnostic and prognostic value but have limitations in sensitivity and predictive power for disease progression. Recent advances in molecular biology have identified epitranscriptomic modifications as potential biomarkers for T2DM, offering a novel layer of gene expression regulation through reversible RNA modifications. Dysregulation of these modifi

RNA modifications in the progression of liver diseases: from fatty liver to cancer.

Non-alcoholic fatty liver disease (NAFLD) has emerged as a prominent global health concern associated with high risk of metabolic syndrome, and has impacted a substantial segment of the population. The disease spectrum ranges from simple fatty liver to non-alcoholic steatohepatitis (NASH), which can progress to cirrhosis and hepatocellular carcinoma (HCC) and is increasingly becoming a prevalent indication for liver transplantation. The existing therapeutic options for NAFLD, NASH, and HCC are limited, underscoring the urgent need for innovative treatment strategies. Insights into gene express

Does urinary metabolite signature act as a biomarker of post-stroke depression?

BACKGROUND: It is difficult to conduct the precise diagnosis of post-stroke depression (PSD) in clinical practice due to the complex psychopathology of depressive disorder. Several studies showed that gas chromatography-mass spectrometry (GC-MS)-identified urinary metabolite biomarkers could significantly discriminate PSD from stroke survivors. METHODS: A systematic review was performed for the keywords of "urinary metabolite" and "PSD" using Medline, Cochrane Library, Embase, Web of Science, PsycINFO, Wanfang, CNKI, CBM, and VIP database from inception to 31 March 2022. RESULTS: Four relate

Clinical and molecular delineation of PUS3-associated neurodevelopmental disorders.

Biallelic variants in PUS3 have recently been recognized as a rare cause of neurodevelopmental disorders. Pseudouridine synthase-3 encoded by PUS3 is an enzyme important for modification of various RNAs, including transfer RNA (tRNA). Here we present the clinical and genetic features of 21 individuals with biallelic PUS3 variants: seven new and 14 previously reported individuals, where clinical features of two were updated. The clinical and genetic information were collected through collaborations or by literature search. All individuals were characterized by the local clinicians and the gene

Writers, readers, and erasers RNA modifications and drug resistance in cancer.

Drug resistance in cancer cells significantly diminishes treatment efficacy, leading to recurrence and metastasis. A critical factor contributing to this resistance is the epigenetic alteration of gene expression via RNA modifications, such as N6-methyladenosine (m6A), N1-methyladenosine (m1A), 5-methylcytosine (m5C), 7-methylguanosine (m7G), pseudouridine (Ψ), and adenosine-to-inosine (A-to-I) editing. These modifications are pivotal in regulating RNA splicing, translation, transport, degradation, and stability. Governed by "writers," "readers," and "erasers," RNA modifications impact numerou

Dyskerin ablation in mouse liver inhibits rRNA processing and cell division.

Dyskerin is a component of small nucleolar ribonucleoprotein complexes and acts as a pseudouridine synthase to modify newly synthesized ribosomal, spliceosomal, and possibly other RNAs. It is encoded by the DKC1 gene, the gene mutated in X-linked dyskeratosis congenita, and is also part of the telomerase complex. The yeast ortholog, Cbf5, is an essential protein, but in mammals the effect of dyskerin ablation at the cellular level is not known. Here we show that mouse hepatocytes can survive after induction of a Dkc1 deletion. In the absence of dyskerin, rRNA processing is inhibited with the a

Interprotomer communication and functional asymmetry in H/ACA snoRNPs.

H/ACA small nucleolar ribonucleoproteins (H/ACA snoRNPs) facilitate essential cellular processes such as RNA modification, folding, and stability. Here, we present multiple cryo-EM structures of endogenous insect H/ACA snoRNPs containing two protomers assembled on a two-hairpin H/ACA snoRNA. By characterizing key protein-protein and protein-RNA interactions, we reveal the coordination of pseudouridylation activity across the two protomers which explains the predominance of two-hairpin structures in eukaryotic H/ACA snoRNAs. Moreover, we found that several mutations in H/ACA proteins associated

The new era of single-molecule RNA modification detection through nanopore base-calling models.

Nanopore direct RNA sequencing has enabled the detection of RNA modifications in native RNA molecules, initially through the analysis of signal alterations and base-calling errors. More recently, modification prediction has been integrated into the base-calling step using pretrained, modification-aware base-calling models. So far, such models have been made available for N6-methyladenosine (m6A), inosine (I), pseudouridine (Ψ) and N5-methylcytosine (m5C), enabling RNA modification mapping in single-molecule resolution. However, their performance remains largely unclear. In this Progress, we di

Human SNORA31 variations impair cortical neuron-intrinsic immunity to HSV-1 and underlie herpes simplex encephalitis.

Herpes simplex virus-1 (HSV-1) encephalitis (HSE) is typically sporadic. Inborn errors of TLR3- and DBR1-mediated central nervous system cell-intrinsic immunity can account for forebrain and brainstem HSE, respectively. We report five unrelated patients with forebrain HSE, each heterozygous for one of four rare variants of SNORA31, encoding a small nucleolar RNA of the H/ACA class that are predicted to direct the isomerization of uridine residues to pseudouridine in small nuclear RNA and ribosomal RNA. We show that CRISPR/Cas9-introduced bi- and monoallelic SNORA31 deletions render human pluri
